Wild-AC: A fast, index-free multi-pattern string matching algorithm with wildcard support for proteomics.

BACKGROUND: Efficient multi-pattern string matching with wildcard support is essential in proteomics, where peptides must be mapped to protein databases containing ambiguous amino acids (e.g., B, Z, X). Existing approaches either require preprocessing (e.g., FM-index) or fail to handle wildcards in the text. RESULTS: We present Wild-AC, a modified Aho-Corasick algorithm that supports wildcards in the text by branching the search into parallel 'scout' paths, one per possible wildcard representation, while the unmodified primary search continues unaffected in the common, wildcard-free case. Insights into protein folding mechanisms from large scale analysis of mutational effects.

Protein folding mechanisms are probed experimentally using single-point mutant perturbations. The relative effects on the folding (phi-values) and unfolding (1 - phi) rates are used to infer the detailed structure of the transition-state ensemble (TSE). Here we analyze kinetic data on > 800 mutations carried out for 24 proteins with simple kinetic behavior. We find two surprising results: (i) all mutant effects are described by the equation: DeltaDeltaG(double dagger)(unfold)=0.76DeltaDeltaG(eq) +/- 1.8kJ/mol. Therefore all data are consistent with a single phi-value (0.24) with accuracy compa

Integrating Protein Language Models with Multimodal Embeddings to Accelerate Function Prediction of Uncharacterized Proteins.

Accurate prediction of protein function is fundamental to progress in biotechnology and biomedicine, yet progress remains severely hampered by the widening chasm between exponentially growing genomic data and the limited capacity for functional annotation. High-throughput sequencing and metagenomics have driven an explosion in sequence data that far outstrips experimental characterization. UniProt now contains over 203 million protein entries, of which only ~2% have been experimentally validated. This widening "sequence-function gap" exceeds the reach of traditional homology-based tools such a

A multiplex tissue resource for high-resolution spatial protein profiling in the Human Protein Atlas.

Spatially resolved protein expression is essential for understanding tissue organization, cellular specialization, and protein function. The open-access Human Protein Atlas database (www.proteinatlas.org) has generated an extensive antibody-based tissue resource for a majority of the human protein-coding genes using conventional immunohistochemistry, enabling body-wide annotation of protein expression across normal human tissues and major cell types. However, single-marker staining often lacks the cellular and subcellular context required to resolve rare cell populations, closely related cell

K-SNOpred: Identification of protein S-nitrosylation sites through word embedding features and machine learning.

Protein S-nitrosylation (SNO) is a process involving the covalent modification of cysteine residues by nitric oxide (NO) and its derivatives. Numerous studies have demonstrated that SNO is significantly involved in cell function and pathophysiology. The identification of SNO sites is significant in clarifying their function in cellular physiology, disease processes, and potential treatment strategies, rendering it of paramount importance in medical science. This study developed a machine learning (ML) model named "K-SNOpred" and found notable performance in identifying SNO sites using the Late

Phytochelatin database: a resource for phytochelatin complexes of nutritional and environmental metals.

Phytochelatins (PyCs) are a diverse set of plant compounds that chelate metals, protect against metal toxicity and function in metal homeostasis. PyCs are present in plants consumed as food by humans and could, in principle, impact absorption and utilization of essential and toxic metals such as selenium and cadmium, respectively. PyCs vary in terminal amino acid composition and chain length, exist in multiple oxidation states and reversibly bind multiple metals; consequently, PyCs include a large set of possible structures. Although individual PyC-metal complexes have been studied, no resourc

Animal Toxins: How is Complexity Represented in Databases?

Peptide toxins synthesized by venomous animals have been extensively studied in the last decades. To be useful to the scientific community, this knowledge has been stored, annotated and made easy to retrieve by several databases. The aim of this article is to present what type of information users can access from each database. ArachnoServer and ConoServer focus on spider toxins and cone snail toxins, respectively. UniProtKB, a generalist protein knowledgebase, has an animal toxin-dedicated annotation program that includes toxins from all venomous animals. Finally, the ATDB metadatabase compil

A Uniquome-Based Method for Proteins Identification by Mass Spectrometry.

Protein identification by mass spectrometry (MS) is a pivotal step in proteomics. Numerous methods have been developed to securely and effectively identify proteins derived from experimentally detected peptides by mass spectrometry. The dominant approach is based on the assumption that each experimentally identified peptide can be matched with a peptide included in a database of peptide sequences, generated by in silico digestion of proteins with a specific proteolytic enzyme. In this way, the protein containing the peptide can be identified. In a more advanced approach, the proteins and their

DisPhaseDB 2.0: Improved interpretation of disease-associated variants in liquid-liquid phase separation proteins with agent-accessible querying.

Membraneless organelles formed through liquid-liquid phase separation (LLPS) are fundamental to cellular organization and are involved in multiple processes, including responses to stimuli and stress. The study of disease-associated variants in LLPS proteins remains vital for understanding protein dysfunction in human diseases. However, maintaining specialized, integrative resources is often hindered when database updates rely on human intervention, typically resulting in long intervals between updates. Here, we introduce a major update to DisPhaseDB (https://disphasedb.leloir.org.ar/), a comp

XY-Meta: A High-Efficiency Search Engine for Large-Scale Metabolome Annotation with Accurate FDR Estimation.

FDR control has been a huge challenge for large-scale metabolome annotation. Although recent research indicated that the target-decoy strategy could be implemented to estimate FDR, it is hard to perform FDR control due to the difficulty of getting a reliable decoy database because of the complex fragmentation mechanism of metabolites and ubiquitous isomers. To tackle this problem, we developed a decoy generation method, which generates forged spectra from the reference target database by preserving the original reference signals to simulate the presence of isomers of metabolites. Benchmarks on

Compact variant-rich customized sequence database and a fast and sensitive database search for efficient proteogenomic analyses.

In proteogenomic analysis, construction of a compact, customized database from mRNA-seq data and a sensitive search of both reference and customized databases are essential to accurately determine protein abundances and structural variations at the protein level. However, these tasks have not been systematically explored, but rather performed in an ad-hoc fashion. Here, we present an effective method for constructing a compact database containing comprehensive sequences of sample-specific variants--single nucleotide variants, insertions/deletions, and stop-codon mutations derived from Exome-se

Drug and Anti-Viral Peptide Design to Inhibit the Monkeypox Virus by Restricting A36R Protein.

Most recently, monkeypox virus (MPXV) has emanated as a global public health threat. Unavailability of effective medicament against MPXV escalates demand for new therapeutic agent. In this study, in silico strategies were conducted to identify novel drug against the A36R protein of MPXV. The A36R protein of MPXV is responsible for the viral migration, adhesion, and vesicle trafficking to the host cell. To block the A36R protein, 4893 potential antiviral peptides (AVPs) were retrieved from DRAMP and SATPdb databases. Finally, 57 sequences were screened based on peptide filtering criteria, which

Putative drug targets in Rhizopus oryzae: in-silico insight.

Opportunistic fungal infections, such as zygomycosis, often associated with excessive morbidity and mortality, are increasingly becoming a source of concern worldwide. In the reported investigation, genome analysis of a major opportunistic fungus Rhizopus oryzae was undertaken to identify gene or protein sequences that may serve as targets for therapeutic interventions. Using database of essential genes six proteins were identified. These proteins are implicated in metabolic/cellular pathways, which are more likely to be crucial for target organism's viability. Their utility as potential drug

Italian Rett database and biobank.

Rett syndrome is the second most common cause of severe mental retardation in females, with an incidence of approximately 1 out of 10,000 live female births. In addition to the classic form, a number of Rett variants have been described. MECP2 gene mutations are responsible for about 90% of classic cases and for a lower percentage of variant cases. Recently, CDKL5 mutations have been identified in the early onset seizures variant and other atypical Rett patients. While the high percentage of MECP2 mutations in classic patients supports the hypothesis of a single disease gene, the low frequency

Exploring the Terra incognita of AI-based domain classifications.

The classification of novel protein folds remains a central challenge in structural bioinformatics, particularly as deep learning models like AlphaFold2 dramatically expand the universe of predicted protein structures. In this study, we investigated 664 candidate novel fold (CNF) domains from the TED database that both TED and DPAM methods had classified with low confidence. These CNFs span a structurally diverse and largely non-redundant set of domains, most of which lack clear sequence or structural similarity to known folds. Many CNFs appear as insertions into known transmembrane or enzymat

MONDE·T: A database and interactive webserver for non-standard amino acids and peptide components in the PDB.

Non-standard amino acids (ncAAs) together with synthetic additions (like caps and linkers) are of wide interest for protein design and pharmaceutical optimization, as they can improve physicochemical properties and possibly reshape protein structure. Their inclusion in experimental structures has not been explored systematically. It remains elusive which components are those most impactful for protein design. We therefore collected all non-standard components present in the Protein Data Bank (PDB) into MONDE·T: A database of 1,210 unique ncAAs and 724 other synthetic components present in 23,1

Fast prediction of protein flexibility.

MOTIVATION: Advances in hardware have made molecular dynamics (MD) simulations of protein structures faster and more accessible to the scientific community. However, accurately estimating protein flexibility using MD remains computationally demanding, especially for large systems and long time scales. Several MD-based resources-including MdMD, the DynamD database, and more recently ATLAS and mdCATH-now provide MD trajectories for thousands of proteins, enabling the development of predictive models. RESULTS: Here, the Graphlet Degree Vector (GDV) is introduced as a lightweight, fast, and easy-

VirHostNet 2.0: surfing on the web of virus/host molecular interactions data.

VirHostNet release 2.0 (http://virhostnet.prabi.fr) is a knowledgebase dedicated to the network-based exploration of virus-host protein-protein interactions. Since the previous VirhostNet release (2009), a second run of manual curation was performed to annotate the new torrent of high-throughput protein-protein interactions data from the literature. This resource is shared publicly, in PSI-MI TAB 2.5 format, using a PSICQUIC web service. The new interface of VirHostNet 2.0 is based on Cytoscape web library and provides a user-friendly access to the most complete and accurate resource of virus-

Virus-PLoc: a fusion classifier for predicting the subcellular localization of viral proteins within host and virus-infected cells.

Viruses can reproduce their progenies only within a host cell, and their actions depend both on its destructive tendencies toward a specific host cell and on environmental conditions. Therefore, knowledge of the subcellular localization of viral proteins in a host cell or virus-infected cell is very useful for in-depth studying of their functions and mechanisms as well as designing antiviral drugs. An analysis on the Swiss-Prot database (version 50.0, released on May 30, 2006) indicates that only 23.5% of viral protein entries are annotated for their subcellular locations in this regard. As fo

Characterization of Plasmodium falciparum NEDD8 and identification of cullins as its substrates.

A variety of post-translational modifications of Plasmodium falciparum proteins, including phosphorylation and ubiquitination, are shown to have key regulatory roles during parasite development. NEDD8 is a ubiquitin-like modifier of cullin-RING E3 ubiquitin ligases, which regulates diverse cellular processes. Although neddylation is conserved in eukaryotes, it is yet to be characterized in Plasmodium and related apicomplexan parasites. We characterized P. falciparum NEDD8 (PfNEDD8) and identified cullins as its physiological substrates. PfNEDD8 is a 76 amino acid residue protein without the C-
