Bacteria employ a wide range of RNA-based regulatory systems to adapt to various environmental stressors. Among these, small non-coding RNAs (sRNAs) have emerged as critical regulators of gene expression. These compact RNA molecules modulate numerous cellular functions, including stress adaptation, biofilm development, and virulence. By acting primarily at the post-transcriptional level, sRNAs enable bacteria to swiftly adjust gene expression in response to external challenges. One key mechanism of sRNA action is translational repression, which includes the regulation of toxin-antitoxin system

N6-methyladenosine (m6A) is the most abundant RNA modification in eukaryotes and plays a pivotal role in regulating RNA metabolism, including gene expression and translation efficiency. Despite the emerging importance of epitranscriptomic regulation in stress responses, the m6A-mediated adaptive mechanisms to waterlogging stress remain unexplored. Here we identified significantly downregulated AvECT11 as a hypoxia-responsive m6A reader coordinating waterlogging tolerance in Actinidia valvata and Arabidopsis thaliana. Through phenotypic analyses of A. thaliana overexpressing AvECT11 subjected t

Hepatitis B virus (HBV) specifically infects hepatocytes and has a complex life cycle owing to the stabilization and pooling of covalently closed circular DNA (cccDNA) in the nucleus of infected hepatocytes. We previously reported that the suppression of dedicator of cytokinesis 11 (DOCK11) decreases cccDNA and HBV-DNA levels and identified it as a new HBV therapeutic target. The DOCK11-associated gene, Wnt/β-catenin signaling regulator tankyrase (TNKS), was identified using in vitro methods; however, its function in the HBV life cycle remains unknown. Here, we used various inhibitors, antagon

Cys2-His2-type zinc finger (C2H2-ZF) proteins are involved in diverse biological processes. In insects, the wing and ovarian development is crucial for reproduction and evolution, yet the physiological roles of C2H2-ZF proteins in these processes remain underexplored. Here, RNA-seq analyses identified C2H2-ZF protein genes that were differentially expressed during wing formation in Locusta migratoria. Among these, the gene encoding a C2H2-ZF protein Rotund (Rn) was highly expressed in the wing pads of fourth- and fifth-instar nymphs. RNA interference mediated knockdown of LmRn in nymph stages

In early studies in simple organisms and mammalian cell lines, small interfering RNA (siRNA) molecules were found to allow experimental cleavage of intracellular messenger RNA (mRNA; the transcription product of a cell gene), reducing the levels of the proteins that would otherwise be formed by the action of the mRNA, thereby 'silencing' a specific gene. Researchers subsequently assessed the effects of this class of molecule in patients with various genetic conditions (eg, hereditary amyloidosis) that could benefit from reductions in the excessive quantities of harmful proteins (eg, amyloid).

Assessing ecological risks associated with the use of genetically modified RNA interference crops demands an understanding of the fate of crop-released insecticidal double-stranded RNA (dsRNA) molecules in soils. We studied the adsorption of one dsRNA and two double-stranded DNA as model nucleic acids (NAs) during transport through sand- and iron oxide-coated sand (IOCS)-filled columns over a range of solution pH and ionic compositions. Consistent with NA-sand electrostatic repulsion, we observed only slight retention of NAs in sand columns. Conversely, pronounced NA retention in IOCS columns

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is a positive-sense, single-stranded RNA virus that causes coronavirus disease 2019 (COVID-19). Symptoms are variable and range from asymptomatic or mild to severe (i.e., pneumonia) in both healthy and immunocompromised patients. We developed a reverse-transcription droplet digital PCR (RT-ddPCR) assay for quantification of SARS-CoV-2 RNA in clinical nasopharyngeal and oropharyngeal swab specimens and evaluated the assay, including reproducibility, agreement of results, analytical measurement range, linearity, analytical sensitivity,

Small regulatory RNAs (sRNAs) are short transcripts that base-pair to mRNA targets or interact with regulatory proteins. sRNA function has been studied extensively in Gram-negative bacteria; comparatively less is known about sRNAs in Firmicutes. Here we investigate two sRNAs encoded by virulence plasmid pXO1 of Bacillus anthracis, the causative agent of anthrax. The sRNAs, named "XrrA and XrrB" (for pXO1-encoded regulatory RNA) are abundant and highly stable primary transcripts, whose expression is dependent upon AtxA, the master virulence regulator of B. anthracis. sRNA levels are highest dur

Manganese (Mn) is pivotal for plant growth and development, but little information is available regarding the strategies that evolved to improve Mn acquisition and cellular homeostasis of Mn. Using an integrated RNA-based transcriptomic and high-throughput shotgun proteomics approach, we generated a comprehensive inventory of transcripts and proteins that showed altered abundance in response to Mn deficiency in roots of the model plant Arabidopsis. A suite of 22,385 transcripts was consistently detected in three RNA-seq runs; LC-MS/MS-based iTRAQ proteomics allowed the unambiguous determinatio

One potential physiological target for new antischistosomals is the parasite's system for excretion of wastes and xenobiotics. P-glycoprotein (Pgp), a member of the ATP-binding-cassette superfamily of proteins, is an ATP-dependent efflux pump involved in transport of toxins and xenobiotics from cells. In vertebrates, increased expression of Pgp is associated with multidrug resistance in tumor cells. Pgp may also play a role in drug resistance in helminths. In this report, we examine the relationship between praziquantel (PZQ), the current drug of choice against schistosomiasis, and Pgp express

Intervertebral disc degeneration (IVDD) is an age-related disease accompanied by disrupted mitochondrial homeostasis and defective autophagy. Cellular senescence induces ion imbalance, which leads to mitochondrial damage and suppressed autophagic flux; nevertheless, the molecular mechanism underlying this process remains poorly understood. Here, by integrating single-cell RNA sequencing (single-cell RNA-seq), messenger RNA sequencing (mRNA-seq), and liquid chromatography-mass spectrometry (LC-MS), we identified zinc transporter ZIP14 (SLC39A14) as a critical regulatory factor. Further investig

UNLABELLED: The eukaryotic 5' untranslated region (5' UTR) canonically influences mRNA translation efficiency. Accumulating evidence has demonstrated that alternative promoters generate distinct transcription start sites (TSS), producing many mRNA isoforms with divergent 5' UTR sequences. Herein, we comprehensively analyzed the 5' UTR sequence structure and protein abundance of RNA transcripts with altered TSSs in hepatocellular carcinoma (HCC). The analysis uncovered an mRNA isoform of solute carrier organic anion transporter family member 2B1 (SLCO2B1), named SLCO2B1-isoformNovel (SLCO2B1-is

Wolbachia pipientis is a widespread obligate intracellular bacterium and an effective biocontrol agent being deployed in the field against mosquito-borne viral diseases. Investigating the transcriptomic dynamics of Wolbachia within host cells is highly desired but is fundamentally challenged by the overwhelming abundance of eukaryotic host RNA and bacterial ribosomal RNA. Here, we demonstrate that Cappable-seq specifically captures the active, primary transcriptome of Wolbachia while drastically reducing host background. We applied this methodology to monitor Wolbachia gene expression changes

Non-alcoholic fatty liver disease is a common liver disease worldwide, and is associated with dysregulation of lipid metabolism, leading to inflammation and fibrosis. Acanthopanax senticosus Harms (ASH) is widely used in traditional medicine as an adaptogen food. We examined the effect of ASH on steatohepatitis using a high-fat diet mouse model. Mice were fed a choline-deficient, L-amino acid-defined, high-fat diet with ASH extract (ASHE). After 6 weeks, liver RNA transcriptome sequencing (RNA-Seq) was performed, followed by Ingenuity Pathway Analysis (IPA). Our findings revealed that mice fed

Clinical phenotyping of term and preterm labor is imprecise, and disagreement persists on categorization relative to underlying pathobiology, which remains poorly understood. We performed RNA sequencing (RNA-seq) of 31 specimens of human uterine myometrium from 10 term and 21 preterm cesarean deliveries with rich clinical context information. A molecular signature of 4814 transcripts stratified myometrial samples into quiescent (Q) and nonquiescent (NQ) phenotypes, independent of gestational age and incision site. Similar stratifications were achieved using expressed genes in Ca2+ signaling an

BACKGROUND: Hirschsprung's disease (HSCR) is one of the common digestive disorders in the new born. Long non-coding RNAs (lncRNAs) play an important role in various biological processes. However, knowledge on lncRNAs in HSCR is limited.
METHODS: The expression profile of lncRNAs in HSCR was obtained using microarray. A total of 2078 differentially expressed lncRNAs were detected by microarray in HSCR tissues compared with matched normal colon tissues (fold change ≥2, p < 0.05). Candidate biomarkers were selected from these differentially expressed lncRNAs based on artificial criterion (raw si

BACKGROUND/AIMS: The hepatic expression of bile acid transporters is altered in experimental cholestasis and it is unclear whether regulation exists in human cholestatic diseases. We investigated the expression of genes involved in bile acid detoxification, basolateral export and nuclear factor regulation in untreated primary biliary cirrhosis (PBC).
METHODS: Liver tissues were obtained from patients with early-stage and late-stage PBC. The hepatic expression levels of messenger RNAs were determined by the real-time reverse transcription polymerase chain reaction.
RESULTS: The hepatic expres
