Habitat suitability and herbivore dynamics.

We derive a dynamic model for a plant herbivore system describing the interaction of a gall-forming aphid and a single plant. We compare the behavior of our model with experimental observations obtained from an aphid plant system studied by Whitham (Whitham, T.G. 1978, Habitat selection of Pemphigus aphids in response to resource limitation and competition. Ecology 59, 1164-1176). A simple parameter estimation shows a close correlation between the predicted and observed results.

A statistical examination of three approaches for predicting motion sickness incidence.

This paper examines three approaches which have been suggested for predicting motion sickness incidence (MSI) for actual or simulated broadband ship motion. Although only a small amount of empirical MSI data exists for motion other than that produced by a single sinusoid, this data provides strong statistical evidence that two approaches based on single sinusoid models fail to produce accurate predictions. Statistical judgments about a least-squares weighting approach must be reserved until enough data exists to provide an adequate test. In view of these results, it must be concluded that much

Efficient differential expression analysis of large-scale single-cell transcriptomics data using Dreamlet.

Advances in single-cell and -nucleus transcriptomics have enabled generation of increasingly large-scale datasets from hundreds of subjects and millions of cells. These studies promise to give unprecedented insight into the cell type specific biology of human disease. Yet performing differential expression analyses across subjects remains difficult due to challenges in statistical modeling of these complex studies and scaling analyses to large datasets. Our open-source R package dreamlet ( DiseaseNeurogenomics.github.io/dreamlet ) uses a pseudobulk approach based on precision-weighted linear m

A phylogenetic transform enhances analysis of compositional microbiota data.

Surveys of microbial communities (microbiota), typically measured as relative abundance of species, have illustrated the importance of these communities in human health and disease. Yet, statistical artifacts commonly plague the analysis of relative abundance data. Here, we introduce the PhILR transform, which incorporates microbial evolutionary models with the isometric log-ratio transform to allow off-the-shelf statistical tools to be safely applied to microbiota surveys. We demonstrate that analyses of community-level structure can be applied to PhILR transformed data with performance on be

Pharmacodynamic models: parameterizing the hill equation, Michaelis-Menten, the logistic curve, and relationships among these models.

The Hill equation is often used in dose-response or exposure-response modeling. Aliases for the Hill model include the Emax model, and the Michaelis-Menten model. There is confusion about the appropriate parameterization, how to interpret the parameters, what the meaning is of the various parameterizations found in the literature, and which parameterization best approximates the statistical inferences produced when fitting the Hill equation to data. In this paper, we present several equivalent versions of the Hill model; show that they are equivalent in terms of yielding the same prediction fo

Two-stage methods for the analysis of pooled data.

Epidemiologic studies of disease often produce inconclusive or contradictory results due to small sample sizes or regional variations in the disease incidence or the exposures. To clarify these issues, researchers occasionally pool and reanalyse original data from several large studies. In this paper we explore the use of a two-stage random-effects model for analysing pooled case-control studies and undertake a thorough examination of bias in the pooled estimator under various conditions. The two-stage model analyses each study using the model appropriate to the design with study-specific conf

Locally efficient estimation of the quality-adjusted lifetime distribution with right-censored data and covariates.

Zhao and Tsiatis (1997) consider the problem of estimation of the distribution of the quality-adjusted lifetime when the chronological survival time is subject to right censoring. The quality-adjusted lifetime is typically defined as a weighted sum of the times spent in certain states up until death or some other failure time. They propose an estimator and establish the relevant asymptotics under the assumption of independent censoring. In this paper we extend the data structure with a covariate process observed until the end of follow-up and identify the optimal estimation problem. Because of

A Semiparametric Bayesian Approach for Analyzing Longitudinal Data from Multiple Related Groups.

Often the biological and/or clinical experiments result in longitudinal data from multiple related groups. The analysis of such data is quite challenging due to the fact that groups might have shared information on the mean and/or covariance functions. In this article, we consider a Bayesian semiparametric approach of modeling the mean trajectories for longitudinal response coming from multiple related groups. We consider matrix stick-breaking process priors on the group mean parameters which allows information sharing on the mean trajectories across the groups. Simulation studies are performe

[Performance measures for prediction models and markers: evaluation of predictions and classifications].

Prediction models are becoming more and more important in medicine and cardiology. Nowadays, specific interest focuses on ways in which models can be improved using new prognostic markers. We aim to describe the similarities and differences between performance measures for prediction models. We analyzed data from 3264 subjects to predict 10-year risk of coronary heart disease according to age, systolic blood pressure, diabetes, and smoking. We specifically study the incremental value of adding high-density lipoprotein cholesterol to this model. We emphasize that we need to separate the evaluat

Joint modeling of longitudinal data in multiple behavioral change.

Multiple behavioral change is an exciting and evolving research area, albeit one that presents analytic challenges to investigators. This manuscript considers the problem of modeling jointly trajectories for two or more possibly non-normally distributed dependent variables, such as marijuana smoking and risky sexual activity, collected longitudinally. Of particular scientific interest is applying such modeling to elucidate the nature of the interaction, if any, between an intervention and personal characteristics, such as sensation seeking and impulsivity. The authors describe three analytic a

fMRI bold signal analysis using a novel nonparametric statistical method.

We present in this article a novel analytical method that enables the application of nonparametric rank-order statistics to fMRI data analysis, since it takes the omnipresent serial correlations (temporal autocorrelations) properly into account. Comparative simulations, using the common General Linear Model and the permutation test, confirm the validity and usefulness of our approach. Our simulations, which are performed with both synthetic and real fMRI data, show that our method requires significantly less computation time than permutation-based methods, while offering the same order of robu

Mixtures of varying coefficient models for longitudinal data with discrete or continuous nonignorable dropout.

The analysis of longitudinal repeated measures data is frequently complicated by missing data due to informative dropout. We describe a mixture model for joint distribution for longitudinal repeated measures, where the dropout distribution may be continuous and the dependence between response and dropout is semiparametric. Specifically, we assume that responses follow a varying coefficient random effects model conditional on dropout time, where the regression coefficients depend on dropout time through unspecified nonparametric functions that are estimated using step functions when dropout tim

Intraoral versus extraoral measurement of the height of the interproximal contact area in maxillary anterior teeth.

OBJECTIVES: This study aimed to clinically quantify the apicoincisal height of the upper interproximal areas directly in patients' mouths compared to measurements on stone models. SUBJECTS AND METHODS: One hundred and fifty participants (75 females and 75 males, age range 20-45 years) were recruited for this study. A digital caliper was used to measure the anterior maxillary interproximal contact areas directly in patients' mouths and on stone models. The digital caliper accuracy was up to 0.01. The Statistical Package for Social Sciences software (SPSS, version 19.0, Chicago, Ill., USA) was

Wearable Movement-Tracking for Prodromal Parkinson's Disease Detection: A Cross-Country Validation Study.

BACKGROUND: Models trained on accelerometer data have been proposed for detecting prodromal Parkinson's disease (PD). However, uncertainties in diagnosis timing in the UK Biobank (UKBB) may affect generalizability to other cohorts. OBJECTIVES: The aim of the study was to evaluate the performance of previously published models for prodromal PD detection in other international cohorts. METHODS: We applied the models to data from German and British cohorts of individuals with isolated or idiopathic rapid eye movement sleep behavior disorder and healthy controls. We compared hourly acceleration

Principle-based adept predictions of global warming from climate mean states.

Distinguishing anthropogenic warming from natural variability and reducing uncertainty in global-warming projections continue to present challenges. Here, we introduce a novel principle-based framework for predicting global warming from climate mean states that is based solely on carbon-dioxide-increasing scenarios without running climate models and relying on statistical trend analysis. By applying this framework to the climate mean state of 1980-2000, we accurately capture the subsequent global warming (0.403 K predicted versus 0.414 K observed) and polar warming amplification patterns. Our

Predictor-Assisted Nonparametric Graphical Models With Multivariate Error-Prone Data.

Glioblastoma multiforme (GBM) is a highly aggressive and heterogeneous brain cancer. Emerging evidence suggests that microRNA expression profiles, together with auxiliary gene expression data, are closely associated with GBM and may provide insights into its underlying biological mechanisms. To explore these relationships, we aim to infer the network structure among microRNAs while incorporating gene expressions as auxiliary covariates. While traditional multivariate regression models are intuitive approaches, they are often inadequate in applications due to potential nonlinear relationships a

Statistical inference for high-dimensional generalized estimating equations.

Regression analysis of correlated data, where multiple correlated responses are recorded on the same unit, is ubiquitous in many scientific areas. With the advent of new technologies, in particular high-throughput omics profiling assays, such correlated data increasingly consist of a large number of variables compared with the available sample size. Motivated by recent longitudinal proteomics studies of COVID-19, we propose a novel inference procedure for linear functionals of high-dimensional regression coefficients in generalized estimating equations, which are widely used to analyze correla

Bayesian joint additive factor models for multiview learning.

It is increasingly common to collect data of multiple different types on the same set of samples. Our focus is on studying relationships between such multiview features and responses. A motivating application arises in the context of precision medicine where multiomics data are collected to correlate with clinical outcomes. It is of interest to infer dependence within and across views while combining multimodal information to improve the prediction of outcomes. The signal-to-noise ratio can vary substantially across views, motivating more nuanced statistical tools beyond standard late and earl
