The PPLD has advantages over conventional regression methods in application to moderately sized genome-wide association studies.

In earlier work, we have developed and evaluated an alternative approach to the analysis of GWAS data, based on a statistic called the PPLD. More recently, motivated by a GWAS for genetic modifiers of the X-linked Mendelian disorder Duchenne Muscular Dystrophy (DMD), we adapted the PPLD for application to time-to-event (TE) phenotypes. Because DMD itself is relatively rare, this is a setting in which the very large sample sizes generally assembled for GWAS are simply not attainable. For this reason, statistical methods specially adapted for use in small data sets are required. Here we explore

Bacterial Genome Wide Association Studies (bGWAS) and Transcriptomics Identifies Cryptic Antimicrobial Resistance Mechanisms in Acinetobacter baumannii.

Antimicrobial resistance (AMR) in the nosocomial pathogen, Acinetobacter baumannii, is becoming a serious public health threat. While some mechanisms of AMR have been reported, understanding novel mechanisms of resistance is critical for identifying emerging resistance. One of the first steps in identifying novel AMR mechanisms is performing genotype/phenotype association studies; however, performing these studies is complicated by the plastic nature of the A. baumannii pan-genome. In this study, we compared the antibiograms of 12 antimicrobials associated with multiple drug families for 84 A.

Meta-analysis of genome-wide association studies of aggressive and chronic periodontitis identifies two novel risk loci.

Periodontitis is one of the most common inflammatory diseases, with a prevalence of 11% worldwide for the severe forms and an estimated heritability of 50%. It is classified into the widespread moderate form chronic periodontitis (CP) and the rare early-onset and severe phenotype aggressive periodontitis (AgP). These different disease manifestations are thought to share risk alleles and predisposing environmental factors. To obtain novel insights into the shared genetic etiology and the underlying molecular mechanisms of both forms, we performed a two step-wise meta-analysis approach using gen

Host genetic factors affecting hepatitis B infection outcomes: Insights from genome-wide association studies.

The clinical outcome of hepatitis B virus (HBV) infection depends on the success or failure of the immune responses to HBV, and varies widely among individuals, ranging from asymptomatic self-limited infection, inactive carrier state, chronic hepatitis, cirrhosis, hepatocellular carcinoma, to liver failure, depending on the success or failure of immune response to HBV. Genome-wide association studies (GWAS) identified key genetic factors influencing the pathogenesis of HBV-related traits. In this review, we discuss GWAS for persistence of HBV infection, antibody response to hepatitis B vaccine

Identification of additional risk loci for stroke and small vessel disease: a meta-analysis of genome-wide association studies.

BACKGROUND: Genetic determinants of stroke, the leading neurological cause of death and disability, are poorly understood and have seldom been explored in the general population. Our aim was to identify additional loci for stroke by doing a meta-analysis of genome-wide association studies. METHODS: For the discovery sample, we did a genome-wide analysis of common genetic variants associated with incident stroke risk in 18 population-based cohorts comprising 84 961 participants, of whom 4348 had stroke. Stroke diagnosis was ascertained and validated by the study investigators. Mean age at stro

Genetic Basis of Common Human Disease: Insight into the Role of Missense SNPs from Genome-Wide Association Studies.

Recent genome-wide association studies (GWAS) have led to the reliable identification of single nucleotide polymorphisms (SNPs) at a number of loci associated with increased risk of specific common human diseases. Each such locus implicates multiple possible candidate SNPs for involvement in disease mechanism. A variety of mechanisms may link the presence of an SNP to altered in vivo gene product function and hence contribute to disease risk. Here, we report an analysis of the role of one of these mechanisms, missense SNPs (msSNPs) in proteins in seven complex trait diseases. Linkage disequili

Meta-analysis of genome-wide association studies of adult height in East Asians identifies 17 novel loci.

Human height is associated with risk of multiple diseases and is profoundly determined by an individual's genetic makeup and shows a high degree of ethnic heterogeneity. Large-scale genome-wide association (GWA) analyses of adult height in Europeans have identified nearly 180 genetic loci. A recent study showed high replicability of results from Europeans-based GWA studies in Asians; however, population-specific loci may exist due to distinct linkage disequilibrium patterns. We carried out a GWA meta-analysis in 93 926 individuals from East Asia. We identified 98 loci, including 17 novel and 8

Using previously genotyped controls in genome-wide association studies (GWAS): application to the Stroke Genetics Network (SiGN).

Genome-wide association studies (GWAS) are widely applied to identify susceptibility loci for a variety of diseases using genotyping arrays that interrogate known polymorphisms throughout the genome. A particular strength of GWAS is that it is unbiased with respect to specific genomic elements (e.g., coding or regulatory regions of genes), and it has revealed important associations that would have never been suspected based on prior knowledge or assumptions. To date, the discovered SNPs associated with complex human traits tend to have small effect sizes, requiring very large sample sizes to a

Candidate gene and genome-wide association studies of Mycobacterium avium subsp. paratuberculosis infection in cattle and sheep: a review.

Paratuberculosis (Johne's disease), caused by Mycobacterium avium subspecies paratuberculosis, is responsible for significant economic losses in livestock industries worldwide. This organism is also of public health concern due to an unconfirmed link to Crohn's disease. Susceptibility to paratuberculosis has been suggested to have a genetic component. In livestock, a number of candidate genes have been studied, selected on their association to susceptibility in other mycobacterial diseases, their known role in disease pathogenesis or links to susceptibility of humans to Crohn's disease. These

Moderate- to low-risk variant alleles of cutaneous malignancies and nevi: lessons from genome-wide association studies.

Cutaneous malignancies, especially malignant melanoma, exhibit great genetic heterogeneity. As a result, some individuals and families have particularly increased risk due to genetic predisposition to the disease. The susceptibility alleles range from rarely occurring, heritable, high-risk variants to ubiquitously occurring low-risk variants. Although until now the focus has been mostly towards the familial high-risk genes, the development of genome-wide association studies has uncovered a number of moderate- to low-risk predisposition alleles. The ability to specifically identify genetic vari

Genetics and genome-wide association studies: surgery-guided algorithm and promise for future breast cancer personalized surgery.

Although personalized medicine and oncology in clinical practice is still a dream, some isolated first steps have been taken. Effective preventive and therapeutic interventions are now tailored in some individual breast cancer patients on the basis of BRCA, estrogen receptor and HER2 status. Personal genome-wide tests hold rational promise toward a true personalized management. The recent dramatic increase of more aggressive surgery by 150% in the USA is effective for preventing local recurrence and contralateral breast cancer but represents a surgical overtreatment that may harm patients and

Genome-wide association studies of calf resilience traits derived from milk intake variability in Holstein calves.

Understanding and genetically improving dairy calf resilience is critical for enhancing health, welfare, and productivity of dairy animals under increasing environmental and disease pressures. In this study, we conducted genome-wide association studies (GWAS) to identify genetic variants and genomic regions associated with calf resilience traits derived from automated milk feeder (AMF) records in American Holstein calves. Data from 14,749 calves, including milk intake, milk drinking behavior, and calf health records, were available for the analyses. The pedigree records included 21,630 animals

CARLIS: covariate-assisted replicability analysis for genome-wide association studies via triplet hidden Markov models.

Replicability analysis is a cornerstone for identifying genuine genetic associations in genome-wide association studies (GWAS), yet existing methods are constrained by their failure to account for linkage disequilibrium (LD) structure among single nucleotide polymorphisms (SNPs) or underuse of auxiliary information, limiting their reliability and statistical power. We develop CARLIS, a comprehensive covariate-assisted replicability analysis method to enhance both statistical rigor and biological interpretability while maintaining asymptotic false discovery rate control. CARLIS innovatively lev

Integrated Genome-Wide Association Studies and Selection Signature Analysis Reveal the Genetic Architecture of the Wattle Trait in Goats.

Wattles are finger-like appendages on the ventral neck of goats, serving as a distinctive morphological marker for breed identification that serves potential implications for production performance. However, their genetic basis remains incompletely characterized. Here, we integrated a genome-wide association study (GWAS) and selection signature analysis to identify candidate genes and genomic regions associated with the wattle trait in goats. Using a linear mixed model, GWAS on 463 goats (23 wattled and 440 non-wattled) identified 385 quantitative trait loci (QTLs) at a 5% false discovery rate…

Genome-wide association studies (GWAS) in 2026: From gene hunting to biological discovery in endocrine and cardiometabolic diseases.

BACKGROUND: Genome-wide association studies (GWAS) emerged with expectations borrowed from Mendelian genetics, creating a gap between what the method can and cannot deliver. This gap has fuelled both unwarranted dismissal and unwarranted enthusiasm. For endocrine clinicians, the confusion is consequential because GWAS and clinical sequencing answer fundamentally different questions and serve different purposes. PURPOSE: This review defines what GWAS is designed to do, clarifies the state of the "missing heritability" debate in 2026, and evaluates the contribution of GWAS to endocrine and card

Genome wide association studies and expression analyses identify candidate genes for spot blotch resistance in bread wheat.

GWAS of 1,273 wheat lines identified a stable MTA 3B_6127880 on 3BS chromosome arm for spot blotch resistance, and the associated candidate genes were differentially expressed in resistant vs. susceptible genotypes. Spot blotch (SB), caused by Bipolaris sorokiniana, poses a threat to global wheat production. We evaluated 1,500 elite wheat lines for SB across two environments to identify genomic regions and candidate genes (CGs) conferring resistance. Disease severity, measured as area under the disease progress curve (AUDPC), was negatively correlated with days to heading (DH) and stay-green t

Multitrait analysis of genome-wide association studies expands eosinophilic esophagitis genetic susceptibility and polygenic risk scores.

BACKGROUND: Eosinophilic esophagitis (EoE) is an atopic disease driven in part by genetic susceptibility, but single-trait genome-wide association study (GWAS) has identified a limited number of genome-wide significant risk loci. OBJECTIVE: We sought to expand discovery of EoE genetic risk loci by leveraging shared genetic architecture with other atopic diseases and to develop a polygenic risk score (PRS) for EoE. METHODS: We performed a GWAS of 1,757 individuals with EoE and 14,467 population controls. We then applied multitrait analysis of GWAS (MTAG), integrating EoE with other atopic dis…

Meta-Analysis of Genome-Wide Association Studies of Doxorubicin-Induced Arrhythmia Identifies MMP16 and KCTD15 as Risk Loci.

BACKGROUND: Anthracyclines are a widely used and effective class of chemotherapy. However, a major limitation for their use is cardiotoxicity, manifesting as systolic dysfunction, congestive heart failure, and arrhythmias. The objective of this study was to identify genes and genetic risk variants for doxorubicin-induced arrhythmia. METHODS: We performed genome-wide association studies and meta-analysis across 2 independent nonoverlapping, genetically homogenous data sets from the Molecular Epidemiology Resource (cases N=77, controls N=1184) and Tapestry (cases N=13, controls N=172). Elucidating genetic backgrounds of myasthenia gravis in Japanese by genome-wide association studies and multi-omics analyses of thymoma.

Myasthenia gravis (MG) is an autoimmune disorder characterized by impaired neuromuscular transmission and motor symptoms. Its genetic background remains unclear, particularly beyond specific subtypes reported in European populations. Here, we perform a genome-wide association study (GWAS) of 1,434 MG cases covering all disease subtypes and 42,913 controls of Japanese, which newly identify the TERT locus (odds ratio [OR] = 1.31, P = 1.7×10-10). Subtype-stratified GWASs show stronger signals for generalized MG (gMG; OR = 1.38, P = 1.6×10-12), anti AChR antibody-positive gMG (g-AChR-Ab(+)MG; OR= …
