Differential role of nonhomologous end joining factors in the generation, DNA damage response, and myeloid differentiation of human induced pluripotent stem cells.

Nonhomologous end-joining (NHEJ) is a key pathway for efficient repair of DNA double-strand breaks (DSBs) and V(D)J recombination. NHEJ defects in humans cause immunodeficiency and increased cellular sensitivity to ionizing irradiation (IR) and are variably associated with growth retardation, microcephaly, and neurodevelopmental delay. Repair of DNA DSBs is important for reprogramming of somatic cells into induced pluripotent stem cells (iPSCs). To compare the specific contribution of DNA ligase 4 (LIG4), Artemis, and DNA-protein kinase catalytic subunit (PKcs) in this process and to gain insi

Voltammetric behavior of DNA modified with osmium tetroxide 2,2'-bipyridine at mercury electrodes.

Osmium tetroxide complexes with nitrogen ligands (L) are probes of DNA structure and electroactive labels of DNA. Here adducts of single-stranded (ss) DNA with osmium tetroxide 2,2'-bipyridine (DNA-Os,bipy) were studied by cyclic voltammetry for the first time. It was found that at neutral pH DNA-Os,bipy produces three redox couples in the potential range between 0 and -1 V (peaks I-III) and a cathodic peak at about -1.3 V (peak IV). The latter peak decreased with increasing scan rate, and peaks arising from the forward and reverse scans exhibited the same direction, suggesting catalytic natur

Conformational States of HIV-1 Reverse Transcriptase for Nucleotide Incorporation vs Pyrophosphorolysis-Binding of Foscarnet.

HIV-1 reverse transcriptase (RT) catalytically incorporates individual nucleotides into a viral DNA strand complementing an RNA or DNA template strand; the polymerase active site of RT adopts multiple conformational and structural states while performing this task. The states associated are dNTP binding at the N site, catalytic incorporation of a nucleotide, release of a pyrophosphate, and translocation of the primer 3'-end to the P site. Structural characterization of each of these states may help in understanding the molecular mechanisms of drug activity and resistance and in developing new

The DNA polymerase activity of Saccharomyces cerevisiae Rev1 is biologically significant.

A cell's ability to tolerate DNA damage is directly connected to the human development of diseases and cancer. To better understand the processes underlying mutagenesis, we studied the cell's reliance on the potentially error-prone translesion synthesis (TLS), and an error-free, template-switching pathway in Saccharomyces cerevisiae. The primary proteins mediating S. cerevisiae TLS are three DNA polymerases (Pols): Rev1, Pol ζ (Rev3/7), and Pol η (Rad30), all with human homologs. Rev1's noncatalytic role in recruiting other DNA polymerases is known to be important for TLS. However, the biologi

Modulation of the W748S mutation in DNA polymerase gamma by the E1143G polymorphismin mitochondrial disorders.

DNA polymerase gamma (pol gamma) is required for replication and repair of mitochondrial DNA. Over 80 mutations in POLG, the gene encoding the catalytic subunit of pol gamma, have been linked with disease. The W748S mutation in POLG is the most common mutation in ataxia-neuropathy spectrum disorders and is generally found in cis with the common E1143G polymorphism. It has been unclear whether E1143G participates in the disease process. We investigated the biochemical consequences of pol gamma proteins containing W748S or E1143G, or both. W748S pol gamma exhibited low DNA polymerase activity, l

DNAzymes: a promising tool in gene therapy.

The growing demand for precise and effective gene therapy has driven the extensive exploration of nucleic acid therapeutics. DNAzymes are catalytically active single-stranded DNA molecules with high programmability and substrate-recognition specificity, and they have been considered as promising tools for gene therapy. Nevertheless, their clinical translation remains constrained by several major challenges, including structural instability, limited catalytic activity under physiological conditions, inadequate spatiotemporal controllability, and inefficient in vivo delivery. This review first o

Cleavable Molecular Beacon for Hg(2+) Detection Based on Phosphorothioate RNA Modifications.

Mercury is a highly toxic heavy metal, and detection of Hg(2+) by biosensors has attracted extensive research interest in the past decade. In particular, a number of DNA-based sensing strategies have been developed. Well-known examples include thymine-Hg(2+) interactions and Hg(2+)-activated DNAzymes. However, these mechanisms are highly dependent on buffer conditions or require hybridization with another DNA strand. Herein, we report a new mechanism based on Hg(2+)-induced cleavage of phosphorothioate (PS) modified RNA. Among the various metal ions tested, Hg(2+) induced the most significant

Analysis of the XPA and ssDNA-binding surfaces on the central domain of human ERCC1 reveals evidence for subfunctionalization.

Human ERCC1/XPF is a structure-specific endonuclease involved in multiple DNA repair pathways. We present the solution structure of the non-catalytic ERCC1 central domain. Although this domain shows structural homology with the catalytically active XPF nuclease domain, functional investigation reveals a completely distinct function for the ERCC1 central domain by performing interactions with both XPA and single-stranded DNA. These interactions are non-competitive and can occur simultaneously through distinct interaction surfaces. Interestingly, the XPA binding by ERCC1 and the catalytic functi

Dynamism and evolvability in nucleic acid enzymes.

Protein dynamism and evolvability are key parameters linking enzyme flexibility to adaptive potential, yet how these concepts apply to nucleic acid enzymes remains largely unexplored. Here, we propose that threose nucleic acid (TNA), a genetic polymer that is more conformationally restricted than DNA, may be evolutionarily constrained by its preorganized backbone. RNA-cleavage profiles comparing the well-known 10-23 DNA enzyme (DNAzyme) with two in vitro selected TNA enzymes (threozymes) reveal striking differences in their temperature dependence. While the DNAzyme catalyzed reaction is optima

Discovery of Potent, Selective DNMT1 PROTAC Degraders: Simultaneous Blockade of Catalytic and Non-Catalytic Functions for Liver Fibrosis Therapy.

Liver fibrosis is a progressive pathological condition driven by chronic hepatic injury and currently lacks effective therapies. DNA methyltransferase 1 (DNMT1) promotes fibrogenesis through both catalytic and non-catalytic mechanisms. To simultaneously target these dual functions, we designed and synthesized a series of DNMT1-targeting PROTAC degraders based on DC-517. Our optimization campaign culminated in compound B7, which emerged as the most potent agent, mediating ubiquitin-proteasomal degradation of DNMT1. In vitro, B7 reduced global DNA methylation and altered readouts associated with

Dynamic phosphorylation of cGAS by DNA-PKcs and PPP1CC balances DNA repair and innate immunity.

Cyclic GMP-AMP synthase (cGAS) is a DNA sensor that localizes to both the cytosol and the nucleus, with dynamic nucleocytoplasmic shuttling. In the cytosol, it drives innate immune signaling upon detecting misplaced self-DNA or foreign DNA. In the nucleus, cGAS is normally tethered to chromatin and catalytically silent, but upon genotoxic stress it is reactivated and engages in DNA damage repair. How cGAS temporally coordinates these dual functions during genotoxic stress remains unresolved. In this study, we identified a context-dependent phosphorylation timer in cells with detectable nuclear

Watching a Single Enzyme at Work Using Single-Molecule Surface-Enhanced Raman Scattering and DNA Origami-Based Plasmonic Antennas.

The detection of a single-enzyme catalytic reaction by surfaced-enhanced Raman scattering (SERS) is presented by utilizing DNA origami-based plasmonic antennas. A single horseradish peroxidase (HRP) was accommodated on a DNA origami nanofork plasmonic antenna (DONA) containing gold nanoparticles, enabling the tracing of single-molecule SERS signals during the peroxide reduction reaction. This allows monitoring of the structure of a single enzymatic catalytic center and products under suitable liquid conditions. Herein, we demonstrate the chemical changes of HRP and the appearance of tetramethy

Structures of Neisseria meningitidis Cas9 Complexes in Catalytically Poised and Anti-CRISPR-Inhibited States.

High-resolution Cas9 structures have yet to reveal catalytic conformations due to HNH nuclease domain positioning away from the cleavage site. Nme1Cas9 and Nme2Cas9 are compact nucleases for in vivo genome editing. Here, we report structures of meningococcal Cas9 homologs in complex with sgRNA, dsDNA, or the AcrIIC3 anti-CRISPR protein. DNA-bound structures represent an early step of target recognition, a later HNH pre-catalytic state, the HNH catalytic state, and a cleaved-target-DNA-bound state. In the HNH catalytic state of Nme1Cas9, the active site is seen poised at the scissile phosphodie

PARP1-specific inhibitor displays PARP1-detrapping activity.

The successful use of PARP inhibitors against primarily homologous recombination-deficient tumors relies on their ability to inhibit the catalytic activity of PARP1 and PARP2, leading to their retention at sites of DNA damage, known as PARP "trapping." Different PARP inhibitors vary in their trapping ability and thus in their resulting toxicity. Here, we develop an inducible complementation system for the expression of tagged PARP1 variants to assess the impact of different mutations in the PARP1 catalytic site on ADP-ribosylation (ADPr) activity, trapping, and cell survival. Testing these cel

A triangular split-DNAzyme scaffold for high-contrast microRNA imaging in living cells.

The 10-23 DNAzyme is a potent catalytic nucleic acid for biosensing; however, traditional single-blocker designs suffer from high background signal leakage due to spontaneous thermal "breathing." To overcome this, we engineered a triangular DNA probe-DNAzyme (TDPzyme) that spatially separates the enzyme components onto a rigid 3D scaffold. By splitting the binding arms and catalytic center, the TDPzyme functions as a fault-tolerant logic "AND" gate, strictly requiring the simultaneous displacement of multiple blocker strands by the target miR-21. This architectural constraint physically shield

Construction of a highly efficient DNA nanotube sensor with peroxide-like activity.

The G-quadruplex/heme complexes are special DNA-based artificial metalloenzymes with peroxidase-like activity and are widely used in biosensing and biocatalysis. However, their peroxidase-like activity is not satisfactory. Due to the high programmability and good stability of DNA, DNA as a scaffold material is promising for enhancing the activity of artificial metalloenzymes. In this work, an effective DNA nanotube-based peroxidase was constructed using a self-assembly strategy. To improve the activity of G-quadruplex/heme complexes, a new method for the construction of G-quadruplex/heme compl

Converting One In Vitro Selected DNA Molecule Into Two Bacteria-Responsive DNAzymes by Regulation of Reaction Conditions.

Bacteria-responsive DNAzymes have been widely used in pathogen detection. We report a "one stone, two birds" strategy that uses one selected DNA molecule to develop two DNAzymes for targeting two bacterial species. Through in vitro selection, we isolated an RNA-cleaving fluorogenic DNAzyme, brRFD2, that can be activated by Klebsiella pneumoniae (KP) and Escherichia coli (EC) under different reaction conditions. Target assessing experiments indicated that RNases from KP and EC function as the activating components for brRFD2, but they differed in properties: the KP RNase is acid-tolerant, while

Functions and applications of enzymes in nucleic acid nanotechnology.

Nucleic acid nanotechnology (NAN) has emerged as a powerful platform for constructing programmable molecular architectures, with broad applications spanning biomedicine, materials science, and molecular computing. While numerous reviews have covered the design principles and functional modalities of enzyme-free NAN systems, a comprehensive framework for understanding enzyme-involved NAN remains conspicuously absent. Given the growing interest in enzyme-involved systems, enzymes offer distinct advantages to NAN, including enhanced programmability, dynamic control, and expanded functional versat

Kinetic Effects of β,γ-Modified Deoxynucleoside 5'-Triphosphate Analogues on RNA-Catalyzed Polymerization of DNA.

A recently described DNA polymerase ribozyme, obtained by in vitro evolution, provides the opportunity to investigate mechanistic features of RNA catalysis using methods that previously had only been applied to DNA polymerase proteins. Insight can be gained into the transition state of the DNA polymerization reaction by studying the behavior of various β,γ-bridging substituted methylene (CXY; X, Y = H, halo, methyl) or imido (NH) dNTP analogues that differ with regard to the pKa4 of the bisphosphonate or imidodiphosphate leaving group.
