Open MoA: revealing the mechanism of action (MoA) based on network topology and hierarchy.

MOTIVATION: Many approaches in systems biology have been applied in drug repositioning due to the increased availability of the omics data and computational biology tools. Using a multi-omics integrated network, which contains information of various biological interactions, could offer a more comprehensive inspective and interpretation for the drug mechanism of action (MoA). RESULTS: We developed a computational pipeline for dissecting the hidden MoAs of drugs (Open MoA). Our pipeline computes confidence scores to edges that represent connections between genes/proteins in the integrated netwo…

Drugst.One - a plug-and-play solution for online systems medicine and network-based drug repurposing.

In recent decades, the development of new drugs has become increasingly expensive and inefficient, and the molecular mechanisms of most pharmaceuticals remain poorly understood. In response, computational systems and network medicine tools have emerged to identify potential drug repurposing candidates. However, these tools often require complex installation and lack intuitive visual network mining capabilities. To tackle these challenges, we introduce Drugst. One, a platform that assists specialized computational medicine tools in becoming user-friendly, web-based utilities for drug repurposing

Sizing it up: the mechanical feedback hypothesis of organ growth regulation.

The question of how the physical dimensions of animal organs are specified has long fascinated both experimentalists and computational scientists working in the field of developmental biology. Research over the last few decades has identified many of the genes and signaling pathways involved in organizing the emergent multi-scale features of growth and homeostasis. However, an integrated model of organ growth regulation is still unrealized due to the numerous feedback control loops found within and between intercellular signaling pathways as well as a lack of understanding of the exact role of

Quantum-inspired computational drug design for phytopharmaceuticals: a herbal holography analysis.

CONTEXT: Modern medication discovery is undergoing a paradigm change at the junction of herbal pharmacology with computational modeling informed by quantum theory. Herbal compounds, which have often been considered as complex and poorly understood entities, have historically been investigated using linear screening approaches and reductionist bioactivity models. A novel paradigm being presented in this work is herbal holography. Herbal molecules are seen by it as multi-dimensional systems best understood using holographic and quantum theories. As the pharmacological potential of plant-based co

New classifications for quantum bioinformatics: Q-bioinformatics, QCt-bioinformatics, QCg-bioinformatics, and QCr-bioinformatics.

Bioinformatics has revolutionized biology and medicine by using computational methods to analyze and interpret biological data. Quantum mechanics has recently emerged as a promising tool for the analysis of biological systems, leading to the development of quantum bioinformatics. This new field employs the principles of quantum mechanics, quantum algorithms, and quantum computing to solve complex problems in molecular biology, drug design, and protein folding. However, the intersection of bioinformatics, biology, and quantum mechanics presents unique challenges. One significant challenge is th

A structure-based strategy for epitope discovery in Burkholderia pseudomallei OppA antigen.

We present an approach integrating structural and computational biology with immunological tests to identify epitopes in the OppA antigen from the Gram-negative pathogen Burkholderia pseudomallei, the etiological agent of melioidosis. The crystal structure of OppA(Bp), reported here at 2.1 Å resolution, was the basis for a computational analysis that identified three potential epitopes. In parallel, antigen proteolysis and immunocapturing allowed us to identify three additional peptides. All six potential epitopes were synthesized as free peptides and tested for their immunoreactivity against …

Biology and hemodynamics of aneurismal vasculopathies.

Aneurysm vasculopathies represents a group of vascular disorders that share a common morphological diagnosis: a vascular dilation, the aneurysm. They can have a same etiology and a different clinical presentation or morphology, or have different etiology and very similar anatomical geometry. The biology of the aneurysm formation is a complex process that will be a result of an endogenous predisposition and epigenetic factors later on including the intracranial hemodynamics. We describe the biology of saccular aneurysms, its growth and rupture, as well as, current concepts of hemodynamics deriv

Computational methods for alternative proteins.

The growing demand for sustainable food systems has accelerated research into alternative proteins derived from plant sources, microorganisms, insects, and cultured animal cells. These protein systems offer promising solutions to environmental, ethical, and nutritional challenges associated with conventional livestock production. However, designing and optimizing alternative proteins requires deep understanding of molecular structures, biochemical properties, and production processes. Computational biology has emerged as a powerful approach to address these challenges by enabling predictive mo…

Single cell biology-a Keystone Symposia report.

Single cell biology has the potential to elucidate many critical biological processes and diseases, from development and regeneration to cancer. Single cell analyses are uncovering the molecular diversity of cells, revealing a clearer picture of the variation among and between different cell types. New techniques are beginning to unravel how differences in cell state-transcriptional, epigenetic, and other characteristics-can lead to different cell fates among genetically identical cells, which underlies complex processes such as embryonic development, drug resistance, response to injury, and c

Toward rational vaccine engineering.

Technological revolutions in several fields have pushed the boundaries of vaccine design and provided new avenues for vaccine development. Next-generation vaccine platforms have shown promise in targeting challenging antigens, for which traditional approaches have been ineffective. With advances in protein engineering, structural biology, computational biology and immunology, the structural vaccinology approach, which uses protein structure information to develop immunogens, holds promise for future vaccine design. In this review, we highlight various vaccine development strategies, along with…

Can Cells Be Fully Programmed and Engineered?

Since its inception, synthetic biology has relied on linear genetic modifications to treat living cells as biological counterparts to silicon microchips and computer-aided manufacturing. This paradigm is deeply rooted in the historical frameworks of Turing, Boole, and von Neumann, whose theoretical models remarkably anticipated the computational nature of the central dogma and native genetic operons. However, forcing living cells to strictly conform to the rigid, deterministic constraints of human software ignores a fundamental architectural disconnect: the dynamic, stochastic reality of the c

Theodor Bücher Lecture. Metabolomics, modelling and machine learning in systems biology - towards an understanding of the languages of cells. Delivered on 3 July 2005 at the 30th FEBS Congress and the 9th IUBMB conference in Budapest.

The newly emerging field of systems biology involves a judicious interplay between high-throughput 'wet' experimentation, computational modelling and technology development, coupled to the world of ideas and theory. This interplay involves iterative cycles, such that systems biology is not at all confined to hypothesis-dependent studies, with intelligent, principled, hypothesis-generating studies being of high importance and consequently very far from aimless fishing expeditions. I seek to illustrate each of these facets. Novel technology development in metabolomics can increase substantially

Towards sustainable freshwater systems through plant synthetic biology engineering plants for sustainability.

Approaches are needed to reduce the impact of climate change and provide freshwater. Synthetic biology, and plant synthetic biology specifically, is in an exceptional position to address these needs. Plants are powerful synthetic biology platforms as they derive their energy from the sun (photosynthesis) while capturing the potent greenhouse gas, carbon dioxide. Historically, plants were used in specialized circumstances to provide and store freshwater. Even today many mangrove species can filter seawater while some plants can store massive amounts of water. I propose that starting from nature

4D bioprinting in advanced cancer model: technologies, drug delivery, and translational challenges.

Recent advances in 3D and 4D bioprinting have enabled the development of physiologically relevant cancer models that better mimic the spatial and temporal complexity of tumor biology. 4D bioprinting integrates intelligent biomaterials, stimuli-responsive bioinks, and computational design to produce constructs capable of planned, time-dependent modifications in structure or function after printing. Such dynamic features could be useful for modeling tumor microenvironment (TME) evolution, cancer progression, therapeutic responses, and spatio-temporally controlled drug delivery.
