Genomic DNA organization of human mitochondrial very-long-chain acyl-CoA dehydrogenase and mutation analysis.

Very-long-chain acyl-CoA dehydrogenase (VLCAD) is a major enzyme catalyzing long-chain fatty acids in the first step of mitochondrial beta-oxidation system. Inborn error of this enzyme can cause sudden infant death syndrome and hypertrophic cardiomyopathy is present at a significantly high frequency. To investigate VLCAD deficiency at the genomic DNA level, we cloned the VLCAD gene and analyzed the structure. The gene is about 5.4 kb long and contains 20 exons. We performed mutation analysis in two patients, both having a 105 bp deletion encompassing bases 1078-1182 in cDNA. A point mutation (

Use of the polymerase chain reaction to detect genomes of human immunodeficiency virus and cytomegalovirus in post-mortem tissues.

The polymerase chain reaction (PCR) was used to amplify a 149 base-pair region of the cytomegalovirus (CMV) genome and a 551 base-pair region of the HIV-1 proviral long terminal repeat (LTR) present in DNA extracted from post-mortem tissue. Multiple tissues (n = 116) obtained from 16 patients which were subjected to PCR were also subjected to cell culture and histopathological analyses. One hundred and seven samples (92%) contained CMV DNA and 66/116 (57%) contained HIV proviral DNA at a level of > or = 10 genomes. Both viruses were detected in 60/116 (51.7%) of samples, with co-infection most

Prevalence of human papillomavirus genomes in tissues from the lower genital tract as detected by molecular in situ hybridization.

Incidence cases of human papillomavirus (HPV)-related disease of the lower anogenital tract were prospectively collected and submitted to RNA-DNA in situ hybridization, which allows a direct correlation between morphology and the presence of viral DNA. The overall HPV detection rate in condylomata and intraepithelial or invasive neoplasia varied for the different genital areas: cervix (64%), vagina (56%), vestibule (59%), vulva (50%), and penis (42%). HPVs 6/11 were associated with condylomata, whereas HPV 16 was associated with intraepithelial and invasive neoplasia. Not a single case of intr

Genomic wastewater surveillance of human and animal influenza A viruses in California during the 2024-2025 flu season.

BACKGROUND: Wastewater genomic surveillance provides an opportunity to detect human and animal influenza A virus (IAV). We aimed to implement an IAV genomic surveillance framework agnostic to subtype, which enables recovery of IAV from multiple hosts and estimation of proportions across subtypes. METHODS: We conducted IAV genomic surveillance in wastewater during the 2024-2025 flu season at multiple sites in California and compared these data with available human clinical IAV sequences and test positivity. We applied a custom whole-genome, multi-host IAV probe enrichment panel and adapted our

Mapping functional non-coding variation in individual human genomes through haplotyping, multiomics, and deep learning.

Most genetic variants in the human genome reside in non-coding regions, where they can perturb regulatory element activity to influence gene expression, thereby contributing to various phenotypes and diseases. However, identifying functionally relevant non-coding genetic variation remains challenging. Here we integrate personal genomics, allele-specific gene regulation, and deep learning predictions to map the impact of non-coding variation in its native allelic and regulatory context. Leveraging whole-chromosome haplotypes and allele-specific analyses, we establish regulatory links within ind

Genomic comparison of methicillin-resistant Staphylococcus aureus CC398 isolates from livestock, meat and humans in the Netherlands.

Since 2003, methicillin-resistant Staphylococcus aureus clonal complex 398 (MRSA- CC398) emerged in livestock. To assess possible transfer of resistant strains, animal-related MRSA- CC398 were characterized and compared to those from humans. For that purpose, MRSA-CC398 isolates (n = 2,569) from the national human MRSA surveillance (n = 1,758) and animal-related isolates (n = 811) were included for analysis. Next-generation sequencing data were used for MLST, whole-genome MLST (wgMLST) and identification of resistance/virulence genes. wgMLST showed that animal- and human-related MRSA-CC398 iso

Structural variants in human congenital heart disease disrupt distal genomic regulatory contacts of developmental genes.

remains challenging. To test the hypothesis that SVs from people with congenital heart disease (CHD) disrupt developmental chromatin interactions, we developed CardioAkita, a machine-learning model that predicts how variants alter 3D chromatin structure. Analyzing previously genotyped de novo SVs (dnSVs), we observed a positive association between CHD severity and CardioAkita scores across dozens of families. From whole-genome sequencing of three individuals with CHD we predicted disruptive dnSVs. Induced pluripotent stem cells engineered to harbor these variants confirmed CardioAkita's predic

Genomic and structural analysis of major antigenic proteins' variability in the human relapsing fever spirochete Borrelia persica.

Antigenic variation enables immune evasion of pathogens, yet the mechanisms for the rapid change in their antigens without loss of structural and functional features are not fully known. Tick-borne relapsing fever (TBRF) spirochetes of the genus Borrelia can be used as a model because their variable major proteins (Vmps) drive antigenic variation followed by recurrent waves of bacteremia. In this study we generated the genome of Borrelia persica LMU-C01 and evaluated Vmp structure across relapsing fever Borrelia species. Borrelia persica was found to have a genome of 1.7Mb with one linear chro

Pangenomics insights of enterococcus faecium human isolates and identification of novel therapeutic targets by in silico subtractive genomics.

Enterococcus faecium is a Gram-positive bacteria that infects the human gastrointestinal tract and it is a leading cause of hospital-acquired infections, due to its ability to cause various types of infections, such as endocarditis, bacteremia, urinary tract infections, and others, exacerbated by its multidrug resistance, notably to vancomycin. Because they are linked to major infections that are difficult to manage, and also due to the widespread acquisition of resistance genes, management remains difficult. This study employs pangenomic analyses and subtractive genomics to explore genetic di

Photobacterium damselae subsp. damselae at the animal-human interface: ecology, pathogenicity, and genomic gaps in a changing climate.

Photobacterium damselae subsp. damselae (Pdd) is a Gram-negative bacillus with zoonotic potential and wide global distribution. Found primarily in marine ecosystems, Pdd has been reported in diverse hosts, including fish, mollusks, crustaceans, marine mammals, sea turtles, birds, and humans. Infection dynamics are influenced by host factors such as environmental stress and pre-existing conditions, while clinical signs are frequently non-specific, making misdiagnosis likely. Its virulence involves iron acquisition systems, a polysaccharide capsule, hemolysins, and other cytotoxic enzymes, some

Human RPL7 and DDX21 interact with HTLV-1 Gag and enhance tRNAPro primer annealing to genomic RNA.

Human T-cell leukemia virus type 1 (HTLV-1), an oncogenic retrovirus, uses human tRNAPro to prime reverse transcription (RT). However, how tRNAPro is annealed to the primer binding site (PBS), which is embedded in a highly structured hairpin in the genomic RNA (gRNA), remains unclear. We hypothesize that HTLV-1 Gag may have more robust chaperone activity than mature HTLV-1 nucleocapsid (NC), which in contrast to HIV-1 NC, displays relatively weak chaperone function, and that a cellular co-factor may be required to facilitate primer tRNA annealing. Recombinant HTLV-1 Gag was successfully purifi

Genomic analysis and antimicrobial resistance in human- and poultry-derived Campylobacter jejuni isolates from Hangzhou, China.

Campylobacter jejuni (C. jejuni) is a zoonotic pathogen and is the most prevalent foodborne pathogen globally. The increasing antimicrobial resistance and gene mutation pose a threat to public health and trigger us to enhance surveillance. This study illustrated the antimicrobial resistance profiles, virulence factors, and multilocus sequence typing (MLST) profiles of 47 C. jejuni isolates collected from human stool and raw poultry meat samples between 2022 and 2023 in Hangzhou, China. Notably, 88.9% (16/18) human-derived and 82.9% (24/29) poultry-derived C. jejuni displayed multidrug resistan

Human-specific genomic evolution of a regulatory network enables fine-tuning of N-cadherin gene expression.

Androgen receptor (AR), a member of the nuclear receptor superfamily controls prostate epithelial cell plasticity by repressing a panel of genes involved in epithelial-mesenchymal transition (EMT), including the human CDH2 gene encoding N-cadherin. At the opposite, pathological AR variants such as AR-V7 associated with prostate tumor progression upregulate those EMT genes. Here, focusing on the human CDH2 gene, we show that this duality between AR and AR-V7 relies on a potential human accelerated region present in the intron 1. This fastest-evolving region of the human genome is actually a var

An agricultural triazole induces genomic instability and haploid cell formation in the human fungal pathogen Candida tropicalis.

The human fungal pathogen Candida tropicalis is widely distributed in clinical and natural environments. It is known to be an obligate diploid organism with an incomplete and atypical sexual cycle. Azole-resistant C. tropicalis isolates have been observed with increasing prevalence in many countries in recent years. Here, we report that tebuconazole (TBZ), a triazole fungicide widely used in agriculture, can induce ploidy plasticity and the formation of haploid cells in C. tropicalis. The evolved C. tropicalis strains with ploidy variations exhibit a cross-resistance between TBZ and standard a
