Efficient assessment of modified nucleoside stability under conditions of automated oligonucleotide synthesis: characterization of the oxidation and oxidative desulfurization of 2-thiouridine.

In order to efficiently assess the chemical stability of modified nucleosides to the reagents and conditions of automated oligonucleotide synthesis, we designed, developed and tested a scheme in which the modified nucleoside, directly attached to a solid support, is exposed to the cyclic chemistry of the instrument. Stability of 2-thiouridine against different oxidizers was investigated. Tertbutyl hydroperoxide (1 M) in anhydrous acetonitrile was a more effective oxidizer for the incorporation of 2-thiouridine into oligonucleotide chains than the same oxidizer in methylene chloride. Carbon tet

C9orf72 hexanucleotide repeat RNA drives transcriptional dysregulation through genome-wide DNA:RNA hybrid G-quadruplexes.

A hexanucleotide repeat expansion in C9orf72 is the most common genetic cause of amyotrophic lateral sclerosis and frontotemporal dementia. While repeat RNAs are implicated in disease pathogenesis, their mechanisms of action remain incompletely understood. Here, we show that GGGGCC repeat RNA engages chromatin genome-wide preferentially at promoter regions in patient cells. This interaction obstructs RNA polymerase II and transcription factors with GC-rich motifs, leading to broad transcriptional repression. Biochemical assays, single-molecule imaging, and native bisulfite sequencing analyses

Riboswitching with ciprofloxacin-development and characterization of a novel RNA regulator.

RNA molecules play important and diverse regulatory roles in the cell. Inspired by this natural versatility, RNA devices are increasingly important for many synthetic biology applications, e.g. optimizing engineered metabolic pathways, gene therapeutics or building up complex logical units. A major advantage of RNA is the possibility of de novo design of RNA-based sensing domains via an in vitro selection process (SELEX). Here, we describe development of a novel ciprofloxacin-responsive riboswitch by in vitro selection and next-generation sequencing-guided cellular screening. The riboswitch re

ERK signaling promotes IKKε expression and oncogenic functions in pancreatic cancer cells in association with TBK1.

A variety of cancers utilize RAS-regulated signaling pathways to promote oncogenic phenotypes. A widely studied example is pancreatic cancer, where mutant KRAS signaling leads to activation of MEK (mitogen-activated protein kinase/extracellular signal-regulated kinase [ERK])-ERK and downstream signaling, which promotes oncogenic mechanisms, including cell proliferation. Importantly, ERK inhibitors have shown efficacy in some cancer clinical trials. Previously, others have studied the effects of the related kinases TANK-binding kinase 1 (TBK1) and inhibitor of nuclear factor kappa-B kinase epsi

Receptor-Based Pharmacophore Modelling of a series of ligands used as inhibitors of the SARS-CoV-2 virus by complementary theoretical approaches, molecular docking, and reactivity descriptors.

Background: A coronavirus identified in 2019, SARS- CoV- 2, has caused a pandemic of respiratory illness, called COVID- 19. Most people with COVID-19 experience mild to moderate symptoms and recover without the need for special treatments. The SARS‑CoV‑2 RNA‑dependent RNA polymerase (RdRp) plays a crucial role in the viral life cycle. The active site of the RdRp is a very accessible region, so targeting this region to study the inhibition of viral replication may be an effective therapeutic approach. For this reason, this study has selected and analysed a series of ligands used as SARS-CoV-2 v

Efficient Synthesis of Light-Triggered Circular Antisense Oligonucleotides Targeting Cellular Protein Expression.

Light-activated ("caged") antisense oligonucleotides are powerful molecules for regulating gene expression at submicron spatial resolution through the focal modulation of endogenous cellular processes. Cyclized caged oligos are particularly promising structures because of their inherent stability and similarity to naturally occurring circular DNA and RNA molecules. Here, we introduce an efficient route for cyclizing an antisense oligodeoxynucleotide incorporating a photocleavable linker. Oligo cyclization was achieved for several sequences in nearly quantitative yields through intramolecular c

M6A-Methylated circRAPGEF5 drives lung adenocarcinoma progression and metastasis via IGF2BP2/NUP160-mediated autophagy suppression.

BACKGROUND: Lung adenocarcinoma (LUAD), the predominant histological subtype of non-small cell lung cancer, demonstrates critical regulatory involvement of RNA-binding proteins (RBPs) and circular RNAs (circRNAs) in tumorigenic processes. Emerging evidence highlights the circRNA-autophagy regulatory axis as a crucial modulator of cancer progression. This study systematically investigates the functional interplay within the RBP-circRNA-autophagy network in LUAD pathogenesis. METHODS: Employing RNA pull down, mass spectrometry and RNA immunoprecipitation facilitated the exploration of the circR

The roles of N6-methyladenosine methylation in the regulation of bone development, bone remodeling and osteoporosis.

N6-methyladenosine (m6A), a novel epitranscriptomic RNA modification, plays crucial roles in a variety of biological processes and diseases. Recently, there are growing evidence supporting that m6A methylation is essential for bone development and homeostasis through the regulation of key genes by regulating RNA stability, localization, turnover and translation efficiency. In this review, we summarized our current understanding of the functional roles of m6A methylation and its related regulators in bone development and bone remodeling. These findings will offer new directions and insights on …

Crosstalk between ubiquitin ligases and ncRNAs drives cardiovascular disease progression.

Cardiovascular diseases (CVDs) are multifactorial chronic diseases and have the highest rates of morbidity and mortality worldwide. The ubiquitin-proteasome system (UPS) plays a crucial role in posttranslational modification and quality control of proteins, maintaining intracellular homeostasis via degradation of misfolded, short-lived, or nonfunctional regulatory proteins. Noncoding RNAs (ncRNAs, such as microRNAs, long noncoding RNAs, circular RNAs and small interfering RNAs) serve as epigenetic factors and directly or indirectly participate in various physiological and pathological processe

Selective decay of interferon mRNAs controls antiviral immunity and innate memory.

Homeostatic control of interferon (IFN) signaling is essential, as dysregulation leads to poor outcomes. While the stimuli-dependent induction of IFNs is well understood, less is known about how IFN mRNAs are maintained at low levels basally or rapidly returned to baseline post-stimulation. We find that selective post-transcriptional control of type I and type III IFN mRNAs by the RNA-binding specificity factor tristetraprolin (TTP) and mRNA decay machinery contributes to homeostatic control by negatively regulating IFN mRNAs at steady state and post-stimulation. Loss of this pathway leads to

YTHDF1-ALYREF axis enhances mrna stability and tumor immune evasion in paediatric B-cell acute lymphoblastic leukemia.

Immune evasion mechanisms in paediatric B-cell acute lymphoblastic leukemia (B-ALL) hinder the efficacy of immunotherapies. Epitranscriptomic regulators such as m6A readers may modulate immune landscapes in B-ALL, but their roles remain poorly defined. Transcriptomic analysis of paediatric B-ALL samples highlighted YTHDF1 and ALYREF as co-upregulated candidates. Functional studies in YTHDF1-silenced B-ALL cells assessed ALYREF mRNA stability, PD-L1 expression, and migratory capacity. NSG xenograft models were used to investigate immune cell infiltration profiles. YTHDF1 enhanced ALYREF mRNA st…

The Effects of Age and Cell Isolation on Collagen II Synthesis by Articular Chondrocytes: Evidence for Transcriptional and Posttranscriptional Regulation.

Adult articular cartilage synthesises very little type II collagen in comparison to young cartilage. The age-related difference in collagen II synthesis is poorly understood. This is the first systematic investigation of age-related differences in extracellular matrix synthesis in fresh articular cartilage and following isolation of chondrocytes. A histological comparison of 3-year-old skeletally mature and 6-month-old juvenile porcine cartilage was made. Differences in collagen II, aggrecan, and Sox5, 6, and 9 mRNA and protein expression and mRNA stability were measured. Adult cartilage was f…

Destabilization of Eukaryote mRNAs by 5' Proximal Stop Codons Can Occur Independently of the Nonsense-Mediated mRNA Decay Pathway.

In eukaryotes, the binding of poly(A) binding protein (PAB) to the poly(A) tail is central to maintaining mRNA stability. PABP interacts with the translation termination apparatus, and with eIF4G to maintain 3'-5' mRNA interactions as part of an mRNA closed loop. It is however unclear how ribosome recycling on a closed loop mRNA is influenced by the proximity of the stop codon to the poly(A) tail, and how post-termination ribosome recycling affects mRNA stability. We show that in a yeast disabled for nonsense mediated mRNA decay (NMD), a PGK1 mRNA with an early stop codon at codon 22 of the re…

Antagonism of the interferon-induced OAS-RNase L pathway by murine coronavirus ns2 protein is required for virus replication and liver pathology.

Many viruses induce hepatitis in humans, highlighting the need to understand the underlying mechanisms of virus-induced liver pathology. The murine coronavirus, mouse hepatitis virus (MHV), causes acute hepatitis in its natural host and provides a useful model for understanding virus interaction with liver cells. The MHV accessory protein, ns2, antagonizes the type I interferon response and promotes hepatitis. We show that ns2 has 2',5'-phosphodiesterase activity, which blocks the interferon inducible 2',5'-oligoadenylate synthetase (OAS)-RNase L pathway to facilitate hepatitis development. Ns

Human alpha2-globin nonsense-mediated mRNA decay induced by a novel alpha-thalassaemia frameshift mutation at codon 22.

We describe a novel alpha-thalassaemia determinant in a 3-year-old girl presenting a mild microcytic and hypochromic anaemia, and normal haemoglobin A2 level. Molecular studies revealed heterozygosity for a novel microdeletion (-C) at codon 22 of the alpha2-globin gene. As the frameshift mutation generates a premature translation termination codon at position 48/49, we investigated the effect of the nonsense codon on the alpha2-globin gene expression. Although it does not affect RNA splicing, the premature nonsense codon induces accelerated mRNA degradation. To our knowledge, this is the first

Neuropeptide Y (NPY) mRNA in rat brain tissue: effects of decapitation and high-energy microwave irradiation on post mortem stability.

mRNA recovery from brain tissue is affected by time-interval from death to inactivation of tissue, and may depend on sacrificial method. Sacrifice by high-energy microwave irradiation increases recovery of intact neuropeptides and proteins, and it has been suggested that this may be valid also for neuropeptide mRNAs. We therefore compared post-mortem NPY mRNA recovery following decapitation or microwave irradiation. Total RNA yield was significantly higher in tissue from decapitated rats. A decline in NPY mRNA (amol/mg tissue) over time, presumably reflecting degradation, was found in frontal

Turnover and down-regulation of GABA(A) receptor alpha1, beta2S, and gamma1 subunit mRNAs by neurons in culture.

Benzodiazepines (BZDs), barbiturates, ethanol, and general anesthetics potentiate the action of gamma-aminobutyric acid (GABA) at the type A GABA receptor (GABA(A)R) and have profound effects on mood, arousal, and susceptibility to seizures. GABA(A)R number and subunit mRNA levels change in animal models of epilepsy and anxiety and following exposure to GABA(A)R agonists and positive modulators, but the mechanism of receptor down-regulation remains unknown. Persistent exposure (48 h) of brain neurons in primary culture to GABA results in a 30% decrease in the levels of mRNA encoding the alpha1

Breaking Barriers to Mosquito RNAi Control: A dsRNA Biomanufacturing and Nanodelivery Platform for Sustainable Vector Management.

RNA interference (RNAi) offers a promising approach for pest control but is often limited by the instability of double-stranded RNA (dsRNA) and inefficient cellular delivery. We developed a biodegradable, redox-responsive polyaminoglycoside nanocarrier (SS-HPT) to improve dsRNA stability, cellular uptake, and intracellular release. SS-HPT readily formed stable nanocomplexes (∼300 nm, positively charged) that resisted nuclease degradation under simulated gut conditions and remained stable during storage. Fluorescence imaging demonstrated efficient uptake and widespread distribution in mosquito …

Activation of bacterial transcription by distortion of promoter base pairing.

Bacterial RNA polymerase binds and unwinds promoter DNA to initiate transcription. The process is often inefficient and can be stimulated by activator proteins. For example, many activators bind RNA polymerase and promoters simultaneously, stabilizing their interaction. Working with the multiple antibiotic resistance activator (MarA) protein of Escherichia coli, we have discovered an alternative mechanism. We show that, when bound upstream of the flgBCDEFGHIJ/KL operon, MarA perturbs base pairing adjacent to its DNA target. This compensates for inefficient duplex unwinding by RNA polymerase an
