Genetic boundaries delineate the potential human pathogen Salmonella bongori into discrete lineages: divergence and speciation.

BACKGROUND: Salmonella bongori infect mainly cold-blooded hosts, but infections by S. bongori in warm-blooded hosts have been reported. We hypothesized that S. bongori might have diverged into distinct phylogenetic lineages, with some being able to infect warm-blooded hosts. RESULTS: To inspect the divergence status of S. bongori, we first completely sequenced the parakeet isolate RKS3044 and compared it with other sequenced S. bongori strains. We found that RKS3044 contained a novel T6SS encoded in a pathogenicity island-like structure, in addition to a T6SS encoded in SPI-22, which is commo

Disaggregating polyploidy, parental genome dosage and hybridity contributions to heterosis in Arabidopsis thaliana.

Heterosis is the phenomenon whereby hybrid offspring of genetically divergent parents display superior characteristics compared with their parents. Although hybridity and polyploidy can influence heterosis in hybrid plants, the differential contributions of hybridity vs polyploidy to heterosis effects remain unknown. To address this question, we investigated heterosis effects on rosette size and growth rate of 88 distinct F1 lines of Arabidopsis thaliana consisting of diploids, reciprocal triploids and tetraploids in isogenic and hybrid genetic contexts. 'Heterosis without hybridity' effects o

Isolation and genome analysis of a lytic Pasteurella multocida Bacteriophage PMP-GAD-IND.

UNLABELLED: Currently used alum precipitated and oil adjuvant vaccines against HS caused by Pasteurella multocida B:2, have side effects and short-lived immunity, leading to regular catastrophic outbreaks in bovines in Asian subcontinent. The need for the development of an improved vaccine with longer immunity and the ability to differentiate between vaccinated and infected is essential. Pasteurella phage isolated in present study belongs to family Siphoviridae. PMP-GAD-IND phage exhibited lytic activity against vaccine strain (P52) as well as several field strains of P. multocida (B:2), and f

Mitochondrial genomes and comparative genomics of Aphanomyces astaci and Aphanomyces invadans.

The genus Aphanomyces (Saprolegniales, Oomycetes) includes species with a variety of ecologies from saprotrophs to plant and animal parasites. Two important species in this genus are A. astaci, the cause of crayfish plague and its close relative, A. invadans, which causes the epizootic ulcerative syndrome on fish. In this study, we have assembled and annotated the mitochondrial (mt) genomes of A. astaci and A. invadans from the whole genome shotgun sequence reads (PRJNA187372; PRJNA258292, respectively). The assembly was generated from A. astaci Pc-genotype strain APO3 and A. invadans strain N

Cell size has pervasive effects on the functional composition and morphology of leaves: a case study in Rhododendron (Ericaceae).

The leaf economics spectrum (LES) characterizes a tradeoff between building a leaf for durability versus for energy capture and gas exchange, with allocation to leaf dry mass per projected surface area (LMA) being a key trait underlying this tradeoff. However, regardless of the biomass supporting the leaf, high rates of gas exchange are typically accomplished by small, densely packed stomata on the leaf surface, which is enabled by smaller genome sizes. Here, we investigate how variation in genome size-cell size allometry interacts with variation in biomass allocation (i.e. LMA) to influence t…

A de novo genome assembly of the dwarfing pear rootstock Zhongai 1.

'Zhongai 1' [(Pyrus ussuriensis × communis) × spp.] is an excellent pear dwarfing rootstock common in China. It is dwarf itself and has high dwarfing efficiency on most of main Pyrus cultivated species when used as inter-stock. Here we describe the draft genome sequences of 'Zhongai 1' which was assembled using PacBio long reads, Illumina short reads and Hi-C technology. We estimated the genome size is approximately 511.33 Mb by K-mer analysis and obtained a final genome of 510.59 Mb with a contig N50 size of 1.28 Mb. Next, 506.31 Mb (99.16%) of contigs were clustered into 17 chromosomes with …

Diminutive, degraded but dissimilar: Wolbachia genomes from filarial nematodes do not conform to a single paradigm.

Wolbachia are alpha-proteobacteria symbionts infecting a large range of arthropod species and two different families of nematodes. Interestingly, these endosymbionts are able to induce diverse phenotypes in their hosts: they are reproductive parasites within many arthropods, nutritional mutualists within some insects and obligate mutualists within their filarial nematode hosts. Defining Wolbachia 'species' is controversial and so they are commonly classified into 17 different phylogenetic lineages, termed supergroups, named A-F, H-Q and S. However, available genomic data remain limited and not

Using the simple telegraph model to decipher transcriptional burst regulation across genome-wide data.

Gene transcription is a stochastic bursting process with burst frequency and size as core parameters. While complex models capture detailed biology, their computational cost limits genome-wide applications. We propose a simple telegraph model-based framework to analyze genome-wide scRNA-seq datasets. When sample size ≥500 and burst parameter change ≥ 3 fold, inferred burst frequency- and size-dominated variations reliably proxy true regulation. Analyses across mouse cells and healthy/hypertrophic cardiomyopathy (HCM) human heart tissues revealed three conserved principles: (1) over 70% of gene

Unconventional gene arrangement and content revealed by full genome analysis of the white sturgeon adenovirus, the single member of the genus Ichtadenovirus.

Adenoviruses are commonly found in members of almost every vertebrate lineage except fish and amphibians, from each of which only a single isolate is available as yet. In this work, the complete genomic sequence of a fish adenovirus, originating from the white sturgeon (Acipenser transmontanus), was determined and analyzed. Several exceptional features were observed including the longest hitherto known genome size (of 48,395 bp) and a strange location of the putative fiber genes resulting in an unconventional organization pattern. The left genome end contained four fiber-like genes, three of t…

Tick genome assemblies: Overcoming biological limitations through advances in sequencing technologies.

Ticks are blood-feeding arthropods with approximately 1000 species; however, only 24 species so far have a genome assembly. These genome assemblies are important resources to advance tick biology and control of tick-associated diseases. Generating tick genome assemblies has been challenging due to their small body size (low DNA input), DNA contamination (from microbiota and host bloodmeals), large genome size (on average 2.4 Gbp for hard ticks) and abundant transposable elements (at least 68% of the assembly for Ixodes species). Advances in sequencing technologies have driven an increasing num…

The genomes of Onchocerca volvulus.

Onchocerca volvulus, the filarial parasite that causes onchocerciasis or river blindness, contains three distinct genomes. These include the nuclear genome, the mitochondrial genome and the genome of an intracellular endosymbiont of the genus Wolbachia. The nuclear genome is roughly 1.5x10(8) bp in size, and is arranged on four chromosome pairs. Analysis of expressed sequence tags from different life-cycle stages has resulted in the identification of transcripts from roughly 4000 O. volvulus genes. Several of these transcripts are highly abundant, including those encoding collagen and cuticula
