Global distribution and genomic characteristics of Shigella: A genomic epidemiological study.

BACKGROUND: Shigella spp. remains a major cause of diarrheal disease globally, with escalating antimicrobial resistance and high transmissibility posing persistent public health threats. However, large-scale spatiotemporal genomic analyses are scarce, particularly for the neglected species S. boydii and S. dysenteriae, limiting global surveillance and vaccine development. METHODS: We curated 42,189 Shigella genomes from worldwide sources (1914-2024) and performed systematic genomic characterization on 17,360 high-quality genomes using in silico serotyping, core-genome multilocus sequence typi

Comparative chloroplast genomes of Hamamelidaceae: genome evolution and phylogenomic implications.

BACKGROUND: Hamamelidaceae, a family within the core eudicots and the order Saxifragales, represents a characteristic lineage of the East Asian flora and holds considerable ecological and economic importance. However, molecular phylogenetic studies based on single or a few genetic loci have failed to resolve certain phylogenetic relationships among species, genera, and tribes within the family. Besides, less knowledge on the chloroplast genome evolution of Hamamelidaceae has known to us so far. RESULTS AND CONCLUSION: In this study, we first sequenced and de novo assembled the complete chlorop

Population-scale genomic medicine with the Hong Kong Genome Project.

The Hong Kong Genome Project (HKGP) aims to build a foundational resource for precision medicine in the Chinese population through large-scale genome sequencing and integrated analyses. Here we report findings from over 20,000 HKGP participants across two cohorts: a rare disease cohort including 2,227 patients with suspected genetic diseases and a population cohort including 18,261 participants undergoing genomic screening for medically actionable findings. The rare disease cohort achieved a diagnostic rate of 25%. When benchmarked against panels designed for European ancestries, the analysis

Genomic alterations of dermatofibrosarcoma protuberans revealed by whole-genome sequencing.

BACKGROUND: Dermatofibrosarcoma protuberans (DFSP) is a rare and marginal cutaneous sarcoma of intermediate-grade malignancy, for which the genomic landscape remains unclear. Understanding the landscape of DFSP will help to further classify the genomic pathway of malignant development in soft tissue. OBJECTIVES: To identify the comprehensive molecular pathogenesis of DFSP. METHODS: In this study, the comprehensive genomic features, with 53 tumour-normal pairs of DFSP, were revealed by whole-genome sequencing. RESULTS: The mutational signature 1 (C > T mutation at CpG dinucleotides) is featu

The genomic profile of parathyroid carcinoma based on whole-genome sequencing.

Parathyroid carcinoma (PC) is a rare endocrine malignancy with poor outcomes. Although some mutations such as CDC73 have been found in patients, the molecular mechanism of PC still needs extensive data to clarify. Whole-genome sequencing (WGS) was performed with frozen samples from 23 PC patients. Peripheral leukocytes were collected from 14 patients and served as controls. Somatic and germline gene alterations, copy number abnormalities and structural variants were detected. Inactivating CDC73 mutations were identified in 39.1% of patients, but only one germline inactivating mutation was foun

Burkholderia pseudomallei genome plasticity associated with genomic island variation.

BACKGROUND: Burkholderia pseudomallei is a soil-dwelling saprophyte and the cause of melioidosis. Horizontal gene transfer contributes to the genetic diversity of this pathogen and may be an important determinant of virulence potential. The genome contains genomic island (GI) regions that encode a broad array of functions. Although there is some evidence for the variable distribution of genomic islands in B. pseudomallei isolates, little is known about the extent of variation between related strains or their association with disease or environmental survival. RESULTS: Five islands from B. pse

[Comparison of the genome of the alligator gar with the genomes of several other fish].

Hybridization of alligator gar (Lepisosteus osseus, Lepisosteiformes, Ganoidomorpha) [125I]- or [3H]DNA fractions with DNAs of more or less phylogenetically related fishes was studied. Almost all of the repeated and unique sequences of alligator gar DNA and DNA of the spotted gar (from the same genus) are highly homologous (1-2% of nucleotide substitutions). The degrees of homology between repeated and unique sequences of alligator gar DNA and DNAs of the representatives of Acipenseriformes (the same super-order Ganoidomorpha), Latimeria chalumnae (another subclass, Sarcopterygii) and a shark

Genome-wide discovery of cis-regulatory elements in a large genome.

Identifying cis-regulatory elements typically relies on trial and error to test the activity of DNA fragments using reporter constructs. This approach is particularly challenging in large eukaryotic genomes, where cis-regulatory elements can be dispersed over long distances, separated by large stretches of non-functional DNA. Here, we generate two types of resources that can be used to narrow the search for such elements in the 3.6 Gbp genome of Parhyale hawaiensis. First, we use bulk ATAC-seq to uncover genome-wide patterns of chromatin accessibility in Parhyale embryonic and adult tissues, a

Genome Announcement: Further Improved Genome Assembly of Parapristionchus giblindavisi.

Nematodes such as Caenorhabditis elegans and Pristionchus pacificus are powerful models for associating phenotypes to genotypes. However, exploring the evolution of identified genetic loci requires a robust phylogenomic framework. Here, we present an updated genome of the nematode Parapristionchus giblindavisi which is the only known member of the sister group of Pristionchus. Reassembly of previously generated long read sequencing data combined with new Hi-C data resulted in a near chromosome-scale genome assembly spanning 302.5Mb. The Hi-C contact map, karyotyping data and comparative genomi

Whole genome enrichment approach for genomic surveillance of Toxoplasma gondii.

Pathogenic bacteria, viruses, fungi, and protozoa can cause food and waterborne diseases. Surveillance methods must therefore screen for these pathogens at various stages of water distribution and of food from production to consumption. Detection using nucleic acid amplification methods offer rapid identification, but such methods have limited utility for characterizing populations, variant types or virulence traits of pathogens. Whole genome sequencing (WGS) can be used to determine this information. However, pathogens must be isolated and cultured to yield sufficient DNA for WGS, which is la

Characterization of genome-wide STR variation in 6487 human genomes.

Short tandem repeats (STRs) are abundant and highly mutagenic in the human genome. Many STR loci have been associated with a range of human genetic disorders. However, most population-scale studies on STR variation in humans have focused on European ancestry cohorts or are limited by sequencing depth. Here, we depicted a comprehensive map of 366,013 polymorphic STRs (pSTRs) constructed from 6487 deeply sequenced genomes, comprising 3983 Chinese samples (~31.5x, NyuWa) and 2504 samples from the 1000 Genomes Project (~33.3x, 1KGP). We found that STR mutations were affected by motif length, chrom

Genome build information is an essential part of genomic track files.

Genomic locations are represented as coordinates on a specific genome build version, but the build information is frequently missing when coordinates are provided. We show that this information is essential to correctly interpret and analyse the genomic intervals contained in genomic track files. Although not a substitute for best practices, we also provide a tool to predict the genome build version of genomic track files.

Short and long-term genome stability analysis of prokaryotic genomes.

BACKGROUND: Gene organization dynamics is actively studied because it provides useful evolutionary information, makes functional annotation easier and often enables to characterize pathogens. There is therefore a strong interest in understanding the variability of this trait and the possible correlations with life-style. Two kinds of events affect genome organization: on one hand translocations and recombinations change the relative position of genes shared by two genomes (i.e. the backbone gene order); on the other, insertions and deletions leave the backbone gene order unchanged but they alt

Identification of a genomic reservoir for new TRIM genes in primate genomes.

Tripartite Motif (TRIM) ubiquitin ligases act in the innate immune response against viruses. One of the best characterized members of this family, TRIM5α, serves as a potent retroviral restriction factor with activity against HIV. Here, we characterize what are likely to be the youngest TRIM genes in the human genome. For instance, we have identified 11 TRIM genes that are specific to humans and African apes (chimpanzees, bonobos, and gorillas) and another 7 that are human-specific. Many of these young genes have never been described, and their identification brings the total number of known h

Applications of genomic medicine in endocrinology and post-genomic endocrine research.

In the mid 1980's, two advances revolutionized Medicine in a way that is comparable only to some of the most important events in the approximately 3,000 years of its history. The first was the introduction of the concept of "positional cloning", i.e. the idea that one can identify genes for human disease though knowing nothing or very little about their function. The second was the discovery of the method of polymerase chain reaction (PCR) which made DNA easier to work with for all biomedical researchers and clinicians. Fresh in the history of Endocrinology were the great discoveries of neuroe

Genomic profiling of myeloid sarcoma by array comparative genomic hybridization.

Myeloid sarcoma (MS) is a tumor mass of myeloblasts or immature myeloid cells occurring in an extramedullary site. In this study, seven cases of MS [stomach (1), testis (1), skin (2), and lymph node (3)] and 3 synchronous and 1 follow-up bone marrow (BM) samples were studied for genomic abnormalities using array comparative genomic hybridization (array-CGH). Array-CGH construction used approximately 5,400 bacterial artificial chromosome clones from the RPCI-11 library, spanning the human genome. Data were analyzed using the DNAcopy software and custom heuristics. All MS cases had genomic abnor

The human cytomegalovirus genome revisited: comparison with the chimpanzee cytomegalovirus genome.

The gene complement of wild-type human cytomegalovirus (HCMV) is incompletely understood, on account of the size and complexity of the viral genome and because laboratory strains have undergone deletions and rearrangements during adaptation to growth in culture. We have determined the sequence (241 087 bp) of chimpanzee cytomegalovirus (CCMV) and have compared it with published HCMV sequences from the laboratory strains AD169 and Toledo, with the aim of clarifying the gene content of wild-type HCMV. The HCMV and CCMV genomes are moderately diverged and essentially collinear. On the basis of co

Olfactory neuroblastoma: detection of genomic imbalances by comparative genomic hybridization.

Olfactory neuroblastoma (esthesioneuroblastoma) is a very rare tumour of the olfactory mucosa. Morphological features and cytogenetic studies strongly suggest a neuro-ectodermal origin. Up to now, cytogenetic studies are inconsistent. Some of them have proposed that the tumour belongs to the pPNET family. In the present study we describe genomic imbalances in olfactory neuroblastoma in a 46-year-old woman by using the molecular cytogenetic technique--comparative genomic hybridization (CGH)--in order to define the spectrum of genetic abnormalities in the tumour. The anatomical location and morp

[Formation of the genome of the alligator gar Lepisosteus osseus (Ganoidomorpha) genome].

Genome structure of the alligator gar was studied by means of a comparison of reassociation kinetics of short and long DNA fragments, an estimation of hyperchromicity of reassociated repetitive DNA as a function of fragments length, and length estimation of S1-resistant duplexes by gel filtration. It was shown that most of the repeated sequences in the alligator gar DNA are no less than 2000 b.p. long and weakly divergent. Little or no interspersion of unique and short repeated sequences were observed in this genome. No highly divergent repeats were found in the alligator gar genome.
