The molecular basis for vertebrate color vision is expression of spectrally-selective opsin-based photopigments within distinct cone photoreceptor populations. In several primates including humans, and in numerous fish species, genes encoding duplicated, spectrally-divergent cone opsin proteins may be positioned in tandem arrays. This article reviews studies of the regulation of differential expression of these duplicated cone opsin genes in humans and fish, with an emphasis on knowledge derived from the zebrafish model. In humans, the long wavelength-sensitive/medium wavelength-sensitive (LWS

Wnt signaling drives tumorigenesis in multiple cancers, in part through complex interactions with other oncogenic pathways including the MAPK cascade. In Wnt-addicted cancers, pharmacological and genetic inhibition of Wnt signaling activates multiple RTKs, increases ERK phosphorylation, and induces MAPK target gene expression, but the specific RTKs responsible for this MAPK hyperactivation are not known. Here, we performed phosphotyrosine-targeted mass spectrometry, which revealed robust phosphorylation of EPHA2 and EGFR upon Wnt inhibition. Unexpectedly, we found that in xenografts, EPHA2 sup

The Juvenile form of Batten disease is a neurodegenerative disease with symptoms starting in the first decade and ending in death in the third decade of life. The gene defective in this form of Batten disease, CLN3, is conserved in eukaryotes, suggesting that the gene product serves a basic function in the cell, though the function is unknown. We have investigated the expression and regulation of the yeast homolog BTN1. Reanalysis of publicly available gene expression data suggests that transcription of BTN1 increases in response to oxidative stress, treatment with rapamycin or arsenate, amino

We present the first spatial tri-omic (proteomic, transcriptomic, and epigenomic) taxonomy of human hippocampus, addressing two key challenges in single-cell and spatial transcriptomics: visualizing cell morphology and epigenetic gene regulation in situ. By designing and multiplex imaging a novel panel of 25 protein targets, we generated the first large scale spatial proteomics map of the hippocampus at single cell resolution (330 nanometers). Through integrated spatial proteomic and transcriptomic analyses, we identified canonical hippocampal subfields and distinct cell types within the denta

Colorectal cancer (CRC), the third most common and second deadliest cancer worldwide, arises from the abnormal growth of epithelial cells in the colon or rectum. This study focused on the oncogenes BCL9, KRAS, and WNT10A, alongside the tumor suppressor genes PDCD4, PTEN, and LRIG3, in the SW480 cell line. Probiotics, valued for their antioxidant and anti-cancer effects-especially due to their exopolysaccharides (EPS)-are promising in cancer prevention. Nanoparticles (NPs) hold great potential for diagnosing and treating various diseases, including cancer. Among them, zinc oxide NPs (ZnONPs) st

This study examines how DNA methylation by both phase-variable and canonical restriction-modification (RM) systems contributes to bacterial gene regulation, using the SpnD39III system of Streptococcus pneumoniae and the prototypical EcoKI system of Escherichia coli. RNA-seq analysis of pneumococcal phase-locked strains expressing individual SpnD39III specificities revealed widespread but promoter-context-dependent differential gene expression associated with methylation. Targeted luciferase reporter assays confirmed that methylation of specific intergenic sites can either activate or repress t

UNLABELLED: A population-specific missense variant, rs373863828 (G>A, p.Arg457Gln), has been identified in Pacific Islanders and is associated with increased body mass index and lower odds of type 2 diabetes. However, the mechanism underlying these associations is unknown. The variant is located in exon 5 of CREBRF , a gene which is rapidly upregulated in response to nutrient deprivation. This study aimed to assess the effect of rs373863828 on gene expression in adipose tissue from Samoan adults from the Soifua Manuia ("Good Health") study. Adeno-Associated Viruses (AAVs) are powerful platforms for delivering therapeutic transgenes via recombinant AAV (rAAV) vectors. However, a limited understanding of the regulation of AAV gene expression has narrowed the ability to efficiently express therapeutic transgenes from rAAV vectors. Since rAAVs retain only the wtAAV inverted terminal repeats (ITR), we hypothesized that regulatory elements outside the ITR that govern wild-type AAV (wtAAV) gene expression can be used to modify rAAV genomes to enhance vector performance. Through in silico analysis, biochemical pulldowns, and high-through

Hydrocarbons have been shown to both inhibit and enhance soil bacterial ureolysis. This suggests that indigenous ureolytic communities may perform better in the presence of contaminants than in their absence, pointing to an unresolved adaptation mechanism. In this study we conducted a molecular investigation on ureC gene expression of model Microbial-Induced Calcite Precipitation (MICP) bacterium Sporosarcina pasteurii during growth under increasing concentrations of hydrocarbon water extracts obtained from a coal tar polluted soil to ensure environmental relevance. Results indicated S. pasteu

The CqRVE5 - CqHAI3 gene module is a key regulator of seed germination at harvest, and it negativelyregulates germination by infl uencing starch metabolism. Quinoa is a crop that is both resistant to adversity and highly nutritious. Pre-harvest sprouting (PHS) significantly affects quinoa yield and quality, underscoring the need to understand the mechanisms underlying quinoa's resistance to PHS. In this study, the quinoa R157 exhibited significantly greater resistance to PHS than S222. Quinoa resistance to PHS is closely associated with gibberellin/abscisic acid (GA/ABA), amylase activity, and

Brunfelsia acuminata (Pohl) Benth. exhibits a distinctive post-anthesis transition in flower color from purple to white, which is closely associated with anthocyanin degradation. However, the photobiological mechanisms regulating pigment stability during petal senescence remain poorly understood. In this study, we investigated how different light qualities affect anthocyanin degradation, flavonoid and phenolic metabolism, and the expression of key anthocyanin biosynthetic genes in detached petals and flowers on intact plants. Among nine continuous light-quality treatments, red light most effec

Using a genetic screening approach based on an inducible gene-activating system and cell sorting, Down syndrome critical region 3 (DSCR3) was isolated as a gene whose overexpression increased cell size. Fibroblasts derived from individuals with Down syndrome (DS) exhibit elevated DSCR3 expression at both the mRNA and protein levels, correlating with increased cell volume compared to fibroblasts from healthy donors. Despite a slower proliferation rate, DS fibroblasts demonstrate higher basal and maximal mitochondrial respiration, suggesting enhanced metabolic activity associated with increased

Plasmodium falciparum malaria relies on antigenic variation mediated by mutually exclusive expression of var genes. Repressed var genes cluster together and are bound by PfHP1 (Plasmodium falciparum heterochromatin protein 1), but the regulatory mechanism remains unclear. Here, we show that PfHP1 undergoes phase separation in vitro and compartmentalizes DNA. This process is tunable by RNA and PfH2A.Z. Our single-molecule assays show that PfHP1 preferentially compacts AT-rich DNA. We identify point mutations in the intrinsically disordered region of PfHP1 that disrupt phase separation and DNA c

BACKGROUND AND OBJECTIVES: Cardiac hypertrophy is a maladaptive response to chronic hypertension and is often associated with impaired calcium handling. Andrographolide, a bioactive diterpenoid, has shown cardioprotective effects in several preclinical models, but its role in pressure-overload-induced hypertrophy remains unclear. This study evaluated the effects of andrographolide on cardiac hypertrophy, calcium-handling gene expression, and plasma B-type natriuretic peptide (BNP) levels in a deoxycorticosterone acetate (DOCA)-salt rat model of hypertension.

Oxidative alcohol metabolism in the liver relies on sequential enzymatic reactions involving alcohol dehydrogenase (ADH), cytochrome P450 2E1 (CYP2E1), and aldehyde dehydrogenase (ALDH) isozymes. However, the circadian regulation of these enzymes, their susceptibility to genetic, environmental, and metabolic disruption, and their functional implications toward alcohol-mediated tissue injury remain incompletely defined. To address this gap, we performed a comprehensive integrative analysis of the publicly available circadian transcriptome datasets spanning genetic clock disruption, acute sleep

Respiratory syncytial virus (RSV) causes acute lower respiratory tract infection in young children, the elderly, and immunocompromised hosts, and no RSV vaccine or therapy exists for infants, beyond prophylaxis. PIWI-interacting RNAs (piRNAs), small non-coding RNAs acting through P element-induced wimpy testis (Piwi) proteins, remain largely unexplored. We characterized PIWIL4 expressions and function during RSV infection or poly(I:C) stimulation, a proxy of viral infection. PIWIL4 was expressed in primary and immortalized small airway epithelial cells following RSV infection. While PIWIL4 kno

V2a interneurons are excitatory neurons found throughout the hindbrain and spinal cord, two regions that arise from distinct progenitors during embryonic development. Whether this lineage difference shapes mature gene regulation and function is unknown. V2a neurons show plasticity after spinal cord injury and are candidates for cell therapy. We differentiated human stem cells into V2a neurons through hindbrain- and spinal cord-like progenitor routes and profiled them by single nucleus multiomic sequencing. The two lineages showed distinct transcription factor motif enrichment and differentiall

BACKGROUND: Colorectal cancer (CRC) develops through a multistep process originating from precancerous polyps. Elucidating the mechanisms that regulate immune homeostasis in precancerous lesions and in the systemic circulation prior to malignant transformation is of critical importance. This study aimed to evaluate alterations in the expression levels of the CTLA-4 and CD28 genes in patients with hyperplastic and adenomatous colorectal polyps.
METHODS: Peripheral blood samples were collected from 40 patients diagnosed with adenomatous or hyperplastic colorectal polyps and 30 healthy controls.

Glucagon-like peptide-1 receptor (GLP-1R) and neuropeptide Y receptors (NPYRs) are expressed in reproductive tissues contributing to the regulation of gonadal function. This exploratory study examines the potential impact of their modulation by assessing the effects of exendin-4 (Ex-4) and peptide YY (PYY) (3-36) on endocrine ovaries and adrenals in high-fat diet (HFD) mice. Ex-4 and PYY(3-36) reduced blood glucose and energy intake, with no effects on body weight. While HFD did not impact the estrous cycle, Ex-4 increased metestrus frequency and decreased diestrus frequency resulting in 0% mi

A previous study showed that female Fos null mice fail to ovulate even when given gonadotropins, suggesting that ovarian expression of Fos is critical for successful ovulation. However, the expression of FOS and function of FOS have not been determined in the mouse ovary. FOS, a member of the Fos family (Fos, Fosb, Fosl1, and Fosl2), functions as a transcription factor by forming a heterodimer complex with a member of Jun family (Jun, Junb, and Jund). This study demonstrated rapid increases in Fos, along with other Fos and Jun family members, after hCG administration in the ovary of immature P
