Regulation of Neurodegeneration-associated Protein Fragments by the N-degron Pathways.

Among the most salient features that underpin the development of aging-related neurodegenerative disorders are the accumulation of protein aggregates and the decrease in cellular degradation capacity. Mammalian cells have evolved sophisticated quality control mechanisms to repair or eliminate the otherwise abnormal or misfolded proteins. Chaperones identify unstable or abnormal conformations in proteins and often help them regain their correct conformation. However, if repair is not an option, abnormal proteins are selectively degraded to prevent undesired interactions with other proteins or o

Thiamin and protein folding.

A huge number of proteins that occur in the body have to be folded into a specific shape in order to become functional. Proteins are made up of chains of amino acids and the folding process is exquisitely complex. When this folding process is inhibited, the respective protein is referred to as being misfolded and nonfunctional. So the hypothesis that follows is in regard to the diseases that are caused by the misfolding of vital proteins and their reported relationship with thiamin metabolism. These diseases are termed proteopathies and there are at least 50 different conditions in which the m

ISWI is an Intrinsically Dynamic Nucleosome Remodeler That Induces Large-scale Histone Dynamics.

The chromatin remodeler ISWI plays a crucial role in the maintenance of the dynamic chromatin landscape through its ability to alter nucleosome spacing. Nucleosome remodeling by ISWI involves the translocation of DNA over the histone octamer surface, without disassembly of the nucleosome. Despite the enormous progress in the structural characterization of this process in recent years, it remains unclear to what extent conformational changes in the histone proteins play a role in remodeling. In addition, the conformation and dynamics of regulatory NTR and NegC domains within the remodeler have

Full-length SARS-CoV-2 envelope protein adopts an interfacial topology in lipid bilayers.

The envelope protein is essential for the replication of coronaviruses. Several structures of the envelope protein of the SARS-CoV-2 and the closely related SARS viruses are available. However, an experimental structure of the entire full-length protein in a native lipid environment has not been determined. In addition, significant structural differences exist between published models, and the conformation adopted by the C-terminal domain is only partially understood. CW-EPR power saturation and EPR lineshape analysis of 15 different labeled sites were carried out on the full-length envelope p

Arginine 125 Is an Essential Residue for the Function of MRAP2.

MRAP2 is a small simple transmembrane protein arranged in a double antiparallel topology on the plasma membrane. It is expressed in the paraventricular nucleus of the hypothalamus, where it interacts with various G protein-coupled receptors, such as the prokineticin receptors, and regulates energy expenditure and appetite. The aim of this work was to analyze the functional role of the specific arginine residue at position 125 of MRAP2, which affects protein conformation, dimer formation, and PKR2 binding. Results obtained with the MRAP2 mutants R125H and R125C, which are found in human patient…

19F NMR studies of alpha-synuclein conformation and fibrillation.

Fibrils of the intrinsically disordered protein alpha-synuclein are hallmarks of Parkinson's disease. The fluorescent dye thioflavin T is often used to characterize fibrillation, but this assay may not provide quantitative information about structure and mechanism. To gain such information, we incorporated the 19F-labeled amino acid, 3-fluorotyrosine, into recombinant human alpha-synuclein at its endogenous tyrosine residues. Tyrosine 39 is in the positively charged N-terminal region of this 140-residue protein. The other three tyrosines, 125, 133, and 136, are near the C-terminus. 19F nuclear

Molecular recognition of substrate intermediate and inhibitors by tryptophanyl-tRNA synthetase from Mycobacterium tuberculosis.

Protein biosynthesis represents a key target for anti-tubercular drug design. Tryptophanyl-tRNA synthetase (TrpRS) is an essential enzyme in Mycobacterium tuberculosis (M.tb) that is involved in translation. Here, we investigate how TrpRS recognizes the substrate-intermediate versus inhibitors and find essential physicochemical features relevant for inhibitor design. We performed systematic molecular dynamics simulations for 24 microseconds across eight TrpRS states, including the apo form, the substrate intermediate, and six indolmycin-based inhibitor-bound states. The substrate-intermediate

The structure of Plasmodium falciparum multidrug resistance protein 1 reveals an N-terminal regulatory domain.

Plasmodium falciparum multidrug resistance protein 1 (PfMDR1), an adenosine triphosphate (ATP)-binding cassette (ABC) transporter on the digestive vacuole (DV) membrane of the parasite, is associated with the resistance to antimalarial drugs. To understand the mechanisms of PfMDR1, we determined the cryo-electron microscopy structures of this transporter in different states. The transporter in the apo state shows an inward-facing conformation with a large cavity opening to the cytoplasm. Upon ATP binding and dimerization of the nucleotide-binding domains (NBDs), PfMDR1 displays an outward-faci

Two homozygous mutations in the exon 5 of BCKDHB gene that may cause the classic form of maple syrup urine disease.

Maple syrup urine disease (MSUD) is a rare autosomal recessive genetic disorder caused by defects in the catabolism of the branched-chain amino acids (BCAAs). Classic form of MSUD (CMSUD) is caused by mutations in BCKDHA, BCKDHB, DBT genes mostly. In this study, we analyzed the clinical and genetic characteristics of two patients with CMSUD. Two homozygous mutations, c.517G > T (p.Asp173Tyr) and c.503G > A (p.Arg168His), both in the exon 5 of BCKDHB were detected respectively. The novel mutation p.Asp173Tyr of patient A, inherited from his parents, is predicted to affect conformation of protei

The effect of antibodies to subunit V of cytochrome oxidase on cyanide inhibition of electron transfer.

Binding of antibodies raised against subunit V of mammalian cytochrome oxidase to the intact membranous enzyme is redox-sensitive, suggesting the existence of 'open' and 'closed' protein conformers (Freedman, J.A., Cooper, C.E., Leece, B., Nicholls, P. and Chan, S.H.P. (1988) Biochem. Cell Biol. 66, 1210-1217). Similar open and closed states for the oxygen-reacting site have been proposed to explain cyanide binding kinetics (Jensen, P., Wilson, M.T., Aasa, R. and Malmström, B.G. (1984) Biochem. J. 224, 829-837). We therefore examined cyanide inhibition of oxidase activity polarographically and

Chemical modification of bovine pancreatic trypsin inhibitor for single site coupling of immunogenic peptides for NMR conformational analysis.

Procedures for chemical modification of bovine pancreatic trypsin inhibitor (BPTI) to allow site-specific coupling of immunogenic peptides are reported. Each of the modified proteins has a single free amino group; the other amino groups of lysine or the amino terminus are blocked by acetylation or guanidination. Two of the derivatives were prepared by protecting Lys-15 by complexation with trypsin or chymotrypsin during acetylation with N-hydroxysuccinimide acetate or guanidination with 3,5-dimethylpyrazole-1-carboxamidine nitrate. A third derivative with a free amino group at the amino termin

Purification of a recombinant glutathione transferase from the causative agent of hydatidosis, Echinococcus granulosus.

This practical class activity was designed to introduce students to recombinant protein expression and purification. The principal goal is to shed light on basic aspects concerning recombinant protein production, in particular protein expression, chromatography methods for protein purification, and enzyme activity as a tool to evaluate purity and conformation of the recombinant product. Herein, we describe the purification of a glutathione transferase from the human parasite Echinococcus granulosus (EgGST1), the causative agent of hydatidosis. EgGST1 is expressed fused to a histidine tag and i

Computer simulation: probing the dynamic binding mechanism of the azo pigment allure red to meat-derived proteins.

Elucidating the interactions between the azo dye Allura Red (AR) and meat-derived proteins is crucial for understanding its safe application … ystems achieved reduced hydrophobic region exposure through structural contraction. A comparison of protein conformations between 0 ns and 100 ns revealed that AC exhibited the least displacement, followed by GDH and MS, indicating its highest conformational stability. Although GDH underwent alterations in secondary structure, its core region remained stable. These re …

Redefining Fibrinogen Self-Assembly at the Air-Water Interface: An Intriguing Story with Multiple Layers.

Layer-by-layer self-assembled structures of the blood-clotting glycoprotein fibrinogen have been resolved at a fluid interface using neutron reflectometry and complementary techniques to reveal an unexpected mechanism that contradicts a long-established adsorption model. The widely accepted monolayer tilt model, inferred over two decades ago from ellipsometry data, involves progressive tilting of a monolayer of fibrinogen molecules from parallel with the interface with increasing interfacial coverage until, at saturation, the molecules adopt a more vertical conformation. Our new structural fra

Differentiating the solution structures and stability of transthyretin tetramer complexed with tolcapone and tafamidis using SEC-SWAXS and NMR.

Human transthyretin (TTR) is a homotetrameric protein involved in transporting thyroxine (T4) and retinol-binding protein within serum and cerebrospinal fluid. The disassociation of TTR's tetrameric structure can lead to the formation of biologically toxic TTR amyloid fibrils. Tolcapone, a small molecule currently under clinical trial, has shown potential as a TTR stabilizer and may act as an alternative to tafamidis, the conventional therapeutic agent used to prevent TTR dissociation. Using size-exclusion-chromatography-based small- and wide-angle X-ray scattering (SEC-SWAXS) complemented by

The expanded octarepeat domain selectively binds prions and disrupts homomeric prion protein interactions.

Insertion of additional octarepeats into the prion protein gene has been genetically linked to familial Creutzfeldt Jakob disease and hence to de novo generation of infectious prions. The pivotal event during prion formation is the conversion of the normal prion protein (PrPC) into the pathogenic conformer PrPSc, which subsequently induces further conversion in an autocatalytic manner. Apparently, an expanded octarepeat domain directs folding of PrP toward the PrPSc conformation and initiates a self-replicating conversion process. Here, based on three main observations, we have provided a mode

Global disruption of the WASP autoinhibited structure on Cdc42 binding. Ligand displacement as a novel method for monitoring amide hydrogen exchange.

The Cdc42 GTPase, a member of the Rho subfamily of Ras proteins, can signal to the cytoskeleton through its effector, the Wiskott-Aldrich syndrome protein (WASP), activation of which results in localized polymerization of new actin filaments. NMR structures of WASP peptide models in the Cdc42-bound and free states suggest that GTPase binding weakens autoinhibitory contacts between the GTPase binding domain (GBD) and the C-terminal actin regulatory (VCA) region of the protein. In the study presented here, amide hydrogen exchange has been used with NMR spectroscopy to directly examine destabiliz

Ex vivo Quantitative Proteomic Analysis of Serotonin Transporter Interactome: Network Impact of the SERT Ala56 Coding Variant.

Altered serotonin (5-HT) signaling is associated with multiple brain disorders, including major depressive disorder (MDD), obsessive-compulsive disorder (OCD), and autism spectrum disorder (ASD). The presynaptic, high-affinity 5-HT transporter (SERT) tightly regulates 5-HT clearance after release from serotonergic neurons in the brain and enteric nervous systems, among other sites. Accumulating evidence suggests that SERT is dynamically regulated in distinct activity states as a result of environmental and intracellular stimuli, with regulation perturbed by disease-associated coding variants.
