Differential epigenetic regulation underlies evolutionary transition of seasonal migration.

Seasonal migratory animals can evolve residency through adaptation. The threshold model of quantitative genetics predicts that residency evolves from migrants when genetic variation for lower liability, or a latent state underlying migratory propensity, is positively selected. However, it is unknown what cellular and molecular regulations underlie this process. The hypothalamus, which regulates physiology and behaviour of vertebrates by integrating internal and environmental conditions, is a strong candidate structure where migratory propensity may be regulated. To understand the hypothalamic

Whole-genome scans provide evidence of adaptive evolution in Malawian Plasmodium falciparum isolates.

BACKGROUND: Selection by host immunity and antimalarial drugs has driven extensive adaptive evolution in Plasmodium falciparum and continues to produce ever-changing landscapes of genetic variation. METHODS: We performed whole-genome sequencing of 69 P. falciparum isolates from Malawi and used population genetics approaches to investigate genetic diversity and population structure and identify loci under selection. RESULTS: High genetic diversity (π = 2.4 × 10(-4)), moderately high multiplicity of infection (2.7), and low linkage disequilibrium (500-bp) were observed in Chikhwawa District, M

Molecular and phylogenetic analysis of Vietnamese canine parvovirus 2C originated from dogs reveals a new Asia-IV clade.

Canine parvovirus type 2 (CPV-2) is a small, single-stranded DNA virus causing fatal haemorrhagic enteritis in dogs. Currently, CPV-2 is classified into CPV-2a, CPV-2b and CPV-2c based on genetic variation in the VP2 gene. The CPV-2c variant has become ubiquitous worldwide and gained attention for monitoring parvoviral evolution. In this study, we characterized the full-length genome sequences of CPV-2c strains obtained from 59 dogs in Vietnam. Molecular analysis revealed that Vietnamese CPV-2c shared a common evolutionary pattern with the Asian CPV-2 clade, which is marked by genetic signatur

Using ancestry-informative markers to identify fine structure across 15 populations of European origin.

The Wellcome Trust Case Control Consortium 3 anorexia nervosa genome-wide association scan includes 2907 cases from 15 different populations of European origin genotyped on the Illumina 670K chip. We compared methods for identifying population stratification, and suggest list of markers that may help to counter this problem. It is usual to identify population structure in such studies using only common variants with minor allele frequency (MAF) >5%; we find that this may result in highly informative SNPs being discarded, and suggest that instead all SNPs with MAF >1% may be used. We establishe

Epidemiological characteristics and structural-functional implications of spike protein variations in a bovine coronavirus isolate from diarrheic calves.

Bovine coronavirus (BCoV) is an important pathogen associated with enteric disease in calves, contributing to significant economic losses worldwide. To provide an updated overview of BCoV epidemiology, we conducted a systematic review and meta-analysis of studies published up to October 2025. Seventy-two eligible studies comprising 29,045 samples from nine countries were included, yielding a pooled global prevalence of 20.39% (95% CI: 15.07-26.99). Substantial heterogeneity was observed, reflecting variations in geographic regions, detection methods, and study populations. To complement the ep

Easy-to-use R functions to separate reduced-representation genomic datasets into sex-linked and autosomal loci, and conduct sex assignment.

Identifying sex-linked markers in genomic datasets is important because their presence in supposedly neutral autosomal datasets can result in incorrect estimates of genetic diversity, population structure and parentage. However, detecting sex-linked loci can be challenging, and available scripts neglect some categories of sex-linked variation. Here, we present new R functions to (1) identify and separate sex-linked loci in ZW and XY sex determination systems and (2) infer the genetic sex of individuals based on these loci. We tested these functions on genomic data for two bird and one mammal s

Twin study: genotype-dependent epigenetic factors associated with HbA1c levels.

BACKGROUND: Hemoglobin A1c (HbA1c) is a biomarker for diabetes mellitus. Twin studies suggest substantial heritability, but the molecular basis of non-genetic variation remains unclear. We aimed to explore genetic and epigenetic factors associated with HbA1c through multi-omics analysis of monozygotic twins. MATERIALS AND METHODS: A total of 285 monozygotic and 27 dizygotic twin pairs were enrolled in Japan. Genome-wide single-nucleotide variant (SNV) genotyping, DNA methylation profiling, and RNA sequencing were performed. Based on HbA1c levels, twin pairs were classified as high concordant,

Weakened invasion of severe fever with thrombocytopenia syndrome bunyavirus beneficial to its immune escape by multi-site mutation of glycoprotein.

Severe fever with thrombocytopenia syndrome (SFTS) is a tick-borne infectious disease caused by severe fever with thrombocytopenia syndrome virus (SFTSV) which results in a high mortality rate and poses a public health threat. Gene variation of SFTSV is one of the major forces driving its persistence and widespread prevalence. However, how genetic variations affect virus invasion is not yet fully understood. In this study, we evaluated the adaptive advantage of three stable high-frequency substitutions D170N, I323V, and K619R located on the envelope glycoprotein of SFTSV based on 1041 M segmen

Heterogeneous AVPR2 gene mutations in congenital nephrogenic diabetes insipidus.

Mutations in the AVPR2 gene encoding the receptor for arginine vasopressin in the kidney (V2 ADHR) have been reported in patients with congenital nephrogenic diabetes insipidus, a predominantly X-linked disorder of water homeostasis. We have used restriction-enzyme analysis and direct DNA sequencing of genomic PCR product to evaluate the AVPR2 gene in 11 unrelated affected males. Each patient has a different DNA sequence variation, and only one matches a previously reported mutation. Cosegregation of the variations with nephrogenic diabetes insipidus was demonstrated for two families, and a de

Sequencing in over 50,000 cases identifies coding and structural variation underlying atrial fibrillation risk.

Atrial fibrillation (AF) is a prevalent and morbid abnormality of the heart rhythm with a strong genetic component. Here, we meta-analyzed genome and exome sequencing data from 36 studies that included 52,416 AF cases and 277,762 controls. In burden tests of rare coding variation, we identified novel associations between AF and the genes MYBPC3, LMNA, PKP2, FAM189A2 and KDM5B. We further identified associations between AF and rare structural variants owing to deletions in CTNNA3 and duplications of GATA4. We broadly replicated our findings in independent samples from MyCode, deCODE and UK Biob

Long-read sequencing unveils high-resolution HPV integration and its oncogenic progression in cervical cancer.

Integration of human papillomavirus (HPV) DNA into the human genome is considered as a key event in cervical carcinogenesis. Here, we perform comprehensive characterization of large-range virus-human integration events in 16 HPV16-positive cervical tumors using the Nanopore long-read sequencing technology. Four distinct integration types characterized by the integrated HPV DNA segments are identified with Type B being particularly notable as lacking E6/E7 genes. We further demonstrate that multiple clonal integration events are involved in the use of shared breakpoints, the induction of inter-

Extensive parasite transmission and variation in a functional receptor associated with drug resistance in endemic Schistosoma mansoni.

Mass drug administration (MDA) with praziquantel is the cornerstone of schistosomiasis control and elimination efforts. To assess how long-term MDA affects parasite populations, we analyzed whole-genome sequence data from 570 Schistosoma mansoni samples and the closely related Schistosoma rodhaini across eight countries, combining new parasite material with publicly available sequence data. We observed a broad-scale genetic structure between countries alongside evidence of extensive long-distance transmission. Functional profiling of the recently identified transient receptor potential melasta

Detecting a long insertion variant in SAMD12 by SMRT sequencing: implications of long-read whole-genome sequencing for repeat expansion diseases.

Long-read sequencing technology is now capable of reading single-molecule DNA with an average read length of more than 10 kb, fully enabling the coverage of large structural variations (SVs). This advantage may pave the way for the detection of unprecedented SVs as well as repeat expansions. Pathogenic SVs of only known genes used to be selectively analyzed based on prior knowledge of target DNA sequence. The unbiased application of long-read whole-genome sequencing (WGS) for the detection of pathogenic SVs has just begun. Here, we apply PacBio SMRT sequencing in a Japanese family with benign

Rare Copy Number Variants in NRXN1 and CNTN6 Increase Risk for Tourette Syndrome.

Tourette syndrome (TS) is a model neuropsychiatric disorder thought to arise from abnormal development and/or maintenance of cortico-striato-thalamo-cortical circuits. TS is highly heritable, but its underlying genetic causes are still elusive, and no genome-wide significant loci have been discovered to date. We analyzed a European ancestry sample of 2,434 TS cases and 4,093 ancestry-matched controls for rare (< 1% frequency) copy-number variants (CNVs) using SNP microarray data. We observed an enrichment of global CNV burden that was prominent for large (> 1 Mb), singleton events (OR = 2.28,

Adaptive Diversification Between Yellow Fever Virus West African and South American Lineages: A Genome-Wide Study.

Yellow fever virus (YFV) has emerged as the causative agent of a vector-borne disease with devastating mortality in the tropics of Africa and the Americas. YFV phylogenies indicate that the isolates collected from West Africa, East and Central Africa, and South America cluster into different lineages and the virus spread into the Americas from Africa. To determine the nature of genetic variation accompanying the intercontinental epidemic, we performed a genome-wide evolutionary study on the West African and South American lineages of YFV. Our results reveal that adaptive genetic diversificatio

Comparative plastome analysis and phylogenetic relationships of Chinese Myricaria species (Tamaricaceae).

The genus Myricaria (Tamaricaceae) comprises shrubs widely distributed across arid and high-altitude regions of Eurasia, with China representing an important diversity center, particularly in the Qinghai-Tibetan Plateau and adjacent areas. To investigate plastome evolution and phylogenetic relationships within this genus, we sequenced and comparatively analyzed complete plastomes of five Myricaria species from China, together with those of Reaumuria as an outgroup. All plastomes exhibited a typical quadripartite structure and highly conserved gene composition, containing 127-135 genes, indicat

Born blonde: a recessive loss-of-function mutation in the melanocortin 1 receptor is associated with cream coat coloration in Antarctic fur seals.

Although the genetic basis of color variation has been extensively studied in humans and domestic animals, the genetic polymorphisms responsible for different color morphs remain to be elucidated in many wild vertebrate species. For example, hypopigmentation has been observed in numerous marine mammal species but the underlying mutations have not been identified. A particularly compelling candidate gene for explaining color polymorphism is the melanocortin 1 receptor (MC1R), which plays a key role in the regulation of pigment production. We therefore used Antarctic fur seals (Arctocephalus gaz
