Multi-omics Mendelian randomization prioritizes BMP6 as a candidate therapeutic target in intervertebral disc degeneration.

BACKGROUND: Intervertebral disc degeneration (IVDD) is a prevalent condition causing substantial pain, muscle weakness, and functional impai … the FinnGen consortium, with UK Biobank data serving as replication cohorts. We employed expression quantitative trait loci (eQTLs) and protein quantitative trait loci (pQTLs) to validate therapeutic targets at the transcriptomic and proteomic levels. We also integrated sensitivity, colocalization, SMR, genetic correlation, and reverse MR analyses. We applied PheWAS and …

Integrated post-GWAS, single-cell, and functional analyses prioritize TCTN2 at an osteoarthritis locus associated with innate immunity-related cartilage remodeling.

BACKGROUND: Post-genome-wide association study (GWAS) interpretation of osteoarthritis (OA) increasingly requires integration with single-cell biology because many risk loci likely act through sterile inflammatory remodeling, regulatory and inflammatory chondrocyte states, and tissue-stress biology rather than through large disease-stage expression shifts. We therefore asked whether a published Transformer-based post-GWAS prioritization strategy could refine a multi-gene chr12 susceptibility locus into a tractable TCTN2-centered effector-gene hypothesis. METHODS: Using combined hip and knee o

A cross-ancestry genetic atlas of shared susceptibility between infectious diseases and cancer.

Extensive epidemiological and mechanistic studies have established links between specific infections and cancer, but the inherited host-genetic contribution to broader infection-cancer relationships remains incompletely characterized. Here, we integrated genome-wide association study summary statistics for multiple infectious diseases and cancers from European- and East Asian-ancestry populations and evaluated shared host genetic architecture across genome-wide and local genetic sharing, tissue- and cell-type enrichment, cross-trait locus discovery, functional gene prioritization, proteome-lev

Psoriasis risk allele function in activated Th1/17 cells with "memory" to antigen exposure.

Most causal variants for complex diseases are expected to affect gene regulation in a cell- and context-specific manner. Hence, identification of such dynamically functioning variants requires functional readouts in disease-relevant tissues and context. In this study, we prioritized causal variants for psoriasis by adding functional annotations from disease-relevant cells. We demonstrate that disease-relevant immune cells, unlike most other tissues, possess functional annotations that match candidate causal SNPs. Specifically, we identified an eQTL, rs4672505, that reduces B3GNT2 gene expressi

Integrative eQTL and Mendelian Randomization Analyses with Experimental Validation Prioritize Genetic Candidate Biomarkers for Crohn's Disease.

INTRODUCTION: Crohn's disease (CD) is a chronic, idiopathic inflammatory bowel disease. Understanding the genetic and immunological basis of CD can lead to better therapeutic strategies. METHODS: We employed publicly available datasets from the Gene Expression Omnibus (GEO) database to identify instrumental variables through expression quantitative trait loci (eQTL) analysis and conducted two-sample Mendelian randomization (MR) analyses. Additionally, we investigated the functions and pathways of co-expressed genes using GO, KEGG, and GSEA analyses. The association between these genes and imm…

Evaluating the causal effects of circulating plasma proteins on the risk of malignant neoplasms of bone and articular cartilage.

BackgroundMalignant neoplasms of bone and articular cartilage represent a rare group of highly invasive tumours with a poor prognosis, whose molecular mechanisms remain incompletely understood. Systematic identification of potential pathogenic proteins holds significance for early diagnosis and targeted therapy.MethodsA genetic tool was constructed using nine large-scale cis-protein quantitative trait loci (pQTL) datasets. Dual-sample Mendelian randomisation analysis was performed with plasma proteins as exposure and malignant neoplasms of bone and articular cartilage risk as the outcome. Gene…

Multi-omics Mendelian Randomization Prioritizes Neutrophil Extracellular Trap-related Genes Associated with Atrial Fibrillation Risk.

INTRODUCTION: Neutrophil extracellular traps (NETs) participate in thrombosis, inflammation, and cardiovascular remodeling, yet whether NET-related genes (NRGs) are associated with atrial fibrillation (AF) risk across multiple molecular layers remains unclear. This study used a multiomics Mendelian randomization framework to prioritize NRGs supported by methylation, expression, and protein quantitative trait loci (QTL) data. METHODS: Genome-wide significant cis instruments (P < 5 × 10-8) were obtained for 90 methylation QTLs (mQTLs), 100 expression QTLs (eQTLs), and 38 protein QTLs (pQTLs) ma…

Shared Genetic Basis of Autoimmune Diseases and Follicular Lymphoma by Mendelian Randomization and Multi-Omics.

Background/Objectives: Epidemiological studies link autoimmune diseases (AIDs) to follicular lymphoma (FL) risk, but their shared genetic architecture and causal mechanisms remain unclear. Methods: A two-sample Mendelian randomization (MR) analysis was employed to assess causal relationships between 15 AIDs and FL. Pleiotropic loci were identified through the Pleiotropy Analysis under Composite Null (PLACO). Bayesian colocalization analysis, functional mapping, and Multi-marker Analysis of GenoMic Annotation were applied to fine-map shared genetic variants and identify their target genes. Summ

Investigating the genetic basis of susceptibility to amoebic gill disease and idiopathic gill lesions in Atlantic salmon populations using field data.

BACKGROUND: Gill-related morbidity and mortality have become a major concern to the Atlantic salmon industry worldwide. Understanding the genetic mechanisms underlying susceptibility to gill diseases or lesions can help guide mitigation efforts. Genome-wide association analysis was conducted on gill scores from two large cohorts of Atlantic salmon populations, reared in Norway and Canada, that were phenotyped during amoebic gill disease (AGD) outbreaks and at harvest (referred to as idiopathic gill lesions (IGL)), respectively. RESULTS: Whereas one novel quantitative trait locus (QTL) region

The Genetic and Transcriptomic Nexus of Age-Related Hearing Loss and Alzheimer's Disease.

Introduction: Despite the recognized association between age-related hearing loss (ARHL) and Alzheimer's disease (AD), the genetic relationship and shared transcriptional mechanisms between them remain largely unexplored. Methods: We systematically investigated the ARHL-AD axis using a multi-layered genomic strategy, incorporating causal inference, cis-eQTL mediation, Bayesian colocalization, and independent replication cohort validation. Results: Genetically predicted ARHL was associated with a reduced risk of overall AD and its early/late-onset subtypes, with no evidence of reverse causality

Identification of Novel Protein Biomarkers for Intrahepatic Cholangiocarcinoma by Integrating Human Plasma Proteome with Genome.

BACKGROUND: The proteome serves as a key source for the discovery of therapeutic targets. This study utilized proteome-wide Mendelian randomization (MR) to identify protein biomarkers potentially associated with intrahepatic cholangiocarcinoma (ICC). METHODS: We derived protein quantitative trait loci (pQTLs) from the deCODE plasma proteome GWAS and genetic ICC associations from a European meta-analysis. Proteome-wide MR identified candidate proteins linked to ICC risk. Expression of MR-identified biomarkers in the plasma of ICC patients was detected by ELISA. ScRNA-seq analysis detected the …

Immune regulation differences in Large yellow croaker with varied resistance to Cryptocaryon irritans infection.

Large yellow croaker (Larimichthys crocea) is one of the main marine aquaculture species in China, but has faced considerable losses due to Cryptocaryon irritans infection. In this study, we successfully established a C. irritans-susceptible population of large yellow croaker by genomic selection technology. We then compared the immune genetic mechanisms of this susceptible population with those of a large yellow croaker population from eastern Fujian in response to C. irritans infection. GWAS identified 44 significant SNPs across 11 QTL regions on different chromosomes associated with C. irri

Disentangling the multi-omics layers of complex traits: Celiac disease as a model.

The post-genomic era has ushered in a transformative shift in biomedical research, driven by the integration of multi-omics technologies and advanced computational tools. While genome-wide association studies (GWAS) have identified thousands of variants linked to complex traits and diseases, the majority of these lie in non-coding regions, where their functional roles remain elusive. This chapter explores how fine-mapping, functional genomics, and systems biology are converging to bridge this gap, moving from statistical associations to mechanistic insights. Using celiac disease as a model, we

Local patterns of genetic sharing between neuropsychiatric and insulin resistance-related conditions.

The co-occurrence of insulin resistance (IR)-related metabolic conditions with neuropsychiatric disorders is a major public health challenge. Evidence of the genetic links between these phenotypes is emerging, but little is currently known about the genomic regions and biological functions that are involved. To address this, we performed Local Analysis of [co]Variant Association (LAVA) using large-scale (N = 9,725-933,970) genome-wide association studies (GWASs) results for three IR-related conditions (type 2 diabetes mellitus, obesity, and metabolic syndrome) and nine neuropsychiatric disorde
