Inkoo virus (INKV), a member of Orthobunyavirus jamestownense (Jamestown Canyon orthobunyavirus), is widely distributed in northern Europe. Human seroprevalence of INKV is high in endemic areas, and human infection with this agent can cause neurological disease. Here, I deciphered the genetic basis underlying the emergence of the currently circulating INKV in Europe. Phylogenetic analysis showed a clear delineation between the INKV isolates and those of Orthobunyavirus jamestownense from North America and suggested that INKV may be a descendant of an epidemic expansion from America to Europe.

Polyploidy, or whole-genome duplication (WGD), serves as both a significant evolutionary force and a potential evolutionary dead end, particularly among angiosperms. Despite the prevalence of polyploid organisms, instances of ancient polyploidy are surprisingly rare, presenting a paradox that remains poorly understood. In this study, we constructed a comprehensive genomic dataset of 470 angiosperm species and dated 132 ancient WGD events that are non-randomly distributed, revealing a clustering around pivotal periods of environmental upheaval and extinction. Notably, our findings highlight a s

The first European isolates of Saccharomyces eubayanus were discovered in Ireland in 2022 and belong to the same clade as the S. eubayanus parent of the hybrid lager yeast Saccharomyces pastorianus. Here, we report the isolation of 10 additional Irish strains and we explore maltose metabolism. Maltose metabolism genes are clustered in subtelomeric MAL loci including maltase (MALS), maltose transporter (MALT), and regulator (MALR). Despite having intact MAL loci, the Irish strains do not grow on maltose. Two Irish S. eubayanus strains (UCD650 and UCD926) were passaged in medium containing malto

Paracoccidioides is a genus of dimorphic fungal pathogens endemic to Latin America. We generated long-read de novo assemblies for 11 isolates representing 4 species of the brasiliensis complex (Paracoccidioides brasiliensis, Paracoccidioides americana, Paracoccidioides restrepiensis, Paracoccidioides venezuelensis) and Paracoccidioides lutzii. These include the first complete telomere-to-telomere assemblies for P. brasiliensis (Pb18) and P. americana (Pb03), each with 5 chromosomes. Comparative analyses revealed chromosomal fusion and fission events distinguishing P. brasiliensis and P. americ

The complete mitochondrial genome of Caryocar brasiliense (Caryocaraceae), an ecologically and economically important species native to the Brazilian savannas, was assembled and annotated. Using a hybrid assembly approach combining Oxford Nanopore and Illumina sequencing data, we assembled a 533 641 bp bipartite mitogenome organized into two circular chromosomes. A high density of dispersed repeats and simple sequence repeats was detected, along with extensive DNA transfers from the chloroplast and nuclear genomes (MTPTs and NUMTs). The variation of mitogenome size is positively correlated wit

Among the relatively few flowering plants with strongly heteromorphic XY chromosomes are dioecious species of Hippophae (Elaeagnaceae). To understand the evolution of these sex chromosomes, we generated haplotype-resolved genomes for H. rhamnoides and H. tibetana, carried out ancestral karyotype reconstruction using Elaeagnus mollis (with bisexual flowers) as the outgroup, inferred the location of the sex-linked regions (SLRs), and used transcriptome data to test for dosage compensation. In H. rhamnoides, the X chromosome is 30% larger than the Y and in H. tibetana 15%, a difference primarily

BACKGROUND: Sex chromosome turnovers evolve via translocation or duplication of established sex-determining genes, or their replacement by newly evolved ones. Few cases of replacements by new factors have been documented in dioecious plants, but are suspected in Salix, in which both XY and ZW systems occur, with sex-linked regions (SLRs) of different species on various chromosomes. The male-determining genes in XY species' SLRs are partial duplicates of autosomal ARR17-like genes and regulate the expression of downstream genes involved in stamen development by producing small RNAs that suppres

Tetracycline destructases (TDases) pose an emerging global threat by enzymatically inactivating all generations of tetracycline (Tet) antibiotics, including last-resort agents such as tigecycline. Despite their recent identification, TDases have rapidly disseminated worldwide, largely driven by mobile genetic elements and environmental reservoirs. This review synthesizes current knowledge on TDase genomics, structural and catalytic mechanisms, ecological niches, and clinical impacts. We detail the mechanistic distinctions between type 1 and type 2 TDases, emphasizing their divergent structural

Carbonic anhydrases (CAs, EC 4.2.1.1) are zinc-dependent metalloenzymes that catalyze the reversible hydration of carbon dioxide, a reaction essential for acid-base regulation, respiration, and metabolic integration in vertebrates. In animals, CA activity is exclusively encoded by the α-CA family, which has undergone extensive expansion during vertebrate evolution. This chapter presents a phylogenetic synthesis of vertebrate α-CAs, integrating sequence-based analyses with comparative genomics, structural constraints, and patterns of subcellular localization. Phylogenetic evidence indicates tha

Cetaceans face the risk of thromboembolism due to diving and decompression responses. However, cetaceans maintain normal blood circulation. This study explores the molecular mechanisms cetaceans use to mitigate diving-associated hemostatic challenges during diving. Forty-six species were analyzed, including 18 cetaceans, 9 artiodactyls, and 19 other terrestrial mammals. Thirty-nine anticoagulant genes and proteins were examined, identifying 6 genes (ANXA2, ANXA5, FGA, FGB, PLAUR, and PLG) with conserved evolution, 4 genes (ANXA2, PDGFB, SH2B3, THBS1) with positive selection, and 12 proteins (A

Mutations provide the raw material for evolution, but mutation rates are not uniform across genomes. Using a mutation accumulation experiment in the marine phytoplankton Bigelowiella natans, we found extreme local variation in mutation rate: over 1,000-fold differences across its nuclear genome. While the baseline single-nucleotide mutation rate is approximately 3.5 × 10-10 per site per generation, a common value for unicellular species, two genomic regions derived from integrated viruses exhibit strikingly elevated rates of about 6 × 10-7. These two regions show a distinctive mutational signa

The taxonomic status of the H17N10 and H18N11 influenza A viruses isolated from bats remains unclear due to the absence of quantitative classification criteria at this taxonomic level. A total of 3328 representative IAV genomes, encompassing all eight protein-coding segments, were analysed. Various genetic distance-based metrics were assessed at the pairwise level, including intra- and intergroup nucleotide distances, dN/dS ratios, and transition/transversion ratios, to facilitate the differentiation of the Alphainfluenzavirus genus into distinct taxa. Pairwise distances for seven of the eight

Selenoproteins, a unique class of proteins critical for cellular antioxidant defense, are characterized by the incorporation of selenocysteine (Sec) in their active sites. Sec is co-translationally inserted into proteins via a specialized mechanism that reprograms the UGA codon to encode Sec, involving a specific RNA structure designated the Sec insertion sequence (SECIS) element and several essential enzymes. Although numerous selenoproteins have been identified in prokaryotes (primarily bacteria), the detection of selenoprotein genes in these organisms remains challenging, largely due to dif

Protein structure bridges the sequence-function relationship, enabling deep exploration of biological processes across diverse organisms. Insects, the most diverse animal lineage, accounting for over 50% of all described animal species, provide an exceptional system for exploring sequence-structure-function relationships. Here, we reconstructed a comprehensive and well-resolved phylogeny of 4854 insects, spanning all orders. Leveraging this framework, we created an atlas of 13.29 million predicted protein structures from 824 representative species, including 11.63 million newly predicted struc

PREMISE: The genus Yucca is a group of ~50 species of woody monocots endemic to the North American arid regions. Their obligate pollination mutualism with yucca moths is considered a "textbook example" of coevolution and is hypothesized to have promoted rapid diversification. However, testing this hypothesis has been difficult due to uncertainty about the placement of a rogue taxon, Yucca queretaroensis, a rare endemic of the Sierra Gorda region of central Mexico. Past work placed this species in different positions within the Agavoideae, producing starkly different age estimates for Yucca (25

Understanding how intra- and interspecific differentiation arises in natural microbial populations is central to explaining the processes that drive bacterial evolution. Motivated by the co-occurrence of multiple putative genospecies closely related to Shewanella baltica in Baltic Sea sediments, we investigated the genomic structure of this species complex across fine spatial scales. We analyzed 112 genome sequences from strains collected across several sediment cores and depths (0-6 cm) at Vaxön (Stockholm archipelago, Sweden) as well as earlier isolates from this site and allopatric strains

Human oncogenic viruses contribute significantly to the global health burden and include seven types: Epstein-Barr virus, hepatitis B virus, human T-cell leukemia virus type 1, human papillomavirus, hepatitis C virus, Kaposi's sarcoma-associated herpesvirus, and Merkel cell polyomavirus. While the roles of latent or integrated viral genomes in cancer have been documented, emerging evidence highlights the contribution of defective viruses-those carrying intragenic deletions or loss-of-function mutations-in promoting viral oncogenesis. These altered genomes often lack genes essential for lytic r

De novo genes can be defined as sequences producing evolutionarily derived transcripts that are not homologous to transcripts produced in an ancestor. While they appear to be taxonomically widespread, there is little agreement regarding their abundance, their persistence times in genomes, the population genetic processes responsible for their spread or loss, or their possible functions. In Drosophila melanogaster, 2 approaches have been used to discover these genes and investigate their properties. One uses traditional comparative approaches and existing genomic resources and annotations. A se

Caveolins are a unique family of membrane remodeling proteins present broadly across animals (Metazoa), and in vertebrates form flask-shaped invaginations known as caveolae. While human caveolin-1 assembles into an amphipathic disk composed of 11 spirally packed protomers, the structural basis underlying caveolin function across animals remains elusive. Here, we predicted structures for 73 caveolins spanning animal diversity, as well as a newly identified choanoflagellate caveolin from Salpingoeca rosetta. This analysis revealed seven conserved structural elements and a propensity to assemble

Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disorder characterized by progressive motor neuron degeneration and a median survival of 3-5 years post-diagnosis. While the etiology of ALS remains elusive, mutations in SOD1, encoding the Cu/Zn superoxide dismutase enzyme, are strongly associated with familial ALS (fALS). These mutations promote a toxic gain-of-function, primarily through SOD1 misfolding and aggregation. We systematically assessed 244 SOD1 missense mutations using a multi-tiered computational framework encompassing structural, functional, and pathogenic predict
