Multiscale Mechanical Behavior of Calcium Silicate Hydrates: Insights from Experiments and Coarse-Grained Computation.

Probing the mechanical mechanisms of aggregating nanograins is the key to advancing nanostructural material science; however, it is a great challenge due to the complex molecular behaviors and packing texture, spanning from the molecular scale to hundreds of nanometers. In this paper, we investigate the strength origin of aggregating cementitious nanograins, C-S-H gel. A statistical indentation analysis technique on decalcified hardened cement paste is conducted to decode the mechanical information on C-S-H molecules and their effective interactions. Then, these molecular-level attributes serv

So Close, Yet so Different: How One Donor Atom Changes Significantly the Photophysical Properties of Mononuclear Cu(I) Complexes.

The manipulation of the photophysical properties of molecular emitters can be realized by composing the close environment of the metal center with the "heavier pnictogen atom" effect. Replacing a nitrogen atom with a heavier phosphorus atom in otherwise isostructural molecular systems results in a significant change of the photophysical parameters. Herein, we report on the synthesis of four pairs of novel phosphinine-based and isostructural diimine-based Cu(I) complexes, which feature peculiar photophysical properties, and show how these parameters depend on the "heavier pnictogen atom" effect

Development of non-peptide ACE inhibitors as novel and potent cardiovascular therapeutics: An in silico modelling approach.

Angiotensin-converting enzyme (ACE) inhibitors have been acknowledged as first-line agents for the treatment of hypertension and a variety of cardiovascular disorders. In this context, quantitative structure-activity relationship (QSAR) models for a series of non-peptide compounds as ACE inhibitors are developed based on Simplified Molecular Input-Line Entry System (SMILES) notation and local graph invariants. Three random splits into the training and test sets are used. The Monte Carlo method is applied for model development. Molecular docking studies are used for the final assessment of the

Molecular mimicry in mercury toxicology.

Molecular mimicry occurs when one molecular entity is "mistaken" for another by cellular or other biological processes, and is thought to arise from structural similarities between the two molecules in question. It has been postulated by others to be important in the mechanism of uptake of toxic metal species into living tissues. A widely accepted example is the transport of methylmercury-cysteine species, which are thought to mimic the amino acid methionine. We have used mass spectrometry and mercury L(III)-edge X-ray absorption spectroscopy to understand the solution structure of complexes b

The impact of deep learning and omics data in transforming precision therapy for brain cancer.

The combination of AI with high-throughput genomics has revolutionized oncology, particularly in the case of brain cancer, a diagnostically complicated and heterogeneous tumor. With the explosion of omics data and computational power, deep learning (DL) has evolved as a powerful computational approach for the interpretation of the molecular topography of brain tumors. Utilizing mono-omics and multi-omics data, including gene expression, somatic mutations, DNA methylation, copy number alterations, and miRNA profiles, deep learning algorithms can detect complex, nonlinear patterns underlying tum

Toward an Aptamer-Based Biosensor for Cross-Serotype Detection of Botulinum Neurotoxin: Binding Mechanism from a Comprehensive Computational Investigation.

Botulism is a potentially fatal illness in humans and many animals caused by the botulinum neurotoxins (BoNTs) produced mainly by Clostridium botulinum, which can be found in a wide variety of foods. The treatment of this illness requires antitoxin drugs given to the patients within a 48 h window to be effective. Therefore, there is a strong need for the development of rapid and sensitive biosensors for the early detection of the toxins in foods. In this work, by using comprehensive atomistic computer modeling and simulation, we investigate aptamers that bind BoNT serotypes A, B, and C to serv

Bridging Atomistic Simulations and Reservoir Computing for Predicting Structural and Transport Properties of Thiol-Ene Click-Cross-Linked Carboxymethyl Cellulose Hydrogels.

The long-time scale behavior of hydrogels is still a core problem in material design, especially due to the limitation of computational cost and accessibility time scale of molecular dynamics (MD) simulations. So, this study offered a combined model, which integrates both MD and artificial intelligence (AI) models to truly predict the dynamics of structural and transport characteristics of thiol-norbornene click cross-linked carboxymethyl cellulose (CMC) hydrogels. All-atom MD portrays a consistent network of hydrogen bonds, a measurable swelling ratio, and restricted polymer mobility, and the

Prediction of toluene/water partition coefficients in the SAMPL9 blind challenge: assessment of machine learning and IEF-PCM/MST continuum solvation models.

In recent years the use of partition systems other than the widely used biphasic n-octanol/water has received increased attention to gain insight into the molecular features that dictate the lipophilicity of compounds. Thus, the difference between n-octanol/water and toluene/water partition coefficients has proven to be a valuable descriptor to study the propensity of molecules to form intramolecular hydrogen bonds and exhibit chameleon-like properties that modulate solubility and permeability. In this context, this study reports the experimental toluene/water partition coefficients (log Ptol/

‌CT image-derived radiomics predicts molecular subtypes in bladder urothelial carcinoma: validation of a non-invasive classification strategy.

This pilot study aimed to investigate the correlation between CT-based radiomic features and molecular subtypes in bladder urothelial carcinoma, to determine whether pretreatment computed tomography (CT)-derived radiomic profiles can discriminate distinct molecular classifications of bladder cancer. We retrospectively analyzed 96 patients with pathologically confirmed bladder urothelial carcinoma who underwent transurethral resection of bladder tumor (TURBT). Radiomic texture parameters including mean intensity, standard deviation, entropy, kurtosis, and skewness were extracted from preoperati

Variational Vibrational States of Methanol (12D).

Full-dimensional (12D) vibrational states of the methanol molecule (CH3OH) have been computed using the GENIUSH-Smolyak approach and the potential energy surface from Qu and Bowman (2013). All vibrational energies are converged better than 0.5 cm-1 with respect to the basis and grid size up to the first overtone of the CO stretch, ca. 2000 cm-1 beyond the zero-point vibrational energy. About 70 torsion-vibration states are reported and assigned. The computed vibrational energies agree with the available experimental data within less than a few cm-1 in most cases, which confirms the good accura

A robust computational quest: Discovering potential hits to improve the treatment of pyrazinamide-resistant Mycobacterium tuberculosis.

The rise of pyrazinamide (PZA)-resistant strains of Mycobacterium tuberculosis (MTB) poses a major challenge to conventional tuberculosis (TB) treatments. PZA, a cornerstone of TB therapy, must be activated by the mycobacterial enzyme pyrazinamidase (PZase) to convert its active form, pyrazinoic acid, which targets the ribosomal protein S1. Resistance, often associated with mutations in the RpsA protein, complicates treatment and highlights a critical gap in the understanding of structural dynamics and mechanisms of resistance, particularly in the context of the G97D mutation. This study utili

Imaging of Bone Metastases in Breast Cancer.

Bone metastases are a common site of spread in advanced breast cancer and responsible for morbidity and high health care costs. Imaging contributes to staging and response assessment of the skeleton and has been instrumental in guiding patient management for several decades. Historically this has been with radiographs, computed tomography and bone scans. More recently, molecular and hybrid imaging methods have undergone significant development, including the addition of single photon emission computed tomography/computed tomography to the bone scan, positron emission tomography, with bone-spec

Enhancing simulations of disordered protein ensembles with chemical shift restraints in coarse-grained models.

With more than one third of the human proteome being structurally disordered, intrinsically disordered proteins (IDPs) are key contributors to complex cellular functions, despite their highly dynamic conformational ensembles remaining elusive to conventional techniques in structural biology. Coarse-grained (CG) simulation methods thus serve as a gold standard to refine IDP ensembles. These methods, when relying on elastic network models or rigid body to sample secondary structure, are however inherently limited in their capability to model and sample transient secondary structure at a residue-

Bioinformatics analyses of lignin peroxidases from the smoky bracket fungi Bjerkandera adusta for endocrine disrupting chemical bioremediation.

Lignin peroxidases (LiP; EC 1.11.1.14) are important oxidative enzymes involved in lignin biodegradation, a key constituent of plant cell walls. Despite their environmental and industrial potential, fungal LiPs are difficult to express and purify. Bjerkandera adusta is a white-rot fungus that secretes LiPs, the three-dimensional structure of which remains unknown. In this study, two LiPs from B. adusta were subjected to various bioinformatics tools to determine their physio-chemical, structural, and functional properties. Their 3D structure was modeled and molecular dynamic simulations were pe
