Pressure-tolerant Evolution in Rhodopsin of Deep-diving Whales.

Life in the deep sea presents extreme challenges to protein structure and function, with hydrostatic pressure serving as a significant source of molecular stress. Although cetacean rhodopsins have been thoroughly examined concerning their spectral tuning to the underwater light environment, their possible adaptations to pressure have yet to be explored. In this study, we investigated whether rhodopsin has undergone structural modifications that facilitate visual function during deep dives. Using a physicochemical property-based codon substitution model, we found that amino acid replacements as

Genomic Epidemiology and Evolution of Rhinovirus in Western Washington State, 2021-2022.

BACKGROUND: Human rhinoviruses (RVs) primarily cause the common cold, but infection outcomes vary from subclinical to severe cases, including asthma exacerbations and fatal pneumonia in individuals who are immunocompromised. To date, therapeutic strategies have been hindered by the high diversity of serotypes. Global surveillance efforts have traditionally focused on sequencing VP1 or VP2/VP4 genetic regions, leaving gaps in our understanding of RV genomic diversity. METHODS: We sequenced 1078 RV genomes from nasal swabs of symptomatic and asymptomatic individuals to explore viral evolution d

Chlamydia pan-genomic analysis reveals balance between host adaptation and selective pressure to genome reduction.

BACKGROUND: Chlamydia are ancient intracellular pathogens with reduced, though strikingly conserved genome. Despite their parasitic lifestyle and isolated intracellular environment, these bacteria managed to avoid accumulation of deleterious mutations leading to subsequent genome degradation characteristic for many parasitic bacteria. RESULTS: We report pan-genomic analysis of sixteen species from genus Chlamydia including identification and functional annotation of orthologous genes, and characterization of gene gains, losses, and rearrangements. We demonstrate the overall genome stability o

The nephronophthisis-related gene ift-139 is required for ciliogenesis in Caenorhabditis elegans.

Defects in cilia cause a spectrum of diseases known as ciliopathies. Nephronophthisis, a ciliopathy, is the most common genetic cause of renal disease. Here, I cloned and analysed a nephronophthisis-related gene ift-139 in Caenorhabditis elegans. ift-139 was exclusively expressed in ciliated neurons in C. elegans. Genetic and cellular analyses suggest that ift-139 plays a role in retrograde intraflagellar transport and is required for cilia formation. A homologous point mutation that causes ciliopathy disrupted the function of ift-139 in C. elegans. ift-139 is an orthologue of human TTC21B, mu

Crohn's Disease: Evolution, Epigenetics, and the Emerging Role of Microbiome-Targeted Therapies.

Crohn's disease (CD) is a chronic, systemic, immune-mediated inflammation of the gastrointestinal tract. Originally described in 1932 as non-caseating granulomatous inflammation limited to the terminal ileum, it is now recognized as an expanding group of heterogeneous diseases defined by intestinal location, extent, behavior, and systemic extraintestinal manifestations. Joint diseases, including inflammatory spondyloarthritis and ankylosing spondylitis, are the most common extraintestinal manifestations of CD and share more genetic susceptibility loci than any other inflammatory bowel disease

Characterization of the integration and modular excision of the integrative conjugative element PAISt in Streptomyces turgidiscabies Car8.

PAISt is a large genomic island located in the chromosome of the plant pathogen Streptomyces turgidiscabies Car8. The island carries clustered virulence genes, transfers to other Streptomyces species, and integrates by site-specific recombination at the 8 bp palindrome TTCATGAA. The palindrome is located at the 3' end of the bacitracin resistance gene (bacA). We demonstrate that PAISt is able to excise in modules by recombination of one internal and two flanking palindromic direct repeats. The gene intSt located at the 3( end of PAISt encodes a tyrosine recombinase. Site-specific recombination

Genome sequences of Brucella melitensis 16M and its two derivatives 16M1w and 16M13w, which evolved in vivo.

Brucella melitensis is an intracellular pathogen that induces chronic infection in humans. Here, we report the genome sequences of 16M and its two derivatives, 16M1w and 16M13w, which were allowed to adapt in vivo for 1 and 13 weeks, respectively. Our findings contribute to the investigation of adaptive mutations and mechanisms of chronic infection by B. melitensis.

Evolution of a rare vaccine-derived multirecombinant poliovirus.

Recombination is one of the mechanisms by which viral genomes evolve. A vaccine-derived multirecombinant poliovirus strain was isolated from a 5-month-old child with vaccine-associated paralytic poliomyelitis after oral poliovirus vaccine administration. The isolate had an S2/S1/S2/S1 primary genomic structure as revealed by restriction fragment length polymorphism and sequencing analysis. Recombination of the middle S1/S2 region is extremely rare and one of the few characterized types of recombination with Sabin type 1 as a 5' partner. An attempt was made to perform evolutionary analysis of t

Assessing the impact of phylogenetic reconstruction error on genetic reassortment inference in segmented viruses.

Recombination is an important process in the evolution of RNA viruses. For viruses with segmented genomes, recombination can occur by reassortment of entire genomic segments. This process has played a significant role in the adaptation and spread of influenza viruses with novel genomic combinations, i.e., antigenic shifts. Reassortment is usually identified by discrepancies between the topologies of trees reconstructed from different genomic segments, e.g., subtree prune and regraft (SPR) rearrangements. However, this phylogenetic discordance can also result from errors in tree reconstruction

Characterization of Novel Mycobacteriophages of Subcluster A3: Evolutionary Plasticity of the Lysogeny Module and Lytic Potential.

The increasing prevalence of drug-resistant Mycobacteriumtuberculosis (Mtb) and nontuberculous mycobacteria (NTM) underscores the need for novel strategies. Mycobacteriophages are attracting growing interest for therapeutic and diagnostic applications. Here, we describe four new subcluster A3 phages (Cat, Goose1D, Goose1X, and Shep) and investigate their genomic diversity and lytic activity. The phages share >98% nucleotide identity with known A3 members but carry distinct deletions within the lysogeny module: Cat and Goose1X have different repressor-loss variants, and Goose1D lacks the integr

Evolution, structural diversity and functional plasticity of plant derived multifunctional proteases and α-amylases inhibitors.

Plant derived multifunctional inhibitors (MFIs) are an important class of plant defense proteins that disrupt insect digestion by simultaneously impairing protein and carbohydrate catabolism. With the increasing knowledge of inhibitors of plant enzymes, MFIs have become a separate functional group. In this review we propose an extended definition that encompasses the classical inhibitors acting on structurally unrelated enzymes and also inhibitors acting on enzymes of the same substrate pathway, e.g. α-amylase/α-glucosidase and trypsin/chymotrypsin systems. Most of the MFIs consist of single p

The selfish ribosome.

The ribosome is responsible for protein synthesis in all cells, and is the cell's largest energy consumer. We propose that the ribosome originated as a mutualistic symbiont of an RNA-dependent RNA polymerase ribozyme, supplying peptides that enhanced replication. As life transitioned from the RNA to the RNA-protein world, autonomous replicators became irreversibly addicted to the ribosome for producing replication proteins. Subsequent evolution is construed as a ribosomal takeover, whereby the ribosome evolved to consume most of the cell's resources, while other cellular componentry ensured th

Global distribution and evolution of human metapneumovirus A2b2 clade: Insights from genomic surveillance.

Human metapneumovirus (HMPV), which belongs to the a family, has shown the emergence of the A2b2 clade as the dominant global genotype. Whether this represents true evolutionary selection or surveillance artefacts remains unclear. We analysed 315 complete HMPV genome sequences (1994-2024) from the Nextstrain database using sampling-corrected statistical approaches, including temporal homogeneity testing, rarefaction analysis, and entropy-based dynamics to examine non-random patterns in A2b2 emergence. Temporal homogeneity testing revealed strong directional evolution towards A2b2 dominance (Z

Optimal path reconstruction of plant chromosome evolution.

DNA rearrangements contribute to the formation of new chromosomes, which are often the foundation of speciation. Deciphering the order of DNA rearrangements facilitates the reconstruction of evolutionary trajectories from extant to ancestral chromosomes, a task that is computationally NP-hard. Here, a mathematically rigorous chromosome-rearrangement model is integrated with the "Chromosomal Inversion Path Exploration via Monte-Carlo Tree Search (CIPE-MCTS)" framework in a deeply coupled manner. This integration yields a robust analytical framework that ensures both global optimality and comput

Could Metabolism-Related Long Non-Coding RNAs Be More Conserved than Their Brain-Related Counterparts?

The human genome produces a large repertoire of non-coding RNAs (ncRNAs) with important regulatory roles in development, physiology, and most of diseases. Among these, long non-coding RNAs (lncRNAs) have emerged as key modulators of gene expression, chromatin organization, and cellular homeostasis, despite displaying remarkably low primary-sequence conservation across species. This apparent evolutionary paradox questions the limitations of predicting biological function based on conservation, particularly across different biological domains. Here, we examine current evidence on lncRNA evolutio

Comparative chloroplast genomics and phylogenomic insights into the genus Zehneria (Cucurbitaceae).

The genus Zehneria (Cucurbitaceae) presents significant taxonomic challenges due to morphological similarities among species and a lack of resolution in molecular studies. In this study, we sequenced and assembled the chloroplast genomes of seven African Zehneria species collected from Kenya, complementing a previously published accession (Zehneria sp. MZ427944.1), to establish a comprehensive plastome-based framework for the genus. The plastomes ranged from 157,150 to 157,365 bp and exhibited a conserved quadripartite structure, with 130-132 annotated genes, including 86-87 protein-coding gen

The Nigella damascena genome provides insights into transposable element-driven genomic gigantism and trait evolution.

Giant genomes, generally dominated by transposable elements (TEs), have evolved repeatedly in angiosperms. The role of TEs in the evolution of giant genomes, however, remains largely unclear. Here, by ancestral genome size reconstruction, whole-genome sequencing, and comparative genomic and transcriptomic analyses, we reveal the processes, drivers, and consequences of genomic gigantism in the buttercup family (Ranunculaceae). We find that the giant diploid genome of Nigella damascena (10.84 Gb, ~35 times that of columbine) has evolved from an ~1.46 Gb ancestral genome by persistent TE accumula

Stop codon reassignment to tryptophan in members of the bacterial phylum Actinomycetota.

Reassignment of stop codons is a significant evolutionary event with recoding of UGA to tryptophan being previously identified in only three bacterial phyla, the Bacillota, Pseudomonadota and Verrucomicrobiota. Here, we present genomic evidence of this reassignment in a fourth bacterial phylum, the Actinomycetota, specifically in the family Eggerthellaceae. We identify the UGA stop-to-tryptophan reassignment in 34 metagenome-assembled genomes recovered from the stool samples of diverse mammalian hosts, including equids and primates. Canonical markers for this reassignment are consistently obse

Adaptive Laboratory Evolution of Baker's Yeast for Improved Trehalose Accumulation and Freeze-Thaw Tolerance.

Cas9-based genome engineering is a powerful tool for yeast strain development, but its use in the food industry is limited due to GMO concerns. As a non-GMO alternative, adaptive laboratory evolution (ALE) was applied to enhance trehalose accumulation, a stress protectant, in Saccharomyces cerevisiae. To avoid ethanol-centric metabolism and promote storage carbohydrate production, ALE was conducted under nitrogen limitation with ethanol as the sole carbon source. The evolved strain 65EV showed a 2.3-fold increase in trehalose (11.51% vs 5.25%), resulting in enhanced cell viability (77.7% vs 5.

Epitranscriptomic erasers in bivalves: Evolutionary divergence and species-specific transcriptional plasticity of the ALKBH family under acute thermal stress.

The AlkB homolog (ALKBH) family of Fe(II)/α-ketoglutarate-dependent dioxygenases mediates nucleic acid demethylation, thereby governing RNA metabolism and genomic stability. Despite their pivotal roles in epitranscriptomic regulation across vertebrates, the evolutionary dynamics and functional significance of ALKBH proteins in bivalve mollusks remain largely unexplored. Here, we present a comprehensive phylogenomic analysis of 210 ALKBH genes identified across 35 bivalve species. Our analyses reveal a distinct evolutionary trajectory characterized by the lineage-specific loss of ALKBH4 and the
