The selective downregulation of activated intracellular proteins is a key challenge in cell biology. RHO small GTPases switch between a guanosine diphosphate (GDP)-bound and a guanosine triphosphate (GTP)-bound state that drives downstream signaling. At present, no tool is available to study endogenous RHO-GTPinduced conformational changes in live cells. Here, we established a cell-based screen to selectively degrade RHOB-GTP using F-box-intracellular single-domain antibody fusion. We identified one intracellular antibody (intrabody) that shows selective targeting of endogenous RHOB-GTP mediat

Posttranslational modifications can have profound effects on the biological and biophysical properties of proteins associated with misfolding and aggregation. However, their detection and quantification in clinical samples and an understanding of the mechanisms underlying the pathological properties of misfolding- and aggregation-prone proteins remain a challenge for diagnostics and therapeutics development. We have applied an ultrasensitive immunoassay platform to develop and validate a quantitative assay for detecting a posttranslational modification (phosphorylation at residue T3) of a prot

Glycosaminoglycans (GAGs), constituted by repeating uronate and amino sugar units, are major components of mammalian extracellular matrices. Some indigenous and pathogenic bacteria target GAGs for colonization to and/or infection of host mammalian cells. In Gram-negative pathogenic Streptobacillus moniliformis, the solute-binding protein (Smon0123)-dependent ATP-binding cassette (ABC) transporter incorporates unsaturated GAG disaccharides into the cytoplasm after depolymerization by polysaccharide lyase. Smon0123, composed of N and C domains, adopts either a substrate-free open or a substrate-

An ultrahigh-throughput screen was performed to identify novel small molecule inhibitors of influenza virus replication. The screen employed a recombinant influenza A/WSN/33 virus expressing Renilla luciferase and yielded a hit rate of 0.5%, of which the vast majority showed little cytotoxicity at the inhibitory concentration. One of the top hits from this screen, designated S20, inhibits HA-mediated membrane fusion. S20 shows potent antiviral activity (IC50 = 80 nM) and low toxicity (CC50 = 40 μM), yielding a selectivity index of 500 and functionality against all of the group 1 influenza A vi

The need for a simple and high-throughput method for identifying the tertiary structure of protein pharmaceuticals has increased. In this study, a simple method for mapping the protein fold is proposed for use as a complementary quality test. This method is based on cross-linking a protein using a [bis(sulfosuccinimidyl)suberate (BS(3))], followed by peptide mapping by LC-MS. Consensus interferon (CIFN) was used as the model protein. The tryptic map obtained via liquid chromatography tandem mass spectroscopy (LC-MS/MS) and the mass mapping obtained via matrix-assisted laser desorption/ionizati

Hydrophobic interactions of cobra venom phospholipase A2 (Mr 13 400) in saline with Sephadex gels and its stability towards denaturation in 6 M guanidine-hydrochloride precluded the use of these solvents to remove traces (approx. 0.2%, w/w) of phospholipase A2 from cardiotoxin (Mr 6800) by gel chromatography. Phospholipase-free (less than 0.001%, w/w) cardiotoxin could, however, be obtained by gel chromatography in 8 M urea or 80 mM phenylalanine. Stokes radius and circular dichroism measurements showed that the hydrophobic retardation of phospholipase A2 was abolished but that the hydrodynami

Precise and rapid determination of free bilirubin (BR), a key biomarker of pathological conditions of the liver, is important clinical issue. The present study demonstrates that the combination of the strong specific affinic properties of protein, bovine serum albumin (BSA), toward bilirubin and luminescence of well-characterized semiconductor quantum dots (QDs) can offer a simple, fast, and sensitive technique for the determination of free bilirubin through quenching analysis. Here, BSA molecule not only stabilizes the quantum dots in an aqueous environment but also helps bring BR closer to Q

The postsynaptic density (PSD) of neuronal synapses is a crowded, viscous, membraneless compartment consisting of densely packed protein mixtures formed and maintained through liquid-liquid phase separation. A key regulator of synaptic function within the PSD is IQSEC2, an intrinsically disordered protein (IDP), which functions as a guanine nucleotide exchange factor, promoting the activation of the small GTPase ARF6 by catalyzing the exchange of ARF6-bound GDP for GTP. Experiments have shown that IQSEC2 is inactive in a folded state in the dendritic cytosol but can transiently adopt a catalyt

UNLABELLED: The assembly and budding of enveloped viruses requires thousands of membrane proteins to collectively remodel host-cell membranes into highly curved virions. In SARS-CoV-2, this process is driven by interactions between viral structural proteins and the endoplasmic reticulum-Golgi intermediate compartment (ERGIC) membrane. The membrane (M) protein, an embedded homodimer and the most abundant viral component, exists in two conformations: a compact "short" form and an elongated "long" form. Although M is essential for virion assembly, how its conformations contribute to the generatio

Despite decades of research into the signaling efficacy of G protein-coupled receptors (GPCRs), including the resolution of numerous receptor structures in complex with nucleotide-free G proteins 1,2 , mini-G proteins 3,4 , and G protein carboxyl-terminal peptides 5-7 , our understanding of the underlying mechanisms remains elusive, because a fluidic, dynamic view of the conformational transitions during GPCR activation is still missing. Benefiting from its supersensitization to microenvironmental changes, recent advances in 19 F-quantitative NMR ( 19 F-qNMR) 8 enable the dissection and quanti

There is a growing literature describing non-catalytic functions of active protein kinases, reflecting the importance of these properties in the kinase repertoire. Here, we discuss recent work in this area relating to the kinase activity-independent oncogenic action of protein kinase C (PKC) alpha and draw parallels in relation with another PKC family member. We go on to illustrate some of the challenges in unpicking these non-catalytic properties with reference to the wider kinome, illustrating the issue that the wrong loss-of-function mutation may mislead. Finally, we comment on the opportun

Deep learning has accelerated drug discovery by enabling large-scale virtual screening, but current models often act as "black boxes" and provide no formal guarantees about prediction reliability. This limitation is particularly critical for compound-protein interaction (CPI) prediction, where data sets are highly imbalanced and erroneous predictions can lead to costly failures. Here we introduce ConfBiXtCPI, an integrated framework that unifies accurate prediction, interpretability, and statistically rigorous uncertainty quantification. At its core is a bidirectional cross-attention transform

Proteins are inherently dynamic, and their conformational ensembles play a crucial role in biological function. Large-scale motions may govern the protein structure-function relationship, and numerous transient but stable conformations of intrinsically disordered proteins (IDPs) can play a crucial role in biological function. Investigating conformational ensembles to understand regulations and disease-related aggregations of IDPs is challenging, both experimentally and computationally. In this paper, we first introduce a deep learning-based model, termed Internal Coordinate Net (ICoN), which l

In vivo characterization of protein structures and structural changes after perturbation is still a major challenge and has impacted our understanding of the molecular events involved in protein misfolding diseases. To identify the true conformational space occupied by proteins in their native state in vivo, we recently developed a structural proteomics method named Covalent Protein Painting (CPP). Here, we show how CPP can be used to identify and quantify the conformational defects of proteins in the misfolding disease Cystic Fibrosis. We first report the discovery of a previously unreported

Current methods for intracellular protein analysis mostly require the separation of specific organelles or changes to the intracellular environment. However, the functions of proteins are determined by their native microenvironment as they usually form complexes with ions, nucleic acids, and other proteins. Here, we show a method for in situ cross-linking and analysis of mitochondrial proteins in living cells. By using the poly(lactic-co-glycolic acid) (PLGA) nanoparticles functionalized with dimethyldioctadecylammonium bromide (DDAB) to deliver protein cross-linkers into mitochondria, we subs

Conformational fluctuation, namely, protein interconversion between different conformations, is crucial to protein function. Outer surface protein A (OspA), comprising N- and C-terminal globular domains linked by a central β-sheet, is expressed on the surface of Borrelia burgdorferi, the causative agent of Lyme disease, and recognizes the TROSPA receptor in the tick gut. Solution nuclear magnetic resonance studies have shown that the central β-sheet and C-terminal domain containing TROSPA recognition sites are less stable than the N-terminal domain, revealing an intermediate conformation betwe

Infection by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) involves the attachment of the receptor-binding domain (RBD) of its spike proteins to the ACE2 receptors on the peripheral membrane of host cells. Binding is initiated by a down-to-up conformational change in the spike protein, the change that presents the RBD to the receptor. To date, computational and experimental studies that search for therapeutics have concentrated, for good reason, on the RBD. However, the RBD region is highly prone to mutations, and is therefore a hotspot for drug resistance. In contrast, we here

Being responsible for more than 90% of cellular functions, protein molecules are workhorses in all the life forms. In order to cater for such a high demand, proteins have evolved to adopt diverse structures that allow them to perform myriad of functions. Beginning with the genetically directed amino acid sequence, the classical understanding of protein function involves adoption of hierarchically complex yet ordered structures. However, advances made over the last two decades have revealed that inasmuch as 50% of eukaryotic proteome exists as partially or fully disordered structures. Significa

A large fraction of the human genome encodes intrinsically disordered proteins/regions (IDPs/IDRs) that are involved in diverse cellular functions/regulation and dysfunctions. Moreover, several neurodegenerative disorders are associated with the pathological self-assembly of neuronal IDPs, including tau [Alzheimer's disease (AD)], α-synuclein [Parkinson's disease (PD)], and huntingtin exon 1 [Huntington's disease (HD)]. Therefore, there is an urgent and emerging clinical interest in understanding the physical and structural features of their functional and disease states. However, their biophy
