Caseoperoxidase, mixed β-casein-SDS-hemin-imidazole complex: a nano artificial enzyme.

A novel peroxidase-like artificial enzyme, named "caseoperoxidase", was biomimetically designed using a nano artificial amino acid apo-protein hydrophobic pocket. This four-component nano artificial enzyme containing heme-imidazole-β-casein-SDS exhibited high activity growth and k(cat) performance toward the native horseradish peroxidase demonstrated by the steady state kinetics using UV-vis spectrophotometry. The hydrophobicity and secondary structure of the caseoperoxidase were studied by ANS fluorescence and circular dichroism spectroscopy. Camel β-casein (Cβ-casein) was selected as an appr

Structure of the Chlamydia trachomatis immunodominant antigen Pgp3.

Chlamydia trachomatis infection is the most common sexually transmitted bacterial disease. Left untreated, it can lead to ectopic pregnancy, pelvic inflammatory disease, and infertility. Here we present the structure of the secreted C. trachomatis protein Pgp3, an immunodominant antigen and putative virulence factor. The ∼84-kDa Pgp3 homotrimer, encoded on a cryptic plasmid, consists of globular N- and C-terminal assemblies connected by a triple-helical coiled-coil. The C-terminal domains possess folds similar to members of the TNF family of cytokines. The closest Pgp3 C-terminal domain struct

Emerging Roles of Ubiquitin-Specific Protease 25 in Diseases.

The balance of ubiquitination and deubiquitination plays diverse roles in regulating protein stability and cellular homeostasis. Deubiquitinating enzymes catalyze the hydrolysis and removal of ubiquitin chains from target proteins and play critical roles in various disease processes, including cancer, immune responses to viral infections and neurodegeneration. This article aims to summarize roles of the deubiquitinating enzyme ubiquitin-specific protease 25 (USP25) in disease onset and progression. Previous studies have focused on the role of USP25 in antiviral immunity and neurodegenerative d

The inlA gene of Listeria monocytogenes LO28 harbors a nonsense mutation resulting in release of internalin.

Internalin is a surface protein that mediates entry of Listeria monocytogenes EGD into epithelial cells expressing the cell adhesion molecule human E-cadherin or its chicken homolog, L-CAM, which act as receptors for internalin. After observing that entry of L. monocytogenes LO28 into S180 fibroblasts, in contrast to that of EGD, did not increase after transfection with L-CAM, we examined both the expression and the structure of internalin in strain LO28. We discovered a nonsense mutation in inlA which results in a truncated protein released in the culture medium. Mutations leading to release

iactA of Listeria ivanovii, although distantly related to Listeria monocytogenes actA, restores actin tail formation in an L. monocytogenes actA mutant.

A gene homologous to the actA gene of Listeria monocytogenes was cloned from Listeria ivanovii (strain CLIP257) by chromosome walking starting from the ilo gene that encodes the pore-forming toxin ivanolysin. The nucleotide sequence revealed that this gene, named iactA, encodes a protein of 1,044 amino acids (IactA) comprising a central region with seven highly conserved tandem proline-rich repeats of 47 amino acids. Although IactA and ActA share an overall similar structure, these two proteins are only distantly related. Like ActA, IactA migrates aberrantly on sodium dodecyl sulfate gels. Whe

Discovery and phylogeny of a ricin-B-like domain from rice.

Lectins are carbohydrate-binding proteins which play key roles in various biological processes, including cell signaling, pathogen recognition and development. Previous research conducted on ricin-B lectin domains and carbohydrate-binding modules of family 13 (CBM13) illustrated the striking resemblances between these two groups of protein domains. In this study, we report on the discovery, identification and putative biochemical characteristics of a ricin-B-like domain that is unique for GH27 enzymes from land plants, identified in the OsAPSE enzyme from Japanese rice (Oryza sativa L. subsp.

Rickettsia Sca2 Recruits Two Actin Subunits for Nucleation but Lacks WH2 Domains.

The Rickettsia ∼1800-amino-acid autotransporter protein surface cell antigen 2 (Sca2) promotes actin polymerization on the surface of the bacterium to drive its movement using an actin comet-tail mechanism. Sca2 mimics eukaryotic formins in that it promotes both actin filament nucleation and elongation and competes with capping protein to generate filaments that are long and unbranched. However, despite these functional similarities, Sca2 is structurally unrelated to eukaryotic formins and achieves these functions through an entirely different mechanism. Thus, while formins are dimeric, Sca2 f

Deep learning and molecular dynamics reveal promising EZH2 inhibitors for epigenetic cancer targeting.

Fine-tuned REINVENT generative model integrated with structure- and ligand-based computational approaches was applied to identify novel EZH2 inhibitors. The generated molecules closely reproduced the structural and physicochemical property distributions of ChEMBL compounds, confirming their relevance to drug-like chemical space. Classification performance was robust (ROC-AUC ≥ 0.87 across training, test, and validation sets), enabling the prioritization of 511 PAINS-filtered compounds for structure-based screening. Molecular docking identified four lead compounds (161, 225, 234, and 383) with

Exploring characteristic features for effective HCN1 channel inhibition using integrated analytical approaches: 3D QSAR, molecular docking, homology modelling, ADME and molecular dynamics.

Neuropathic pain (NP) is characterized by hyperalgesia, allodynia, and spontaneous pain. Hyperpolarization-activated cyclic nucleotide-gated (HCN) channel involved in neuronal hyperexcitability, has emerged as an important target for the drug development of NP. HCN channels exist in four different isoforms, where HCN1 is majorly expressed in dorsal root ganglion having an imperative role in NP pathophysiology. A specific HCN1 channel inhibitor will hold the better potential to treat NP without disturbing the physiological roles of other HCN isoforms. The main objective is to identify and analy

Structural and biochemical insights into a hyperthermostable urate oxidase from Thermobispora bispora for hyperuricemia and gout therapy.

Microbial urate oxidase has emerged as a potential source of therapeutic properties for hyperuricemia in arthritic gout and renal disease. The thermostability and long-term thermal tolerance of the enzyme need to be established to prolong its therapeutic effects. Here, we present the biochemical and structural aspects of a hyperthermostable urate oxidase (TbUox) from the thermophilic microorganism Thermobispora bispora. Enzymatic characterization of TbUox revealed that it was active over a wide range of temperatures, from 30 to 70 °C, with optimal activity at 65 °C and pH 8.0, which suggests i

Molecular mechanism analysis of Gloydius shedaoensis venom gloshedobin interaction with inhibitors by homology modeling.

Snake venom thrombin-like enzymes (SVTLEs) are widely applied in the treatment of thrombotic diseases, however, the molecular mechanism of its inhibition by synthetic and natural proteinaceous inhibitors is not yet understood. Here we investigated effects of protease inhibitors including phenylmethylsulfonil fluoride (PMSF), benzamidine (BMD) and its derivates on the activity of recombinant gloshedobin, a SVTLE from the snake Gloydius shedaoensis. The molecular inhibition mechanism was postulated by separately docking inhibitors into three-dimensional model of gloshedobin using protein C activ

Colouring dysbiosis: FetB-dependent Mn-PPIX produced by Porphyromonas gingivalis shapes the oral microbiota.

Polymicrobial diseases, such as periodontitis, are shaped by microbial interactions and nutrient‑responsive metabolic adaptations. Here, we identify novel porphyrin pigments produced by Porphyromonas gingivalis in response to haemoglobin concentrations resembling those found in the gingival sulcus and periodontal pocket. Under these conditions, P. gingivalis develops a distinctive pink, highly fluorescent phenotype. Spectroscopic and mass‑spectrometric analyses revealed the accumulation of protoporphyrin IX (PPIX), manganese‑substituted PPIX (Mn‑PPIX), and haem. Deletion of the haemin‑binding

The regulation of mitochondrial ferritin on mitochondrial redox balance is essential to cell fate decision.

Mitochondrial ferritin (FtMt), first identified by Levi et al., is an iron-storage protein with high homology with cytoplasmic ferritin. It is mainly expressed in metabolically active tissues and exhibits distinct physiological and biochemical properties compared cytoplasmic ferritin. Over the past few decades, significant attention has been drawn to the unique structural and functional characteristics of FtMt that differentiates it from conventional ferritin. Mitochondrial ferritin specifically located on the mitochondrial exhibits unique advantages in mitochondrial redox balance through isol

Decoding SHP2 mutations by computational saturation mutagenesis.

Src-homology-2-containing protein tyrosine phosphatase 2 (SHP2), encoded by the PTPN11 gene, is a master regulator of cell growth, survival, and differentiation. Normally, SHP2 is kept in a self-inhibited state, in which its N-terminal SH2 domain blocks the catalytic site. SHP2 activation is directly tied to the disruption of the self-inhibition. While mutations that disrupt this self-inhibited state can cause developmental disorders and cancer, most SHP2 variants remain functionally uncharacterized. Using computational saturation mutagenesis, we systematically analyzed > 9000 single-amino aci

Computational Discovery of Angiotensin-(1-7)-like Peptides Targeting the MAS Receptor from the Genomic Dark Matter of Saccharomyces cerevisiae.

Non-coding regions of eukaryotic genomes, once considered transcriptionally inert, are increasingly recognized as potential sources of bioactive peptides. Here, we mined the intergenic "genomic dark matter" of Saccharomyces cerevisiae to identify peptide ligands targeting the angiotensin-(1-7)/Mas receptor axis. Intergenic sequences were computationally translated in all reading frames and screened for short peptides with sequence and structural similarity to angiotensin-(1-7), a key modulator of the renin-angiotensin system. Two candidates showing 72-86% similarity were identified and structu

Risk-Aware Computational Prioritization and Validation Route Design for Medicine-Food Homology Plant Compounds in a Parkinson's Disease Context.

Network pharmacology studies of medicine-food homology plants have identified broad injury response pathways and hubs that cannot support compound-level or Parkinson's disease (PD)-specific claims. We developed a traceable, non-weighted framework that separates regulatory provenance, PD-context evidence, structural support, and safety/developability liabilities. A ten-plant feasibility panel was locked before overlap with a 1631-gene PD union, yielding 382 plant-associated targets and 190 strict intersections. Leave-one-plant-out analysis retained 173-190 targets, whereas disease source and th

Molecular Characterization of a Feline Panleukopenia Virus Strain Isolated from a Dog with Clinical Gastroenteritis in Spain.

Canine parvovirosis is a fatal disease state traditionally caused by canine parvovirus (CPV), which evolved from feline panleukopenia virus (FPV). While FPV was historically restricted to felids, FPV-like strains were recently reported to be causing clinical disease in dogs. This study aims to characterize an FPV-like strain detected in an eight-week-old unvaccinated female dog in Spain exhibiting hemorrhagic diarrhea and severe leukopenia. After fecal DNA isolation, a 1745-base-pair fragment of the VP2 gene was sequenced for phylogenetic and molecular analysis. Our results revealed that this

Me-Better Drug Design Based on Nevirapine and Mechanism of Molecular Interactions with Y188C Mutant HIV-1 Reverse Transcriptase.

In this paper, the Y188C mutant HIV-1 reverse transcriptase (Y188CM-RT) target protein was constructed by homology modeling, and new ligands based on nevirapine (NVP) skeleton were designed by means of fragment growth. The binding activity of new ligands to Y188CM-RT was evaluated by structural analysis, ADMET prediction, molecular docking, energy calculation and molecular dynamics. Results show that 10 new ligands had good absorbability, and their binding energies to Y188CM-RT were significantly higher than those of wild-type HIV-1 reverse transcriptase(wt). The binding mode explained that fr
