Analysis of the common bean (Phaseolus vulgaris L.) transcriptome regarding efficiency of phosphorus use.

Common bean is a highly important food in tropical regions, where most production occurs on small farms with limited use of technology and, consequently, greater vulnerability to abiotic stresses such as nutritional stress. Usually phosphorus (P) is the most limiting nutrient for crop growth in these regions. The aim of this study was to characterize the gene expression profiles of the genotypes of common bean IAC Imperador (P-responsive) and DOR 364 (P-unresponsive) under different P concentrations using RNA-seq transcriptome sequencing technology. Plants were grown hydroponically, with appli

The VvMYBA1-Activated Electron Carrier VvCB5D Directs Flavonoid Metabolic Flux toward the Trihydroxylated Branch in Grape.

Flavonoid β-ring hydroxylation influences fruit coloration, stability, and antioxidant capacity. Cytochrome P450 hydroxylases require electron-transfer partners, but their coordination during ripening remains unclear. Integrated transcriptomic and targeted metabolomic analyses identified the endoplasmic reticulum-localized cytochrome b5 VvCB5D as a VvMYBA1 co-expressed gene in grape (Vitis vinifera). VvMYBA1 directly activated VvCB5D transcription by binding its promoter, and VvCB5D interacted with VvF3'H and VvF3'5'H, preferentially with VvF3'5'H. Genetic manipulation in grape berries, tobacc

Physiological and Molecular Mechanisms of Glycyrrhiza uralensis Response to Altica deserticola Herbivory.

Altica deserticola is a major pest of the medicinal plant Glycyrrhiza uralensis, whose leaf-feeding damage reduces licorice yield and quality. Here, we integrated physiological assays, transcriptome and metabolome analyses across 0, 6, 12, and 24 h of A. deserticola feeding to dissect licorice defense responses. Compared with the control (0 h), A. deserticola feeding elevated lipoxygenase activity, promoted accumulation of total flavonoids, condensed tannins and soluble sugars, and induced emission of volatiles including (E)-2-hexanal, (E)-3-hexen-1-ol acetate, and (Z)-calamenene. Differential

Genome-wide characterization of DUB genes in Betula platyphylla and BpUBP3 function in pollen tube growth.

The ubiquitination/deubiquitination system is a key regulatory mechanism for maintaining proteome homeostasis in eukaryotic cells. Deubiquitinating enzymes (DUBs), which remove ubiquitin from substrate proteins, regulate plant development, stress responses, and other physiological processes. Although DUBs have emerged as important regulators of plant growth and stress responses, their systematic genomic characterization in white birch (Betula platyphylla) remains limited, restricting our understanding of their potential roles in the reproduction of woody plants. In this study, 56 BpDUB genes w

Integrated transcriptomic and metabolomic dynamics reveal mechanisms of tobacco resistance to Phytophthora nicotianae.

Tobacco is a model plant as well as an important economic crop. Black shank disease, caused by Phytophthora nicotianae, severely undermines tobacco yield and quality, yet the molecular basis of differential cultivar resistance remains incompletely understood. Here, we compared the resistant cultivar, 'Xiangyan 7' (X7) and the susceptible cultivar 'Honghuadajinyuan' (HD), after inoculation with P. nicotianae race 0. Disease evaluation showed that X7 had a significantly lower disease index than HD. Transcriptomic and metabolomic analyses were performed on leaves collected at 0, 1, 2, 4, 8, and 1

A single-nucleus atlas of ligular region uncovers brassinosteroid-driven cell fate transitions controlling leaf angle in maize.

The ligular region is a critical determinant of leaf angle (LA) and plant architecture in maize, yet its developmental mechanisms remain largely unknown. In this study, we generate a comprehensive single-nucleus RNA-seq atlas of the maize ligular region, spanning from leaf primordium through the preligule band (PLB) to the mature stage. By integrating cellular and transcriptomic analyses, we reveal that brassinosteroid (BR) inhibits cell division in the adaxial division zone while promoting elongation in adaxial hypodermal cells. Consequently, BR treatment leads to ectopic emergence of the aur

Integrated miRNA-mRNA-degradome analysis unveils the key regulatory mechanism of ginseng under temperature-water stress.

MYB and bHLH are the key transcription factors to coordinate the balance between antioxidant system and secondary metabolism under combined temperature-water stress. Low temperature and drought severely impede medicinal plant growth and secondary metabolite accumulation. Identifying key regulatory genes or modules and clarifying their molecular mechanisms is critical for advancing the ginseng industry. Using ginseng hairy roots, we established a composite stress system combining 5 °C with 10-30% polyethylene glycol. We assessed effects on ginseng hairy roots growth, ginsenoside content, and st

CRISPR/Cas9-mediated genome editing reveals the involvement of a polyphenol oxidase in the shikonin-specific biosynthesis in Lithospermum erythrorhizon.

Shikonin, a 1,4-naphthoquinone derivative produced by some limited Boraginaceae species, exhibits unique pharmacological properties and is also used as a natural dye. The regulatory factors of shikonin production have been demonstrated using a cell culture system of Lithospermum erythrorhizon. Among these factors, copper is known to be the strongest enhancer of shikonin production, and the copper-requiring biosynthetic step is shikonin-specific, unlike the byproduct benzoquinones. Despite the long history of shikonin biosynthesis studies for over 40 years, the copper-involved reaction has been

CsNAC083 and CsVND1 are associated with tea plant leaf angle through xylem development and lignin deposition.

Tea (Camellia sinensis) is an important perennial horticultural crop, but the genetic control of leaf angle, a key trait affecting plant architecture and harvesting efficiency, remains unclear. In this study, we measured leaf angles at different leaf positions and examined the anatomy of the bending region between the leaf midrib and the main stem across 12 tea cultivars. Hongyan 1(HY 1) with large leaf angles and Hongyan 4(HY 4) with small leaf angles were selected for transcriptome analysis. Differentially expressed genes were mainly enriched in hormone signaling, MAPK signaling, and phenylp

Growth directions and stiffness across cell layers determine whether tissues stay smooth or buckle.

Nature exhibits organs of various shapes and forms, ranging from smooth to undulated morphologies. How cells coordinate their growth to produce smoothly shaped leaves and leaf-like organs such as sepals remains unclear. We identified a mutant, as2-7D, that exhibits ectopic expression of ASYMMETRIC LEAVES 2 (AS2) on the outer epidermis. Our analysis reveals that ectopic AS2 expression causes the outer epidermis of as2-7D sepals to buckle during early stages of sepal development. Buckling is caused by conflicting cell growth directions and unequal tissue stiffness across the epidermal layers. Ov

Functional characterization of melatonin-responsive GhMYC5 in cotton drought tolerance.

Drought stress imposes severe constraints on cotton yield and fiber quality. Prior research has shown that exogenous melatonin (MT) application effectively enhances drought tolerance in cotton. Through transcriptome sequencing and weighted gene co-expression network analysis (WGCNA), we identified GhMYC5, a basic helix-loop-helix (bHLH) transcription factor, as a melatonin-responsive hub gene governing drought response. To clarify the functional roles and molecular mechanisms of GhMYC5, virus-induced gene silencing (VIGS) was employed to suppress GhMYC5 expression in cotton, alongside the gene

Interspecific tomato MAGIC rootstocks confer drought tolerance through distinct biochemical and transcriptomic modulation.

Drought stress is a major constraint for tomato production, affecting plant water status, growth, and physiological performance. Grafting onto genetically diverse rootstocks offers a promising strategy to improve drought adaptation. Based on previous evaluations, interspecific tomato MAGIC-derived lines (ToMAGIC) showing contrasting drought responses were selected as candidate tolerant and susceptible genotypes. We hypothesized that these contrasting genotypes would differentially modulate the drought response of a grafted Moneymaker scion when used as rootstock, and that the selected tolerant

Small but big player: the important role of microRNAs in legume crops.

Legumes are essential components of global cropping systems due to their nutritional value and contribution to sustainable agriculture. Among the regulatory molecules, small RNAs (sRNAs), particularly microRNAs (miRNAs), play crucial roles in plant development and in responses to biotic and abiotic stresses. miRNAs regulate genes involved in diverse developmental processes, including nodule formation, which is fundamental for the nitrogen-fixing symbiosis that characterizes legumes. Functional studies have demonstrated that miRNAs are key modulators of plant defense, contributing to resistance

SmNAC68 transcription factor negatively regulate tanshinone biosynthesis under low-temperature conditions in Salvia miltiorrhiza.

Salvia miltiorrhiza Bge. (S. miltiorrhiza) is a traditional Chinese herbal medicine, primarily used for treating cardiovascular diseases. Tanshinones as the main medicinal components of S. miltiorrhiza, their content is an important factor affecting the medicinal and economic value. Reasonable post-harvest techniques are the critical means to improve the effective components, and short-term low-temperature can induce the synthesis of plant secondary metabolites. However, the molecular mechanisms of low-temperature regulation of tanshinones remain unclear. This study found that post-harvest low

Functional Differences of Glutamine Synthetase Isoenzymes in Wheat Canopy Ammonia Exchange.

Canopy ammonia (NH3) exchange is a major contributor to agricultural NH3 emissions and is closely linked to nitrogen-use efficiency. Glutamine synthetase (GS) mediates plant NH3 assimilation, yet the specific roles of different GS isoenzymes in regulating wheat canopy NH3 exchange remain unclear. This study aimed to clarify the functional differences of wheat TaGS isoenzymes in modulating canopy-atmosphere NH3 exchange dynamics using two wheat cultivars (Yumai 49-198 and Xinong 509) under two nitrogen application levels (120 and 225 kg N ha-1). Field experiments combined with FTIR-based NH3 fl

Sunflower HaWRKY29 dampens Orobanche cumana parasitism via transcriptional activation of HaLAC17 and lignin deposition.

Orobanche cumana Wallr. is a root holoparasitic plant that mainly parasitizes and, therefore, threatens sunflower (Helianthus annuus L.) production. Compared with other pathogens, the molecular mechanisms underlying host resistance to parasitic plants remain largely elusive. Here, we used 2 strategies to identify and functionally characterize sunflower genes in response to invading broomrape. First, we established a transient overexpression system via seed-soak agroinfiltration, providing a convenient expression system for functional genomics in sunflower. Second, transcriptome sequencing of 3

HmWER-like modulates branch-specific anthocyanin flux and floral pigmentation in Hydrangea macrophylla.

Anthocyanins are key flavonoid metabolites determining floral pigmentation, and their biosynthesis is tightly regulated through coordinated transcriptional and metabolic processes. Although R2R3-MYB transcription factors are well recognized as central regulators of anthocyanin biosynthesis, the roles of WER-like MYB members in anthocyanin metabolism remain largely unknown. In this study, we identified and functionally characterized HmWER-like, a WER/MYB114-like R2R3-MYB transcription factor from Hydrangea macrophylla, and investigated its role in anthocyanin metabolism and floral pigmentation.

Comprehensive genome-wide analysis of peroxidase gene family in the Herpetospermum pedunculosum identifies HpPRX involved in lignan-specific biosynthesis.

In plateau plants, high expression of peroxidase is a physiological mechanism by which the reactive oxygen species system is activated. Peroxidase was identified to catalyze novel lignan biosynthesis in Herpetospermum pedunculosum, with phenolic oxidative coupling serving as the critical biosynthetic step. The enzyme involved in hepatoprotective lignan biosynthetic pathway was functionally characterized through whole genome analysis, which detected 84 peroxidase gene family members in H. pedunculosum, predominantly classified as heme-dependent class III peroxidases. Furthermore, in vitro recon
