Advantages and Limitations of AlphaFold in Structural Biology: Insights from Recent Studies.

Over the past three years, AlphaFold-a deep learning-based protein structure prediction system-has transformed structural biology by providing near-experimental accuracy models directly from amino acid sequences. This narrative review synthesizes applications reported in the 2022-2025 literature across human, microbial, and viral systems, drawing on peer-reviewed studies as our data source. Representative examples include modeling of SARS-CoV-2 spike and nucleocapsid proteins in virology, assisting cryo-EM interpretation of bacterial ribosomal and membrane-protein complexes in microbiology, an

LKM1 autoantibodies in chronic hepatitis C infection: a case of molecular mimicry?

Anti-liver-kidney microsome type 1 (LKM1) autoantibodies directed against the cytochrome P450 2D6 (CYP2D6) are considered specific markers of type 2 autoimmune hepatitis, but are also found in 5% of sera from patients chronically infected by hepatitis C virus (HCV). Molecular mimicry between HCV proteins and CYP2D6 has been proposed to explain the emergence of these autoantibodies. Anti-LKM1 autoantibodies from hepatitis C-infected patients were affinity-purified against immobilized CYP2D6 protein and used to screen a phage display library. CYP2D6 conformational epitopes were identified using

Mass Spectrometry-Based Structural Proteomics and Analytical Ultracentrifugation Characterize the Structures of Oligomeric Apolipoprotein E4 and Its Variants.

Apolipoprotein E4 (ApoE4), one of the three common isoforms of ApoE, differs from ApoE3 and ApoE2 by just one amino acid substitution each. Yet these changes in ApoE4 profoundly impact protein structure and function to make it the strongest genetic risk factor for late-onset Alzheimer's disease (AD). ApoE4 exhibits a tendency to form oligomers (e.g., tetramers) that complicate high-resolution structural characterization in aqueous environments. Very little is known about the self-associated oligomeric structures. In this study, we employed ultracentrifugation, native mass spectrometry (MS), an

Comparative Molecular Dynamics Investigation of the Electromotile Hearing Protein Prestin.

The mammalian protein prestin is expressed in the lateral membrane wall of the cochlear hair outer cells and is responsible for the electromotile response of the basolateral membrane, following hyperpolarisation or depolarisation of the cells. Its impairment marks the onset of severe diseases, like non-syndromic deafness. Several studies have pointed out possible key roles of residues located in the Transmembrane Domain (TMD) that differentiate mammalian prestins as incomplete transporters from the other proteins belonging to the same solute-carrier (SLC) superfamily, which are classified as c

The wonderful and masterful G protein-coupled receptor (GPCR): A focus on signaling mechanisms and the neuroendocrine control of fertility.

Human GnRH deficiency, both clinically and genetically, is a heterogeneous disorder comprising of congenital GnRH deficiency with anosmia (Kallmann syndrome), or with normal olfaction [normosmic idiopathic hypogonadotropic hypogonadism (IHH)], and adult-onset hypogonadotropic hypogonadism. Our understanding of the neural mechanisms underlying GnRH secretion and GnRH signaling continues to increase at a rapid rate and strikingly, the heterotrimeric guanine nucleotide-binding protein (G protein)-coupled receptors (GPCRs) continue to emerge as essential players in these processes. GPCRs were once

Polyglutamine domain flexibility mediates the proximity between flanking sequences in huntingtin.

Huntington disease (HD) is a neurodegenerative disorder caused by a CAG expansion within the huntingtin gene that encodes a polymorphic glutamine tract at the amino terminus of the huntingtin protein. HD is one of nine polyglutamine expansion diseases. The clinical threshold of polyglutamine expansion for HD is near 37 repeats, but the mechanism of this pathogenic length is poorly understood. Using Förster resonance energy transfer, we describe an intramolecular proximity between the N17 domain and the downstream polyproline region that flanks the polyglutamine tract of huntingtin. Our data su

Amyloidogenicity of recombinant human pro-islet amyloid polypeptide (ProIAPP).

BACKGROUND: Pancreatic amyloid has been associated with type II diabetes. The major constituent of pancreatic amyloid is the 37-residue peptide islet amyloid polypeptide (IAPP). IAPP is expressed as a 67-residue pro-peptide called ProIAPP which is processed to IAPP following stimulation. While the molecular events underlying IAPP amyloid formation in vitro have been studied, little is known about the role of ProIAPP in the formation of pancreatic amyloid. This has been due in part to the limited availability of purified ProIAPP for conformational and biochemical studies. RESULTS: We present a

The Gln3 Transcriptional Regulator of Saccharomyces cerevisiae Manifests Prion-Like Properties upon Overproduction.

Prions are proteins that can exist under the same conditions in two or more conformations, at least one of them is infectious. Usually, acquisition of infectious prion conformation is associated with the formation of amyloids - protein aggregates with a characteristic spatial structure. About 10 prions have been identified in the yeast Saccharomyces cerevisiae. The Gln3 protein, which is one of the key regulators of nitrogen metabolism in S. cerevisiae, contains an amyloidogenic region manifesting prion-like properties. The prion properties of the full-length Gln3 have not been studied. We hav

19F NMR probes of conformational change in a bifurcating electron transfer flavoprotein.

Bifurcating electron transfer flavoproteins (bETFs) accept a pair of modestly reducing electrons and produce a more potent electron carrier based on energy derived from favorable transfer of the other electron. A domain-scale conformational change is believed to gate electron transfer within the bETF, allowing only one electron to use the favorable path. 80° rotation of the so-called head domain carries the electron transfer flavin adenine dinucleotide (ET-FAD) from near the bifurcating FAD in bETF's closed conformation to a position >35 Å away in bETF's open conformation. In this, the ET-FAD

Crystal structure of Venezuelan hemorrhagic fever virus fusion glycoprotein reveals a class 1 postfusion architecture with extensive glycosylation.

Guanarito virus (GTOV) is an emergent and deadly pathogen. We present the crystal structure of the glycosylated GTOV fusion glycoprotein to 4.1-Å resolution in the postfusion conformation. Our structure reveals a classical six-helix bundle and presents direct verification that New World arenaviruses exhibit class I viral membrane fusion machinery. The structure provides visualization of an N-linked glycocalyx coat, and consideration of glycan dynamics reveals extensive coverage of the underlying protein surface, following virus-host membrane fusion.

The membrane-proximal "stem" region increases the stability of the flavivirus E protein postfusion trimer and modulates its structure.

The flavivirus fusion protein E contains a "stem" region which is hypothesized to be crucial for driving fusion. This sequence element connects the ectodomain to the membrane anchor, and its structure in the trimeric postfusion conformation is still poorly defined. Using E trimers of tick-borne encephalitis virus with stem truncations of different lengths, we show that the N-terminal part of the stem increases trimer stability and also modulates the trimer structure outside the stem interaction site.

Ascorbic acid: cofactor in rabbit olfactory preparations.

A stimulant-induced decrease in absorbance at 267 nanometers in preparations from rabbit olfactory epithelium requires ascorbic acid as a cofactor. Vitamin C is bound to proteins in the olfactory mucosa in vivo. When the stimulant. 3,7-dimethyl-6-octen-3-ol interacts with olfactory proteins, it triggers a change in protein conformation which renders ascorbic acid available for oxidation. The specific decrease in absorbance at 267 nanometers is produced when the "freed" ascorbic acid is oxidized.

Stage-dependent role of NEK7 in the inactive-to-active conformational transition of NLRP3 monomer.

The NLRP3 inflammasome is a multiprotein complex that primes cytokine production in the innate immune system. The inflammasome activation involves the cage-to-disk transition of NLRP3 oligomers, facilitated by the co-factor NEK7 protein. While NEK7's role in promoting cage disassembly has been reported, its involvement in the large conformational changes of the NLRP3 monomer during activation remains elusive. Here, by using multi-scale simulations, we uncovered a stage-dependent role of NEK7 in the inactive-to-active transition. In the early stage, NEK7 reshapes the dynamics of the highly unst

Stable and metastable states of human amylin in solution.

Patients with type II diabetes exhibit fibrillar deposits of human amylin protein in the pancreas. It has been proposed that amylin oligomers arising along the aggregation or fibril-formation pathways are important in the genesis of the disease. In a step toward understanding these aggregation pathways, in this work we report the conformational preferences of human amylin monomer in solution using molecular simulations and infrared experiments. In particular, we identify a stable conformer that could play a key role in aggregation. We find that amylin adopts three stable conformations: one wit

Conformational properties of DNA fragments containing GAC trinucleotide repeats associated with skeletal displasias.

The human gene for cartilage oligomeric matrix protein contains five tandem repeats of the GAC trinucleotide. Its expansion by one repeat causes multiple epiphyseal dysplasia, while expansion by two repeats or, remarkably, deletion of one repeat causes pseudoachondroplasia. Here we used CD spectroscopy, PAGE and UV absorption spectroscopy to compare conformational properties of the DNA strands containing four, five, six and seven repeats of the GAC trinucleotide. The (GAC)n strands were found to form four distinct ordered conformations, depending on the solution conditions. The first was a fol

Effect of pH on the formation mechanism of riboflavin mediated photocrosslinking hydrogel of soybean protein nanofibrils.

Riboflavin (RF) mediated photocrosslinking provides a green and controllable approach for soy protein nanofibril (SPF) hydrogel, but the pH-dependent reaction efficiency and structural stability remain key challenges to achieve reliable and sustainable applications. In this study, RF was used as a photosensitizer to induce the crosslinking of SPF under 365 nm UV irradiation, and the gelation mechanism of the photocrosslinked hydrogels was systematically investigated under different pH conditions (2, 4, 6, 8, and 10). The results demonstrated that pH not only altered the dispersibility and conf

Enhancement of crispiness in mahua through the incorporation of salt-modified wheat amylose.

Crispness is an important feature of high-quality Mahua. The results of this study demonstrate that crispness of Mahua could be enhanced by incorporating salt-modified wheat amylose in this study. The results showed that the crispness of Mahua increased from 40.63 to 20.60 g as 10% salt-modified wheat amylose (where the ratio of 50% wheat amylose and 20% NaCl solutions is 1:5, and the salt-modified time was 36 h at 4 °C) was added, and the dough was mixed at 45 °C for 12 min. It was hypothesized that the possible mechanism might involve the bound water within the intermolecular β-sheets struct

Unraveling the Structural Basis of Biased Agonism in the β2-Adrenergic Receptor Through Molecular Dynamics Simulations.

Biased agonism in G protein-coupled receptors is a phenomenon resulting in the selective activation of distinct intracellular signaling pathways by different agonists, which may exhibit bias toward either Gs, Gi, or arrestin-mediated pathways. This study investigates the structural basis of ligand-induced biased agonism within the context of the β2-adrenergic receptor (β2-AR). Atomistic molecular dynamics simulations were conducted for β2-AR complexes with two stereoisomers of methoxynaphtyl fenoterol (MNFen), that is, compounds eliciting qualitatively different cellular responses. The simulat

Restoration of susceptibility of methicillin-resistant Staphylococcus aureus to beta-lactam antibiotics by acidic pH: role of penicillin-binding protein PBP 2a.

Methicillin-resistant Staphylococcus aureus (MRSA) is a global scourge, and treatment options are becoming limited. The MRSA phenotype reverts to that of beta-lactam-sensitive S. aureus when bacteria are grown at pH 5.0 in broth and, more importantly from a medical perspective (protracted, relapsing infections), after phagocytosis by macrophages, where the bacteria thrive in the acidic environment of phagolysosomes. The central factor for the MRSA phenotype is the function of the penicillin-binding protein (PBP) 2a, which maintains transpeptidase activity while being poorly inhibited by beta-l

Cryo-EM structure of soluble VPS13C suggests its regulation by a conformational switch and by calmodulin.

Bridge-like lipid transfer proteins (BLTPs) play fundamental roles in cellular lipid redistribution between organellar membranes. They comprise bridge domains spanning organelles at contact sites that allow lipids to transit through the cytosol between adjacent membranes. The assembly of BLTPs into complexes with adaptor proteins enables lipid transfer. To address the mechanisms underlying the assembly and regulation of BLTP complexes, we used cryo-EM to resolve the structure of one such BLTP, the Parkinson's disease protein VPS13C, at near-atomic resolution. The structure identifies a lipid-t
