Incrementally Corrected Periodic Local MP2 Calculations: I. The Cohesive Energy of Molecular Crystals.

A method for accurate calculations of the cohesive energy of molecular crystals is presented. The cohesive energy is evaluated as a sum of several components. The major contribution is captured by periodic Hartree-Fock (HF) coupled with the local Møller-Plesset perturbation theory of second order (LMP2) with a triple-ζ basis set. Post-MP2 corrections and corrections for the basis set incompleteness are calculated from inexpensive incremental calculations with finite clusters. This is an essential improvement with respect to the periodic LMP2 method and allows for results of benchmark quality f

Charge transport properties of stacking bisindenoanthrazolines: DFT studies.

Organic semiconductors to date having cofacial stacking motif are scarce compared to those having herringbone motif. Recently, Ahmed and co-workers have reported a series of novel n-type bisindenoanthrazolines (BIDAs) [Chem. Mater. 2010, 22, 5786], among which DADF and DADK adopt different slipped cofacial arrangements exhibiting distinct electron transport abilities. Here, we performed computational studies to understand the relationship between charge transport and molecular packing for these BIDAs molecules. This work focuses on the intrinsic molecular factors required for efficient and lon

Quantitative two-dimensional protein electrophoresis for studies of inborn errors of metabolism.

High-resolution electrophoretic methods and sensitive protein-detection techniques permit new approaches to understanding and diagnosis of the inborn errors of metabolism. These approaches encompass: the search for protein alterations that represent primary mutations effects; observation of alterations in protein patterns due to secondary effects, as might occur in major metabolic pathway abnormalities; and identification of protein polymorphisms that are genetically linked to an inborn metabolic disease. With the aid of computer analysis of the electrophoretograms, all three approaches are be

Depth profiling of water molecules at the liquid-liquid interface using a combined surface vibrational spectroscopy and molecular dynamics approach.

The studies presented here combine experimental and computational approaches to provide new insights into how water structures and penetrates into the organic phase at two different liquid-liquid systems: the interfaces of carbon tetrachloride-water (CCl4-H2O) and 1,2-dichloroethane-water (DCE-H2O). In particular, molecular dynamics simulations are performed to generate computational spectral intensities of the CCl4-H2O and DCE-H2O interfaces that are directly comparable with experimental measurements. These simulations are then applied toward the generation of spectral profiles, responses tha

Liquid-Phase Effects on Adsorption Processes in Heterogeneous Catalysis.

Aqueous solvation free energies of adsorption have recently been measured for phenol adsorption on Pt(111). Endergonic solvent effects of ∼1 eV suggest solvents dramatically influence a metal catalyst's activity with significant implications for the catalyst design. However, measurements are indirect and involve adsorption isotherm models, which potentially reduces the reliability of the extracted energy values. Computational, implicit solvation models predict exergonic solvation effects for phenol adsorption, failing to agree with measurements even qualitatively. In this study, an explicit, h

Integrated computational and biochemical identification of quinoline-8-arylsulfonamides as disruptors of the Skp2-Cks1 protein-protein interaction.

CONTEXT: The Skp2-Cks1 protein-protein interaction is essential for the recognition and ubiquitination of cell-cycle regulators such as p27 and represents an attractive target for anticancer drug discovery. This study aimed to identify small-molecule disruptors of the Skp2-Cks1 interface from a quinoline-8-arylsulfonamide library using an integrated computational and experimental approach. Comparative MM/PBSA analysis indicated that C2 and C1 produced the greatest predicted weakening of the interface, with ΔΔGₚₚᵢ values of +13.19 and +9.54 kcal/mol, respectively. Conversely, C3 and C4 yielded

Food-derived phenolic compounds in precision nutrition: computational and AI-assisted approaches for target identification and health intervention.

Precision nutrition refers to nutritional interventions tailored to individual biological variability (e.g., genetics, gut microbiome, and metabolic status). Within this framework, identifying bioactive food components that modulate disease-relevant targets and pathways in an individualized manner is a central goal. Targeted interventions are increasingly used for cancer, autoimmune disorders, and metabolic diseases, but are often limited by high prices and adverse effects. Dietary phenolic compounds have therefore attracted attention as safer and more sustainable candidates for health interve

QSPR analysis of physico-chemical and pharmacological properties of medications for Parkinson's treatment utilizing neighborhood degree-based topological descriptors.

Topological indices are invariant quantitative metrics associated with a molecular graph, which characterize the bonding topology of a molecule. The main aim of analyzing topological indices is to summarize and transform chemical structural information, thus creating a mathematical relationship between structures and their physico-chemical properties, biological activities, and other experimental characteristics. Quantitative Structure-Property Relationships (QSPR) and Quantitative Structure-Activity Relationships (QSAR) utilize topological indices to correlate diverse molecular properties, in

Molecular modelling and optimization of a high-affinity nanobody targeting the nipah virus fusion protein through in silico site-directed mutagenesis.

Nipah virus (NiV) is a re-emerging zoonotic pathogen with a high mortality rate and no effective treatments, prompting the search for new antiviral strategies. While conventional antiviral drugs are often limited by issues such as poor specificity, off-target effects, and resistance development, nanobodies offer distinct advantages. These small, single-domain antibodies exhibit high specificity and stability, making them ideal candidates for antiviral therapy. The NiV fusion protein (NiVF) is a crucial target for nanobodies due to its vital role in infection. Thus, we aimed to design a high af
