Differential expression and methylation of brain developmental genes define location-specific subsets of pilocytic astrocytoma.

Pilocytic astrocytomas (PAs) are the most common brain tumors in pediatric patients and can cause significant morbidity, including chronic neurological deficiencies. They are characterized by activating alterations in the mitogen-activated protein kinase pathway, but little else is known about their development. To map the global DNA methylation profiles of these tumors, we analyzed 62 PAs and 7 normal cerebellum samples using Illumina 450K microarrays. These data revealed two subgroups of PA that separate according to tumor location (infratentorial versus supratentorial), and identified key n

Single-Cell Characterization of Terminal States and State-Specific Transcriptional Regulatory Networks in Hepatocellular Carcinoma.

Hepatocellular carcinoma (HCC) exhibits pronounced cellular heterogeneity and dynamic state transitions during tumour progression, yet the emergence of tumour cell states along fate trajectories and their transcriptional regulation remain unclear. Here, we established an integrated framework linking cell fate dynamics with transcriptional regulatory networks using publicly available single-cell RNA sequencing data. Malignant cells were identified by inferred copy number variation, followed by CellRank-based fate inference and SCENIC-based regulatory network reconstruction. We identified three

A Multi-Omics Framework Reveals Tumor Heterogeneity and Predicts Therapeutic Targets in Renal Cell Carcinoma.

Tumor cell heterogeneity and multicellular interactions critically influence drug resistance, recurrence, and prognosis. Here, CPcellsubpopulation, a computational framework integrating scRNA-seq, bulk RNA-seq, and clinical data was developed to identify cancer progression-associated cell subpopulations. Then, the integrated analyses of scRNA-seq and spatial transcriptomics were performed to predict potential interactions, identify critical transcription factors, and predict candidate anticancer drugs. Across nine cancers, we detected cancer progression-associated cell subpopulations significa

Clinical Significance of microRNAs in Hematologic Malignancies and Hematopoietic Stem Cell Transplantation.

Hematologic malignancies are a group of neoplastic conditions that can develop from any stage of the hematopoiesis cascade. Small non-coding microRNAs (miRNAs) play a crucial role in the post-transcriptional regulation of gene expression. Mounting evidence highlights the role of miRNAs in malignant hematopoiesis via the regulation of oncogenes and tumor suppressors involved in proliferation, differentiation, and cell death. In this review, we provide current knowledge about dysregulated miRNA expression in the pathogenesis of hematological malignancies. We summarize data about the clinical uti

Exploring the key genes of colorectal "adenoma-cancer" based on graph transformer.

Colorectal cancer (CRC) is one of the most lethal malignancies worldwide, and the precise identification of biomarkers from colonic adenoma to cancer is of great significance for preventing the development of adenocarcinoma. Given that existing methods inadequately capture the topological network relationships among genes, this study proposes a graph neural network model based on multifeature learning, named ChebTs, to investigate the correlation between key genes involved in the colorectal "adenoma-cancer" transition. The GSE41657 and GSE31905 datasets from the GEO database were stratified in

Dysregulation of atrazine-associated core gene networks and risk prediction in human cancers: Insights from integrated transcriptomics and network toxicology analyses.

Atrazine, a widely used chlorotriazine herbicide, persists in aquatic environments and poses potential carcinogenic risks. While epidemiological studies link atrazine exposure to malignancies, its intrinsic molecular mechanisms across organ systems remain incompletely understood. This study employed integrated network toxicology and transcriptomic analyses to clarify atrazine-associated oncogenic pathways in liver hepatocellular carcinoma (LIHC), kidney renal clear cell carcinoma (KIRC), lung adenocarcinoma (LUAD), and sarcoma (SARC). Transcriptomic data from The Cancer Genome Atlas (TCGA) for

Deciphering of SOX9 Functions in Pancreatic Cancer Cells.

SOX9 is widely regarded as a key master regulator of gene transcription, responsible for the development and differentiation programs within tissue and organogenesis, particularly in the pancreas. SOX9 overexpression has been observed in multiple tumor types, including pancreatic cancer, and is discussed as a prognostic marker. In order to gain a more profound understanding of the role of SOX9 in pancreatic cancer, we have performed SOX9 knockdown in the COLO357 and PANC-1 cells using RNA interference, followed by full-transcriptome analysis of the siRNA-transfected cells. The molecular pathwa

Identification and verification of immune and oxidative stress-related diagnostic indicators for malignant lung nodules through WGCNA and machine learning.

Early detection of lung nodules (LNs) is critical for prevention and treatment of lung cancer. However, current noninvasive diagnostic methods face significant challenges in reliably distinguishing benign from malignant nodules. Thus, there is an urgent need for novel molecular biomarkers or pathways to facilitate accurate identification of truly malignant LNs. Using the Gene Expression Omnibus (GEO) database and the "limma" package, we identified differentially expressed genes (DEGs) in lung nodules (LNs) by comparing benign and malignant samples. The oxidative stress-related genes were downl

Using single-cell and transcriptome data to identify prognostic genes associated with SUMO-ylation and their molecular regulatory mechanisms in breast cancer.

BACKGROUND: Dysregulation of small ubiquitin-like modifier ylation (SUMO-ylation) is closely associated with the development of different types of cancers. Growing evidence indicates that many SUMOylated genes (SRGs) play a role in the initiation and progression of breast cancer (BRCA). However, its prognostic value in BRCA remains inadequately explored. METHODS: This study explored prognostic genes related to SUMO-ylation in BRCA based on single-cell RNA sequencing (scRNA-seq) and transcriptome data, developed and validated a risk model. Furthermore, an analysis of clinical relevance was per
