Methodological aspects of investigating the resistome in pig farm environments.

A typical One Health issue, antimicrobial resistance (AMR) development and its spread among people, animals, and the environment attracts significant research attention. The animal sector is one of the major contributors to the development and dissemination of AMR and accounts for more than 50 % of global antibiotics usage. The use of antibiotics exerts a selective pressure for resistant bacteria in the exposed microbiome, but many questions about the epidemiology of AMR in farm environments remain unanswered. This is connected to several methodological challenges and limitations, such as inco

A multi-level analysis of motor and behavioural dynamics in 9-month-old preterm and term-born infants during changing emotional and interactive contexts.

Computational analysis of infant movement has significant potential to reveal markers of developmental health. We report two studies employing dynamic analyses of motor kinematics and motor behaviours, which characterise movement at two levels, in 9-month-old infants. We investigate the effect of preterm birth (< 33 weeks of gestation) and the effect of changing emotional and social-interactive contexts in the still-face paradigm. First, multiscale permutation entropy was employed to analyse acceleration kinematic timeseries data collected from Inertial Measurement Unit (IMU) sensors on infant

Systematic application of saliency maps to explain the decisions of convolutional neural networks for glaucoma diagnosis based on disc and cup geometry.

This paper systematically evaluates saliency methods as explainability tools for convolutional neural networks trained to diagnose glaucoma using simplified eye fundus images that contain only disc and cup outlines. These simplified images, a methodological novelty, were used to relate features highlighted in the saliency maps to the geometrical clues that experts consider in glaucoma diagnosis. Despite their simplicity, these images retained sufficient information for accurate classification, with balanced accuracies ranging from 0.8331 to 0.8890, compared to 0.8090 to 0.9203 for networks tra

Cluster activation mapping with application to computed tomography scans of the lung.

Purpose: An open question in deep clustering is how to explain what in the image is driving the cluster assignments. This is especially important for applications in medical imaging when the derived cluster assignments may inform decision-making or create new disease subtypes. We develop cluster activation mapping (CLAM), which is methodology to create localization maps highlighting the image regions important for cluster assignment. Approach: Our approach uses a linear combination of the activation channels from the last layer of the encoder within a pretrained autoencoder. The activation cha

The Proposition for Bipolar Depression Forecasting Based on Wearable Data Collection.

Bipolar depression is treated wrongly as unipolar depression, on average, for 8 years. It is shown that this mismedication affects the occurrence of a manic episode and aggravates the overall condition of patients with bipolar depression. Significant effort was invested in early detection of depression and forecasting of responses to certain therapeutic approaches using a combination of features extracted from standard and online testing, wearables monitoring, and machine learning. In the case of unipolar depression, this approach yielded evidence that this data-based computational psychiatry

The study of noninvasive brain stimulation using molecular brain imaging: A systematic review.

Electromagnetic noninvasive brain stimulation (NIBS) techniques, such as transcranial magnetic stimulation and transcranial electrical stimulation, are widely used in research and represent emerging clinical treatment options for many brain disorders. The brain-wide neurobiological effects of electromagnetic NIBS, however, are not yet fully characterized. The combination of NIBS with molecular brain imaging is a powerful tool for the investigation of these effects. Here, we conducted a systematic review of all published studies investigating the effects of all forms of electromagnetic NIBS usi

The association between body mass index and the risk of different urinary cancers: Protocol for an overview of systematic reviews.

BACKGROUND: The relationship between cancer with body mass index has been extensively reported. However, association between urinary cancers with these risk factors remains unclear, with existing reports showing conflicting findings. The current review, therefore, sought to clarify the latter association by assessing the methodological and reporting quality of existing systematic reviews on the subject. METHODS: We will screen PubMed, EMBASE, and Cochrane Library databases for relevant literature and subjected the resulting articles to meta-analysis. We will adopt the AMSTAR and PRISMA checkl

Will machine learning applied to neuroimaging in bipolar disorder help the clinician? A critical review and methodological suggestions.

OBJECTIVES: The existence of anatomofunctional brain abnormalities in bipolar disorder (BD) is now well established by magnetic resonance imaging (MRI) studies. To create diagnostic and prognostic tools, as well as identifying biologically valid subtypes of BD, research has recently turned towards the use of machine learning (ML) techniques. We assessed both supervised ML and unsupervised ML studies in BD to evaluate their robustness, reproducibility and the potential need for improvement. METHOD: We systematically searched for studies using ML algorithms based on MRI data of patients with BD

Computer aided detection of deep inferior epigastric perforators in computed tomography angiography scans.

The deep inferior epigastric artery perforator (DIEAP) flap is the most common free flap used for breast reconstruction after a mastectomy. It makes use of the skin and fat of the lower abdomen to build a new breast mound either at the same time of the mastectomy or in a second surgery. This operation requires preoperative imaging studies to evaluate the branches - the perforators - that irrigate the tissue that will be used to reconstruct the breast mound. These branches will support tissue viability after the microsurgical ligation of the inferior epigastric vessels to the receptor vessels i

Utilization of bench-stable and readily available nickel(II) triflate for access to 1,2-cis-2-aminoglycosides.

The utilization of substoichiometric amounts of commercially available nickel(II) triflate as an activator in the reagent-controlled glycosylation reaction for the stereoselective construction of biologically relevant targets containing 1,2-cis-2-amino glycosidic linkages is reported. This straightforward and accessible methodology is mild, operationally simple and safe through catalytic activation by readily available Ni(OTf)2 in comparison to systems employing our previously in-house prepared Ni(4-F-PhCN)4(OTf)2. We anticipate that the bench-stable and inexpensive Ni(OTf)2, coupled with litt

Definition and Test-Retest Reliability of a Monitoring Method Integrating Accelerometric Actigraphy and Bluetooth Indoor Location Tracking Applied in a Long-Term Residential Unit for Persons With Dementia: Longitudinal Observational Study.

BACKGROUND: Dementia has an impact on the physical activities performed daily in a social context. Sleeping and resting, in general, are also affected by dementia. Monitoring techniques based on miniaturized wearable sensors and on sensorized environments allow for actigraphic recordings and location tracking. The availability of contemporaneous physical activities profile led to quantify, in the social actigraphy approach, the level of correlation between individuals living in the same environment. OBJECTIVE: This study has two main objectives: (1) to define a methodology for actigraphic rec

Fear-EEG-AI: A Conceptual and Operational Framework for Designing EEG-AI Systems for the Inference of Fear-Compatible Neurophysiological States.

Electroencephalography (EEG) and artificial intelligence (AI) are central tools in affective computing, yet fear-related inference remains constrained by a gap between experimental performance and deployable evidence: high accuracy on controlled datasets guarantees neither neurobiological specificity, nor robustness across users, nor traceable inference. EEG does not measure fear directly; it captures cortical dynamics compatible with threat processing, arousal or vigilance. This paper introduces the Fear-EEG-AIFramework, a technology-independent architecture for designing, validating and depl

In silico conversion of ssRNA aptamers to ssDNA: molecular dynamics assessment of structural stability and conformational preservation.

The application of single-stranded RNA (ssRNA) aptamers may be limited by their chemical instability and susceptibility to enzymatic degradation, despite their high structural specificity. Thus, this study presents a computational workflow for the rational conversion of ssRNA aptamers (A6 and A11), previously selected for prostate cancer cells, into structurally preserved single-stranded DNA (ssDNA) analogues, termed LN-A6 and LN-A11. The workflow integrates three-dimensional structural modeling, targeted chemical modifications, and molecular dynamics simulations conducted for 200 ns at 300 K

Epigenetic biomarkers in inflammatory bowel diseases-computational challenges and opportunities.

Inflammatory bowel diseases (IBD) remain a therapeutic challenge due to their heterogeneous nature and the absence of clinically actionable biomarkers to guide precision treatment. While multi-omics studies have advanced our understanding of the disease, meaningful translation into practice has been hindered by lack of validation and a need to move from association to a more generalizable signal. Epigenetics, particularly DNA methylation, offers a promising lens to capture disease-relevant regulatory states that reflect both genetic predisposition and environmental influences. However, the pat

Clinical registry metadata as a hidden bottleneck in AI-driven drug discovery: a computational audit of translational phase data in glioma research.

Clinical translation in glioma and glioblastoma remains inefficient despite advances in computational drug discovery. An underrecognized contributor to this gap is structural degradation of clinical registry metadata. We analyzed the complete set of 2.357 glioma-related clinical trial records available in the WHO ICTRP registry at the time of extraction (3 January 2026). A deterministic Python-based validation pipeline was developed to normalize phase and study-type annotations while distinguishing technical voids, methodological non-applicability, and structurally inconsistent entries.
