Integration of multi-omics data using adaptive graph learning and attention mechanism for patient classification and biomarker identification.

With the rapid development and accumulation of high-throughput sequencing technology and omics data, many studies have conducted a more comprehensive understanding of human diseases from a multi-omics perspective. Meanwhile, graph-based methods have been widely used to process multi-omics data due to its powerful expressive ability. However, most existing graph-based methods utilize fixed graphs to learn sample embedding representations, which often leads to sub-optimal results. Furthermore, treating embedding representations of different omics equally usually cannot obtain more reasonable int

Babesia duncani multi-omics identifies virulence factors and drug targets.

Babesiosis is a malaria-like disease in humans and animals that is caused by Babesia species, which are tick-transmitted apicomplexan pathogens. Babesia duncani causes severe to lethal infection in humans, but despite the risk that this parasite poses as an emerging pathogen, little is known about its biology, metabolic requirements or pathogenesis. Unlike other apicomplexan parasites that infect red blood cells, B. duncani can be continuously cultured in vitro in human erythrocytes and can infect mice resulting in fulminant babesiosis and death. We report comprehensive, detailed molecular, ge

Multi-omic features of oesophageal adenocarcinoma in patients treated with preoperative neoadjuvant therapy.

Oesophageal adenocarcinoma is a poor prognosis cancer and the molecular features underpinning response to treatment remain unclear. We investigate whole genome, transcriptomic and methylation data from 115 oesophageal adenocarcinoma patients mostly from the DOCTOR phase II clinical trial (Australian New Zealand Clinical Trials Registry-ACTRN12609000665235), with exploratory analysis pre-specified in the study protocol of the trial. We report genomic features associated with poorer overall survival, such as the APOBEC mutational and RS3-like rearrangement signatures. We also show that positron

Multi-omics integration reveals a core network involved in host defence and hyperkeratinization in psoriasis.

OBJECTIVES: The precise pathogenesis of psoriasis remains incompletely explored. We aimed to better understand the underlying mechanisms of psoriasis, using a systems biology approach based on transcriptomics and microbiome profiling. METHODS: We collected the skin tissue biopsies and swabs in both lesional and non-lesional skin of 13 patients with psoriasis, 15 patients with psoriatic arthritis and healthy skin from 12 patients with ankylosing spondylitis. To study the similarities and differences in the molecular profiles between these three conditions, and the associations between the host

Sugar Alcohol-Driven Synbiotic Confers Growth Promotion and Disease Resistance in Panax notoginseng.

The efficacy of synbiotic ("probiotic + prebiotic") strategies against soil-borne diseases is often limited by the low specificity of conventional prebiotics, which may also stimulate pathogens. Here, we developed a precision synbiotic system using a sugar alcohol mixture (SAs) as a selective substrate for the probiotic yeast Saitozyma podzolica (SP), while being poorly utilized by the root rot pathogen Ilyonectria vredehoekensis (I1). In Panax notoginseng, the synbiotic system simultaneously enhanced root biomass and reduced root rot incidence. Multiomics analyses revealed dual mechanisms und…

OpenDVP: an experimental and computational framework for community-empowered deep visual proteomics.

Deep visual proteomics (DVP) is an emerging approach for cell-type-specific and spatially resolved proteomics. However, its broad adoption has been constrained by the lack of an open-source end-to-end workflow within a community-driven ecosystem. Here we introduce openDVP, an experimental and computational framework for accessible and scalable DVP. OpenDVP combines open-source image analysis tools (MCMICRO, QuPath and napari) with scverse formats (AnnData and SpatialData) for multiomics integration. It provides two workflows: a fast-track pipeline requiring no image analysis expertise, and an …

Acyl-CoA Oxidase-Mediated β-Oxidation Regulates the Lifestyle Transition of Metarhizium rileyi from Insect Pathogen to Plant Mutualist.

Metarhizium rileyi as a widely distributed insect pathogenic fungus, has a promising application prospect in pest control. This study investigates M. rileyi strain XSBN200920 following its endophytic colonization of Nicotiana benthamiana. The fungus establishes systemic endophytic relationships via foliar spray and root drench, significantly improving plant height, stem thickness, leaf area, biomass, and chlorophyll content. Colonized plants showed more than 50% reduction in Spodoptera litura damage and approximately 70% decrease in Alternaria alternata disease severity. Multiomics analyses re…

GSH-AsA Cycle-Mediated "Vaccine-like" Priming Induced by Low-Dose Polystyrene Nanoplastics Enhances Plant Stress Resilience.

Nanoplastics (NPs) pollution poses an increasing threat to agricultural sustainability, yet whether low-dose exposure can prime plant defense responses remains unexplored. Here, we demonstrate that low-dose polystyrene nanoplastics' (PS-NPs) pretreatment (10 mg/L) alleviates growth inhibition caused by subsequent high-dose stress (50 mg/L) in tomato plants, evidenced by restored photosynthetic homeostasis (Fv/Fm: 0.82 ± 0.02) and reduced oxidative damage. Integrated multiomics analysis identified the GSH-AsA cycle as the core regulatory hub. Pretreatment reprogrammed this cycle through transcr…

The microenvironment dictates glyco-immune surveillance via HSF1-mediated metabolism.

Altered glucose metabolism is an auspicious feature of solid tumors, but is it an intrinsic property of tumor cells or a metabolic adaptation to the tumor microenvironment? Using normal epithelial cells cultured in a physiological culture medium under conditions that mimic the physical properties of healthy or cancerous tissues, we establish multiomics relationships between the biochemical and physical properties of the microenvironment and its impact on biosynthetic outputs of altered glucose metabolism. We find that microenvironmental properties, such as hyperglycemia, can affect the composi…

Gastrointestinal and Colonic Metabolism of Different Types of Pea Proteins: Analysis of Structures and Metabolites.

This study systematically evaluated the gastrointestinal fate of pea 7S, 11S globulin, and pea protein isolate (PPI) and their impact on gut using INFOGEST digestion, fecal fermentation, and multiomics approaches. During the gastrointestinal stage, pea proteins were largely digested, while pea 7S globulins and PPI exhibited partial resistance to gastric digestion. Intestinal digestion significantly enhanced Lys bioavailability, although Met remained as the first limiting amino acid across all pea proteins. During in vitro fermentation inoculated with microbiota from hyperuricemic individuals, …

Dysregulated tryptophan metabolism and gut microbiota in chronic hypoxia-induced pulmonary hypertension rats.

Pulmonary hypertension (PH) is a life-threatening disease, mainly caused by pulmonary arterial inflammation and remodeling, which resulted in elevated pulmonary arterial pressure (PAP) and ultimate rightsided heart failure. In the present study, Wistar rats were exposed to hypoxia for four weeks to induce PH. Multiomics approaches integrating 16S rRNA sequencing, untargeted and targeted metabolomics were utilized to identify alterations in gut microbiota and host metabolism associated with hypoxia-induced pulmonary hypertension. Rats exposed to hypoxia for four weeks exhibited the increased ri…

Integrated multimodal cell atlas of Alzheimer's disease.

Alzheimer's disease (AD) is the leading cause of dementia in older adults. Although AD progression is characterized by stereotyped accumulation of proteinopathies, the affected cellular populations remain understudied. Here we use multiomics, spatial genomics and reference atlases from the BRAIN Initiative to study middle temporal gyrus cell types in 84 donors with varying AD pathologies. This cohort includes 33 male donors and 51 female donors, with an average age at time of death of 88 years. We used quantitative neuropathology to place donors along a disease pseudoprogression score. Pseudop…

Genome Combination Improvement Strategy Promotes Efficient Spinosyn Biosynthesis in Saccharopolyspora spinosa.

Spinosyns are secondary metabolites produced by Saccharopolyspora spinosa known for their potent insecticidal properties and broad pesticidal spectrum. We report significant advancements in spinosyn biosynthesis achieved through a genome combination improvement strategy in S. spinosa. By integrating modified genome shuffling with ultraviolet mutation and multiomics analysis, we developed a high-yield spinosyn strain designated as YX2. The levels of most proteins and metabolites linked to primary metabolism and spinosyn biosynthesis were greater in this strain than those in S. spinosa. Based on…

Multi-Omics Pan-Cancer Bioinformatics Workflow for Evaluating PTDSS1 and PTDSS2 as Prognostic and Immune Biomarkers.

The phosphatidylserine synthesis enzymes PTDSS1 and PTDSS2 play important roles in cellular processes, including membrane composition and signal transduction. Abnormal expressions of these enzymes has been associated with tumor-associated macrophage infiltration and poor survival outcomes in breast cancer. However, their comprehensive roles across different cancer types remain unclear. In this study, we performed a pan-cancer analysis to evaluate the diagnostic, prognostic, immune infiltration, and immunotherapeutic relevance of PTDSS1 and PTDSS2. Multiple public databases were used to analyze

Alzheimer's disease biological domain sub-stratification enhances the precision of functional analyses.

INTRODUCTION: The Target Enablement to Accelerate Therapy Development for AD (TREAT-AD) bioinformatics pipeline employs a rank-and-organize strategy. Disease-associated genes drive enrichment of large AD-linked endophenotypes. However, these biological areas were too large to promote hypothesis development or target identification. Here we delineate subdomains that map to, and enrich, specific biological processes. METHODS: To refine the biodomains into more focused areas, we built κ networks out of the Gene Ontology terms in the biodomain and employ shared gene annotation between terms to de
