Integration of Multi-Omics Data To Understand the Multifaceted Role of RAMP1 across Different Cancer Types.

Receptor Activity-Modifying Protein 1 (RAMP1) is a Calcitonin Receptor-Like Receptor (CALCRL)-associated protein with significant relevance in oncogenesis and tumor progression. It acts as a context-dependent allosteric modulator of GPCRs. This integrative review synthesizes evidence from multiple omics layers—transcriptomics, proteomics, epigenomics, and pan-cancer datasets—to clarify the role of RAMP1, its signaling pathways, and its relationship with the tumor microenvironment. Multi-omics integration highlighted several key findings: transcriptomic and regulatory signatures frequently asso…

Genome-wide profiling of histone modifications and transcription factor binding at single-cell resolution by DeChIC-seq.

Mapping of protein-DNA interactions at single-cell resolution remains a central challenge in epigenomics, particularly for transcription factors (TFs), whose sparse binding limits reliable detection. Here, we establish DeChIC-seq (DNA Deaminase-based Chromatin Immuno-Conversion sequencing), a conversion-based strategy that uses a protein A-DddAtox fusion to directly record protein-DNA interactions by inducing localized C-to-U conversions near antibody-bound chromatin. Retaining genome-wide background sequence information without immunoprecipitation, DeChIC-seq enables profiling of histone modi…

DNMT1-Mediated Epigenetic Reprogramming Drives KMT2A Amplifications and Rearrangements.

UNLABELLED: MLL/KMT2A amplifications and rearrangements are prevalent in infant, adult, and therapy-induced leukemia; however, the molecular contributors controlling these alterations remain elusive. Here, we reveal that rapid CTCF degradation generates local genome structure alterations at KMT2A and copy gains and rearrangements. We then established a conserved, coordinated interplay between DNA and histone methylation pathways that control CTCF occupancy, and in turn, KMT2A locus stability. For example, DNMT1 overexpression promotes increased H3K9 methylation, reduced CTCF occupancy, and cau

Multimodal plasma and urinary cell-free DNA profiling improves risk stratification in newly diagnosed prostate cancer.

Prostate cancer (PCa) is a heterogeneous disease, impeding early detection and risk stratification. Liquid biopsies (LBx) enable minimally invasive tumor profiling, but circulating tumor-derived DNA (ctDNA) detection remains difficult, particularly in early-stage PCa. We developed a multimodal LBx approach combining genomic and epigenomic cell-free DNA (cfDNA) features in plasma and urine from newly diagnosed PCa patients to improve early characterization of PCa and risk stratification of aggressive disease. Plasma and urine samples from 55 localized PCa (lPCa) patients, 18 advanced PCa (aPCa)

Multiomic single nuclei profiling the mouse hippocampus reveals that ACSS2 confers neuronal resilience to tauopathy.

INTRODUCTION: Epigenomic dysregulation contributes to Alzheimer's disease (AD) and related tauopathies. Acetyl-CoA synthetase 2 (ACSS2), a nuclear-localized metabolic enzyme in neurons, supports histone acetylation and learning-related gene expression. We examined how ACSS2 loss affects molecular and behavioral phenotypes in a mouse model of tauopathy. METHODS: We induced tauopathy in ACSS2 knockout and control mice via injection of pathological human tau. We assessed transcriptomic, epigenomic, and behavioral changes, and tested long-term acetate supplementation as a rescue strategy. RESULT

Exploring epigenetic modifications following maternal immune activation: a focus on cross-species translational potential.

Maternal infection during pregnancy has emerged from epidemiological research as a key factor in the risk for neurodevelopmental disorders (NDDs), including autism spectrum disorder (ASD) and schizophrenia (SZ). Animal models provide translational tools to explore mechanisms linking maternal infection with altered offspring neurodevelopment. Maternal immune activation (MIA) models have been used to systematically explore the associations between specific maternal cytokines, in vivo measures of offspring brain, behavior and immune system development, and ultimately, to identify cellular and mol

Astrocyte epigenetics in development, aging, and neurodegeneration: a DNA methylation perspective.

Epigenetic modifications, including DNA methylation, have long been associated with developmental programming, as well as aging and disease states. However, our understanding of cell-specific epigenomic landscapes remains limited, especially in the context of brain aging and neurodegeneration. In cases of late-onset brain disorders, such as Alzheimer's disease, progressive supranuclear palsy, Parkinson's disease, and frontotemporal dementia, unraveling cell-specific epigenomic contributions is particularly necessary to better understand the molecular contributors to early disease states, which

Ex vivo drug responses and molecular profiles of 597 pediatric acute lymphoblastic leukemia patients.

Ex vivo drug response profiling is emerging as a valuable tool for identifying drug resistance mechanisms and advancing precision medicine in hematological cancers. However, the functional impact of dysregulation of the epigenome and transcriptome in this context remains poorly understood. In this study, we combined ex vivo drug sensitivity profiling with transcriptomic and epigenomic analyses in diagnostic samples from 597 pediatric B-cell precursor acute lymphoblastic leukemia (BCP-ALL) patients. Ex vivo resistance to antimetabolites (e.g., cytarabine, thioguanine), glucocorticoids (e.g., de

Targeting Dysregulated Epigenetic Modifiers With Kidney-Targeted Nanotherapeutics for Polycystic Kidney Disease.

Autosomal dominant polycystic kidney disease (ADPKD) is the most common genetic kidney disease worldwide. The one small molecule drug available to patients, tolvaptan, is associated with off-target side effects and high discontinuation rates, necessitating the development of new therapeutic strategies. Previous work has shown that the epigenome is altered in ADPKD; however, the identification and targeting of dysregulated epigenetic modulators has yet to be explored for human ADPKD therapy. Using cells derived from cysts of ADPKD patients, we tested the gene expression of several epigenetic mo

AI-Assisted Drug Re-Purposing for Human Liver Fibrosis.

Liver fibrosis has few treatment options due to the poor quality of the available animal and in vitro models. To address this, a hypothesis generating multi-agent AI system (AI co-scientist) is used to assist in re-purposing drugs for treatment of liver fibrosis and direct their experimental characterization. The anti-fibrotic efficacy and toxicity of 25 drugs are serially assessed in multi-lineage human hepatic organoids grown in microwells (i.e., microHOs). Remarkably, three previously characterized anti-fibrotic drugs and two AI co-scientist-recommended drugs that targeted epigenomic modifi

ST2+ Erythroid Progenitors Suppress Allergic Asthma by Scavenging IL-33 in Young Mice.

BACKGROUND: Although IL-33/ST2 signaling has been implicated in adult asthma, its contribution to early-onset allergic asthma remains poorly understood. Here, we examined the postnatal dynamics of IL-33 and its regulation by splenic ST2+ erythroid progenitors (EPs). METHODS: Plasma IL-33 levels were measured in neonatal and young mice. Wild Type (WT) and Il33-/- mice were exposed to house dust mite (HDM) to assess airway inflammation and asthma. ST2+ EPs were analyzed for IL-33 responsiveness, transcriptomic/epigenomic profiles, and IL-33 scavenging capacity. EP depletion was performed to eva

Conserved and divergent features of trophoblast stem cells.

Trophoblast stem cells (TSCs) are a proliferative multipotent population derived from the trophectoderm of the blastocyst, which will give rise to all the functional cell types of the trophoblast compartment of the placenta. The isolation and culture of TSCs in vitro represent a robust model to study mechanisms of trophoblast differentiation into mature cells both in successful and diseased pregnancy. Despite the highly conserved functions of the placenta, there is extreme variability in placental morphology, fetal-maternal interface, and development among eutherian mammals. This review aims t
