Chromosome-level genome assembly of Trichiurus japonicus resolves species boundaries and evolutionary history of cutlassfishes in Northwest Pacific.

Persistent taxonomic uncertainty has plagued the Trichiuridae family (hairtails), a group of ecologically and commercially significant fishes, a result of conflicting morphological criteria and historical misclassifications. While molecular approaches have advanced understanding their taxonomy, mitochondrial-based analyses and misapplied nomenclature have obscured species boundaries and population dynamics. Here, we integrate a chromosome-level genome assembly of Trichiurus japonicus with whole-genome resequencing of congeneric species to resolve the taxonomic ambiguity in Trichiurus. Combinin

Unlocking the industrial potential of ketoreductase: insights from two decades of discovery, evolution, and global impact.

The increasing demand for sustainable and cost-effective manufacturing routes has positioned ketoreductases (KREDs) at the forefront of industrial biocatalysis. As one of the most widely applied classes of oxidoreductases in asymmetric synthesis, KREDs provide high enantioselectivity and operational simplicity under mild reaction conditions. These enzymes catalyze the asymmetric reduction of ketones to chiral alcohols molecules central to pharmaceuticals, fine chemicals, and agrochemical and fragrance industries while ensuring minimal environmental impact. This review provides a comprehensive

From antibiotic to chalkophore: the biology and evolution of SF2768 in Streptomyces.

Copper availability is tightly regulated in microbial environments, yet the diversity and evolutionary origins of copper-chelating metabolites remain poorly understood. SF2768, a diisonitrile compound from Streptomyces, functions both as a broad-spectrum antibiotic and as a highly specific secreted copper chelator (chalkophore) that binds copper with a 1:2 stoichiometry. Its biosynthesis depends on an NRPS encoded in the sfa gene cluster, which also includes an ABC transporter required for uptake of the Cu-SF2768 complex. A phylogenetic survey revealed that while some Streptomyces species reta

Kingdom-wide evolutionary characterization of RNA editing factors in Archaeplastida.

RNA editing, a post-transcriptional modification in plant mitochondria and plastids, is essential for environmental adaptation and diverse physiological processes. Despite extensive identification of RNA editing factors, primarily including pentatricopeptide repeat (PPR), multiple organelle RNA editing factor (MORF), organelle RNA recognition motif-containing (ORRM), and organelle zinc finger (OZ) proteins, their evolutionary history remains poorly understood. Here, we perform kingdom-wide evolutionary analyses across 364 high-quality Archaeplastida genomes and find massive PPR gene expansions

[Directed evolution of amine dehydrogenase for the catalytic resolution of (1R,5S)-3-ethylbicyclo [3.2.0] hept-3-en-6-one, a chiral intermediate of mirogabalin].

(1R,5S)-3-ethylbicyclo[3.2.0]hept-3-en-6-one[(1R,5S)-1a] is the key chiral starting material for the synthesis of mirogabalin. Existing chemical and biocatalytic resolution processes both suffer from cumbersome post-processing procedures and high production costs. To achieve the efficient and green resolution of (1R,5S)-1a, the present study employed racemic ketone 1a as the substrate and identified LfAmDH(M0) as the template for directed evolution through enzyme library screening. The substrate binding site and the key amino acid residues around the substrate access channel were selected, and

DNA as a quantum system in evolution.

Time may be viewed as an emergent consequence of increasing information entropy. I explore a toy quantum‑information model in which DNA is treated as an open quantum system. In this framework, weak, time‑dependent perturbations (potentially arising from thermal fluctuations, ionic microfields, metabolic noise, or electromagnetic signals) bias the micro‑timing of events during replication and repair. These slight timing shifts can influence the fate of transient electronic and protonic configurations (including short‑lived tautomeric states driven by proton‑transfer tunnelling), subtly altering

Evolution of Gene Expression Across Functional Regions of the Mouse Placenta.

The eutherian placenta exhibits rapid morphological evolution and is a hotspot for the emergence of reproductive incompatibilities between closely related species. These evolutionary patterns are thought to be a consequence of rapid divergence in gene expression driven by maternal-fetal conflict over resource allocation. However, it remains unclear how the diversity of placental functions shapes gene specialization and expression divergence. We generated genome-wide gene expression and DNA methylation data from fetal and maternal placental tissues of three closely related mouse lineages (Mus m

Introns as Protective Buffers Against Transposable Elements Invasion During Genome Gigantism in a Newt.

Genome gigantism has long been linked to recurrent bursts of transposable element (TE) activity, yet how such bursts reshape gene architecture over evolutionary time remains poorly understood. By comparing two independently assembled genomes of the Iberian ribbed newt Pleurodeles waltl (20.3 Gb)-generated in Europe and Japan-with the compact genome of Xenopus tropicalis (1.5 Gb), we uncover evidence for both past and ongoing TE bursts during newt genome expansion. Analyses of multicopy genes reveal a spectrum of evolutionary outcomes driven by successive waves of intronic TE invasion. While so

Pangenomic and genomic plasticity analyses of the genus Rickettsia.

The Rickettsia genus comprises obligate intracellular bacteria transmitted by arthropods and responsible for clinically relevant zoonoses, rickettsioses, such as spotted fever and typhus. The difficulty of cultivating these bacteria in vitro reinforces the importance of in silico approaches, such as pangenomic and genomic plasticity analyses. This study analyzed 165 genomes from 31 Rickettsia species available in the REFSEQ (NCBI) database. Tools such as Orthofinder, ANIclustermap, Gegenees, and Mauve were used to classify genes into core, shared, and singletons, assess genomic similarity, and

Comparative Genomics of Viral Genomes and Identification of Three Novel Viroporin-Like Superfamilies.

INTRODUCTION: Viroporins are small multifunctional proteins that modify cellular membranes facilitating processes such as viral nucleic acid entry and the release of virions from infected cells. We are interested in studying the evolutionary relationships among these proteins, in particular their organization into families and superfamilies. METHODS: We applied a variety of computational strategies to perform comparative genomics analyses of 120 viral genomes, using the phylogenetic profile method. This allowed the identification of 12 families, organized into four functionally related groups

Exploring evolutionary trajectories of drug resistance.

Drug resistance poses a major global health challenge, necessitating the development of effective therapeutic strategies. The main challenge is to predict drug-resistant mutations and design drugs that retain efficacy against such evolving targets. Our previous effort in computing the vitality value has provided a framework in assessing drug resistance. While promising, the approach lacked accuracy due to insufficient information about mutation tendencies and protein stability. In this study, we used the Stanford University HIV Drug Resistance Database and observed that drug resistance, usuall

Comparative mitochondrial genome analysis of Panax ginseng reveals structural variation and genetic diversity.

Ginseng (Panax ginseng) is a medicinal plant of considerable medical and economic interest. However, preserving its genetic stability and targeted selection pose challenges that limit the effective conservation and use of its genetic resources. This study aims to systematically elucidate the structural characteristics, evolutionary patterns, and phylogenetic relationships of the ginseng mitochondrial genome, in order to create a theoretical basis for the conservation of ginseng genetic resources and the acceleration of molecular selection processes. Using PacBio HiFi and DNBSEQ-T7 short-read s

Accurate detection of tandem repeats exposes ubiquitous reuse of biological sequences.

Tandem repetition is one of the major processes underlying genome evolution and phenotypic diversification. While newly formed tandem repeats are often easy to identify, it is more challenging to detect repeat copies as they diverge over evolutionary timescales. Existing programs for finding tandem repeats return markedly different results, and it is unclear which predictions are more correct and how much room remains for improvement. Here, we introduce DetectRepeats, a new method that uses empirical information about structural repeats to improve the accuracy of repeat detection. We show that

HJ Muller and the Relationship Between Sex Chromosome Degeneration and the Evolution of Dosage Compensation.

A lack of recombination in the heterogametic sex between parts or all of newly evolving sex chromosomes results in the gradual accumulation of deleterious mutations on proto-Y or proto-W chromosomes. This "genetic degeneration" is caused by several population genetic mechanisms. It can eventually lead to the loss of functionality and deletions of Y- or W-linked genes in species with male or female heterogamety, respectively, reducing the fitness of heterozygous XY males or ZW females. This creates selection to compensate for such degeneration. Contemporary studies of degeneration and dosage co

Interactive networks of donors and recipients of the TetM gene and its evolutionary dynamics across the bacterial domain.

Identifying primary donors and recipients of the tetM gene is crucial for gaining a deeper understanding of the dynamics underlying the dissemination of resistance to tetracyclines in natural bacterial populations, including those of human and animal pathogens. This study modeled the major donor-recipient network of tetM, also providing important insights into the primary evolutionary mechanisms of this gene. The RDP4- and SplitsTree-embedded algorithms were used to detect genetic recombination events of tetM loci from different bacterial species and genera. FUBAR, MEME, and MEGA11 were employ

The combination of active partitioning and toxin-antitoxin systems is most advantageous for low-copy plasmid fitness.

Extrachromosomal and mobile genetic elements, including plasmids, and accessory chromosomes, are prevalent in all life domains. Elements integrated into the host chromosome replicate and segregate via the host life cycle. In contrast, the persistence of autonomously replicating elements relies on their ability to remain within the host population. Here, we compare the evolutionary advantage of different persistence strategies found in prokaryotic plasmids. Through intracellular competitions between plasmid genotypes, we find that the combination of active partitioning during cell division with

SegMantX: A Novel Tool for Detecting DNA Duplications Uncovers Prevalent Duplications in Plasmids.

Segmental duplications play an important role in genome evolution via their contribution to copy-number variation, gene-family diversification, and the emergence of novel functions. The detection of segmental duplications is challenging due to heterogeneous amelioration of sequence similarity among duplicates, which hinders the reconstruction of continuous sequence alignment. Here we introduce SegMantX, a novel approach for the identification of diverged segmental duplications in prokaryote genomes using local alignment chaining. In this approach, local alignments resulting from a preliminary

Variable lymphocyte receptor F is generated via somatic diversification and expressed by lamprey T-like cells.

All extant jawless vertebrates (lampreys and hagfishes) possess a unique adaptive immune system characterized by highly variable lymphocyte receptors (VLR) that are assembled in developing lymphocytes using leucine-rich-repeat donor cassettes. Five VLR types have been identified in lampreys: VLRA, VLRB, VLRC, VLRD, and VLRE. VLRB-expressing lymphocytes are functional analogs to B cells, whereas VLRA, VLRC, VLRD, and VLRE-expressing lymphocytes are more akin to T cells of jawed vertebrates. Here we define an additional VLR, designated VLRF. VLRF is phylogenetically closest to VLRA, with which i

Exploring Mobile Genetic Elements in Vibrio cholerae.

Members of the bacterial species Vibrio cholerae are known both as prominent constituents of marine environments and as the causative agents of cholera, a severe diarrheal disease. While strains responsible for cholera have been extensively studied over the past century, less is known about their environmental counterparts, despite their contributions to the species' pangenome. This study analyzed the genome compositions of 46 V. cholerae strains, including pandemic and nonpandemic, toxigenic, and environmental variants, to investigate the diversity of mobile genetic elements (MGEs), embedded

Relationships between genomic dissipation and de novo SNP evolution.

Patterns of single nucleotide polymorphisms (SNPs) in eukaryotic DNA are traditionally attributed to selective pressure, drift, identity descent, or related factors-without accounting for ways in which bias during de novo SNP formation, itself, might contribute. A functional and phenotypic analysis based on evolutionary resilience of DNA points to decreased numbers of non-synonymous SNPs in human and other genomes, with a predominant component of SNP depletion in the human gene pool caused by robust preferences during de novo SNP formation (rather than selective constraint).
