An OGP binding protein complex-mimicking peptide hydrogel for dental pulp regeneration.

The regeneration of the dentin-pulp complex remains a critical challenge in oral regenerative medicine. Osteogenic growth peptide (OGP) has garnered significant attention due to its theoretical ability to promote the differentiation of human dental pulp stem cells (hDPSCs). However, its clinical potential is limited by rapid diffusion and susceptibility to enzymatic degradation within the tissue microenvironment. Inspired by the natural OGP-OGP binding protein (OGPBP) system, this study reports an OGPBP complex-mimicking peptide hydrogel (Gel Nap-OGP) for dental pulp regeneration. Gel Nap-OGP

Protein corona guided albumin-binding paclitaxel nanoparticles for treatment of intracranial tumors.

Albumin-bound paclitaxel (Abraxane) exhibits potent antitumor activity, but its suboptimal pharmacokinetics and the restrictive blood-brain barrier (BBB) greatly limit the broader application of albumin-based paclitaxel formulations in intracranial tumors. In this work, we engineered size-uniform (~ 160 nm) paclitaxel-albumin nanoparticles (Fe3+@SA-PTX) via simple one-step nano-precipitation method guided by a "protein corona intervention" strategy. During nanoparticle fabrication, tannic acid-Fe3+ (TA-Fe3+) were strategically introduced. On the one hand, the introduction of TA-Fe3+ shell coul

Estimation of Absolute Protein-DNA Binding Free Energy Using Streamlined Geometric Formalism.

Protein-DNA complexes are involved in vital cellular functions such as gene regulation, replication, transcription, packaging, rearrangement, and damage repair. In this work, we proposed an intricate streamlined geometric formalism for computing the absolute binding free energy, which can be used to obtain chemically accurate in silico estimation of the binding free energy of three protein-DNA complexes. In the formalism, a series of potential of mean force simulations, using the hybrid Gaussian-Accelerated Well-Tempered Metadynamics-Extended Adaptive Biasing Force sampling method (GaWTM-eABF)

Structural and biochemical basis for retinol-binding protein 4 antagonism by tinlarebant.

BACKGROUND AND PURPOSE: Retinol-binding protein 4 (RBP4) is a member of the lipocalin superfamily that is connected to disease states such as insulin resistance, fatty liver disease and ocular disorders including Stargardt disease. Several retinoid and non-retinoid antagonists of this protein have been developed for potential clinical use, but none have yet received FDA approval. Tinlarebant, a derivative of the early lead RBP4 antagonist, A1120, was reported to slow macular lesion growth in Stargardt disease patients. However, its precise mechanism of RBP4 antagonism remains undisclosed. EXP

Efficient Protein-Ligand Binding Free Energy Estimation with Coarse-Grained Funnel Metadynamics.

Despite considerable advances in computational chemistry, bridging the gap between the accuracy of all-atom molecular dynamics (AA-MD) and the high-throughput capabilities of docking remains an unsolved problem in protein-ligand binding free energy predictions. In this work, we propose to address this challenge through coarse-grained funnel metadynamics (CG-FMD) with the Martini 3 force field. This approach combines the reduced computational cost of a CG representation with state-of-the-art enhanced sampling techniques and the interpretability of a physics-based force field. Specifically, the

RNA-binding protein LARP6 coordinates hepatic stellate cell activation and liver fibrosis.

Metabolic syndrome and excessive alcohol consumption (MetALD) result in liver injury and fibrosis, which are driven by increased collagen production by activated hepatic stellate cells (HSCs). Our previous studies demonstrated that LARP6, an RNA-binding protein, may facilitate collagen production. However, the expression and function of LARP6 as a regulator of fibrosis development in a disease-relevant model remain poorly understood. We demonstrated that LARP6 was upregulated in human activated HSCs in metabolic dysfunction-associated steatohepatitis (MASH) and MetALD. By using single-nucleus

The Role of Cold-Inducible RNA-Binding Protein (CIRP) in Neurological Disorders.

Cold-inducible RNA-binding protein (CIRP) is a critical molecule in the central nervous system (CNS) with functions that depend on its subcellular localization, exhibiting biphasic regulatory roles in both physiological and pathological processes. Under physiological conditions, intracellular cold-inducible RNA-binding protein (iCIRP) contributes to the maintenance of circadian rhythms by regulating the stability of core clock gene mRNAs and exerts neuroprotective effects during mild hypothermia by preserving the blood-brain barrier and inhibiting apoptosis. Pathologically, extracellular cold-

ApoB-derived receptor-binding domains facilitate recombinant protein delivery into egg yolk.

Proteins that accumulate in egg yolk are typically enriched in terminal sialylation, a feature that enhances protein stability and makes the yolk a favorable environment for the production of therapeutic recombinant proteins. However, to date, efficient strategies for directing recombinant proteins into the yolk remain limited. Aside from approaches involving fusion to the Fc region of human immunoglobulin G (IgG), no broadly applicable method has been established to effectively accumulate recombinant proteins within the egg yolk. Here, we designed a yolk-targeting peptide (YT peptide) compose

A penicillin-binding protein inhibitor series to target drug-resistant Neisseria gonorrhoeae.

Emerging multidrug-resistant Neisseria gonorrhoeae strains possessing altered penA alleles (encoding penicillin-binding protein 2, PBP2) threaten the utility of ceftriaxone, the last remaining outpatient antibiotic for gonorrhoea treatment, posing a global health emergency. Here we report a benzoxaborinine-based penicillin-binding protein inhibitor series (boro-PBPi) developed to address penA-mediated ceftriaxone resistance. Optimization of boro-PBPi led to the identification of compound 21 (VNRX-14079), which exhibited potent antibacterial activity against multidrug-resistant N. gonorrhoeae t

Fatty acid-binding protein 5 deficiency impairs alveolar macrophage function and metabolism.

Macrophages are large mononuclear immune cells that participate in host protection, not only by phagocytosing foreign or infected cells and initiating inflammatory responses, but also by contributing to the resolution of inflammation. Chronic Obstructive Pulmonary Disease (COPD) is characterized by increased numbers of macrophages in lung tissue, with altered engulfment capabilities. However, the molecular pathways leading to macrophage dysfunction in COPD remain unclear. Using integrated genetics and genomics approaches, we previously identified Fatty Acid Binding Protein 5 (FABP5) as a key t

Uncovering novel protein pathways regulating bioavailable testosterone through sex hormone-binding globulin.

Bioavailable testosterone (BAT), a critical factor for reproductive, metabolic, and psychological health, is primarily regulated by sex hormone-binding globulin (SHBG). However, the molecular mechanisms driving SHBG-mediated regulation of BAT remain unclear. Identifying key protein regulators offers promising therapeutic opportunities for testosterone-related disorders. We conducted a comprehensive proteome-wide Mendelian randomization (PWMR) and colocalization analysis using large-scale pQTL and GWAS datasets. Mediation MR assessed SHBG's role in regulating BAT, and functional enrichment, pro

Structural basis for heme binding by the Shr protein from Streptococcus pyogenes.

Streptococcus pyogenes causes a range of infectious diseases. In an era of increasing antibiotic resistance, new antimicrobial strategies targeting virulence factors, rather than essential survival mechanisms, are being explored. A key virulence factor in S. pyogenes is the bacterial iron acquisition system, because iron is essential but limited in the host due to sequestration by proteins like hemoglobin. The bacteria S. pyogenes possesses the Shr protein that acquires heme from host hemoglobin and transfers it to Shp, a membrane proximity protein. Shr comprises multiple domains, including tw

The emerging role of fatty acid-binding protein 3 (FABP3) in cancer.

Fatty acid-binding proteins (FABPs) are intracellular transporter proteins that regulate lipid transport, signalling, and homeostasis. In this review, we assess whether upregulation of FABP3 is oncogenic. Cancers where overexpression of FABP3 was shown to be oncogenic included breast, brain, nonsmall cell lung cancer (NSCLC), gastric, melanomas, and leiomyosarcoma. FABP3 knockdown in brain, oesophageal, and melanoma cell lines reduced proliferation, migration, invasion, and colony formation in vitro, and attenuated glioma tumour burden in vivo. In tumours and the tumour immune microenvironment

Bacteria deliver a microtubule-binding protein into mammalian cells to promote colonization.

Pathogenic Bordetella bacteria infect the ciliated respiratory epithelia of mammalian and avian hosts. Several bacterial proteins mediate host cell adhesion, but filamentous hemagglutinin (FhaB) is a principal adhesin because mutants lacking this protein exhibit profound colonization defects. Here, we show that FhaB carries a C-terminal microtubule-binding domain (FhaB-CT), which is translocated into the host-cell cytoplasm to promote bacterial colonization. Cryogenic electron microscopy of microtubule-bound FhaB-CT shows that the domain binds primarily to α-tubulin through a network of polar

Revisiting SmE16, a calcium-binding protein from Schistosoma mansoni with unknown functions.

Schistosoma mansoni is the causative agent of schistosomiasis, a disease that affects millions of people worldwide. Calcium signaling, essential for various parasite processes, emerges as a potential target. In this study, we focused on the calcium binding protein SmE16, initially identified as an egg-specific antigen from S. mansoni. However, our results indicate that SmE16 is a widely expressed protein, present across all developmental stages and tissues, with high expression in the adult worm's esophagus, evidenced by our in situ hybridization experiments. The recombinant protein was expres

Induction of hepatitis B core protein aggregation targeting an unconventional binding site.

The hepatitis B virus (HBV) infection is a major global health problem, with chronic infection leading to liver complications and high death toll. Current treatments, such as nucleos(t)ide analogs and interferon-α, effectively suppress viral replication but rarely cure the infection. To address this, new antivirals targeting different components of the HBV molecular machinery are being developed. Here we investigated the hepatitis B core protein (HBc) that forms the viral capsids and plays a vital role in the HBV life cycle. We explored two distinct binding pockets on the HBV capsid: the centr

The emerging role of fatty acid binding protein 7 (FABP7) in cancers.

Fatty acid binding protein 7 (FABP7) is an intracellular protein involved in the uptake, transportation, metabolism, and storage of fatty acids (FAs). FABP7 is upregulated up to 20-fold in multiple cancers, usually correlated with poor prognosis. FABP7 silencing or pharmacological inhibition suggest FABP7 promotes cell growth, migration, invasion, colony and spheroid formation/increased size, lipid uptake, and lipid droplet formation. Xenograft studies show that suppression of FABP7 inhibits tumour formation and tumour growth, and improves host survival. The molecular mechanisms involve promot

The potential role of heparin-binding protein in neonatal sepsis: research progress.

Neonatal sepsis is a major global health challenge, leading to significant morbidity and mortality in newborns. The search for precise biomarkers for its early prediction in clinical settings has been ongoing, with heparin-binding protein (HBP) emerging as a promising candidate. Originating from granules in neutrophils, HBP is released into the bloodstream in response to infection and plays a pivotal role in the body's inflammatory response. Its significance extends beyond its inflammatory origins; research indicates dynamic changes in HBP levels are strongly linked to reduce in-hospital morta

A TME-enlightened protein-binding photodynamic nanoinhibitor for highly effective oncology treatment.

The efficiency of photodynamic therapy (PDT) is greatly dependent on intrinsic features of photosensitizers (PSs), but most PSs suffer from narrow diffusion distances and short life span of singlet oxygen (1O2). Here, to conquer this issue, we propose a strategy for in situ formation of complexes between PSs and proteins to deactivate proteins, leading to highly effective PDT. The tetrafluorophenyl bacteriochlorin (FBC), a strong near-infrared absorbing photosensitizer, can tightly bind to intracellular proteins to form stable complexes, which breaks through the space-time constraints of PSs a
