CD14 Blockade Modulates Macrophage-Mediated Immunological Injury in a Translational Model of Reperfused ST-Segment Elevation Myocardial Infarction.

These preclinical trials provide the first evidence of cluster of differentiation 14 (CD14) blockade with a murine analogue of atibuclimab, a CD14-neutralizing antibody, preventing secondary immunological exacerbation of cardiac injury in a translational mouse model of reperfused ST-segment elevation myocardial infarction (STEMI), assessed using multiple clinical modalities. Multiomic studies suggest CD14 blockade downregulated macrophage-specific proinflammatory and tissue-wide remodeling processes without suppression of monocyte-macrophage infiltration or repair. These findings support a cli

Nonalcoholic Fatty Liver Disease and the Gut-Liver Axis: Exploring an Undernutrition Perspective.

Nonalcoholic fatty liver disease (NAFLD) is a chronic condition affecting one quarter of the global population. Although primarily linked to obesity and metabolic syndrome, undernutrition and the altered (dysbiotic) gut microbiome influence NAFLD progression. Both undernutrition and NAFLD prevalence are predicted to considerably increase, but how the undernourished gut microbiome contributes to hepatic pathophysiology remains far less studied. Here, we present undernutrition conditions with fatty liver features, including kwashiorkor and micronutrient deficiency. We then review the gut microbi

From Prediction to Mechanism: Explainable AI for Plant-Microbiome Multi-Omics Integration and Biological Discovery.

Predicting complex phenotypes from plant-microbiome multi-omics data has advanced significantly with machine learning and deep learning. However, traditional black-box models remain limited by their focus on predictive performance rather than mechanistic biological understanding. To bridge this gap, explainable artificial intelligence (XAI) has emerged as a key framework to transform biological data analysis from correlation mapping to hypothesis-driven discovery. This review synthesizes current advances in XAI methodologies, including post hoc feature attribution techniques and intrinsically

A multi-omics perspective on bipolar disorder.

Bipolar disorder (BD) is a complex mood disorder with multifactorial biological origins, and omics research has been playing a central role in unraveling its molecular signatures. This chapter provides a descriptive overview of current multi-omics findings in BD, integrating evidence from genomics, transcriptomics, proteomics, metabolomics, lipidomics, and metallomics. Across these omic layers, biological signatures have been proposed, including alterations in neuroinflammatory pathways, mitochondrial and energy-metabolism dysfunction, oxidative stress, neurotransmitter regulation, and lipid s

Cross-Modal Denoising and Integration of Spatial Multi-Omics Data with CANDIES.

Spatial multi-omics data offer a powerful framework for integrating diverse molecular profiles while maintaining the spatial organization of cells. However, inherent variations in data quality and noise levels across different modalities pose significant challenges to accurate integration and analyses. In this paper, we introduce CANDIES, which leverages a conditional diffusion model and contrastive learning to effectively denoise and integrate spatial multi-omics data. With our innovative model and algorithm designs, CANDIES not only enhances the quality of spatial multi-omics data, but also

CompBio and MIRaS-a multi-omic analysis platform built on a memory-based intelligence engine.

As molecular and cellular technologies have advanced, the need to analyze and interpret the resulting vast and multi-modal data into actionable intelligence has become a rate-limiting factor in scientific advancement. While traditional knowledgebase-pathway tools and LLM-based AI tools provide a degree of support in data interpretation, both exhibit known limitations. Presented here is the CompBio multi-omic analysis platform built upon Memory-based Intelligent Reasoning System (MIRaS), an associative reasoning engine grounded in episodic and semantic memory, capable of inferring biological re

Reversing the pipeline: a 'human-first' multi-omics approach to cardiovascular discovery.

Despite significant biomedical advances, cardiovascular disease remains a leading cause of global mortality. The traditional 'bench-to-bedside' research pipeline, which heavily relies on animal models to guide clinical translation, is often hampered by species-specific physiological differences, leading to high rates of clinical trial failures. In this Review, we advocate for a paradigm shift toward a 'human-first' discovery approach. We explore how integrating human cardiac tissue resources obtained from biopsies, surgical explants and autopsies with high-resolution multi-omics technologies (

Multi-omics network reconstruction with collaborative graphical lasso.

MOTIVATION: In recent years, the availability of multi-omics data has increased substantially. Multi-omics data integration methods mainly aim to leverage different molecular layers to gain a complete molecular description of biological processes. An attractive integration approach is the reconstruction of multi-omics networks. However, the development of effective multi-omics network reconstruction strategies lags behind. RESULTS: In this study, we introduce collaborative graphical lasso, a novel approach that extends graphical lasso by incorporating collaboration between omics layers, there

Reconstructing bovine disease trajectories through integrative multi-omics: molecular decision nodes, predictive biomarkers and precision intervention.

Bovine diseases arise from dynamic interactions among genetic susceptibility, regulatory responses, immune activity, metabolism, microbial ecology and tissue function. Although individual omics studies have identified numerous disease-associated molecular signatures, many remain context-dependent and poorly reproducible across animals, breeds, disease stages and biological matrices. Integrative multi-omics extends beyond parallel profiling of individual molecular layers by connecting genomic variation with epigenetic regulation, transcriptional activity, protein and metabolite states, and micr

TF-DWGNet: a directed weighted graph neural network with tensor fusion for multi-omics cancer subtype classification.

Integration and analysis of multi-omics data provide valuable insights for improving cancer subtype classification. However, such data are inherently heterogeneous, high-dimensional, and exhibit complex intra- and inter-modality dependencies. Graph neural networks provide a principled framework for modeling these structures, but existing approaches often rely on prior knowledge or predefined similarity networks that produce either undirected or unweighted graphs, failing to capture task-specific directionality and interaction strengths. Interpretability at both the modality and feature levels

Multi-omics analysis reveals propanol is superior electron donor for odd-chain elongation.

Chain elongation from organic wastes has primarily targeted even-chain carboxylates, leaving the production of equally valuable odd-chain compounds underexplored. Propanol, abundant in industrial wastewater, offers a promising electron donor to address this gap, yet the underlying metabolic pathways and microbial consortia driving efficient odd-chain elongation remain unclear. The present study systematically investigated the characteristics of odd-chain elongation. The results demonstrated that the propanol-acetate (PA) group, using propanol as the electron donor and acetate as the electron a

Unveiling the molecular diversity of toxins and non-toxins in the medicinal sea snake Hydrophis cyanocinctus through integrated venomics investigation.

Sea snake venom systems provide exceptional models for studying marine adaptation and are rich sources of bioactive molecules for drug discovery. To comprehensively characterize the venom diversity of the medicinal sea snake Hydrophis cyanocinctus, this study employed an integrated multi-omics strategy. We performed deep proteomic profiling of its venom and venom gland using both data-independent acquisition (DIA) and tandem mass tag (TMT) techniques, underpinned by a previously established chromosome-level genome and PacBio full-length transcriptomics. Our analysis revealed a distinctive prot

Multi-omics Data Integration.

Human diseases are multi-factorial, affecting multiple aspects of a homeostatic system. Recent advances in high-throughput technology have allowed the generation of various omics datasets from large cohorts at affordable costs and hence made it possible to study the complex dynamical systems perturbed in human diseases. Studying the complex perturbed systems offers a mechanistic understanding to identify druggable targets and offers new avenues for individualised medical intervention. Mechanisms driving complex human diseases cannot be explored merely by single omics-focused studies. In additi

Personalized-Context-Aware Age Gap: A New Multi-Omics Measurement Based on Age-Enhanced Model AOE-Net for Aging Acceleration and Chronic Disease Risk Prediction.

Aging is a global issue that affects human health and increases disease risk. The traditional concept of the "age gap (AG)," defined as the difference between estimated biological age and an individual's chronological age, has been used for self-monitoring the risk of age-related diseases. However, the current AG does not account for the stratified aging patterns across different stages of chronological age, which may lead to biased or paradoxical interpretations of aging acceleration. To address these limitations, we propose Personalized-context-Aware Age Gap (PAAG), a robust metric to estima

BioMedGraphica: an all-in-one platform for joint textual biomedical prior knowledge and numeric graph generation.

MOTIVATION: Multiomics data analysis is essential for scientific discovery in precision medicine. However, translating analysis results of omics data analysis into novel scientific hypotheses remains a significant challenge. Human experts must manually review analysis results and generate new hypotheses based on extensive and interconnected biomedical prior knowledge, which is subjective and not scalable. While large language models can accelerate the discovery, their reasoning improves when grounded in structured, auditable, and comprehensive biomedical prior knowledge. However, biomedical kn…

Using Multi-Omics Methods to Understand Gouty Arthritis.

Gouty arthritis is a common arthritic disease caused by the deposition of monosodium urate crystals in the joints and the tissues around it. The main pathogenesis of gout is the inflammation caused by the deposition of monosodium urate crystals. Omics studies help us evaluate global changes in gout during recent years, but most studies used only a single omics approach to illustrate the mechanisms of gout. In this review, we review the genomics, transcriptomics, epigenetics, proteomics, and metabolomics of gout, observing that different genes, DNA methylation, miRNAs, LncRNAs, circRNAs, protei

Multi-omic analysis of guided and unguided forebrain organoids reveals differences in cellular composition and metabolic profiles.

Neural organoids are invaluable model systems for studying neurodevelopment, generated by either guided or unguided approaches. Despite the importance for the field, the resulting differences between these models are unclear. To obtain an unbiased comparison, we performed a multi-omic analysis of forebrain organoids generated in parallel with two widely applied guided and unguided protocols. The guided forebrain organoids contained a larger proportion of neurons, including GABAergic interneurons, whereas the unguided organoids contained significantly more choroid plexus, radial glia, and astro
