Genome-wide expression analysis of human in vivo irritated epidermis: differential profiles induced by sodium lauryl sulfate and nonanoic acid.

The pathogenesis of irritant contact dermatitis (ICD) is poorly understood, and genes participating in the epidermal response to chemical irritants are only partly known. It is commonly accepted that different irritants have different mechanisms of action in the development of ICD. To define the differential molecular events induced in the epidermis by different irritants, we collected sequential biopsies ((1/2), 4, and 24 hours after a single exposure and at day 11 after repeated exposure) from human volunteers exposed to either sodium lauryl sulfate (SLS) or nonanoic acid (NON). Gene express

Genome-wide analysis of small RNA and novel MicroRNA discovery in human acute lymphoblastic leukemia based on extensive sequencing approach.

BACKGROUND: MicroRNAs (miRNAs) have been proved to play an important role in various cellular processes and function as tumor suppressors or oncogenes in cancers including leukemia. The identification of a large number of novel miRNAs and other small regulatory RNAs will provide valuable insights into the roles they play in tumorgenesis. METHODOLOGY/PRINCIPAL FINDINGS: To gain further understanding of the role of miRNAs relevant to acute lymphoblastic leukemia (ALL), we employed the sequencing-by-synthesis (SBS) strategy to sequence small RNA libraries prepared from ALL patients and normal do

Nuclear but not mitochondrial genome involvement in human age-related mitochondrial dysfunction. Functional integrity of mitochondrial DNA from aged subjects.

The role of mtDNA and nuclear genome in human aging was examined by their intercellular transfer using skin fibroblasts and mtDNA-less HeLa cells (rho o-HeLa cells). We found in vivo age-related reductions in the activity of cytochrome c oxidase in human skin fibroblasts obtained from 16 donors of various ages (0-97 years). The abnormality in mitochondria of the aged donors was not attributable to either decrease in the copy number of mtDNA molecules or increase in the copy number of deletion mutant mtDNA molecules, but to significant decrease in overall polypeptide synthesis in the mitochondr

Subpopulations of human lymphoblastoid cell lines. Correlation with the expression of surface receptors and content of Epstein-Barr virus genome.

Forty lymphoblast cell lines derived from normal subjects, patients with infectious mononucleosis, leukemia, and Burkitt's lymphoma have been studied for surface receptors including surface Ig, complement receptors by the EAC rosette and fluorescent (Raji cell) techniques, and Fc (aggregate) receptor by direct and indirect immunofluorescence. Because of the B-cell tropism of the Epstein-Barr virus (EBV), an effort was made to correlate the expresion of various surface properties of lymphoblastoid cell lines with the content of EBV viral DNA as determined by complementary RNA-DNA (cNRA-DNA) hyb

Genomic Epidemiology and Antimicrobial Susceptibility of Human Brucellosis - Shenzhen City, Guangdong Province, China, 2005-2024.

WHAT IS ALREADY KNOWN ABOUT THIS TOPIC?: Brucellosis is a zoonotic disease historically concentrated in pastoral regions of China; however, an increasing number of cases have been reported in large urban centers in recent years. WHAT IS ADDED BY THIS REPORT?: Analysis of 191 human-derived Brucella isolates collected in Shenzhen between 2005 and 2024 showed that Brucella melitensis predominated and that Shenzhen isolates were interspersed with strains from multiple provinces, suggesting repeated introductions from other regions. Most cases occurred in working-age adults, and both imported case

Human cytomegalovirus exploits host chromatin remodeler MORC2 to promote the DNA damage response on viral genomes.

Human cytomegalovirus (HCMV) harbors a 230-kb double-stranded DNA genome whose replication induces extensive DNA damage during lytic infection. Because HCMV lacks canonical DNA repair machinery, it relies on host DNA damage response (DDR) pathways. However, the mechanisms that govern the preferential recruitment and function of host DDR proteins on viral genomes remain poorly understood. Here, we show that HCMV co-opts the host chromatin remodeler MORC Family CW-type zinc finger 2 (MORC2) to promote DDR activation on viral genomes. HCMV infection induces MORC2 expression, which is important fo

An archaic reference-free method to jointly infer Neanderthal and Denisovan introgressed segments in modern human genomes.

Admixture between populations is a common feature of human history. Admixture events introduce new genetic variation that can fuel evolution. Characterizing the significance of admixture events on the evolution of populations across various species is of great interest to evolutionary geneticists. Local Ancestry Inference (LAI) methods infer genetic ancestry of an individual at a particular chromosomal location. Certain methods specialize in detecting archaic introgression, which consists of interbreeding between modern and archaic humans like Neanderthals and Denisovans. Most current LAI meth

Genomic epidemiology of the Mycobacterium tuberculosis complex in Fiji reveals community transmission and human Mycobacterium bovis infection.

INTRODUCTION: Tuberculosis (TB) remains a major public health concern in Fiji, but genomic data on the circulating Mycobacterium tuberculosis complex (MTBC) are limited. METHODS: We analysed 65 MTBC isolates collected during 2019-2022 using whole-genome sequencing to characterize lineage distribution, drug resistance, and transmission patterns. RESULTS: Of the isolates, 62 (95.4%) were Mycobacterium tuberculosis and 3 (4.6%) were Mycobacterium bovis. Lineage 4 was the most common (29/62, 46.8%). Genomic analysis identified 12 transmission clusters, with epidemiological links involving househ

Emergence of human monkeypox virus Clade Ib in Madagascar: first genomic evidence of introduction and local transmission.

In December 2025, Madagascar reported its first confirmed cases of mpox, coinciding with the regional expansion of human monkeypox virus (MPV) Clade Ib across Central and East Africa. To characterize this outbreak, we generated the first near-complete MPV genome sequences from Madagascar using an amplicon-based nanopore sequencing approach applied directly to clinical samples. Eleven high-quality genomes were analyzed using maximum likelihood phylogenetics and Nextclade lineage assignment. All Malagasy sequences clustered within MPV Clade Ib and were closely related to strains circulating in t

Genomic and morphological analysis of human clinical Burkholderia pseudomallei isolates from New Caledonia (2021-2022).

Melioidosis is an infectious disease caused by the bacterium Burkholderia pseudomallei that is prevalent in New Caledonia. This study aimed to characterize recent human cases, evaluate the genomic diversity of circulating strains, and develop a rapid genotyping tool for local isolates. Thirteen human cases were identified between 2021 and 2022, all of whom survived. Most cases occurred during the February-April period in both years, coinciding with extreme weather events associated with La Niña. The clinical isolates were characterized using morphological assessments, whole-genome sequencing,

Ancient genomes reveal distinct human dispersals and social stratification in the settlement history of western Remote Oceania.

The settlement of western Remote Oceania involved interactions among deeply divergent populations. Initial settlement ∼3,000 years ago by Lapita-associated, Southeast Asian-related groups was followed by Papuan-related expansions and later sea voyages from Polynesia. We present genome-wide data spanning the past three millennia from the eastern Solomon Islands, Vanuatu, Fiji, and Tonga. We find that the Papuan-related expansion proceeded at a slower pace than the earlier Lapita-associated expansion and reached Fiji through at least two distinct human dispersals, centuries earlier than previous

Co-mutation Based Genetic Networks to Infer Temporal Mutation Dynamics in Ancient Human Mitochondrial Genomes.

The evolutionary history of Homo sapiens is marked by complex interactions between environmental, cultural, and genetic factors. To investigate the molecular signatures of these processes, we analyzed ancient mitochondrial DNA (mtDNA) across temporal and geographic contexts using principles of co-occurrence of minor alleles defined as co-mutation, through spatiotemporal co-mutation networks of variable sites. Haplogroup-based assessments of variable sites revealed a major transition from foraging to agrarian lifestyles during the Copper-Bronze Age. Genetic network analyses demonstrated that CO

XGB-BIF: An XGBoost-Driven Biomarker Identification Framework for Detecting Cancer Using Human Genomic Data.

The human genome has a profound impact on human health and disease detection. Carcinoma (cancer) is one of the prominent diseases that majorly affect human health and requires the development of different treatment strategies and targeted therapies based on effective disease detection. Therefore, our research aims to identify biomarkers associated with distinct cancer types (gastric, lung, and breast) using machine learning. In the current study, we have analyzed the human genomic data of gastric cancer, breast cancer, and lung cancer patients using XGB-BIF (i.e., XGBoost-Driven Biomarker Iden

Characterization of Streptococcus mitis subsp. carlssonii isolated from human vagina: prevalence, phenotypic, and genomic insights.

The genus Streptococcus is a heterogenous group of commensal and pathogenic bacteria. Members of this genus are classified into two major groups, the pyogenic group and the viridans group streptococci (VGS). VGS are frequently found as normal members of the human microbiome and are regarded as commensals. In this work, we characterized a VGS strain isolated from the vaginal swab sample of a Korean patient diagnosed with endometrial cancer. Phylogenetic, phenotypic, and genome-based analyses confirmed the classification of the strain K0074 as a member of the S. mitis complex. Based on the phylo

Identification of genetic and non-genetic modifiers of genomic imprinting through screening of imprinted DMR methylation in humans.

BACKGROUND: Genomic imprinting is required for normal development, and abnormal methylation of differentially methylated regions (iDMRs) controlling the parent of origin-dependent expression of the imprinted genes has been found in congenital disorders affecting growth, metabolism, neurobehavior, and in cancer. In most of these cases the cause of the imprinting abnormalities is unknown. Also, these studies have generally been performed on a limited number of CpGs, and a systematic investigation of iDMR methylation in the general population is lacking. RESULTS: By analysing a vast number of ei

Exploring Human Sperm Metabolism and Male Infertility: A Systematic Review of Genomics, Proteomics, Metabolomics, and Imaging Techniques.

Male infertility is a multifactorial condition often associated with disruptions in sperm metabolism and mitochondrial function, yet traditional semen analysis provides limited insight into these molecular mechanisms. Understanding sperm bioenergetics and metabolic dysfunctions is crucial for improving the diagnosis and treatment of conditions such as asthenozoospermia and azoospermia. This systematic review synthesizes recent literature, focusing on advanced tools and techniques-including omics technologies, advanced imaging, spectroscopy, and functional assays-that enable comprehensive molec

New insights into the genomic information of an overlooked human pathogen: Bartonella rochalimae causative agent of Carrion's disease.

The Bartonella genus includes over twenty species, most transmitted by arthropods and possibly eleven related to human diseases, though some currently lack specific vectors or hosts. Bartonella rochalimae, a Gram-negative pleomorphic bacterium, was first isolated in 2007 from a woman who traveled to Peru and developed Carrion's disease-like symptoms. Hence, this study aims to report on bacterial isolates from patients diagnosed with Carrion's disease, which were found to be caused by B. rochalimae rather than B. bacilliformis, and to characterize the genomic aspects of B. rochalimae as a human

Sequencing and characterization of human bocavirus genomes from patients diagnosed in Southern France between 2017 and 2022.

The diversity and evolution of the genomes of human bocavirus (HBoV), which causes respiratory diseases, have been scarcely studied. Here, we aimed to obtain and characterize HBoV genomes from patients's nasopharyngeal samples collected between 2017 and 2022 period (5 years and 7 months). Next-generation sequencing (NGS) used Illumina technology after having implemented using GEMI an in-house multiplex PCR amplification strategy. Genomes were assembled and analyzed with CLC Genomics, Mafft, BioEdit, MeV, Nextclade, MEGA, and iTol. A total of 213 genomes were obtained. Phylogeny classified them

Genomic insights into ESBL-producing Escherichia coli isolated from non-human primates in the Peruvian Amazon.

INTRODUCTION: Extended-spectrum beta-lactamase (ESBL)-producing Enterobacteriaceae are on the WHO priority pathogens list because they are associated with high mortality, health-care burden, and antimicrobial resistance (AMR), a serious problem that threatens global public health and should be addressed through the One Health approach. Non-human primates (NHP) have a high risk of acquiring these antibiotic-resistant bacteria due to their close phylogenetic relationship with humans and increased anthropogenic activities in their natural environments. This study aimed to detect and analyze the g
