Capturing meta-stable conformations of enzymes and ligand complexes demands structural snapshots beyond static crystal structures. While time-resolved serial crystallography at room temperature offers a time-resolution down to the femto-second domain, it requires large amounts of micro crystals, specialized beamlines, and considerable experience. Moreover, as the majority of enzymes display turnover-times in the millisecond domain or slower, simpler methods can provide meaningful structural insight into enzyme catalysis. Vitrification of protein crystals can trap reaction intermediates by rapi

Effective control of fluid flows is critical across transportation, energy and medicine, where it can increase lift, reduce drag, enhance mixing and attenuate noise1-3. Yet fluids are notoriously difficult to control because they involve high-dimensional, nonlinear and multiscale dynamics that resist conventional approaches4-6. Reinforcement learning has driven remarkable progress in fields such as protein folding and complex games, which have shared benchmarks and standardized environments7-10. Fluid dynamics has lacked such infrastructure, so each controller is typically tuned to a single ge

Molecular dynamics simulations based on coarse-grained (CG) models are used to accelerate conformational dynamics of biomolecules and other chemical systems with reduced computational costs. CG models achieve this by discarding atomic information necessary for downstream structural analysis. Recovering the atomic detail from CG structures, i.e., backmapping, remains a fundamental challenge in multiscale modeling, especially for proteins and complex biomolecular assemblies. Recent machine learning methods have shown promise in reconstructing atomistic details, but most approaches only target si

Protein language models (pLMs) generate high-dimensional representations of proteins, so called embeddings, that capture complex information stored in the set of evolved sequences. Interpreting these embeddings remains an important challenge. ProtSpace provides one solution through an open-source Python package that visualizes protein embeddings interactively in 2D and 3D. The combination of embedding space with protein 3D structure view aids in discovering functional patterns readily missed by traditional sequence analysis. We present two examples to showcase ProtSpace. First, investigations

YesT, a putative protein from Bacillus subtilis ATCC 6633 that has been provisionally classified as a rhamnogalacturonan acetyl esterase (RGAE) in CE-12 family, was cloned, expressed in Escherichiacoli Rosetta (DE3), and purified. The enzyme is monomeric with a molecular mass of 37 kDa and presents thermophilic properties similar to RGAE from Aspergillus aculeatus, although YesT is more alkaliphilic. The study of inhibitors confirmed the importance of the His and the nucleophilic Ser for the esterase activity, apart from the Asp from the catalytic triad. This enzyme also presents broad substra

BACKGROUND: Alzheimer's disease (AD) is a neurodegenerative disease that exacts a huge toll on the patient, the healthcare system and society in general. Abundance and morphology of protein aggregates such as amyloid β plaques and tau tangles, along with cortical atrophy and gliosis are used as measures to assess the changes in the brain induced by the disease. Not all of these parameters have a direct correlation with cognitive decline. Studies have shown that only particular protein conformers can be the main drivers of disease progression, and conventional approaches are unable to distingui

Chemokine receptors are G protein-coupled receptors (GPCRs) that drive cell migration through interactions with chemokines. Even in the absence of ligand, chemokine receptors spend a portion of their time in active conformational states, rendering them constitutively active. Here, we identified and characterized two mutations in the third intracellular loop of atypical chemokine receptor 3 (ACKR3) that inhibited or promoted its constitutive activity as assessed by ligand-independent β-arrestin recruitment and receptor internalization. Single-molecule fluorescence resonance energy transfer expe

Revealing the 3D conformational variability of biomolecules is crucial for understanding their function, while cryo-EM reconstruction of rare states remains difficult due to data imbalance and structural detail loss in existing generative models. We present a dual-stage pipeline consisting of a generative stage and a validation stage. In the generative stage, we employ a 3D dual-frequency variational autoencoder (3DDF-VAE) that separately models low- and high-frequency components of protein density maps to enhance global coherence and local structural detail. In the validation stage, a pose-co

G-protein coupled receptors (GPCRs) exist in an equilibrium of multiple conformational states, including different active states, which depend on the nature of the bound ligand. In consequence, different conformational states can initiate specific signal transduction pathways. The study identified compound 7e, which acts as a potent 5-hydroxytryptamine type 6 receptor (5-HT6R) neutral antagonist at Gs and does not impact neurite growth (process controlled by Cdk5). MD simulations highlighted receptor conformational changes for 7e and inverse agonist PZ-1444. In cell-based assays, neutral antag

Intracellular neurofibrillary tangles (NFTs) are the hallmark of Alzheimer's disease and other tauopathies in which tau, a microtubule-associated protein, loses its ability to stabilize microtubules. Several post-translational modifications including phosphorylation and truncation increase tau's propensity to aggregate thus forming NFTs; however, the mechanisms underlying tau conformational change and aggregation still remain to be defined. Caspase activation and subsequent proteolytic cleavage of tau is thought to be a potential trigger of this disease-related pathological conformation. The a

The mammalian prions replicate by converting cellular prion protein (PrP(C)) into pathogenic conformational isoform (PrP(Sc)). Variations in prions, which cause different disease phenotypes, are referred to as strains. The mechanism of high-fidelity replication of prion strains in the absence of nucleic acid remains unsolved. We investigated the impact of different conformational characteristics of PrP(Sc) on conversion of PrP(C) in vitro using PrP(Sc) seeds from the most frequent human prion disease worldwide, the Creutzfeldt-Jakob disease (sCJD). The conversion potency of a broad spectrum of

Reactive oxygen species (ROS) are a pervasive feature of human cancers, yet the protein targets through which ROS-regulated cell states shape tumor biology remains poorly understood. Here, using cysteine chemical proteomics, we define signatures of protein states under distinct cellular ROS environments that capture protein oxidation and conformational changes. Quantifying these signatures in primary lung tumors and brain metastases revealed a surprising enrichment of oxidative states in metastasis. To determine how these states support fitness, we performed genome-wide CRISPR screens and iden

The bioactivity of plant proteins is often limited by the compact and aggregated structures. In this study, the walnut protein-whey protein isolate (WP-WPIp) complex was constructed via pH cycling. This treatment appeared to induce conformational changes characterized by a disordering of secondary structures and a disruption of tertiary folds, which may have exposed hydrophobic residues and reduced steric hindrance. Structural remodeling enhanced digestibility, with the complex reaching a hydrolysis degree of 78.78% versus 73.12% for native WP, likely facilitating enzymatic accessibility. Bioa

Intrinsically disordered proteins (IDPs), which are expected to be largely unstructured under physiological conditions, make up a large fraction of eukaryotic proteins. Molecular dynamics simulations have been utilized to probe structural characteristics of these proteins, which are not always easily accessible to experiments. However, exploration of the conformational space by brute force molecular dynamics simulations is often limited by short time scales. Present literature provides a number of enhanced sampling methods to explore protein conformational space in molecular simulations more e…

The discovery that a protein could mimic viral and bacterial pathogens around 1980 by Stanley Prusiner was unexpected. Evidence shows now that Creutzfeldt-Jakob disease and related disorders are caused by prions. Prions and, for example neurodegeneratives diseases, arise from the same general disease mechanism. In each, there is abnormal unfolding and then aggregation of proteins. The protein conformational changes associated with the pathogenesis of protein misfolding disorders produce β sheet rich oligomers that are partially resistant to proteolysis and have a high tendency to form amyloid-…

Human vascular smooth muscle cells (HVSMC) cultured from restenotic lesions are resistant to inhibition of proliferation by heparin. We examined if altered expression of p53 protein might be related to this phenomenon. HVSMC were cultured from saphenous vein and p53 protein levels examined using immunocytochemistry, and by immunoprecipitation with antibodies specific for wild-type or mutant conformations followed by SDS PAGE and immunoblotting. Inhibition of proliferation by heparin was measured in 14-day growth assays. Elevated levels of p53 were found in five out of 41 HVSMC strains. The acc

A new family of azaborine fluorophores, consisting of ten compounds, has been developed that mimics the chromophore of green fluorescent protein, with conformation locked by a hydroxyboron bridge. These fluorophores exhibit fluorescence Stokes shifts up to 100 nm (0.56 eV) and high brightness (>104 M-1 cm-1) in the 408-525 nm range. Their potential utility for sensing applications was demonstrated by constructing zinc sensors capable of detecting 100 micromolar Zn2+ concentrations in biological systems with two-photon microscopy.

Porcine epidemic diarrhea virus (PEDV) is the pathogen of Porcine epidemic diarrhea (PED) and can mainly cause acute diarrhea, vomiting, dehydration and high mortality in neonatal piglets. The nucleocapsid (N) protein of PEDV is a highly conserved structural protein. In this study, 6-8-week-old BALB/c mice were immunized with purified PEDV, and three monoclonal antibodies (mAbs) against the PEDV N protein were generated, named 3C6,4F8,4C9. Among them, three new B cell epitopes, 235IGENPDKL242, 12KRVPLSLY19, 372DAFKTGNA380 were firstly identified in the viral N-protein. Among them, 4F8 and 4C9

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) uses a spike protein (S-protein) to recognize the receptor protein ACE2 of human cells and initiate infection, during which the conformational transition of the S-protein from inactive (down) state to active (up) state is one of the key molecular events determining the infectivity but the underlying mechanism remains poorly understood. In this work, we investigated the activation pathways and free energy landscape of the S-protein of SARS-CoV-2 and compared with those of the closely related counterpart SARS-CoV using molecular dynami

Protein loops often mediate dynamic, conformation-dependent molecular recognition. This perspective examines the essential interaction between Plasmodium falciparum apical membrane antigen 1 (PfAMA1) and rhoptry neck protein 2 (PfRON2), which drives moving-junction formation and erythrocyte invasion. We focus on the PfAMA1 domain 2 (D2) loop and its role in regulating native and therapeutic peptide binding. D2-loop closure creates a cryptic subpocket, termed Hotspot-3, through hydrophobic packing reinforced by hydrogen bonds. This conformational heterogeneity complicates structure-based inhibi
