Location of the analgesic domain in Scorpion toxin BmK AGAP by mutagenesis of disulfide bridges.

An increasing number of analgesic peptides have been found in the tail toxicyst, but there has been little research into their analgesic domains. Where are the analgesic domains in a conservative betaalphabetabeta topology conformation of the analgesic peptides? We have carried out research to address this question. On account of the importance of disulfide bonds in the study of protein structure, the conformational stability, catalytic activity and folding, and site-directed mutagenesis in disulfide bridges have been used to look for the analgesic domain in a mature antitumor-analgesic peptid

tCONCOORD-GUI: visually supported conformational sampling of bioactive molecules.

Conformational flexibility of bioactive molecules poses a major challenge to computational biology. tCONCOORD generates structure ensembles based on geometrical considerations and has been successfully applied to predict protein conformational flexibility and essential degrees of freedom. We have now developed a graphical user interface (GUI) for tCONCOORD, which substantially facilitates the simulation setup and provides valuable insights into the structure analysis and constraint definition process in tCONCOORD. Moreover, users can influence the constraint definition process by interactively…

Release of long-range tertiary interactions potentiates aggregation of natively unstructured alpha-synuclein.

In idiopathic Parkinson's disease, intracytoplasmic neuronal inclusions (Lewy bodies) containing aggregates of the protein alpha-synuclein (alphaS) are deposited in the pigmented nuclei of the brainstem. The mechanisms underlying the structural transition of innocuous, presumably natively unfolded, alphaS to neurotoxic forms are largely unknown. Using paramagnetic relaxation enhancement and NMR dipolar couplings, we show that monomeric alphaS assumes conformations that are stabilized by long-range interactions and act to inhibit oligomerization and aggregation. The autoinhibitory conformations

Alpha-helix mimicry of a beta-turn.

It is shown here that the three-dimensional arrangement of the amino acids in an RGDF beta-turn (sequence involved in cell adhesion) resembles that of an alpha-helix with a shuffled RGDF sequence (i.e. RGXFD). A miniprotein was designed and constructed which arranges the RGXFD sequence into a well defined helical conformation. The designed protein is bioactive and folds into the desired structure as assessed by nuclear magnetic resonance spectroscopy. The recognition process mediated by a beta-turn can thus be mimicked by an alpha-helix.

Nickel binding shifts Helicobacter pylori HypA toward compact conformations.

Helicobacter pylori (Hp) is a Gram-negative human pathogen that relies on the nickel enzymes urease and [Ni,Fe]‑hydrogenase for gastric colonization. Delivery of Ni(II) to the active sites of these enzymes is mediated by the metallochaperone HpHypA, which contains a high-affinity structural Zn(II) site and a lower-affinity Ni(II) site, in two distinct domains. Although the NMR solution structure of the apo form Zn-HpHypA is known, the impact of Ni(II) binding on the structure remains unclear. Here, NMR 15N relaxation experiments have been applied to probe the backbone internal dynamics and the

How do AI ensemble pipelines treat disorder? A head-to-head comparison on α-synuclein.

Intrinsically disordered proteins (IDPs) play central roles in signalling, regulation, and disease, yet they remain a severe challenge for current artificial intelligence models of protein structure. Most methods were trained on ordered, single structure data and optimize objectives that implicitly favour compact, well-folded conformations. IDPs, by contrast, populate broad conformational ensembles and display heterogeneous, condition-dependent structures. We argue that IDPs provide a natural benchmark and development ground for the next generation of AI systems, including future artificial ge

Correlation between Solvation Free Energy and Solute-Solvent Interaction Energy in Energy Representation Theory.

The energy representation (ER) theory is a type of classical density-functional theory that provides a framework for calculating solvation free energy (SFE) using molecular simulations. A key feature is the use of solute-solvent pair-energy distribution functions and approximate functionals, which eliminate the need for intermediate-state simulations. This enables the application of the ER theory to diverse systems, from small molecules to proteins, polymers, interfaces, and membranes. A strong correlation between SFE and solute-solvent interaction energy (SSIE) has been observed empirically i

Cannabinoid receptor 1 ligands: Biased signaling mechanisms driving functionally selective drug discovery.

G protein-coupled receptors (GPCRs) adopt conformational states that activate or inhibit distinct signaling pathways, including those mediated by G proteins or β-arrestins. Biased signaling through GPCRs may offer a promising strategy to enhance therapeutic efficacy while reducing adverse effects. Cannabinoid receptor 1 (CB1), a key GPCR in the endocannabinoid system, presents therapeutic potential for conditions such as pain, anxiety, cognitive impairment, psychiatric disorders, and metabolic diseases. This review examines the structural conformations of CB1 coupling to different signaling pa

Interplay of the bacterial ribosomal A-site, S12 protein mutations and paromomycin binding: a molecular dynamics study.

The conformational properties of the aminoacyl-tRNA binding site (A-site), and its surroundings in the Escherichia coli 30S ribosomal subunit, are of great relevance in designing antibacterial agents. The 30S subunit A-site is near ribosomal protein S12, which neighbors helices h27 and H69; this latter helix, of the 50S subunit, is a functionally important component of an intersubunit bridge. Experimental work has shown that specific point mutations in S12 (K42A, R53A) yield hyper-accurate ribosomes, which in turn confers resistance to the antibiotic 'paromomycin' (even when this aminoglycosid

Combining ultra-high pressure with propylene glycol and trehalose to inhibit co-elution of off-flavor components during liver protein extraction.

Off-flavor compounds often bind to proteins during extraction from animal byproducts and compromise protein applicability. This study proposed the integration of ultra-high pressure (UHP) pretreatment with propylene glycol and trehalose addition (UNPA) to facilitate off-flavor dissociation during duck liver protein (DLvP) extraction. UHP treatment at 350 MPa for 10 min induced a molten globule-like state with loosened tertiary packing and increased hydrophobic exposure, whereas propylene glycol and trehalose helped maintain the pressure-modulated conformation and limit aggregation. UNPA decrea

Displaying and delivering viral membrane antigens via WW domain-activated extracellular vesicles.

Membrane proteins expressed on the surface of enveloped viruses are conformational antigens readily recognized by B cells of the immune system. An effective vaccine would require the synthesis and delivery of these native conformational antigens in lipid membranes that preserve specific epitope structures. We have created an extracellular vesicle-based technology that allows viral membrane antigens to be selectively recruited onto the surface of WW domain-activated extracellular vesicles (WAEVs). Budding of WAEVs requires secretory carrier-associated membrane protein 3, which through its proli

Interplay between sequence, structure and linear motifs in the adenovirus E1A hub protein.

E1A is the main transforming protein in mastadenoviruses. This work uses bioinformatics to extrapolate experimental knowledge from Human adenovirus serotype 5 and 12 E1A proteins to all known serotypes. A conserved domain architecture with a high degree of intrinsic disorder acts as a scaffold for multiple linear motifs with variable occurrence mediating the interaction with over fifty host proteins. While linear motifs contribute strongly to sequence conservation within intrinsically disordered E1A regions, motif repertoires can deviate significantly from those found in prototypical serotypes

Conformational Abs recognizing a generic amyloid fibril epitope.

Disease-related amyloid fibrils appear to share a common, but poorly understood, structure. We describe here the generation and preliminary characterization of two conformation-specific mAbs, WO1 and WO2, that bind to the amyloid fibril state of the Alzheimer's peptide A beta(1-40) but not to its soluble, monomeric state. Surprisingly, these Abs also bind to other disease-related amyloid fibrils and amyloid-like aggregates derived from other proteins of unrelated sequence, such as transthyretin, islet amyloid polypeptide, beta(2)-microglobulin, and polyglutamine. At the same time, WO1 and WO2

Mass spectrometry structural analysis of intrinsically disordered phosphoproteins.

Phosphorylation is a ubiquitous protein modification that is known to play important roles in many biological phenomena including cell signaling, the opening and closing of membrane protein channels, and even triggering of amyloid protein aggregation. Despite the effects phosphorylation has on protein function, the impact phosphorylation has on the structure of proteins is not well understood. To determine how phosphorylation affects the structure of proteins, top-down mass spectrometry (TD-MS) and ion mobility-mass spectrometry (IM-MS) were performed on various phosphorylated proteins and the

A fluorescence study of the binding of cytochrome C to mixed-phospholipid microvesicles : evidence for a preferred orientation of the bound protein.

Kinetic and equilibrium experiments are reported on the binding of the fluorescent probe 1,8-anilino-naphtalene sulfonate (ANS) to microvesicles of natural lecithin containing 10 per cent of an anionic phospholipip (90 : 10 mixtures). Kinetics discriminated between fast binding to the outer leaflet of the bilayer and apparently slow binding to the inner leaflet controlled by the diffusion of the probe across the bilayer. The equilibrium distribution of ANS between the two leaflets was not dependent on the nature of the anionic species and the spectral properties of bound ANS were identical in

Assessing the role of osmolytes on the conformational harmony of islet amyloid polypeptide.

Several pathological disorders have known linkages with the misfolding and abnormal oligomerization of peptides and proteins and their accumulation into numerous aggregates. One such peptide is human islet amyloid polypeptide (hIAPP) responsible for amyloid aggregation in type 2 diabetes. This aggregation can be altered by osmolytes, which are natural agents that can alter the environment surrounding of hIAPP. Here, we implemented several replica-exchange molecular dynamics (REMD) simulations to examine the effects of the denaturing osmolyte urea and the protective osmolyte trimethylamine N-ox

Stabilization of Solvent to α-Sheet Structure and Conversion between α-Sheet and β-Sheet in the Fibrillation Process of Amyloid Peptide.

α-sheet conformation has been proposed to exist as an intermediate conformational component and mediate the fibrillar assemblies of amyloid proteins at certain conditions. However, less attention has been paid to this form of conformation in the studies of the mechanism of amyloidosis because there is insufficient evidence for the existence of the α-sheet intermediate and the transition from the α-sheet intermediate to the β-sheet fibril. Herein, we characterized the structures of a d,l-alternating amyloidogenic decapeptide under different conditions and studied the structural conversion betwe

Structural bases of Wolman disease and cholesteryl ester storage disease.

To elucidate the bases of Wolman disease (WD) and cholesteryl ester storage disease (CESD) from the viewpoint of enzyme structure, we constructed a structural model of human lysosomal acid lipase (LAL) using molecular modeling software Modeller. The results revealed that the residues responsible for WD/CESD tend to be less solvent-accessible than others. Then, we examined the structural changes in the LAL protein caused by the WD/CESD mutations, using molecular modeling software TINKER. The results indicated that conformational changes of the functionally important residues and/or large confor

Insights into Ligand-Specific Activation Dynamics of Dopamine D2 Receptor Explored by MD Simulations.

The human G protein-coupled receptor (GPCR) dopamine 2 receptor (D2R) is an essential target of antipsychotic drugs. The modulation of downstream GPCR signaling induced by different agonists, termed functional selectivity, has potentially a great impact on drug discovery and control of side effects. The molecular origin of this modulation is, however, not fully understood. Here, the structural determinants underlying the response of D2R to binding of the endogenous agonist dopamine, the partial agonist aripiprazole, and the antagonist sulpiride are investigated at full atomistic resolution by
