Accelerated Stability Studies: A Frequentist-Bayesian Hybrid Simulation Approach Implemented in the AccelStab R Package.

Stability assessment of vaccine drug products typically requires years of data collection. Accelerated stability studies offer a practical alternative by leveraging high-temperature data collected over shorter time periods. We model degradation using arbitrary nth order kinetics and derive a closed-form solution that enables extrapolation across time and temperature. We compare interval estimation methods including the delta method, bootstrap resampling, and Bayesian inference and propose a frequentist-Bayesian hybrid (FBH) posterior approximation framework based on a multivariate Student's t-

A Bayesian functional concurrent zero-inflated Dirichlet-multinomial regression model with application to infant microbiome.

The infant microbiome undergoes rapid changes in composition over time and is associated with long-term risks of conditions such as immune strength, allergy, asthma, and other health outcomes. Modeling the associations between exposures or treatments and microbial composition over time is essential for understanding the factors that drive these changes. Estimating these temporal dynamics has several challenges including repeated measures, overdispersion, compositionality, high-dimensional parameter spaces, and zero-inflation. Many longitudinal regression models used in human microbiome researc

Zero-Inflated Promotion Cure-Rate Models With Frailty and Flexible Activation Schemes.

We propose a zero-adjusted promotion cure-rate regression model that jointly accommodates instantaneous failures (times at or near-zero), a non-susceptible cured fraction, competing risks, and latent heterogeneity modeled with a Gamma frailty. The number of latent causes follows a Poisson distribution and their activation times follow a Weibull distribution. We derive closed-form survival and density functions under three activation schemes-minimum, maximum, and random-and allow covariates to act on the zero inflation and cure proportions as well as on the baseline time-to-event distribution.

ZILA-SRM: a probabilistic framework with zero-inflated latent models for robust strain reconstruction from metagenomes.

UNLABELLED: Resolving bacterial strain diversity from shotgun metagenomic data is fundamental to understanding intra-host evolution, transmission dynamics, and phenotypic heterogeneity. However, current probabilistic approaches face a severe "identifiability limit" when disentangling highly similar genomes. Under high-noise conditions, sequencing errors, coverage overdispersion, and collinearity confound standard expectation-maximization algorithms, resulting in overfitting and spurious "ghost" strains. Here, we introduce zero-inflated latent allocation for strain reconstruction from metagenom

On identification and estimation for sufficient cause interaction through a quasi-instrumental variable.

Mechanistic interaction concerns how exposures affect the outcome. When investigating mechanisms, synergism is the most mentioned type in the fields of genetic study and pharmacology. Synergism is defined under the framework of sufficient component cause model, which is difficult to be quantified directly. Sufficient cause interaction (SCI) is the only alternative metric to imply the existence of synergism. VanderWeele and Robins provided empirical tests for SCIs. However, this test only assesses the lower bound of SCIs rather than estimate SCIs directly due to the lack of the degree of freedo

Intercept Estimation of Semi-Parametric Joint Models in the Context of Longitudinal Data Subject to Irregular Observations.

Longitudinal data are often subject to irregular visiting times, with outcomes and visit times influenced by a latent variable. Semi-parametric joint models that account for this dependence have been proposed; among these, the Sun model is the most suitable for count data as it employs a multiplicative link function. Semi-parametric joint models define an intercept function as the mean outcome when all covariates are set to zero; this is differenced out in the course of estimation and is consequently not estimated. The Sun estimator thus provides estimates of relative covariate effects, but is

Goodness-of-Fit Testing for a Regression Model With a Doubly Truncated Response.

In survival analysis and epidemiology, among other fields, interval sampling is often employed. With interval sampling, the individuals undergoing the event of interest within a calendar time interval are recruited. This results in doubly truncated event times. Double truncation, which may appear with other sampling designs too, induces a selection bias, so ordinary statistical methods are generally inconsistent. In this paper, we introduce goodness-of-fit procedures for a regression model when the response variable is doubly truncated. With this purpose, a marked empirical process based on we

Evaluating Binary Outcome Classifiers Estimated from Survey Data.

Surveys are commonly used to facilitate research in epidemiology, health, and the social and behavioral sciences. Often, these surveys are not simple random samples, and respondents are given weights reflecting their probability of selection into the survey. We show that using survey weights can be beneficial for evaluating the quality of predictive models when splitting data into training and test sets. In particular, we characterize model assessment statistics, such as sensitivity and specificity, as finite population quantities and compute survey-weighted estimates of these quantities with

Understanding linear interaction analysis with causal graphs.

Interaction analysis using linear regression is widely employed in psychology and related fields, yet it often induces confusion among applied researchers and students. This paper aims to address this confusion by developing intuitive visual explanations based on causal graphs. By leveraging causal graphs with distinct interaction nodes, we provide clear insights into interpreting main effects in the presence of interaction, the rationale behind centering to reduce multicollinearity, and other pertinent topics. The proposed graphical approach could serve as a useful complement to existing alge

Integration of population-level data sources into an individual-level clinical prediction model for dengue virus test positivity.

The differentiation of dengue virus (DENV) infection, a major cause of acute febrile illness in tropical regions, from other etiologies, may help prioritize laboratory testing and limit the inappropriate use of antibiotics. While traditional clinical prediction models focus on individual patient-level parameters, we hypothesize that for infectious diseases, population-level data sources may improve predictive ability. To create a clinical prediction model that integrates patient-extrinsic data for identifying DENV among febrile patients presenting to a hospital in Thailand, we fit random fores

Modeling the multi-state natural history of rare diseases with heterogeneous individual patient data: A simulation study.

Multi-state survival models are used to represent the natural history of a disease, forming the basis of a health technology assessment comparing a novel treatment to current practice. Constructing such models for rare diseases is problematic, since evidence sources are typically much sparser and more heterogeneous. This simulation study investigated different one-stage and two-stage approaches to meta-analyzing individual patient data (IPD) in a multi-state survival setting when the number and size of studies being meta-analyzed are small. The objective was to assess methods of different comp

Type-I-error rate inflation in mixed models for repeated measures caused by ambiguous or incomplete model specifications.

Pre-specification of the primary analysis model is a pre-requisite to control the family-wise type-I-error rate (T1E) at the intended level in confirmatory clinical trials. However, mixed models for repeated measures (MMRM) have been shown to be poorly specified in study protocols. The magnitude of a resulting T1E rate inflation is still unknown. This investigation aims to quantify the magnitude of the T1E rate inflation depending on the type and number of unspecified model items as well as different trial characteristics. We simulated a randomized, double-blind, parallel group, phase III clin

Analysis of secondary failure time responses in studies with response-dependent sampling schemes.

Response-dependent sampling is routinely used as an enrichment strategy in the design of family studies investigating the heritable nature of disease. In addition to the response of primary interest, investigators often wish to investigate the association between biomarkers and secondary responses related to possible comorbidities. Statistical analysis regarding genetic biomarkers and their association with the secondary outcome must address the biased sampling scheme involving the primary response. In this article, we develop composite likelihoods and two-stage estimation procedures for such

Model detection for semiparametric accelerated failure additive model with right-censored data.

Censored data frequently appeared in applications across a variety of different areas like epidemiology or medical research. Traditionally statistical inference on this data mechanism was based on some pre-assigned models that will suffer from the risk of model-misspecification. This article proposes a two-folded shrinkage procedure for simultaneous structure identification and variable selection of the semiparametric accelerated failure additive model with right-censored data, in which the nonparametric functions are addressed by spline approximation. Under some regularity conditions, the con

Distribution-based maximum likelihood estimation methods are preferred for estimating Salmonella concentration in chicken when contamination data are highly left-censored.

Salmonella is a common chicken-borne pathogen that causes human infections. Data below the detection limit, referred to as left-censored data, are frequently encountered in the detection of pathogens. The approach of handling the censored data was regarded to affect the estimation accuracy of microbial concentration. In this study, a set of Salmonella contamination data was collected from chilled chicken samples using the most probable number (MPN) method, which consisted of 90.42% (217/240) non-detect values. Two simulated datasets with fixed censoring degrees of 73.60% and 90.00% were genera

Societal context-dependent multi-modal transportation network augmentation in Johannesburg, South Africa.

In most developing countries, formal and informal transportation schemes coexist without effective and smart integration. In this paper, the authors show how to leverage opportunities offered by formal and informal transportation schemes to build an integrated multi-modal network. Precisely, the authors consider integration of rickshaws to a bus-train network, by taking into account accessibility and societal constraints. By modelling the respective networks with weighted graphs, a graph augmentation problem is solved with respect to a composite cost taking into account constraints on the use

Spatio-temporal modeling for confirmed cases of lyme disease in Virginia.

Epidemiological data often include characteristics such as spatial and/or temporal dependencies and excess zero counts, which pose modeling challenges. Excess zeros in such data may arise from imperfect detection and/or relative rareness of the disease in a given location. Here, we studied the spatio-temporal variation in annual Lyme disease cases in Virginia from 2001-2016 and modeled the disease with a spatio-temporal hierarchical Bayesian model. Using observed ecological and environmental covariates, we constructed a predictive model for the disease spread over space and time, including spa

Analyzing Stress as a Multivariate Phenotype.

The stress phenotype is multivariate. Recent advances have broadened our understanding beyond characterizing the stress response in a single dimension. Simultaneously, the toolbox available to ecophysiologists has expanded greatly in recent years, allowing the measurement of multiple biomarkers from an individual at a single point in time. Yet these advances-in our conceptual understanding and available methodologies-have not yet been combined in a unifying multivariate statistical framework. Here, we offer a brief review of the multivariate stress phenotype and describe a general statistical
