Interaction of tRNAs and of phosphorothioate-substituted nucleic acids with an organomercurial. Probing the chemical environment of thiolated residues by affinity electrophoresis.

The interactions of 4-thiouridine and 5-[(methylamino)methyl]-2-thiouridine in tRNA and of phosphorothioate esters in nucleic acids with an organomercurial have been investigated. For this purpose, an affinity electrophoretic system has been developed in which the mercury derivative has been covalently immobilized in a standard polyacrylamide gel. The retardation of thiolated macromolecules was found to be sensitive to the chemical environment of the sulfur atom, giving characteristic interaction constants dependent on the nature of the modification and its accessibility to binding. The intera…

In Vivo LncRNA Inhibition in Human Tumor Xenografts Using Antisense Locked Nucleic Acid GapmeRs.

Long noncoding RNAs (lncRNAs) have emerged as significant regulators of many physiological and pathological processes and play a key role in the onset and progression of a variety of diseases, including cancer. Currently, the functions of the majority of lncRNAs in carcinogenesis are still unclear. Functional characterization of specific lncRNAs is often challenging using the conventional RNA interference method, due to their specific and restricted subcellular localization. Antisense locked nucleic acid (LNA) GapmeRs, which induce RNase H1-mediated RNA cleavage, provide a promising strategy t

Lipid nanoparticles for precision nucleic acid delivery: linking cellular engineering to organ-specific targeting.

Lipid nanoparticles (LNPs) represent clinically validated non-viral platforms for nucleic acid delivery, yet expanding their application toward precision gene therapy demands more than efficient particle formulation or tissue accumulation. Functional delivery requires navigating a sequential biological cascade: establishing biological access to target tissues, undergoing cell-specific uptake, escaping endosomal entrapment, and releasing intact cargo into the cytosol. Because each stage presents a distinct rate-limiting barrier, success at one step does not guarantee downstream therapeutic acti

Functional Nucleic Acid-Antibody Conjugates for Effective Tumor Targeted Therapy With Controllable Side Effects.

Antibody-guided therapeutics, including antibody-drug conjugates and radiopharmaceuticals, efficiently deliver payloads to tumor lesions, but the weeks-long half-life of antibodies promotes accumulation in normal tissues, increasing the risk of off-target toxicity. Although conventional linkers generally provide systemic stability, recent studies indicate that retention of intact antibody-guided conjugates in normal tissues can cause chronic toxicity. Here, we report an antibody-guided delivery platform leveraging the pH-responsive properties of i-motif functional nucleic acids (iM) for target…

PNBind: Prediction of Nucleic Acid-Binding Sites Using Protein Structure and Protein Language Models.

Accurate prediction of nucleic acid-binding sites is essential for understanding protein function and facilitating drug discovery. However, current computational methods are limited by single-layer language model representations, Cα point clouds that discard local-frame geometry, and feature fusion in which high-dimensional sequence embeddings overshadow weaker evolutionary and structural signals. Here, we present PNBind, a multimodal deep learning framework that leverages protein language models, evolutionary information, and three-dimensional structural features via a geometric vector percep

Vitamin A-spermine conjugated lipid nanoparticles for efficient nucleic acid delivery in ocular and hepatocellular cells.

Lipid nanoparticles (LNPs) currently represent the predominant delivery strategy for clinically approved nucleic acid drugs. However, the inherent limitations in targeting, low lysosomal escape efficiency, and potential immunogenic risks pose significant challenges to the broader applications of LNP technology. Vitamin A and spermine are endogenous small molecules that all have shown potentials for low toxicity and efficient drug delivery. In this study, we constructed a series of novel VA-linker-Sper lipids through the conjugation of vitamin A and spermine. With the helper lipid dioleoylphosp

Immune-smart nanocarriers for nucleic acid oncology: engineering biomaterials for safe, precise, and durable responses.

Nucleic acid therapeutics, including messenger RNA, small interfering RNA, antisense oligonucleotides, and gene-editing platforms, have emerged as highly effective and promising tools in oncology because they directly regulate oncogenic pathways. However, rapid degradation, poor cellular uptake, off-target effects, and undesired immune activation limit their clinical application. To overcome these challenges, researchers have developed immune-smart nanocarriers that integrate advanced biomaterial engineering with immunological functionality. These nanocarriers protect labile nucleic acids, eva…

A First-Principles Investigation of the Encapsulation of Nucleic-Acid-Derived Aromatic Heterocycles in Boron Nitride Nanotubes.

This work investigates the encapsulation of five nucleic-acid-derived aromatic heterocycles (nucleobases)- adenine, cytosine, guanine, thymine, and uracil- inside boron nitride nanotubes (BNNTs) to understand the fundamental mechanisms governing host-guest interactions in confined nanoscale environments. Four BNNTs with different chiralities and diameters, namely the zigzag (11,0) and (12,0) nanotubes and the armchair (6,6) and (7,7) nanotubes, were studied using periodic density functional theory calculations. The results indicate that encapsulation is energetically favorable for all heterocy

Simulated construction of tilmicosin nucleic acid aptamers based on molecular docking and molecular dynamics techniques.

BACKGROUND: Traditional aptamer screening methods often prove ineffective for small molecule targets, primarily due to the inherent structural limitations of such compounds. Their simple architecture, limited functional groups, and restricted spatial complexity drastically reduce the probability of identifying nucleic acid sequences that bind with both high affinity and specificity. Consequently, the screening process becomes inefficient and labor-intensive, frequently failing to yield aptamers of satisfactory performance for practical applications. This represents a significant technical hurd

Nucleic acid probe-functionalized self-powered sensor for detection of biomarkers in clinical urine samples.

Triboelectric nanogenerator (TENG)-based self-powered biosensors can reduce ecological risks from energy storage device disposal and complex electronics manufacturing, offering cost-effective and eco-friendly diagnostic methods. However, in the intricate charge environment of urine, existing devices are difficult to specifically capture targets and produce recognizable changes in surface charge and the resulting electrical signals, leading to insufficient detection specificity and sensitivity. Herein, for the first time, the problem is addressed by a TENG-based self-powered sensor for clinical

Tetrahedral Framework Nucleic Acid-Puerarin Complex Alleviates Osteoporosis Through the FXR/Runx2 Axis.

Osteoporosis is a common disease whose primary treatment currently involves anti-osteoporosis medications. However, these drugs are often inconvenient to administer and are associated with side effects. Therefore, developing new treatments is of significant clinical importance. Puerarin (Pue) is a potential therapeutic agent for osteoporosis, but its poor solubility, low bioavailability, and instability limit its efficacy. In this study, we synthesized a tetrahedral framework nucleic acids(tFNAs)-puerarin complex (TPC) by loading puerarin onto tFNAs. TPC demonstrates enhanced cellular uptake a…

DNA methylation, nucleic acid structure, and rett mutations tune MeCP2 binding affinity and cooperativity.

Methyl-CpG-binding protein 2 (MeCP2) is a chromatin-associated factor whose dysfunction causes Rett syndrome. Although MeCP2 preferentially binds methylated DNA, its affinity for methylated substrates is only ∼ threefold higher than for unmethylated DNA, raising the question of how MeCP2 selectively recognizes its targets. Here, we quantify binding of full-length WT MeCP2 and Rett-associated variants (R106W, T158M, R270X, and R306C) to nucleic acid substrates that vary in length, secondary structure, methylation pattern, CpG symmetry, and strand composition. WT and mutant MeCP2 preferentially
