A new perspective on Listeria monocytogenes evolution.

Listeria monocytogenes is a model organism for cellular microbiology and host-pathogen interaction studies and an important food-borne pathogen widespread in the environment, thus representing an attractive model to study the evolution of virulence. The phylogenetic structure of L. monocytogenes was determined by sequencing internal portions of seven housekeeping genes (3,288 nucleotides) in 360 representative isolates. Fifty-eight of the 126 disclosed sequence types were grouped into seven well-demarcated clonal complexes (clones) that comprised almost 75% of clinical isolates. Each clone had

The evolutionary genomics of novel endosymbiosis in wild rhizobia bacteria.

The advent of endosymbiosis underlies evolutionary innovation and ecosystem function. However, whether free-living partners tend to benefit or exploit each other during the early stages of novel endosymbiosis remains a dilemma. Rhizobia soil bacteria can initiate root nodules and fix nitrogen for host plants as endosymbionts due to genes carried on mobile genetic elements such as the symbiosis island (SI). We conjugated marked SIs into the genomes of non-nodulating strains, which was sufficient to generate de novo root nodule-forming endosymbionts. Most novel endosymbionts originated as commen

Transmission of SARS-CoV-2 in domestic cats imposes a narrow bottleneck.

The evolutionary mechanisms by which SARS-CoV-2 viruses adapt to mammalian hosts and, potentially, undergo antigenic evolution depend on the ways genetic variation is generated and selected within and between individual hosts. Using domestic cats as a model, we show that SARS-CoV-2 consensus sequences remain largely unchanged over time within hosts, while dynamic sub-consensus diversity reveals processes of genetic drift and weak purifying selection. We further identify a notable variant at amino acid position 655 in Spike (H655Y), which was previously shown to confer escape from human monoclo

The Sinocyclocheilus cavefish genome provides insights into cave adaptation.

BACKGROUND: An emerging cavefish model, the cyprinid genus Sinocyclocheilus, is endemic to the massive southwestern karst area adjacent to the Qinghai-Tibetan Plateau of China. In order to understand whether orogeny influenced the evolution of these species, and how genomes change under isolation, especially in subterranean habitats, we performed whole-genome sequencing and comparative analyses of three species in this genus, S. grahami, S. rhinocerous and S. anshuiensis. These species are surface-dwelling, semi-cave-dwelling and cave-restricted, respectively. RESULTS: The assembled genome si

The investigation of the HCN derivative diiminosuccinonitrile as a prebiotic condensing agent. The formation of phosphate esters.

Diiminosuccinonitrile (DISN) is formed readily by the Fe3+ oxidation of diaminomaleonitrile, a tetramer of HCN. DISN effects the phosphorylation of uridine in 13% yield to a mixture of the isomers of UMP when the reaction is performed in dimethylformamide solution. A 4% yield of the UMP isomers is obtained in neutral aqueous solution using 2 times the DISN concentration and 7 times the phosphate concentration used in DMF. DISN did not effect the conversion of adenosine to AMP or 5'-AMP to 5'-ADP in aqueous solution. The cyclization of 3'-AMP and 3'-UMP to the corresponding 2'-3'-cyclic phospha

Long-term survival and molecular heterogeneity of sporadic multifocal non-functional pancreatic neuroendocrine tumors.

Multifocal sporadic non-functional pancreatic neuroendocrine tumors (NF-PanNETs) are rare, and their molecular underpinnings remain poorly understood. This study performed whole-exome sequencing on 35 synchronous primary tumors from 9 patients to characterize somatic alterations, copy-number variations, and clonal evolution. We found that multifocality was an independent risk factor for early recurrence. Significant intertumoral genomic heterogeneity was observed, with high discordance in both SNVs and CNVs between lesions. Enrichment of ATRX/MEN1 mutations in multifocal cases suggested a pote

Evolution-based protein engineering: functional switching between transthyretins and 5-hydroxyisourate hydrolases.

Transthyretin (TTR) is a vertebrate-exclusive transport protein that plays a key role in binding and distributing thyroid hormones. However, its evolutionary origin lies in the duplication of the gene that encoding the enzyme 5-hydroxyisourate hydrolase (HIUase), which is involved in uric acid metabolism. Unlike TTR, HIUase is ubiquitous in both prokaryotes and eukaryotes, with the exception of hominids. Both HIUase and TTR subfamilies form homotetramers, possessing an internal charged cavity between the two dimer pairs. Based on their high degree of structural similarity, we hypothesized that

Evolution of the Human Brain Can Help Determine Pathophysiology of Neurodevelopmental Disorders.

The evolution of humans brought about a co-occurring evolution of the human brain, which is far larger and more complex than that of many other organisms. The brain has evolved characteristically in humans in many respects, including macro-and micro-anatomical changes in the brain structure, changes in gene expression, and cell populations and ratios. These characteristics are essential for the execution of higher functions, such as sociality, language, and cognition, which express humanity, and are thought to have been acquired over evolutionary time. However, with the acquisition of higher f

Coal Rank-Driven Macromolecular Reconstruction Regulating Nanopore Topology and CO2 Transport.

Structural evolution driven by coalification is an essential force regulating the development of nanopores in coal matrices and CO2 adsorption behavior. However, bridging the characterization gap from the atomic-scale skeleton to macroscopic pore heterogeneity and elucidating the driving mechanism by which structural evolution governs gas occurrence remain core challenges for gas-solid multiscale interactions under complex geological conditions. In this study, three coal samples representing typical evolutionary stages (lignite, bituminous coal, and anthracite) were selected to establish a mul

Molecular phylogeny of the blowfly genus Chrysomya.

Chrysomya Robineau-Desvoidy (Diptera: Calliphoridae) is a genus of blowfly commonly observed in tropical and subtropical countries of the Old World. Species in this genus are vectors of bacteria, protozoans and helminths, cause myiasis, are predators of other carrion insects, and are important forensic indicators. Hypotheses concerning the evolution of sex determination, larval anatomy and genome size in Chrysomya have been difficult to evaluate because a robust phylogeny of the genus was lacking. Similarly, the monophyly of subgenera was uncertain. The phylogeny of Chrysomya spp. was reconstr

The evolution of myiasis in humans and other animals in the Old and New Worlds (part I): phylogenetic analyses.

Myiasis, the infestation of live vertebrates with dipterous larvae, seems to take two distinct forms that, it has been suggested, evolved from two distinct phylogenetic roots: saprophagous and sanguinivorous. However, the convergent evolution of morphological and life-history traits seems to have had a major role in simplifying this overall assessment of the evolutionary routes by which myiasis arose. Moreover, this somewhat simplistic division is further complicated by the existence of both ectoparasitic and endoparasitic species of myiasis-causing Diptera, the evolutionary affinities of whic

Vertical transmission of hepatitis C virus: a tale of multiple outcomes.

Globally, hepatitis C virus (HCV) infection affects approximately 130 million people and 3 million new infections occur annually. HCV is also recognized as an important cause of chronic liver disease in children. The absence of proofreading properties of the HCV RNA polymerase leads to a highly error prone replication process, allowing HCV to escape host immune response. The adaptive nature of HCV evolution dictates the outcome of the disease in many ways. Here, we investigated the molecular evolution of HCV in three unrelated children who acquired chronic HCV infection as a result of mother-t

Evolution of neurohormone function revealed by actions of kisspeptin-type peptides in an echinoderm.

BACKGROUND: The neurohormone kisspeptin regulates reproductive maturation and function in mammals by stimulating hypothalamic production and release of gonadotropin-releasing hormone. However, little is known about kisspeptin-type neuropeptide function in invertebrates and the evolution of kisspeptin signalling as a regulator of physiological processes. Here, we address these issues in a deuterostome invertebrate - the starfish Asterias rubens (phylum Echinodermata). RESULTS: Unlike mammals that have one kisspeptin precursor protein, in A. rubens, two precursor proteins (ArKPP1, ArKPP2) give

Hsp70 diversification and repurposing across the tree of life: Lessons from the evolutionary and mechanistic trajectory of the Hsp70-Hsp110 chaperone system.

The 70 kDa Heat Shock Proteins (Hsp70s) are molecular chaperones ubiquitous in most free-living bacteria and archaea, and in the cytosol and ATP-containing organelles of eukaryotic cells, where they act as ATP-fueled nanomachines that unfold, remodel, and translocate polypeptides. In bacteria, Hsp70 (DnaK) operates with the J-domain cochaperone DnaJ and the nucleotide exchange factor (NEF) GrpE, which accelerates ADP release and ATP rebinding. Many simple prokaryotes encode a single canonical DnaK, but more complex bacteria often harbor additional DnaK-derived paralogues with modified, truncat

Evolutionarily convergent mechanism of formin regulation coordinates actin polymerization in apicomplexan parasites.

Apicomplexan parasites rely on actin-based motility for host cell invasion and for their dissemination. Although previous studies implicate formin 1 (FRM1) in governing this process in Toxoplasma, the mechanisms that position it at the cell apex and regulate its activity during the transition from intracellular replication to active motility remain unclear. Here, we demonstrate that FRM1 is complexed with a protein methyl transferase that stabilizes it from degradation and positions it at the cell apex. Moreover, we identify a conserved intramolecular interaction within FRM1 that serves as a c

A Highly Contiguous Genome Assembly of a Polyphagous Predatory Mite Stratiolaelaps scimitus (Womersley) (Acari: Laelapidae).

As a polyphagous soil-dwelling predatory mite, Stratiolaelaps scimitus (Womersley) (Acari: Laelapidae), formerly known as Stratiolaelaps miles (Berlese), is native to the Northern hemisphere and preys on soil invertebrates, including fungus gnats, springtails, thrips nymphs, nematodes, and other species of mites. Already mass-produced and commercialized in North America, Europe, Oceania and China, S. scimitus will highly likely be introduced to other countries and regions as a biocontrol agent against edaphic pests in the near future. The introduction, however, can lead to unexpected genetic c

Molecular phylogeny and systematics of the Echinostomatoidea Looss, 1899 (Platyhelminthes: Digenea).

The Echinostomatoidea is a large, cosmopolitan group of digeneans currently including nine families and 105 genera, the vast majority parasitic, as adults, in birds with relatively few taxa parasitising mammals, reptiles and, exceptionally, fish. Despite the complex structure, diverse content and substantial species richness of the group, almost no attempt has been made to elucidate its phylogenetic relationships at the suprageneric level based on molecules due to the lack of data. Herein, we evaluate the consistency of the present morphology-based classification system of the Echinostomatoide

[Structure, Immunogenicity and Clinical Value of Chlamydiaphage Capsid Protein 3].

We wished to assess the role of chlamydia micro virus capsid protein Vp3 in recombinant molecules, chart its molecular evolution, screen the wild-type strain, and reveal its value in clinical research. Using a protein BLAST multiple-alignment program, we compared various strains of Chlamydia micro virus capsid protein Vp3 sequences. Using a "distance tree" of those results, we created a phylogenetic tree. We applied the Karplus-Schulz method of flexible-region analyses for highly conserved alignments of amino-acid sequences. Gamier-Robson and Chou-Fasman methods were employed to analyze two-le

New insights into flavivirus evolution, taxonomy and biogeographic history, extended by analysis of canonical and alternative coding sequences.

To generate the most diverse phylogenetic dataset for the flaviviruses to date, we determined the genomic sequences and phylogenetic relationships of 14 flaviviruses, of which 10 are primarily associated with Culex spp. mosquitoes. We analyze these data, in conjunction with a comprehensive collection of flavivirus genomes, to characterize flavivirus evolutionary and biogeographic history in unprecedented detail and breadth. Based on the presumed introduction of yellow fever virus into the Americas via the transatlantic slave trade, we extrapolated a timescale for a relevant subset of flaviviru

Evolution stings: the origin and diversification of scorpion toxin peptide scaffolds.

The episodic nature of natural selection and the accumulation of extreme sequence divergence in venom-encoding genes over long periods of evolutionary time can obscure the signature of positive Darwinian selection. Recognition of the true biocomplexity is further hampered by the limited taxon selection, with easy to obtain or medically important species typically being the subject of intense venom research, relative to the actual taxonomical diversity in nature. This holds true for scorpions, which are one of the most ancient terrestrial venomous animal lineages. The family Buthidae that inclu
