Exploring genetic variations and plasmid diversity in Escherichia coli strains isolated from Hospital Wastewater.

The multidrug-resistant (MDR) Escherichia coli, particularly β-lactamase producing strains, has become a global health challenge, where wastewater systems, specially from hospitals, serve as critical reservoirs for the dissemination of resistance genes. The objectives of the study were to investigate the whole genome sequence diversity and genetic variations focusing on their evolutionary relationships, genetic similarity, and single nucleotide polymorphisms (SNPs) of pathogenic β-lactamase producing E. coli strains. A total of four β-lactamase producing E. coli strains, from differently locat

The interleukin gene landscape: understanding its influence on inflammatory mechanisms in apical periodontitis.

Apical periodontitis is a common inflammatory illness caused by microbial infections in the root canal system, which destroys the periapical tissue. This disease's course and severity are highly regulated by a complex interaction of host immunological responses and genetic variables, particularly interleukin (IL) gene polymorphisms. These genetic variants influence cytokine production, the inflammatory cascade, and the ability to resolve infections. Polymorphisms in important cytokines (e.g., IL-1β, IL-6, IL-10, TNF-α, and IL-17) have been linked to worsening or reducing inflammation, affectin

Genetic Association with Subgingival Bacterial Colonization in Chronic Periodontitis.

Chronic periodontitis is the most prevalent form of inflammatory destructive bone disease and has been affecting humans since antiquity. Evidence suggest that genetic factors can highly influence periodontitis risk, modulating disease elements such as the susceptibility to microbial colonization and the nature of subsequent host-microbe interaction. Several single-nucleotide polymorphisms (SNPs) have been associated with the occurrence of periodontitis, but the full range of genetic influence in periodontitis outcomes remains to be determined. In this context, this study comprises an analysis

Analysis of multi-strain Bartonella pathogens in natural host population--do they behave as species or minor genetic variants?

Modern advances in genetic analysis have made it feasible to ascertain the variant type of a pathogen infecting a host. Classification of pathogen variants is commonly performed by clustering analysis of the observed genetic divergence among the variants. A natural question arises whether the genetically distinct variants are epidemiologically distinct. A broader question is whether the different variants constitute separate microbial species or represent minor variations of the same species. These important issues were addressed in the context of analyzing dynamics of genetically distinct var

Integrative host transcriptomic and mucosal microbiome profiling reveals region-specific host-microbiome associations across the human intestine.

Host genetics shapes gut microbiome composition, yet the physiological mechanisms underlying this relationship remain poorly understood. Characterizing associations between host gene expression and the mucosal microbiome offers a promising route to identifying the host pathways and microbial taxa most likely to interact physiologically. However, existing investigations have been conducted primarily in acute disease contexts and within the colon, leaving host-microbiome associations outside of acute inflammatory contexts and those in undersampled regions such as the terminal ileum poorly charac

Co-option of a conserved lateral-root development program by symbiotic signals.

Nod factors (NFs) are microbial signals originally identified for their key role in the nitrogen-fixing root nodule symbiosis in legumes. Beyond symbiosis, NFs also possess a conserved capacity to induce lateral-root formation across diverse plant species, including non-legumes. It is now well established that the nodule organogenesis program has co-opted several molecular mechanisms involved in root development, which raises the question of the developmental pathway controlled by NFs to trigger lateral-root formation and how it overlaps with nodule organogenesis in legumes. In Medicago trunca

Lactobacillus plantarum Attenuates Intestinal Inflammation and Prolongs Remission in Experimental Models of Crohn's Disease.

Crohn's disease (CD) is a chronic gastrointestinal disorder involving host genetics, environment, and gut microbiota, with microbial-based approaches holding high therapeutic potential. This study focused on the potential of Lactobacillus plantarum to attenuate intestinal inflammation in SAMP1/YitFc mouse models of colitis and ileitis. We tested the potential of L. plantarum to; (i) protect against the severity of dextran sodium sulfate (DSS)-induced colitis (acute flare model), (ii) prolong Dexamethasone (DEX)-induced remission in older SAMP mice with established ileitis (remission model), (i

Age, strain, and gut section shape the microbiome of commercial laying hens.

Gut microbiota, among other factors, may influence the overall performance of laying hens. To investigate how host genetics and age shape microbial communities, we profiled the gut microbiome of two commercial laying hen strains, Lohmann Brown-Classic and Lohmann LSL-Classic, across five anatomical sections (crop, gizzard, duodenum, ileum, caeca) at five ages spanning pullet development through late lay (10, 16, 24, 30, 60 weeks of age). We extracted RNA from the luminal content and performed 16S rRNA gene amplicon sequencing based on complementary DNA. Both strain and age had highly significa

Faecal metabolome and its determinants in inflammatory bowel disease.

OBJECTIVE: Inflammatory bowel disease (IBD) is a multifactorial immune-mediated inflammatory disease of the intestine, comprising Crohn's disease and ulcerative colitis. By characterising metabolites in faeces, combined with faecal metagenomics, host genetics and clinical characteristics, we aimed to unravel metabolic alterations in IBD. DESIGN: We measured 1684 different faecal metabolites and 8 short-chain and branched-chain fatty acids in stool samples of 424 patients with IBD and 255 non-IBD controls. Regression analyses were used to compare concentrations of metabolites between cases and

NAFLD: genetics and its clinical implications.

Worldwide non-alcoholic fatty liver disease (NAFLD) is recognized as the most common type of liver disease and its burden increasing at an alarming rate. NAFLD entails steatosis, fibrosis, cirrhosis, and, finally, hepatocellular carcinoma (HCC). The substantial inter-patient variation during disease progression is the hallmark of individuals with NAFLD. The variability of NAFLD development and related complications among individuals is determined by genetic and environmental factors. Genome-wide association studies (GWAS) have discovered reproducible and robust associations between gene varian

Functional responses of key marine bacteria to environmental change - toward genetic counselling for coastal waters.

Coastal ecosystems deteriorate globally due to human-induced stress factors, like nutrient loading and pollution. Bacteria are critical to marine ecosystems, e.g., by regulating nutrient cycles, synthesizing vitamins, or degrading pollutants, thereby providing essential ecosystem services ultimately affecting economic activities. Yet, until now bacteria are overlooked both as mediators and indicators of ecosystem health, mainly due to methodological limitations in assessing bacterial ecosystem functions. However, these limitations are largely overcome by the advances in molecular biology and b

Metagenome-genome-wide association studies reveal human genetic impact on the oral microbiome.

The oral microbiota contains billions of microbial cells, which could contribute to diseases in many body sites. Challenged by eating, drinking, and dental hygiene on a daily basis, the oral microbiota is regarded as highly dynamic. Here, we report significant human genomic associations with the oral metagenome from more than 1915 individuals, for both the tongue dorsum (n = 2017) and saliva (n = 1915). We identified five genetic loci associated with oral microbiota at study-wide significance (p < 3.16 × 10-11). Four of the five associations were well replicated in an independent cohort of 143

Microbiota and the irritable bowel syndrome.

Gut microbiota plays a vital role in human health. The number of microorganisms inhabiting the gastrointestinal (GI) tract has been estimated to exceed 1013. The dominant genera in the human intestine are Firmicutes (more than 180 species of Lactobacillus), Actinobacteria (among others the Bifidobacteriae), Bacteroidetes (the most important is B. fragilis) and Proteobacteria (E. coli, Salmonella, Yersinia, Shigella, Vibrio, Haemophilus, etc.), but the composition of the flora varies individually, as well as in relation to factors such as host genetics, stress, diet, antibiotics and early child

Refractoriness in tsetse flies (Diptera: Glossinidae) may be a matter of timing.

Tsetse flies (Diptera: Glossinidae: Glossina spp.) are vectors for African trypanosomiasis, a devastating disease that kills both people and animals in sub-Saharan Africa. Trypanosomes ingested with an infected bloodmeal reside within the gut of tsetse and eventually move to the salivary glands where they become transmissible during blood feeding. Although tsetses are efficient vectors for disease transmission, infection prevalence in the field is surprisingly low, a trait referred to as refractoriness. Refractoriness is relatively more pronounced in palpalis subgroup flies, although certain s

Use of an endogenous plasmid locus for stable in trans complementation in Borrelia burgdorferi.

Targeted mutagenesis and complementation are important tools for studying genes of unknown function in the Lyme disease spirochete Borrelia burgdorferi. A standard method of complementation is reintroduction of a wild-type copy of the targeted gene on a shuttle vector. However, shuttle vectors are present at higher copy numbers than B. burgdorferi plasmids and are potentially unstable in the absence of selection, thereby complicating analyses in the mouse-tick infectious cycle. B. burgdorferi has over 20 plasmids, with some, such as linear plasmid 25 (lp25), carrying genes required by the spir

Whole-genome sequence analysis of a clinical hypervirulent Klebsiella variicola strain recovered from a hospital in Ningxia, China.

Klebsiella variicola (KV) infections are being increasingly reported across diverse geographic regions and linked to high mortality. KV displays substantial geographical heterogeneity in antimicrobial resistance profiles, virulence phenotypes, and genetic backgrounds; genetic variants further promote its adaptability to varied environments. In this study, we isolated a strain designated KV7 from the sputum sample of an ICU patient at a tertiary hospital in Ningxia, China, with species confirmation achieved via whole-genome sequencing. Antimicrobial susceptibility testing was performed using th

The spiral evolution of techniques for the laboratory diagnosis of microbial infections.

The laboratory diagnosis of microbial infections has undergone a profound transformation over the past century, evolving from classical phenotypic methods to molecular genetic approaches and now toward ultra-sensitive molecular phenotyping. While this progression is often described as linear, a closer examination reveals a cyclical pattern: an initial reliance on observable biological function, followed by a shift toward genetic abstraction, and, more recently, a return to phenotypic measurement at unprecedented molecular resolution. This "diagnostic circle" reflects a deeper epistemological t

Association between intra-tumoral microbiome and genetic alterations in intraductal papillary mucinous neoplasms of the pancreas.

BACKGROUND/OBJECTIVES: We previously demonstrated that intra-tumoral microbiome infection may affects the clinicopathological characteristics of pancreatic intraductal papillary mucinous neoplasms (IPMNs) and showed that these characteristics are also influenced by gene mutations. The aim of this study was to investigate whether specific microbiome infections lead to alterations in the expression of specific genes in IPMNs. METHODS: DNA was extracted from 26 resected IPMN samples and subjected to genetic mutation assessment and microbiome analysis. The relationship between intra-tumoral micro
