Application of microdeletion and microduplication screening in preimplantation genetic testing: a case report.

BACKGROUND: Microdeletions and microduplications are chromosomal variants ranging up to 3 Mb in size. These abnormalities often arise spontaneously and have significant clinical implications, including developmental delay and congenital anomalies. Given the resolution of conventional preimplantation genetic testing for aneuploidy is > 5-10 Mb, these clinically significant abnormalities are missed. This study presents two cases where preimplantation genetic testing-whole genome sequencing successfully identified small, clinically significant abnormalities. CASE PRESENTATION: In the first case,

Discovery of the order 'Quisvirales' redefines the evolution of RNA replication and transcription in the phylum Pisuviricota.

Genome replication in positive-stranded RNA (ssRNA+) viruses is mediated by cognate enzymes, including ubiquitous RNA-dependent RNA polymera … ociated ssRNA+ viruses that, based on their conserved 3CLpro-RdRp module in replicase polyproteins, genome size (20-22 kb), and phylogeny, form a family-like cluster in a putative order, named 'Quisvirales'. Quisviruses have similar genome and replicase architectures to enveloped coronaviruses and other nidoviruses. Notably, quisviruses encode ORFs 1a and 1b …

Long-read PacBio genome sequencing of four environmental saprophytic Sporothrix species spanning the pathogenic clade.

BACKGROUND: The genus Sporothrix belongs to the order Ophiostomatales and contains mainly saprobic soil and plant fungi, although pathogenic species capable of causing human infections are also present. The whole-genomes of disease-causing species have already been sequenced and annotated but no comprehensive genomic resources for environmental Sporothrix species are available, thus limiting our understanding of the evolutionary origin of virulence-related genes and pathogenicity. RESULT: The genome assembly of four environmental Sporothrix species resulted in genome size of ~ 30.9 Mbp in Spo…

The KMT2A gene: mRNA differential expression in the ovary and a novel 13-nt nucleotide sequence variant associated with litter size in cashmere goats.

A genome-wide association study had shown that lysine methyltransferase 2A (KMT2A), which encodes the histone 3 lysine 4 methyltransferase and reportedly can regulate gametogenesis, steroidogenesis, and development as well as other biological processes, is a potential candidate gene influencing litter size in the dairy goat, suggesting its key function in animal reproduction. Here, we aimed to explore the genetic effects of the KMT2A gene on litter size in females of the Chinese indigenous cashmere goat, using a large sample size (n > 1,000), based on their levels of RNA transcription and DNA

Approximating prediction error variances and reliabilities in a multiple-trait genomic prediction model using Monte Carlo sampling.

We evaluated four existing Monte Carlo-based methods for approximating prediction error variances and reliabilities in a multiple-trait genomic prediction model. All four methods yielded consistent approximations of the exact values. Genomic prediction models, such as genomic best linear unbiased prediction (GBLUP), use genomic data to improve the accuracy of estimated genetic values. As the number of genotypes and traits increases, the exact calculation of prediction error variances (PEVs) and reliabilities becomes computationally infeasible due to the need to invert the coefficient matrix of

G2P datasets: a hub for genomic datasets for predictive modeling in plants and animals.

We present G2P Datasets, a novel, open-access repository of publicly available genomic datasets for plants and animals. G2P Datasets currently hosts more than 100 public genomic datasets, meticulously compiled from diverse publications. The repository hosts meta-data (including digital object identifier for the hosted datasets) and scripts that can be used to download and read each dataset hosted into an R-environment. Scientists can submit new datasets by completing an online form. Additionally, many of the curated datasets are accessible through Kaggle and through links that allow rapid down

DeepMAP: Deep CNN Classifiers Applied to Optical Mapping for Fast and Precise Species-Level Metagenomic Analysis.

DNA optical mapping is a powerful technique commonly used for structural variant calling and genome assembly verification. Despite being inherently high-throughput, the method has not yet been applied to highly complex settings such as species identification in microbiome analysis due to the lack of alignment algorithms that can both assign large numbers of reads in minutes and handle large database size. In this work, we present a novel genomic classification pipeline based on deep convolutional neural networks for optical mapping data (DeepMAP), which can perform fast and accurate assignment

Sex differentiation, divergence, and introgression in the leishmaniasis vector Lutzomyia longipalpis.

An estimated one billion people are at risk of acquiring the disease leishmaniasis annually. This disease, among others, is transmitted to humans via sandfly vectors of the family Psychodidae. In the Neotropics, Lutzomyia longipalpis is one of the most common vectors of leishmaniasis, but little is known about its genetics and population structure, hampering control efforts. We generated sex-specific genome assemblies of Lu. longipalpis from Colombia, and examined population genomics of this species. We found that sex accounts for ~11% of genome-wide variation, primarily driven by differentiat

A Rare Case of Concurrent 2q34q36 Duplication and 2q37 Deletion in a Neonate with Syndromic Features.

Large-scale genomic structural variations can have significant clinical implications, depending on the specific altered genomic region. Briefly, 2q37 microdeletion syndrome is a prevalent subtelomeric deletion disorder characterized by variable-sized deletions. Affected patients exhibit a wide range of clinical manifestations, including short stature, facial dysmorphism, and features of autism spectrum disorder, among others. Conversely, isolated duplications of proximal chromosome 2q are rare and lack a distinct phenotype. In this report, we provide an extensive molecular analysis of a 15-day

Genome-wide association study identifies 30 loci associated with bipolar disorder.

Bipolar disorder is a highly heritable psychiatric disorder. We performed a genome-wide association study (GWAS) including 20,352 cases and 31,358 controls of European descent, with follow-up analysis of 822 variants with P < 1 × 10-4 in an additional 9,412 cases and 137,760 controls. Eight of the 19 variants that were genome-wide significant (P < 5 × 10-8) in the discovery GWAS were not genome-wide significant in the combined analysis, consistent with small effect sizes and limited power but also with genetic heterogeneity. In the combined analysis, 30 loci were genome-wide significant, inclu

Genetic architecture of cardiac dynamic flow volumes.

Cardiac blood flow is a critical determinant of human health. However, the definition of its genetic architecture is limited by the technical challenge of capturing dynamic flow volumes from cardiac imaging at scale. We present DeepFlow, a deep-learning system to extract cardiac flow and volumes from phase-contrast cardiac magnetic resonance imaging. A mixed-linear model applied to 37,653 individuals from the UK Biobank reveals genome-wide significant associations across cardiac dynamic flow volumes spanning from aortic forward velocity to aortic regurgitation fraction. Elucidating the relationship between migraine risk and brain structure using genetic data.

Migraine is a highly common and debilitating disorder that often affects individuals in their most productive years of life. Previous studies have identified both genetic variants and brain morphometry differences associated with migraine risk. However, the relationship between migraine and brain morphometry has not been examined on a genetic level, and the causal nature of the association between brain structure and migraine risk has not been determined. Using the largest available genome-wide association studies to date, we examined the genome-wide genetic overlap between migraine and intrac

Inbreeding, effective population size, and coancestry in the Latxa dairy sheep breed.

Traditionally, breeding programs have estimated and managed inbreeding based on pedigree information. The availability of genomic marker panels has made possible new alternatives to achieve more precise estimates, for example in case of missing pedigree. The objective of the present study was to assess and compare, different estimation methods (pedigree-based methodologies, single SNP-based approach (homozygosity) and runs of homozygosity-based method) to analyze the evolution of genetic diversity measured as inbreeding or as coancestry of 3 selected populations of Latxa dairy sheep (Latxa Car

Evolutionary Strategies for Body Size.

Humans show marked variation in body size around the world, both within and among populations. At present, the tallest people in the world are from the Netherlands and the Balkan countries, while the shortest populations are central African Pygmies. There are genetic, genetic plasticity, developmental, and environmental bases for size variation in Homo sapiens from the recent past and the present. Early populations of Homo species also have shown considerable size variation. Populations from the present and the past are also marked by sexual dimorphism, which, itself, shows group variation. Longer scans boost prediction and cut costs in brain-wide association studies.

A pervasive dilemma in brain-wide association studies1 (BWAS) is whether to prioritize functional magnetic resonance imaging (fMRI) scan time or sample size. We derive a theoretical model showing that individual-level phenotypic prediction accuracy increases with sample size and total scan duration (sample size × scan time per participant). The model explains empirical prediction accuracies well across 76 phenotypes from nine resting-fMRI and task-fMRI datasets (R2 = 0.89), spanning diverse scanners, acquisitions, racial groups, disorders and ages. For scans of ≤20 min, accuracy increases line

Spleen volume in relation to ulcerative colitis and Crohn's disease: a Mendelian randomization study.

Prior research has established the significance of spleen volume (SV) in the pathogenesis and advancement of ulcerative colitis (UC) and Crohn's disease (CD). Nevertheless, these investigations are predominantly observational, thereby leaving their causal associations ambiguous. Moreover, the breadth of existing research is constrained by various uncontrollable variables in clinical settings. This study aims to deduce the causal link between SV and the susceptibility to UC and CD through a genetic perspective. The objective of this study was to investigate the genetic association between SV an

Including known covariates can reduce power to detect genetic effects in case-control studies.

Genome-wide association studies (GWAS) search for associations between genetic variants and disease status, typically via logistic regression. Often there are covariates, such as sex or well-established major genetic factors, that are known to affect disease susceptibility and are independent of tested genotypes at the population level. We show theoretically and with data from recent GWAS on multiple sclerosis, psoriasis and ankylosing spondylitis that inclusion of known covariates can substantially reduce power for the identification of associated variants when the disease prevalence is lower

CRISPR-Cas3-based editing for targeted deletions in a mouse model of transthyretin amyloidosis.

CRISPR-Cas3 represents a mechanistically distinct genome-editing system compared to Cas9 that generates long-range deletions rather than small indels, thereby reducing the risk of residual protein function from in-frame mutations. Here we evaluated CRISPR-Cas3 to correct mutations in the TTR gene causing transthyretin amyloidosis, a systemic proteinopathy where loss of mutant TTR in the liver offers therapeutic benefit. Through CRISPR RNA optimization we achieved 58.9% ± 0.5% editing at the TTR locus in vitro, inducing large deletions that abolished TTR expression. Cas3 generated mostly direct
