Highly Recurrent Multinucleotide Mutations in SARS-CoV-2.

Multinucleotide mutations simultaneously replace multiple nucleotides. They are a significant contributor to evolution and disease, as well as to misdiagnosis, misannotation and other biases in genome data analysis. Multinucleotide mutations are generally thought to be rare and random events. However, by processing over 2 million publicly shared genomes, we show that certain multinucleotide mutations are highly recurrent in SARS-CoV-2: they repeatedly and consistently modify the same multiple nucleotides at the same genome position in the same way. The most frequent of these multinucleotide mu

Comparative genomics approach to infer ancestral cell karyotypes and reconstruct the evolutionary trajectories of plant chromosomes.

Chromosomes are key structural and functional components of heredity. Reconstruction of ancestral cell karyotypes (ACKs) and evolutionary trajectories of chromosomes (CETs) can reveal how structural and functional changes in chromosomes have occurred during evolution. The whole-genome duplication integrated analysis toolkit implements a telomere-centric model on the basis of the comparative analysis of gene collinearity within and between plant genomes to reconstruct the ACKs and CETs of many angiosperm plants whose genomes have been complicated by repeated polyploidization and subsequent repa

Plastid phylogenomics of the parietal clade of Malpighiales: ancestral genome synteny and congruent signal across exons, introns and spacers in support of Salicaceae relationships.

BACKGROUND AND AIMS: The parietal clade is one of the major lineages of the angiosperm order Malpighiales. Several nodes in the phylogenetic trees inferred from concatenated chloroplast genes exhibited low support, and various Malpighiales genera were found to have highly altered plastid genomes. METHODS: Here we newly generated seven complete plastid genomes to represent the major lineages of the pantropical genus Casearia using genome skimming. Together with published genome sequences of various sources, we comparatively analysed the genome structure of all major lineages of the Salicaceae

In vivo directed evolution of an ultrafast Rubisco from a semianaerobic environment imparts oxygen resistance.

Carbon dioxide (CO2) assimilation by the enzyme Ribulose-1,5-bisphosphate Carboxylase/Oxygenase (Rubisco) underpins biomass accumulation in photosynthetic bacteria and eukaryotes. Despite its pivotal role, Rubisco has a slow carboxylation rate ([Formula: see text]) and is competitively inhibited by oxygen (O2). These traits impose limitations on photosynthetic efficiency, making Rubisco a compelling target for improvement. Interest in Form II Rubisco from Gallionellaceae bacteria, which comprise a dimer or hexamer of large subunits, arises from their nearly fivefold higher [Formula: see text]

Detecting Introgression in Shallow Phylogenies: How Minor Molecular Clock Deviations Lead to Major Inference Errors.

Recent theoretical and algorithmic advances in introgression detection, coupled with the growing availability of genome-scale data, have highlighted the widespread occurrence of interspecific gene flow across the tree of life. However, current methods largely depend on the molecular clock assumption-a questionable premise given empirical evidence of substitution rate variation across lineages. While such rate heterogeneity is known to compromise gene flow detection among divergent lineages, its impact on closely related taxa at shallow evolutionary timescales remains poorly understood, likely

Where Did the Y Chromosome in the Spiny Rat Go, and How Did It Get There?

The XX/XY sex chromosome system is highly conserved across mammals, with rare exceptions where males lack a Y chromosome. Among these is the genus Tokudaia, a group of spiny rats comprising three species with unique sex chromosome systems deviating from the typical XX/XY pattern. While Tokudaia osimensis and Tokudaia tokunoshimensis have completely lost the Y chromosome, they retain some Y-linked genes on the X chromosome. In contrast, Tokudaia muenninki retains large sex chromosomes where both the X and Y chromosomes have fused with an autosome pair, carrying multi-copied Y-linked genes, incl

Evolution, structure and function of L-cysteine desulfidase, an enzyme involved in sulfur metabolism in the methanogenic archeon Methanococcus maripaludis.

The biosynthesis of sulfur-containing molecules, which play essential roles in cell metabolism, often relies on enzymes that mobilize sulfur from cysteine. The function of such enzyme, L-cysteine desulfidase CyuA, which catalyzes L-cysteine decomposition to pyruvate, ammonia, and hydrogen sulfide, remains incompletely understood. Here, we used phylogenetic, genetic, biochemical, spectroscopic, and structural approaches to connect molecular structure to cellular physiology and evolutionary history and elucidate CyuA's role in sulfur metabolism. We found that Methanococcales and several other ar

Evolution of Pineal Nonvisual Opsins in Lizards and the Tuatara and Identification of Lepidopsin: A New Opsin Gene.

Many lizards (Squamata), as well as the tuatara (Rhynchocephalia), are distinguished among vertebrate groups for the presence of the parietal eye, or "third eye", a structure derived from the pineal complex containing a simplified retina with photoreceptor cells. The parietal eye expresses nonvisual opsins that differ from the visual opsin repertoire of the lateral eyes. These are pinopsin (OPNP), parapinopsin (OPNPP), and parietopsin (OPNPT), all being evolutionary close to visual opsins. Here, we searched over 60 lepidosaurian genomes for pineal nonvisual opsins to check for the evolutionary

The evolution and adaptation of dengue virus: Basic concepts and public health implications in Indonesia.

Virus mutation and evolution are inevitable, including dengue virus (DENV). In fact, for a long time up to the present day, we have been confronted with the continuous evolution of viruses, marked by the emergence of novel viruses in humans with the potential to cause epidemics and pandemics. This review aims to emphasize the fundamental concepts of virus evolution, specifically in DENV, as well as its public health impact in Indonesia. As an RNA virus, DENV continuously evolves in the face of selection pressure, including that of the host immune responses. Observing the evolution of viruses i

From Macro to Micro: De Novo Genomes of Aedes Mosquitoes Enable Comparative Genomics Among Close and Distant Relatives.

The yellow fever mosquito (Aedes aegypti) is an organism of high medical importance because it is the primary vector for diseases such as yellow fever, Zika, dengue, and chikungunya. Its medical importance has made it a subject of numerous efforts to understand its biology. One such effort was the development of a high-quality reference genome (AaegL5). However, this reference genome was sourced from a highly inbred laboratory strain with unknown geographic origin. Thus, the reference is not representative of a wild mosquito, let alone one from its native range in sub-Saharan Africa. To better

A global blueberry phylogeny: Evolution, diversification, and biogeography of Vaccinieae (Ericaceae).

Vaccinieae is a morphologically diverse and species-rich (∼1430 species) tribe in Ericaceae. Although the majority of diversity is tropical, Vaccinieae are best known for temperate crops (i.e., blueberries, cranberries, and lingonberries) in Vaccinium. Vaccinium itself (∼500 species) has been previously suggested as highly polyphyletic and taxonomic boundaries among many of the other genera in the tribe remain uncertain. We assessed the evolutionary history of Vaccinieae with phylogenomic analyses based on a target-enrichment dataset containing 256 low-copy nuclear loci and 210 species represe

Determination of codon pattern and evolutionary forces acting on genes linked to inflammatory bowel disease.

Inflammatory bowel disease (IBD) is an inflammatory disorder of the gastrointestinal tract. The present study attempted to understand the codon usage preferences in genes associated with IBD progression. Compositional analysis, codon usage bias (CUB), Relative synonymous codon usage (RSCU), RNA structure, and expression analysis were performed to obtain a comprehensive picture of codon usage in IBD genes. Compositional analysis of 62 IBD-associated genes revealed that G and T are the most and least abundant nucleotides, respectively. ApG, CpA, and TpG dinucleotides were overrepresented or rand

Turnover of sex chromosomes in the Lake Tanganyika cichlid tribe Tropheini (Teleostei: Cichlidae).

Sex chromosome replacement is frequent in many vertebrate clades, including fish, frogs, and lizards. In order to understand the mechanisms responsible for sex chromosome turnover and the early stages of sex chromosome divergence, it is necessary to study lineages with recently evolved sex chromosomes. Here we examine sex chromosome evolution in a group of African cichlid fishes (tribe Tropheini) which began to diverge from one another less than 4 MYA. We have evidence for a previously unknown sex chromosome system, and preliminary indications of several additional systems not previously repor

Differentiated sex chromosomes, karyotype evolution, and spontaneous triploidy in carphodactylid geckos.

Geckos exhibit derived karyotypes without a clear distinction between macrochromosomes and microchromosomes and intriguing diversity in sex determination mechanisms. We conducted cytogenetic analyses in six species from the genera Nephrurus, Phyllurus, and Saltuarius of the gecko family Carphodactylidae. We confirmed the presence of a female heterogametic system with markedly differentiated and heteromorphic sex chromosomes in all examined species, typically with the W chromosome notably larger than the Z chromosome. One species, Nephrurus cinctus, possesses unusual multiple Z1Z1Z2Z2/Z1Z2W sex

Insertions and Deletions: Computational Methods, Evolutionary Dynamics, and Biological Applications.

Insertions and deletions constitute the second most important source of natural genomic variation. Insertions and deletions make up to 25% of genomic variants in humans and are involved in complex evolutionary processes including genomic rearrangements, adaptation, and speciation. Recent advances in long-read sequencing technologies allow detailed inference of insertions and deletion variation in species and populations. Yet, despite their importance, evolutionary studies have traditionally ignored or mishandled insertions and deletions due to a lack of comprehensive methodologies and statisti

Dynamic changes in the plastid and mitochondrial genomes of the angiosperm Corydalis pauciovulata (Papaveraceae).

BACKGROUND: Corydalis DC., the largest genus in the family Papaveraceae, comprises > 465 species. Complete plastid genomes (plastomes) of Corydalis show evolutionary changes, including syntenic arrangements, gene losses and duplications, and IR boundary shifts. However, little is known about the evolution of the mitochondrial genome (mitogenome) in Corydalis. Both the organelle genomes and transcriptomes are needed to better understand the relationships between the patterns of evolution in mitochondrial and plastid genomes. RESULTS: We obtained complete plastid and mitochondrial genomes from

Two ubiquitous aldo-keto reductases in the genus Papaver support a patchwork model for morphine pathway evolution.

The evolution of morphinan alkaloid biosynthesis in plants of the genus Papaver includes permutation of several processes including gene duplication, fusion, neofunctionalization, and deletion resulting in the present chemotaxonomy. A critical gene fusion event resulting in the key bifunctional enzyme reticuline epimerase (REPI), which catalyzes the stereochemical inversion of (S)-reticuline, was suggested to precede neofunctionalization of downstream enzymes leading to morphine biosynthesis in opium poppy (Papaver somniferum). The ancestrally related aldo-keto reductases 1,2-dehydroreticuline

Phylogenetic Relationships and Evolution of the Genus Eganvirus (186-Type) Yersinia pestis Bacteriophages.

Plague is an endemic infectious disease caused by Yersinia pestis. In this study, we isolated fourteen phages with similar sequence arrangements to phage 186; these phages exhibited different lytic abilities in Enterobacteriaceae strains. To illustrate the phylogenetic relationships and evolutionary relationships between previously designated 186-type phages, we analysed the complete sequences and important genes of the phages, including whole-genome average nucleotide identity (ANI) and collinearity comparison, evolutionary analysis of four conserved structural genes (V, T, R, and Q genes), a

Identifying candidate de novo genes expressed in the somatic female reproductive tract of Drosophila melanogaster.

Most eukaryotic genes have been vertically transmitted to the present from distant ancestors. However, variable gene number across species indicates that gene gain and loss also occurs. While new genes typically originate as products of duplications and rearrangements of preexisting genes, putative de novo genes-genes born out of ancestrally nongenic sequence-have been identified. Previous studies of de novo genes in Drosophila have provided evidence that expression in male reproductive tissues is common. However, no studies have focused on female reproductive tissues. Here we begin addressing
