Gαs and Gαq/11 protein coupling bias of two AVPR2 mutants (R68W and V162A) that cause nephrogenic diabetes insipidus.

Loss-of-function mutations of the arginine vasopressin receptor 2 gene (AVPR2) cause Nephrogenic diabetes insipidus (NDI). AVPR2 is a kind of G protein coupled receptor (GPCR) and mainly couples with Gαs protein leading to cAMP accumulation in the cell as a secondary messenger. Recent studies showed that some AVPR2 mutations could cause biased Gαq/11 protein coupling rather than Gαs. Investigation into the characterization of biased receptors may give insights into the relationship between the conformational change of the receptor because of the mutation and related downstream signaling. Implementing In-Cell Fast Photochemical Oxidation of Proteins in a Platform Incubator with a Movable XY Stage.

Fast photochemical oxidation of proteins (FPOP) is a protein footprinting technique that is being increasingly used in MS-based proteomics. FPOP is utilized to study protein-protein interactions, protein-ligand interactions, and protein conformational dynamics. This method has recently been extended to protein labeling in live cells (IC-FPOP), allowing the study of protein conformations in the complex cellular environment. Traditionally, IC-FPOP has been executed using a single cell flow system, in which hydrodynamic focusing drives cells along in a single file line, keeping the cells from clu…

Theoretical studies of the binding of trifluoperazine derivatives to site (82-93) of calmodulin: effect of lengthenings of the methylene linker chain on the binding affinity.

A theoretical study was performed of the comparative binding affinities to fragment (82-93) of calmodulin (CaM) of trifluoperazine (TFP) and three derivatives, in which the methylene chain linking the phenothiazine ring and the piperazinium group was lengthened by addition of one to three methylenes. The backbone of the oligopeptide was held in the alpha-helical conformation. The computations were performed with the SIBFA procedures (sum of interactions between fragments computed ab initio), which use empirical formulas based on ab initio self-consistent field computations. The interaction ene

Effects of Gold Nanospheres and Nanocubes on Amyloid-β Peptide Fibrillation.

Direct exposure or intake of engineered nanoparticles (ENPs) to the human body will trigger a series of complicated biological consequences. Especially, ENPs could either up- or downregulate peptide fibrillation, which is associated with various degenerative diseases like Alzheimer's and Parkinson's diseases. This work reports the effects of gold nanoparticles (AuNPs) with different shapes on the aggregation of an amyloid-β peptide (Aβ(1-40)) involved in Alzheimer's disease. Two kinds of AuNPs were investigated, i.e., gold nanospheres (AuNSs, ∼20 nm in diameter) and gold nanocubes (AuNCs, ∼20

Fc epitopes for human rheumatoid factors and the relationships of rheumatoid factors to the Fc binding proteins of microorganisms.

Work from our laboratories has shown that the major antigenic determinants for rheumatoid factors (RFs) are in the C gamma 2-C gamma 3 interface region of IgG in the same area that binds staphylococcal protein A (SPA). Furthermore, the Fc binding proteins of groups A, C and G streptococci as well as the Fc binding proteins induced on cell surfaces by herpes simplex virus type I also bind to the same area of IgG. These binding site similarities between RFs and the microbial Fc binding proteins suggested conformational similarities between the RF antigen combining regions and the Fc binding regi

Proposed Allosteric Inhibition of Cyclin-Dependent Kinase 4 by a Proline-Derived Acylsemicarbazide Compound with Antiproliferative Activity in Breast Cancer Cells.

Background: Cyclin-dependent kinase 4 (CDK4) is a key regulator of cell-cycle progression and an established therapeutic target for breast cancer. Although the unique architecture of its ATP-binding site has enabled the development of highly selective inhibitors, the emergence of acquired resistance highlights the need for alternative therapeutic strategies targeting protein conformational regulation. Methods: The conformational landscape of CDK4 was investigated in this study using accelerated molecular dynamics (aMD) simulations combined with Markov state model (MSM) analysis to identify cry…

Spectral studies of human erythrocyte catalase.

The optical absorption and circular dichroic spectra of human erythrocyte catalase (EC 1.11.1.6) and its cyanide, azide, and fluoride deriva … estimated from the CD spectrum in the far-ultraviolet region. The CD spectra also indicate that the protein conformation does not change appreciably after cyanide binding. The epr spectroscopy of the native enzyme and its cyanide complex are reported. The spectral results are compared with catalase obtained from other mammalian and bacterial sources.

Investigating the electrostatics underlying activation of the β2 adrenergic receptor.

G-protein coupled receptors (GPCRs) are the largest family of membrane proteins in humans and represent critical targets for drug discovery efforts. Among GPCRs, the β-2 adrenergic receptor (β2AR) has served as a prototypical example of the protein family as well as an important target for pulmonary diseases. As such, much work has been done to investigate this GPCR experimentally and computationally. Many of the interactions that drive activation of β2AR are defined by electrostatics, emphasizing the need for robust simulations with accurate force field models. Only with recent advancements i

Rapid calculation of protein chemical shifts using bond polarization theory and its application to protein structure refinement.

Although difficult to analyze, NMR chemical shifts provide detailed information on protein structure. We have adapted the semi-empirical bond polarization theory (BPT) to protein chemical shift calculation and chemical shift driven protein structure refinement. A new parameterization for BPT amide nitrogen chemical shift calculation has been derived from MP2 ab initio calculations and successfully evaluated using crystalline tripeptides. We computed the chemical shifts of the small globular protein ubiquitin, demonstrating that BPT calculations can match the results obtained at the DFT level o

Internalization and fusion mechanism of vesicular stomatitis virus and related rhabdoviruses.

Members of the Rhabdoviridae infect a wide variety of animals and plants, and are the causative agents of many important diseases. Rhabdoviruses enter host cells following internalization into endosomes, with the glycoprotein (G protein) mediating both receptor binding to host cells and fusion with the cellular membrane. The recently solved crystal structure of vesicular stomatitis virus G has allowed considerable insight into the mechanism of rhabdovirus entry, in particular the low pH-dependent conformational changes that lead to fusion activation. Rhabdovirus entry shows several distinct fe

Effects of sodium dihydrogen phosphate (MSP) and disodium hydrogen phosphate (DSP) on the glycation of casein (CN).

This study investigated the effects of phosphate addition on the Maillard reaction in glycated casein. Results showed that phosphate (especially at 100 mM) promoted the accumulation of Maillard intermediates and final products, while suppressing protein aggregation and increasing free amino group content. Structural analysis indicated a shift toward a more disordered conformation, enhancing reaction activity. Notably, specific phosphate treatments differentially modulated glycation sites and volatile compound formation; MSP significantly reduced aldehyde, ketone, and alcohol generation, contri

[Monoclonal antibodies cross-reacting with the tick-borne encephalitis virus and with the Venezuelan equine encephalomyelitis virus].

Employment of radioimmunoassay led to the demonstration of serological crossing between tick-borne encephalitis (TBE) virus and Venezuelan equine encephalomyelitis (VEE) virus. Using hybridoma technology, three hybridomas were produced secreting monoclonal antibodies (MAb) cross-reacting with these two viruses. With MAb, the epitope of binding of these antibodies was shown to be located on protein E of TBE virus and protein E1 of VEE virus. Despite the low percentage (14%) of homology of amino acid sequences of these proteins, 12 areas with homology from 24% to 63% were demonstrated. Consideri

Pathophysiology and pathological remodelling associated with dilated cardiomyopathy in broiler chickens predisposed to heart pump failure.

Broiler chickens selected for rapid growth are highly susceptible to dilated cardiomyopathy (DCM). In order to elucidate the pathophysiology of DCM, the present study examines the fundamental features of pathological remodelling associated with DCM in broiler chickens using light microscopy, transmission electron microscopy (TEM), and synchrotron Fourier Transform Infrared (FTIR) micro-spectroscopy. The morphological features and FTIR spectra of the left ventricular myocardium were compared among broiler chickens affected by DCM with clinical signs of heart pump failure, apparently normal fast

Discovery of Hsp70 inhibitors for allosteric dissociation of the Hsp70/BAG3 complex via structure-based de novo design.

Protein-protein interaction (PPI) with cochaperones could induce conformational changes of Hsp70. The Hsp70/BAG3 PPI shows tumor specificity and could be regarded as potential targets for cancer therapy. In this paper, a de novo structure-based design was carried out based on the analysis of conformational changes of Hsp70 in terms of the allosteric dissociation of BAG3. An effective small molecule, HAFI-11, was obtained and identified to bind at a novel allosteric site on the surface of Hsp70 through structure-activity relationship analysis and 2D 1H15N NMR studies. HAFI-11 binds to Hsp70 dir

Ligand-induced conformational changes in the mineralocorticoid receptor analyzed by protease mapping.

The human mineralocorticoid receptor (MR) binds the agonists aldosterone and cortisol and the antagonist progesterone with a comparably high affinity. We used limited proteolysis of human MR synthesized by in vitro translation to detect structural alterations induced by these different endogenous ligands. Steroid binding induces a conformational change within the receptor protein. This structural alteration renders a fragment of MR resistant to proteolysis. Agonists and antagonist vary in how well they protect the MR fragment against proteolysis. But the two agonists also differ in their abili

Prefusion stabilization of the Hendra and Langya virus F proteins.

Nipah virus (NiV) and Hendra virus (HeV) are pathogenic paramyxoviruses that cause mild-to-severe disease in humans. As members of the Henipavirus genus, NiV and HeV use an attachment (G) glycoprotein and a class I fusion (F) glycoprotein to invade host cells. The F protein rearranges from a metastable prefusion form to an extended postfusion form to facilitate host cell entry. Prefusion NiV F elicits higher neutralizing antibody titers than postfusion NiV F, indicating that stabilization of prefusion F may aid vaccine development. A combination of amino acid substitutions (L104C/I114C, L172F,

Measurement of the unfolded protein response (UPR) in monocytes.

In mammalian cells, the primary function of the endoplasmic reticulum (ER) is to synthesize and assemble membrane and secreted proteins. As the main site of protein folding and posttranslational modification in the cell, the ER operates a highly conserved quality control system to ensure only correctly assembled proteins exit the ER and misfolded and unfolded proteins are retained for disposal. Any disruption in the equilibrium of the ER engages a multifaceted intracellular signaling pathway termed the unfolded protein response (UPR) to restore normal conditions in the cell. A variety of patho

Chloroplast membranes and coupling factor conformations.

The demonstrated role of proton translocation and resulting electrochemical activity gradients (protonmotive force) in ATP synthesis by chloroplasts is noted. Evidence for the participation of conformational changes in the terminal ATPase (coupling factor, or CF1) is reviewed. Hydrogen exchange into ordinarily cyptic groups of the molecule occurs only when the subtending membranes are put under the stress of a protonmotive force. Since up to 100 hydrogen atoms per mole are involved in the energy-dependent exchange the conformational change permitting tham access to the medium must be a major o

HelixDTA: Dual-Branch Sequence-Structure Learning with Complete Target Structures for Robust and Interpretable Drug-Target Affinity Prediction.

Accurate prediction of drug-target affinity (DTA) is crucial for accelerating the discovery of drug candidates. Despite recent advances in machine learning methods, existing models often rely solely on either sequence information or protein pocket structures. This limitation prevents these models from fully capturing the critical three-dimensional (3D) physical information that governs molecular recognition, thus failing to meet the high-precision demands of drug discovery. To address this, we introduce HelixDTA, a deep learning framework featuring a parallel dual-branch architecture that inde
