Effects of Conformational Sampling on Computing Redox Properties Using Linear Response Approach.

Redox processes are an important step in many chemical and biochemical reactions. One simple approach to calculate the free energy change of a redox process is linear response approximation (LRA). However, variability in conformational and energy-gap sampling poses a challenge in balancing computational cost and accuracy. Herein, we calculate the redox properties of the one-electron oxidation processes for small, biologically relevant redox-active molecules (e.g., phenol, phenolate, benzene, indole, lumiflavin) in aqueous solution using two conformational sampling strategies. We sampled the co

Graph theoretic and machine learning approaches in molecular property prediction of bladder cancer therapeutics.

This work introduces a hybrid computational approach in which degree-based topological descriptors are harnessed with the aid of advanced regression models and artificial neural networks (ANNs) to predict the crucial physicochemical properties of 17 drugs for the treatment of bladder cancer. Each molecule is assigned a molecular graph, from which a series of topological descriptors such as Zagreb indices, Randic index, Atom Bond Connectivity (ABC), and Symmetric Division Degree (SSD)are computed. These indices are used as input features by various regression models along with linear, cubic, an

Insights into the Mechanism of Tryptophan Fluorescence Quenching due to Synthetic Crowding Agents: A Combined Experimental and Computational Study.

Intrinsic tryptophan fluorescence spectroscopy is an important tool for examining the effects of molecular crowding and confinement on the structure, dynamics, and function of proteins. Synthetic crowders such as dextran, ficoll, polyethylene glycols, polyvinylpyrrolidone, and their respective monomers are used to mimic crowded intracellular environments. Interactions of these synthetic crowders with tryptophan and the subsequent impact on its fluorescence properties are therefore critically important for understanding the possible interference created by these crowders. In the present study,

New Insights from Sum Frequency Generation Vibrational Spectroscopy into the Interactions of Islet Amyloid Polypeptides with Lipid Membranes.

Studies of amyloid polypeptides on membrane surfaces have gained increasing attention in recent years. Several studies have revealed that membranes can catalyze protein aggregation and that the early products of amyloid aggregation can disrupt membrane integrity, increasing water permeability and inducing ion cytotoxicity. Nonetheless, probing aggregation of amyloid proteins on membrane surfaces is challenging. Surface-specific methods are required to discriminate contributions of aggregates at the membrane interface from those in the bulk phase and to characterize protein secondary structures

Computational Identification of Potential Novel Allosteric IHF Inhibitors Using QSAR Modeling to Inhibit Plasmid-Mediated Antibiotic Resistance.

The rapid spread of antibiotic resistance through plasmid-mediated conjugation remains a primary global health concern. Despite its critical role in horizontal gene transfer, no approved drugs currently target this process, leaving a critical therapeutic gap. Integration Host Factor (IHF), a DNA-binding protein essential for plasmid replication and mobilization, emerges as a promising yet underexplored target for anti-conjugation strategies. This work aimed to develop a predictive computational model and identify small molecules that disrupt IHF function, thereby reducing plasmid transfer and

A comprehensive insight from molecular docking and dynamics with clinical investigation on the impact of direct oral anticoagulants on atheroprotective protein in atrial fibrillation.

BACKGROUND: Direct oral anticoagulants (DOACs) have high potency against their therapeutic target and are widely used in the treatment of atrial fibrillation (AF). Most DOACs are often claimed to have adverse effects due to off-target inhibition of essential proteins. Human serum paraoxonase 1 (PON1), one of the essential proteins, known for its anti-inflammatory and antioxidant properties, could be affected by DOACs. Thus, a comparative evaluation of DOACs and their effect on PON1 protein will aid in recommending the most effective DOACs for AF treatment. This study aimed to assess the impact

Investigation of small molecules disrupting dengue virus assembly by inhibiting capsid protein and blocking RNA encapsulation.

Dengue fever is a significant global public health concern, causing substantial morbidity and mortality worldwide. The disease can manifest in various forms, from mild fever to potentially life-threatening complications. Developing effective treatments remains a critical challenge to healthcare systems. Despite extensive research, no antiviral drugs have been approved for either the prevention or treatment of dengue. Targeting the virus during its early phase of attachment is essential to inhibit viral replication. The capsid protein plays a crucial role in the virus's structural integrity, as

Features of the TCR repertoire associate with patients' clinical and molecular characteristics in acute myeloid leukemia.

BACKGROUND: Allogeneic hematopoietic stem cell transplant remains the most effective strategy for patients with high-risk acute myeloid leukemia (AML). Leukemia-specific neoantigens presented by the major histocompatibility complexes (MHCs) are recognized by the T cell receptors (TCR) triggering the graft-versus-leukemia effect. A unique TCR signature is generated by a complex V(D)J rearrangement process to form TCR capable of binding to the peptide-MHC. The generated TCR repertoire undergoes dynamic changes with disease progression and treatment. METHOD: Here we applied two different computa

wavess: An R package for simulation of adaptive within-host virus sequence evolution.

Simulating within-host virus sequence evolution allows for the investigation of factors such as the role of recombination in virus diversification and the impact of selective pressures on virus evolution. Here, we provide a new software to simulate virus within-host evolution called wavess (within-host adaptive virus evolution sequence simulator), a discrete-time individual-based model and a corresponding user-friendly R package. The underlying model simulates recombination, a latent infected cell reservoir, and three forms of selection: conserved sites fitness and replicative fitness in compa

Pulmonary involvement of secondary syphilis.

Pulmonary involvement in secondary syphilis is considered a rare occurrence; however, the number of cases has increased in the 2000s. This is likely due to the increased use of computed tomography scans and molecular diagnostic testing. We report a case of an HIV-positive man with pleural chest pain and bilateral subpleural nodules on chest computed tomography. His rapid plasma reagin and Treponema pallidum hemagglutination tests were positive, and the specimen of one of the pulmonary nodules obtained by transthoracic biopsy was positive for the polA gene of Treponema pallidum. Since clinical

Integrated computation-guided thermostabilization of the fungal sweet protein Honey Truffle Sweetener.

Thermostability limits the use of sweet proteins as sugar substitutes in thermally processed foods. Here, we report an integrated computation-guided workflow for thermostabilizing Honey Truffle Sweetener (HTS), a recently identified fungal sweet protein with low intrinsic stability. We determined the HTS crystal structure and used it to guide subsequent computational analyses. Rosetta and ThermoMPNN evaluated candidate substitutions from complementary physics-based and deep-learning-based perspectives, and the selected single-mutant library was experimentally characterized. The resulting melti

Design and in silico evaluation of PV-GNProtecta: an mRNA multi-epitope vaccine candidate against Puumala virus using immunoinformatics and structural analysis.

Puumala virus (PUUV), the principal causative agent of nephropathia epidemica (NE), poses a significant public health threat due to its zoonotic transmission, renal complications, and the lack of an approved vaccine. In this study, an immunoinformatics-driven mRNA multi-epitope vaccine, PV-GNProtecta, was designed using conserved regions of the viral glycoprotein (G) and nucleoprotein (N). Highly antigenic, non-allergenic, and non-toxic T-cell and B-cell epitopes were identified and assembled with appropriate adjuvants to enhance immunogenicity. Population coverage analysis suggested broad HLA

Targeting the putative allosteric site J of cannabinoid receptor type 2 with peptide modulators: From mechanistic investigation to candidate identification.

The cannabinoid receptor type 2 (CB2) is a promising therapeutic target for neuroinflammatory diseases, whereas conventional orthosteric agonists suffer from poor selectivity and metabolic instability. Allosteric modulation, particularly by peptide-based modulators, offers a new strategy to overcome these limitations, yet the molecular mechanisms underlying CB2 allosteric regulation and efficient discovery tools remain lacking. In this study, we computationally investigated the role of the CB2 extracellular putative site J as a predicted binding site for peptide modulators. Using molecular doc

In Silico Approaches Targeting Quorum-Sensing Inhibition in Pseudomonas aeruginosa: A Systematic Review.

Pseudomonas aeruginosa (PA) is a clinically relevant opportunistic pathogen whose persistence and antimicrobial tolerance are largely driven by biofilm formation and quorum-sensing (QS)-regulated virulence. Targeting QS has therefore emerged as an antivirulence strategy that attenuates pathogenicity without exerting strong selective pressure on bacterial growth. This systematic review (2020-2024) analyzes recent advances in the identification of QS inhibitors against PA, emphasizing studies that integrate in silico approaches. Forty-six studies met the inclusion criteria. All employed molecula
