Combination of SMN trans-splicing and a neurotrophic factor increases the life span and body mass in a severe model of spinal muscular atrophy.

Spinal muscular atrophy (SMA), a neurodegenerative disease, is the second most common genetic disorder and the leading genetic cause of infantile death. SMA arises from the loss of Survival Motor Neuron-1 (SMN1), leading to degeneration of lower motor neurons and, consequently, the atrophy of voluntary muscles. A duplicated copy gene called SMN2 exists in humans. SMN2 is unable to fully compensate for the loss of SMN1 because it produces very low levels of functional SMN protein due to an alternative splicing event. A C/T transition in SMN2 exon 7 results in a transcript lacking exon 7 and, th

FXR1-Directed Alternative Splicing of MK5 Drives Hepatocellular Carcinoma Progression by Activating GSK3β Signaling.

Alternative splicing plays a crucial role in the development and progression of hepatocellular carcinoma (HCC), yet the underlying regulatory mechanisms and therapeutic potential remain largely unexplored. Here, we identified the RNA-binding protein FMR1 autosomal homolog 1 (FXR1) as a key driver of HCC pathogenesis through the regulation of alternative splicing. FXR1 was highly expressed in HCC tissues, and its elevated expression was associated with a poor prognosis. Mechanistically, high FXR1 induced the retention of exon 6 in mitogen-activated protein kinase-activated protein kinase 5 (MK5

The RNA helicase DDX53 (CAGE) contributes to RNA metabolism in a human germ cell model.

DDX53 (DEAD-box helicase 53, known also as CAGE) is an intronless gene on the X chromosome, which expression shows strong testis specificity. It belongs to the group of cancer-testis (CT) antigens, with most studies to date focusing on its role in cancer, but the precise biological function of DDX53 remains unclear. Previous reports identifying rare DDX53 variants in infertile men provided the rationale for investigating the role of DDX53 in the context of human spermatogenesis. By using the human seminoma cell line (TCam-2) as an in vitro male germline model, we aimed to investigate the funct

SRSF1-mediated alternative splicing regulates bladder cancer progression and cisplatin sensitivity through HIF1A/BNIP3/mitophagy axis.

BACKGROUND: Alternative splicing (AS) is consistently linked to tumor progression. SRSF1, the first identified proto-oncogene in the serine/arginine-rich splicing factor (SRSF) protein family, plays a crucial role. However, the specific functions and potential mechanisms of SRSF1 in advancing bladder cancer (BCa) progression and influencing chemosensitivity remain largely unexplored. METHODS: The expression of SRSF1 in BCa tissues and cell lines was investigated using quantitative real-time PCR (RT-qPCR) and western blotting. Survival analysis was employed to examine the association between S

Cryptic non-canonical splice site activation is part of the mechanism that abolishes multimer organization in the c.2269_2270del von Willebrand factor.

We report a new pathogenic mechanism in von Willebrand disease involving the use of a non-canonical splicing site. The proband, carrying the homozygous c.2269_2270del mutation previously classified as a type 3 mutation, showed severely reduced plasma and platelet von Willebrand factor antigen levels and functions, and no factor VIII binding capacity. A particular von Willebrand factor multimer pattern emerged in plasma, characterized by the presence of only two oligomers: the dimer and an unusually large band, with no intermediate components. There were von Willebrand factor multimers in plate

Novel OPA1 mutations identified in Japanese pedigrees with optic atrophy.

PURPOSE: To determine whether mutations in the OPA1 gene were present in two Japanese families with optic atrophy. METHODS: Thirty exons and their boundaries of the OPA1 gene were amplified by PCR with genomic DNA as templates and directly sequenced. The detected sequence changes were confirmed to be mutations by examining whether they were present in normal control individuals. A splicing mutation was characterized by RT-PCR of total RNA of leukocytes obtained from patients and one normal individual. The mutant transcripts resulting from the splicing mutation were further confirmed and quant

Coexpression of normal and mutated CD40 ligand with deletion of a putative RNA lariat branchpoint sequence in X-linked hyper-IgM syndrome.

We describe a novel CD40 ligand (CD40L) splicing mutation in a patient with X-linked hyper-IgM syndrome (X-HIM) associated with alternate splicing of exon 3, resulting in the expression of both full-length and exon-3-skipped CD40L mRNA. The mutation is an 8-bp deletion 25 bp upstream of the intron 2/exon 3 junction which overlaps a putative RNA branchpoint, suggesting that it may impair RNA lariat formation. The exon-3-skipped CD40L transcript encodes a truncated protein (CD40LDeltaE3) encompassing the cytoplasmic, transmembrane, and extracellular stalk domains, but lacking the CD40L receptor

Aberrant alternative splicing memorized in adipose tissue macrophages impedes efferocytosis during postobesity weight loss.

Obesity imprints an epigenetic memory in adipose tissue macrophages (ATMs), allowing proinflammatory traits to persist after weight loss. However, mechanisms by which ATMs sustain efferocytosis and influence adipose tissue mass remain unclear. Here, we demonstrate that aberrant messenger RNA splicing, caused by dysfunction of the CWC22/exon junction complex, limits efferocytosis in macrophages during postobesity weight loss. Multiomics and gene-targeting approaches revealed that 51.9% of the obesity-induced differentially spliced genes in ATMs remained altered after weight loss, identifying pe…

The impact of Hnrnpl deficiency on transcriptional patterns of developing muscle cells.

Heterogeneous nuclear ribonucleoproteins (hnRNPs) bind to RNA, regulating gene expression and splicing. HnRNP L contributes to muscle development and the pathogenesis of myotonic dystrophy. We hypothesized that hnRNP L regulates muscle expression and splicing patterns. Using nanopore long-read transcriptome sequencing and qPCR analyses, we investigated the impact of Hnrnpl knockdown on myoblasts and knockdown of the orthologous gene smooth in Drosophila. Notch signaling genes and muscle-related genes were dysregulated in both models. Several genes had altered splicing patterns, including Lamp2

Caloric restriction drives age-dependent and integrated remodeling of RNA processing and lipid composition in mouse brain.

Caloric restriction (CR) extends lifespan and delays the onset of age-related diseases. Prior work has established numerous pathways that respond to CR, including growth signaling, metabolism, and inflammatory pathways. However, the molecular mechanisms that connect these pathways to enhanced lifespan and reduced disease risk remain unclear. Here, we demonstrate that RNA processing is altered in brains from mice on CR across adulthood and is linked to changes in lipid composition. Differential gene expression changes at each time point share a high degree of identity and functional overlap, wi

A functionally integrated cross-tissue alternative splicing program during short-term calorie restriction.

Alternative splicing (AS) involves production of several different RNA molecules from a single pre-mRNA. Calorie restriction (CR) is a sustained calorie deficit without malnutrition, which extends health and lifespan. AS is dysregulated in aging but less so following CR, suggesting a role for AS in the beneficial effects of CR. To test the hypothesis that AS is involved in the CR response and explore its tissue specificity, male C57BL/6 mice were exposed to 3 months of graded CR (0-40% at 10% increments) and RNA sequencing data from six tissues (epididymal white adipose tissue [eWAT], liver, h

A Sex-Specific Chimeric RNA in Female Immune Regulation: Case Study.

Recent studies have highlighted that many diseases and conditions, including aging, cancer, and infectious diseases, can manifest differently in males and females. Over the past years, sex-specific transcriptomes have been uncovered in stem cells, nervous system, and immune system. However, chimeric RNAs formed by intergenic splicing are less appreciated, but provide another critical layer of RNA diversification. Leveraging the analysis of RNA-Seq data and the validation of outcomes across a cohort of over 1200 blood samples, we discovered UBA1-CDK16, a female-specific chimeric transcript. In

Ptbp1 is not required for retinal neurogenesis and cell fate specification.

The RNA-binding protein Ptbp1 has been proposed as a master regulator of neuronal fate, repressing neurogenesis through its effects on alternative splicing and miRNA maturation. While prior studies using RNA interference suggested that Ptbp1 loss promotes neurogenesis, recent genetic studies have failed to replicate glia-to-neuron conversion following Ptbp1 loss of function. To evaluate the role of Ptbp1 in developmental neurogenesis in vivo, we conditionally disrupted Ptbp1 in mouse retinal progenitors. Ptbp1 was robustly expressed in both retinal progenitors and Müller glia but absent from p

CircRHOBTB3 suppresses MAOA by promoting cytoplasmic retention of NONO to inhibit prostate cancer proliferation and metastasis.

Prostate cancer (PCa) is one of the most prevalent malignant tumors affecting men. Metastatic PCa is generally considered incurable. Circular RNA (circRNA) is a distinct class of RNA implicated in the tumorigenesis and development of various cancers, including PCa. However, the specific role and underlying molecular mechanisms of circRNA in PCa remain poorly understood. This study identifies hsa_circ_0007444, generated from the back-splicing of exons 6-7 of the Rho Related BTB Domain Containing 3 (RHOBTB3) gene and named as circRHOBTB3, as being downregulated in PCa. Low expression of circRHOB

Duchenne Muscular Dystrophy in Two Half-Brothers Due to Inherited 306 Kb Inverted Insertion of 10p15.1 into Intron 44 of the Dp427m Transcript of the DMD Gene.

Duchenne muscular dystrophy (DMD) is a rare genetic disorder caused by the absence of a fully functional dystrophin protein in myocytes. In skeletal muscle, the lack of dystrophin ultimately results in muscle wasting and the replacement of myocytes with fatty or fibrous tissues. In the heart, cardiomyocytes eventually fail and cause fatal cardiomyopathy. We present a case of a male patient and his younger brother with a maternally inherited inverted insertion of approximately 306 kb of chromosome 10 in the deep intronic region between exons 44 and 45 of the DMD gene, leading to Duchenne muscul

Multiple nuclear-replicating viruses require the stress-induced protein ZC3H11A for efficient growth.

The zinc finger CCCH-type containing 11A (ZC3H11A) gene encodes a well-conserved zinc finger protein that may function in mRNA export as it has been shown to associate with the transcription export (TREX) complex in proteomic screens. Here, we report that ZC3H11A is a stress-induced nuclear protein with RNA-binding capacity that localizes to nuclear splicing speckles. During an adenovirus infection, the ZC3H11A protein and splicing factor SRSF2 relocalize to nuclear regions where viral DNA replication and transcription take place. Knockout (KO) of ZC3H11A in HeLa cells demonstrated that severa

RNA sequencing resolves novel DYNC2H1 variants causing short-rib thoracic dysplasia type 3: Case report.

BACKGROUND: Intronic variants outside the canonical splice site are challenging to interpret and therefore likely represent an underreported cause of human disease. Autosomal recessive variants in DYNC2H1 are associated with short-rib thoracic dysplasia 3 with or without polydactyly (SRTD3), a clinically heterogeneous disease generally presenting with short ribs, shortened tubular bones, narrow thorax and acetabular roof anomalies. We describe a case of SRTD3 with compound heterozygous frameshift and intronic variants and highlight the essential role of RNA sequencing (RNA-Seq) in variant inte

RUNX2 influences alternative splicing of genes associated with gastric cancer progression by regulating SF3B6 expression in HGC-27 cells.

Gastric cancer (GC) is a highly malignant tumor with significant morbidity and mortality rates globally. Recent studies have shown that RUNX2, a member of the RUNX family known for its role in osteoblast differentiation and bone morphogenesis, is associated with the pathogenesis and progression of GC, while the underlying mechanisms of the pathogenesis and progression of GC are largely unknown. In this study, we investigated the role of RUNX2 in GC progression by analyzing its effects on gene expression and alternative splicing (AS) in HGC-27 cells. We silenced RUNX2 by small interfering RNA (
