Histone deacetylase complex 1 modulates sepal length through the ethylene-ROS module.

HDC1 represses the expression of protein phosphatase genes to promote the activity of key ethylene biosynthetic enzymes, which in turn enhances ROS accumulation during sepal maturation, ultimately influencing sepal length. Organ size is precisely regulated during development to ensure proper function. The sepal must maintain an appropriate size throughout its growth to protect the developing flower bud until blooming. However, the mechanisms regulating sepal size during its maturation remain poorly understood. Here, we identify the histone deacetylase complex 1 (HDC1) as a regulator of sepal s

Toward Tumor-Conditional Release of Histone Deacetylase Inhibitors from Nongenotoxic Drug Conjugates.

Inhibition of histone deacetylase (HDAC) metalloenzymes with hydroxamic acid-based inhibitors is compromised by generally poor metalloenzyme selectivity and the potential for genotoxicity arising from isocyanate metabolites. Here, we applied our previously described platform for iron-(II)-activatable drug delivery to the pan-HDAC inhibitor panobinostat and its study in multiple myeloma cell line models. We demonstrate successful caging of HDAC activity in conjugate form, as well as mitigation of genotoxicity in a bioisosteric control. Finally, we identify the carboxy esterase CES1 as being res

Non-histone protein lactylation in cancer metastasis: From metabolic reprogramming to therapeutic targeting.

Cancer metastasis remains the leading cause of cancer-related mortality, and tumor metabolic reprogramming, particularly aerobic glycolysis and lactate accumulation, is increasingly recognized as a metastatic driver. Lysine lactylation provides a direct mechanism by which lactate modifies proteins to shape tumor behavior. Although initially characterized on histones as an epigenetic mark, lactylation is now widely distributed on non-histone proteins, where it functions as a metabolism-linked post-translational modification (PTM) regulating metastatic dissemination. Non-histone lactylation prom…

Targeting epigenetic regulators: In-silico discovery of natural inhibitors against histone demethylase KDM4C.

Cancer is a multifaceted disease driven by genetic mutations and epigenetic dysregulation. Among epigenetic modifiers, histone demethylases like KDM4C (lysine demethylase 4C) play a pivotal role in tumor progression by removing repressive methylation mark at Histone H3K9/H3K36 and altering chromatin structure and gene expression. Overexpression of KDM4C has been implicated in various malignancies, including breast, prostate, colorectal, and hepatocellular carcinomas, hence it is promising drug target. This study employs a structure-based drug discovery strategy to identify natural polyphenolic

Berberine Alleviates Hepatic Steatosis by Restoring CPT1α Histone Acetylation and Modulating HDAC2/SIRT2.

BACKGROUND: High-fat diet (HFD)-driven hepatic steatosis is associated with impaired mitochondrial fatty acid oxidation and dysregulated expression of genes that control lipid disposal. Carnitine palmitoyltransferase 1α (CPT1α), encoded by Cpt1a, is the rate-limiting enzyme for mitochondrial fatty acid β-oxidation and responds to nutritional stress. However, the chromatin mechanisms that regulate Cpt1a in diet-induced steatosis remain incompletely defined. OBJECTIVES: To map histone modifications at the hepatic Cpt1a locus and determine whether berberine (BBR) is associated with the restorati

Histone lactylation-driven intratumoral IGFBP2+ NK cells promote tumor immune evasion.

Natural killer (NK) cells are known for their cytotoxic and regulatory functions in immune responses. Here, we identify a subset of insulin-like growth factor binding protein 2 (IGFBP2)+ NK cells enriched in liver cancer, exhibiting impaired cytotoxicity and correlating with poor prognosis in patients with liver cancer. The hypoxic tumor microenvironment induces IGFBP2 expression in NK cells. Mechanistically, hypoxia drives lactate accumulation in intratumoral NK cells, promoting histone H3 lysine 18 lactylation (H3K18La) at the IGFBP2 promoter and enhancing IGFBP2 transcription. NK cell-secre

The histone-modified landscape: Core mechanisms of osimertinib resistance in EGFR-mutant lung cancer.

Despite the transformative impact of osimertinib as a cornerstone targeted therapy for advanced EGFR-mutant non-small cell lung cancer, the emergence of acquired resistance ultimately limits its long-term efficacy. While genetic alterations, tumor microenvironment dynamics, and cancer stem cells contribute to resistance, they inadequately explain its rapid adaptive evolution. This critical knowledge gap points to an underexplored dimension of resistance: the dynamic reprogramming of the epigenetic landscape. This review establishes dynamic histone plasticity--driven by imbalances in key epigen

MCT1-mediated lactate transport regulates ferroptosis in ulcerative colitis via histone lactylation.

Ferroptosis, an iron-dependent type of controlled cell death caused by lipid peroxidation, contributes to intestinal epithelial injury in ulcerative colitis (UC). Monocarboxylate transporter 1 (MCT1) is a major monocarboxylate transporter in cells that regulates monocarboxylate metabolism in epithelial cells. However, its importance in the intestine and the underlying mechanisms are largely unknown. This study revealed that MCT1 is strongly associated with the degree of ferroptosis in individuals with colitis, and the potential mechanism through which MCT1 regulates ferroptosis caused by colon

CSDE1-mediated histone lactylation modification of the HOXD9 promoter promotes gastric cancer progression.

Recent research has underscored the crucial role of dysregulated RNA-binding proteins (RBP) in the onset and advancement of gastric cancer. Cold shock domain containing E1 (CSDE1), functioning as an RBP, has emerged as an essential contributor to this process, although its specific mechanistic roles in GC are still not fully understood. Immunohistochemistry was performed on human gastric cancer tissue microarrays to assess CSDE1 expression. Extracellular acidification rate, glucose uptake, and lactate production assays were conducted to measure glycolytic activity. RNA immunoprecipitation assa

MBD8 acts as a conserved cofactor of the histone demethylase LDL2 to regulate flowering time in plants.

Histone demethylases have been extensively characterized in plants, yet how their enzymatic activities are regulated remains largely unknown. Here, we identify that MBD8, a protein harboring a putative methyl-CpG-binding domain (MBD), forms a protein complex with the histone demethylase LDL2 in Arabidopsis thaliana. In this complex, MBD8 functions as a cofactor that is required for efficient LDL2-mediated removal of mono- and di-methylation at histone H3 (H3K4me1 and H3K4me2) across the genome. In the Arabidopsis C24 ecotype, loss-of-function mutations in MBD8 and LDL2 result in indistinguisha

Histone lactylation increases CXCL1 expression for neutrophil infiltration and immune escape in pancreatic cancer.

Aerobic glycolysis and lactate have been shown to modulate tumor microenvironment (TME) and disease progression. Lactate-mediated histone lysine lactylation (Kla) is a newly recognized epigenetic modification whose biological function remains poorly understood. Here, through integrated bioinformatic and experimental analyses, we demonstrate that glycolysis-derived lactate induces histone H3 lysine 18 lactylation (H3K18la) and up-regulates the expression of chemokine C-X-C motif Ligand 1 (CXCL1), thereby recruiting neutrophils and inducing immunosuppression in pancreatic cancer. Moreover, our d

The crosstalk between alternative splicing and histone ubiquitination modulates fast chemical reprogramming to pluripotency.

Cellular reprogramming has revolutionized regenerative medicine. Recently, we develop a fast chemical reprogramming (FCR) system; however, the underlying molecular mechanisms remain largely unknown. Here, we investigated the dynamics of RNA-binding protein (RBP) expression and alternative splicing (AS) events in the FCR system. We found that knockdown of AS regulator PTBP3 significantly enhanced FCR efficiency. Mechanistically, we identified that the PTBP3-SCMH1 axis regulated multiple downstream pathways, including inflammatory pathway. Pharmacological inhibition of inflammatory pathway using

Activatable fluorescent nanosensor for real-time detection and intracellular imaging of histone deacetylase 1.

A novel signal-switchable fluorescent biosensing platform was rationally developed based on oxidized single-walled carbon nanohorns (oxSWCNHs) and FAM-labeled peptide probes for the highly sensitive detection, activity evaluation, and intracellular bioimaging of histone deacetylase 1 (HDAC1). The FAM-modified peptide substrate could be tightly adsorbed on the oxSWCNHs. In the presence of HDAC1, the specific deacetylation of acetyl-lysine residues initiated the sequential enzymatic cleavage reaction triggered by carboxypeptidase Y (CPY), which led to the detachment of fluorophores from oxSWCNHs

Trypanosoma cruzi modulates its histone post-translational modifications under nutritional stress.

INTRODUCTION: Histone post-translational modifications (hPTMs) constitute one of the main regulatory mechanisms of chromatin state in eukaryotes. The presence of different hPTMs has been described in Trypanosoma cruzi; however, their roles in parasite biology and adaptation to environmental changes remain poorly understood. The nutritional stress faced by the parasite in the intestine of the invertebrate host triggers differentiation of non-infective epimastigotes into infective metacyclic trypomastigotes. METHODS: The modulation of hPTMs in epimastigotes subjected to short- and long-term nut

Entamoeba histolytica NAP1 is a versatile histone chaperone for both H2A/H2B and H3/H4.

Nucleosome Assembly Protein 1 (NAP1) is an evolutionarily conserved histone chaperone across eukaryotes, but the extent of functional flexibility in lineages with atypical chromatin organisation remains incompletely understood. Here, we report a comprehensive biochemical and biophysical characterisation of the NAP1 homolog from Entamoeba histolytica (EhNAP1). Despite sharing only ~20-30% sequence identity to the canonical opisthokont homologs, EhNAP1 retains a conserved homo-dimeric, largely α-helical scaffold. Unlike human and yeast NAP1, which generally favour H2A/H2B, EhNAP1 engages both hi

The histone deubiquitinase Ubp10 modulates stress response, drug resistance, and virulence in Candida glabrata.

Candida glabrata has emerged as a leading cause of fungal infections worldwide, characterized by inherent antifungal resistance. While considerable attention has focused on conventional resistance mechanisms, the contribution of epigenetic regulation to C. glabrata pathogenicity remains incompletely understood. Here, we investigated the role of Ubp10, a histone H2B deubiquitinase, in C. glabrata stress adaptation and virulence. Deletion of UBP10 resulted in a substantial increase in H2B ubiquitination compared to the wild-type, indicating its predominant role in H2B deubiquitination. Phenotypi

HDAC4 regulates hASC osteogenesis and bone regeneration by mediating SMAD4 via histone acetylation.

Craniofacial large bone defects possess limited self-repair capacity. This study identifies histone deacetylase 4 (HDAC4) as a key epigenetic repressor of osteogenesis in human adipose-derived stem cells. Inhibiting HDAC4, either genetically or pharmacologically with tasquinimod, enhanced histone acetylation and activates SMAD4 expression, thereby promoting bone formation. A sustained-release hydrogel delivering tasquinimod was developed and demonstrated to significantly enhance bone regeneration in critical-sized cranial and mandibular defects in mice. The findings reveal a promising localize

Structure-Based Discovery of Trifluoromethyl Oxadiazole Oxime Ethers as Potent Histone Deacetylase Inhibitors.

Histone deacetylases (HDACs), well-established epigenetic targets in medicinal chemistry, have recently attracted attention as potential targets for fungicides against phytopathogenic fungi. In this study, EX-3, a known trifluoromethyl oxadiazole (TFMO)-based HDAC inhibitor, was selected as a lead compound. Guided by its binding mode in Pseudomonas aeruginosa HDAC (Pa-HDAC), we designed and synthesized a series of TFMO-oxime ether derivatives. Most derivatives showed potent inhibitory activity against Pa-HDAC. Among them, compound 9q displayed the strongest enzyme inhibition with an IC50 value
