METTL3 Regulates Osteoclast Biological Behaviors via iNOS/NO-Mediated Mitochondrial Dysfunction in Inflammatory Conditions.

Excessive differentiation of osteoclasts contributes to the disruption of bone homeostasis in inflammatory bone diseases. Methyltransferase- … d that METTL3 knockdown exacerbated iNOS/NO-mediated mitochondrial dysfunction by promoting a Nos2 mRNA stability in a YTHDF1-dependent manner and further inhibited osteoclast differentiation and increased osteoclast apoptosis in inflammatory conditions.

N(6)-Methyladenosine: a conformational marker that regulates the substrate specificity of human demethylases FTO and ALKBH5.

N(6)-Methyladenosine (m6A) is currently one of the most intensively studied post-transcriptional modifications in RNA. Due to its critical role in epigenetics and physiological links to several human diseases, it is also of tremendous biological and medical interest. The m6A mark is dynamically reversed by human demethylases FTO and ALKBH5, however the mechanism by which these enzymes selectively recognise their target transcripts remains unclear. Here, we report combined biophysical and biochemical studies on the specificity determinants of m6A demethylases, which led to the identification of

Coordinated changes in mRNA turnover, translation, and RNA processing bodies in bronchial epithelial cells following inflammatory stimulation.

Bronchial epithelial cells play a pivotal role in airway inflammation, but little is known about posttranscriptional regulation of mediator gene expression during the inflammatory response in these cells. Here, we show that activation of human bronchial epithelial BEAS-2B cells by proinflammatory cytokines interleukin-4 (IL-4) and tumor necrosis factor alpha (TNF-alpha) leads to an increase in the mRNA stability of the key chemokines monocyte chemotactic protein 1 and IL-8, an elevation of the global translation rate, an increase in the levels of several proteins critical for translation, and …

Mechanistic insights into HuR inhibitor MS-444 arresting embryonic development revealed by low-input RNA-seq and STORM.

With improvements in the survival rate of patients with cancer, fertility maintenance has become a major concern in terms of cancer treatment for women of reproductive age. Thus, it is important to examine the impact on fertility of anticancer drugs that are used clinically or are undergoing trials. The HuR small-molecule inhibitor MS-444 has been used in many cancer treatment studies, but its reproductive toxicity in females is unknown. Here, we reported that MS-444 blocked the nucleocytoplasmic transport of Agbl2 mRNA by inhibiting HuR dimerization, resulting in the developmental arrest of 2

METTL14 regulate LRIG1 expression via m6A to affect nucleus pulposus cell senescence in intervertebral disc degeneration.

Intervertebral disc degeneration (IVDD) is a major cause of chronic low back pain and disability, but its molecular mechanisms are not fully … tive changes caused by METTL14 knockdown. Luciferase assays confirmed that METTL14 regulates LRIG1 mRNA stability via specific m6A sites, establishing a METTL14-LRIG1 axis in cellular senescence. This study identifies METTL14 as a critical regulator of LRIG1-mediated ECM stability and cellular senescence in IVDD pathogenesis. The METTL14-LRIG1 axis, driven by m …

Identification of SARS-CoV-2 RNA dependent RNA polymerase inhibitors using pharmacophore modelling, molecular docking and molecular dynamics simulation approaches.

The RNA-dependent RNA polymerase (RdRp) is one of the crucial enzymes in severe acute respiratory syndrome Coronavirus-2 (SARS-CoV-2) catalysing the replication of RNA, therefore acts as a potential target for antiviral drug design. The fixation of a ligand in the active site of RdRp may alter the SARS-CoV-2 life cycle. Present work aimed at identifying novel inhibitors of the SARS-CoV-2 RdRp enzyme by performing pharmacophore-based virtual screening, molecular docking and molecular dynamics simulation (MDS). Initially, the pharmacophore model of SARS-CoV-2 RdRp was constructed and the resulti

Site-specific N6-methyladenosine fine tunes CTCF/cohesin-defined enhancer-promoter interactions and oncogenic transcription program.

N6-methyladenosine (m6A) of RNAs plays an important role in RNA stability and gene expression. However, it remains unknown how site-specific m6A on individual RNA is decoded to regulate chromatin architecture and transcriptional reprogramming. Here, we show that m6A modification of HOTTIP lncRNA is highly enriched in acute myeloid leukemia (AML) patients carrying MLL-rearrangement (MLLr+) or NPM1C+-mutation and regulates RNA-dependent CTCF/cohesin function. Site-specific removal/blockage of m6A on HOTTIP by CRISPR-dCas13-ALKBH5 or steric ASO blockage disrupts HOTTIP-associated R-loop formation…

The impact of transcriptome assembly algorithms on downstream quantification in RNA-seq data analysis.

Transcriptome assembly and quantification are crucial steps in the differential expression analysis of RNA-seq data. As transcriptome assembly precedes quantification, its results inevitably influence the outcomes of quantification. This study investigates the impact of transcriptome assembly algorithms on quantification outcomes in next-generation RNA-seq data analysis. From the perspective of quantification results, we evaluate the performance of transcriptome assembly algorithms. We assess the assembly quality and stability of three commonly used transcriptome assemblers-StringTie2, Scallop

An evolutionarily conserved N-terminal domain of RRF-3 governs GTSF-1 binding in nematodes.

GTSF1 is an essential activating cofactor for PIWI proteins in many metazoans. In the nematode Caenorhabditis elegans, however, GTSF-1 does not bind PIWI, but is associated with the RNA-dependent RNA polymerase RRF-3, supporting endo-siRNA (26G-RNA) biogenesis. Here, we demonstrate that this rewiring is deeply conserved across nematodes. For C. briggsae and Pristionchus pacificus, we show that GTSF-1 interacts with RRF-3 and is essential for 26G-RNA production and fertility. We map this interaction to an N-terminal domain of RRF-3, termed the GTSF-1 interacting domain (GID), and show that the

RNA and lipid composition analyses reveal distinct profiles between HEK293-derived extracellular vesicles and HIV-1 Gag virus-like particles.

Extracellular vesicles (EVs) and HIV-1 Gag virus-like particles (VLPs) represent promising platforms for therapeutic delivery and vaccine development. However, their molecular cargo may critically influence their biological properties and clinical applicability. In this study, a multi-omic approach combining transcriptomic and lipidomic analyses was applied to characterize and compare the RNA and lipid composition of EVs and VLPs produced in human embryonic kidney (HEK293) cells. Transcriptomic analysis revealed broader RNA cargo shifts in VLPs, including enrichment of mRNAs related to protein

Pseudouridine Synthase 7 in Cancer: Functions, Mechanisms, and Therapeutic Potential.

Pseudouridylation, the most abundant RNA modification, plays a critical role in modulating RNA structure, stability, and function. Among the family of pseudouridine synthases, Pseudouridine Synthase 7 (PUS7) has recently gained attention for its emerging roles in human health and disease. Originally characterized for its function in modifying tRNA and small non-coding RNAs, PUS7 is now recognized as a dynamic regulator of mRNA pseudouridylation, influencing gene expression at the post-transcriptional level. Aberrant expressions or activity of PUS7 have been linked to a variety of pathological

Genetic modulation of lncPSMB1 confers non-syndromic cleft lip with or without cleft palate susceptibility by promoting cell apoptosis.

The genetic roles of protein-encoding genes in nonsyndromic cleft lip with or without cleft palate (NSCL/P) susceptibility have been intensively studied, but many gaps remain including the emerging roles of long non-coding RNA. In this study, we found that NSCL/P risk-associated SNPs may have higher chances to modulate lncRNA genes than protein-coding genes. Through a multi-omics screen strategy, we identified a variant in lncPSMB1, associated with the risk of NSCL/P. We found that the rs4710839 risk C allele recruited more MYC, and increased the expression of lncPSMB1. LncPSMB1 overexpression

Epitranscriptomics in kidney disease: insights and therapeutic potential.

Epitranscriptomic regulation, particularly N6-methyladenosine (m⁶A) RNA methylation, has emerged as a pivotal layer of gene expression control, complementing traditional epigenetic mechanisms. As the most prevalent internal modification in eukaryotic messenger RNA, m⁶A dynamically modulates RNA splicing, stability, translation, and localization through the coordinated actions of writer, eraser, and reader proteins. Recent studies have illuminated the critical role of m⁶A in kidney disease and renal fibrosis. Dysregulation of m⁶A machinery has been shown to influence key pathogenic pathways in

Nanoscale Metal-Organic Frameworks for the Co-Delivery of Cycloxaprid and Pooled siRNAs to Enhance Control Efficacy in Diaphorina citri.

RNA pesticides have emerged as a promising alternative to conventional chemical pesticides due to their high specificity and minimal environmental impact. However, the instability of RNA molecules in the environment and the challenges associated with their effective delivery to target pests limit their broader application. This study addresses these challenges by developing a dual delivery system using chitosan (CS) and Metal-Organic Frameworks (MOFs) to enhance the delivery and efficacy of double-stranded RNA (dsRNA) and cycloxaprid against Diaphorina citri, a vector of citrus greening diseas

TET1 mediated m5C modification of RelB aggravates cerebral ischemia/reperfusion-induced neuroinflammation through regulating microglia polarization.

Microglia mediated neuroinflammation is one of the major contributors to brain damage in cerebral ischemia reperfusion injury (CI/RI). Recen … stically, the higher TET1 expression decreased the m5C modification level of RelB and enhanced its mRNA stability, which subsequently increased the M1/M2 polarization ratio. In conclusion, this study provides insight into the role of m5C RNA modification in the pathogenesis of cerebral I/R neuroinflammation and may deepen our understanding on clinical therapy t …

Structural Basis of the Disorder in the Tandem Zinc Finger Domain of the RNA-Binding Protein Tristetraprolin.

Tristetraprolin (TTP) and TIS11d are two human RNA-binding proteins that belong to the CCCH-type tandem zinc finger family. In the RNA-free state, TIS11d coordinates a zinc ion in each of its two fingers, while TTP coordinates a single zinc ion with the N-terminal zinc finger. We have previously identified three residues, located in the C-terminal half of a short α-helix in the second zinc finger, that control how structured the RNA-binding domain is in these two proteins: Y151, L152, and Q153 in TTP and H201, T202, and I203 in TIS11d. Here, we have used molecular dynamics, NMR spectroscopy, a

CircRNA profiles from one-tube multiplex probe-based qPCR can distinguish between monozygotic twins.

Monozygotic twins (MZTs) pose a considerable challenge in personal identification due to their nearly identical genomic DNA sequences. Emerging evidence suggests that epigenetic markers, particularly non-coding RNAs (ncRNAs), may provide a promising strategy to discriminate MZTs. Circular RNAs (circRNAs) feature high stability and tissue-specific expression and have shown considerable potential in forensic applications such as body fluid identification and age estimation. In this study, we performed whole-transcriptome circRNA sequencing on peripheral blood samples from five MZT pairs to scree
