Genomics of dendritic cell pyruvate metabolism reveals stage-associated circulating immune signatures in diabetic retinopathy.

BACKGROUND: The role of circulating pyruvate in diabetic retinopathy (DR) progression is poorly defined. Unravelling its cell-specific genomic regulation is vital. METHODS: Integrative genomics analysis combined two-sample Mendelian randomization (MR) to evaluate the association between circulating pyruvate and DR risk with single-cell RNA sequencing (scRNA-seq) metabolic profiling in peripheral blood mononuclear cells (PBMCs). Machine learning was used to derive exploratory blood-based candidate biomarkers from metabolism-associated genes, followed by qPCR assessment in an independent periph…

Comparative genomics of crucian carp-isolated Flavobacterium psychrophilum: toward the foundations of overwintering mortality syndrome.

Flavobacterium psychrophilum is a Gram-negative bacterium that acts as a primary etiological agent of bacterial cold-water disease (BCWD) in salmonid fish. In the past 5 years, this pathogen has also been isolated from multiple freshwater fish species in China, including crucian carp (Carassius auratus gibelio), grass carp (Ctenopharyngodon idellus) and silver carp (Hypophthalmichthys molitrix), and identified as the causal agent of overwintering mortality syndrome. We report the whole-genome sequencing and analysis of F. psychrophilum strain NJ01, the first isolate from crucian carp, a cyprin

The use of subtractive proteomics and comparative genomics prioritizes novel therapeutic targets in Salmonella Infantis.

Salmonella enterica serovar Infantis has emerged as a globally relevant non-typhoidal Salmonella (NTS) serovar, due to its increasing prevalence in foodborne outbreaks, level of multidrug resistance (MDR), and persistence in poultry production systems. Despite extensive genomic surveillance, few studies have integrated genome-wide analyses with subtractive proteomics for therapeutic target discovery. Here, N = 144 S. Infantis genomes, from clinical and environmental sources were retrieved from the NCBI Pathogen Detection database and systematically analyzed. Virulence profiling revealed a cons

Comparative genomics and phylogenetic analysis of three Malvaceae species on the basis of chloroplast genomes.

INTRODUCTION: The Malvaceae family shows rich species diversity and has substantial economic and medicinal value. However, the frequent interspecific hybridization among members of this family has resulted in confused phylogenetic relationships among the groups, limiting the usefulness of traditional classification methods. METHODS: This study aimed to investigate the phylogenetic relationships among selected taxa of Malvaceae by evaluating 23 chloroplast (CP) genomes, including three newly assembled CP genomes. Among these three genomes, the CP genome of Hibiscus schizopetalus L. was reporte

Genomics of Irish swine-derived Streptococcus suis: population structure, prophages and anti-viral defence mechanisms.

Streptococcus suis is a major pig pathogen with zoonotic potential, posing an occupational risk to farmers and meat handlers. We characterized 110 S. suis strains from diseased pigs in Ireland (2005-2022) using whole-genome sequencing to investigate population structure and phage-host dynamics. We identified 15 distinct serotypes, with serotypes 9 and 2 being the most dominant. In silico multi-locus sequence typing revealed high diversity within the collection, identifying several sequence types (STs), including 26 novel STs. Investigation of strain-level genomic clustering using PopPUNK again

Rare disease genomics in an era of human pangenomics and telomere-to-telomere genome references.

Despite considerable efforts investigating the genetic aetiology of rare diseases in the past decades, approximately 50% of cases remain without a genetic diagnosis. Many missing diagnoses can be attributed to the limitations of short-read sequencing (SRS), compounded by (mis)-alignment to incomplete and inaccurate reference genomes such as GRCh37/38. SRS cannot resolve many regions that are challenging to map, including large contiguous tandem repeats, segmental duplications (SDs), sites of complex structural variants (SV), or highly diverged population-specific loci. Long-read sequencing (LR

Integration of dilated cardiomyopathy genomics with transcriptomics from the human heart implicates regulatory molecular mechanisms.

Heart failure (HF) is a leading global cause of morbidity and mortality, yet the regulatory molecular mechanisms that link genetic variation to cardiac dysfunction remain elusive. To bridge this gap, we created the Trans-Omics for Precision Medicine in Congestive Heart Failure (TOPCHeF) resource, a multi-omics dataset comprising >700 human left-ventricular tissue samples, including dilated cardiomyopathy (DCM), ischemic cardiomyopathy (ICM), and non-failing controls, with paired whole-genome and RNA sequencing. By mapping expression- (eQTL) and splicing- (sQTL) quantitative trait loci directly

Dual functional genomics reveals a broad and convergent landscape of asciminib resistance in BCR::ABL1.

BACKGROUND: Drug resistance is a constantly evolving challenge. The allosteric inhibitor asciminib is a novel therapy for chronic myelogenous leukemia (CML) that targets the myristoyl pocket of the BCR::ABL1 kinase. While it can overcome resistance to active-site inhibitors like imatinib, new resistance mutations to asciminib are emerging. The complete landscape of these mutations, particularly those outside the kinase domain or those arising from epistatic interactions between mutations, are not well understood. METHODS: This study employed a dual functional genomics approach in CML cell lin…

Unmasking Compound Heterozygosity in GYG1 Myopathy: Diagnostic Insights From RNA-Seq and Long-Read Genomics.

Polyglucosan body myopathy type 2 (PGBM2; OMIM #616199) is an autosomal recessive myopathy caused by biallelic variants in GYG1, which encodes glycogenin-1. It is characterized by progressive muscle weakness and PAS-positive, diastase-resistant polyglucosan inclusions on muscle biopsy. We report a 64-year-old woman who developed progressive proximal weakness beginning in her early 50s, with polyglucosan bodies identified on muscle histopathology. Genome sequencing (GS) detected a single heterozygous pathogenic splice-site variant, NM_004130.4(GYG1):c.143+3G>C. Given strong histopathologic evid
