Phylogeny and evolution of Hytrosaviridae.

The Hytrosaviridae comprises a family of dsDNA viruses with a circular genome of 120-190 kb p. They are exclusively associated with Diptera, such as the tsetse fly, the house fly and the Narcissus bulb fly. Hytrosaviruses cause a very unique pathology including hypertrophy of salivary glands as well as testicular and ovarian malformation. On the other hand these viruses share a significant number of gene homologues with other dsDNA viruses, esp. baculoviruses and nudiviruses. These gene homologues include twelve so-called baculovirus core genes involved in transcription, DNA replication and th

Evolution of TEM-type enzymes: biochemical and genetic characterization of two new complex mutant TEM enzymes, TEM-151 and TEM-152, from a single patient.

Two clinical isolates of Escherichia coli, CF1179 and CF1295, were isolated from a patient hospitalized in the hematology unit of the University Hospital of Clermont-Ferrand, Clermont-Ferrand, France. They were resistant to penicillin-clavulanate combinations and to ceftazidime. The double-disk synergy test was positive only for isolate CF1179. Molecular comparison of the isolates showed that they were clonally related. E. coli recombinant strains exhibiting the resistance phenotype of the clinical strains were obtained by cloning. The clones corresponding to strains CF1179 and CF1295 produced

Phylogenomics and signature proteins for the alpha proteobacteria and its main groups.

BACKGROUND: Alpha proteobacteria are one of the largest and most extensively studied groups within bacteria. However, for these bacteria as a whole and for all of its major subgroups (viz. Rhizobiales, Rhodobacterales, Rhodospirillales, Rickettsiales, Sphingomonadales and Caulobacterales), very few or no distinctive molecular or biochemical characteristics are known. RESULTS: We have carried out comprehensive phylogenomic analyses by means of Blastp and PSI-Blast searches on the open reading frames in the genomes of several alpha-proteobacteria (viz. Bradyrhizobium japonicum, Brucella suis, C

Dihydrolipoamide dehydrogenase: functional similarities and divergent evolution of the pyridine nucleotide-disulfide oxidoreductases.

Dihydrolipoamide dehydrogenase (E3) is the common component of the three alpha-ketoacid dehydrogenase complexes oxidizing pyruvate, alpha-ketoglutarate, and the branched-chain alpha-ketoacids. E3 also participates in the glycine cleavage system. E3 belongs to the enzyme family called pyridine nucleotide-disulfide oxidoreductases, catalyzing the electron transfer between pyridine nucleotides and disulfide compounds. This review summarizes the information available for E3 from a variety of species, from a halophilic archaebacterium which has E3 but no alpha-ketoacid dehydrogenase complexes, to m

Evolutionary divergence of TLR9 through ancestral sequence reconstruction.

The transmembrane pattern recognition receptor, Toll-like receptor (TLR), are best known for their roles in innate immunity via recognition of pathogen and initiation of signaling response. Mammalian TLRs recognize molecular patterns associated with pathogens and initiate innate immune response. We have studied the evolutionary diversity of mammalian TLR genes for differences in immunological response. Reconstruction of ancestral sequences is a key aspect of the molecular evolution of TLR to track changes across the TLR genes. The comprehensive analysis of mammalian TLRs revealed a distinct pa

The emergence of novel versus known three-dimensional structures from random sequences.

It has been hypothesized that while random sequences are unlikely to fold into proteins of the length of globular proteins, repeated random sequences are more likely to adopt stably folded structures, with implications for molecular evolution. We used structure prediction methods to determine the foldability of approximately 120-residue sequences composed of 5- to 60-residue random repeats. With repeats of less than 30-residues, sequences were frequently discovered (1 to 12%) that fold with high confidence. For less than 60-residue repeats, we frequently observe β-solenoids, similar to those s

Evolutionary aspect of spike glycoprotein's conformational dynamics.

The conformational transition of the receptor binding domain (RBD) of the SARS-CoV-2 spike (S) protein from the "closed" to the "open" state is an important dynamic event influencing the infectivity of the virus. However, how accumulating mutations reshape these conformational dynamics during viral evolution remains to be clarified. In this study, we observed the motion of the RBD of fully glycosylated S protein trimers from wild type to Omicron (BA.2, BA.4&5) variants by using all-atomic molecular dynamics simulations. Our study indicates that, although a fully converged free energy landscape

Phylodynamic reconstruction of global evolution and geographic structure of maize chlorotic mottle virus.

Maize chlorotic mottle virus (MCMV) represents a major quarantine pathogen that poses a serious threat to global maize production, yet its spatiotemporal evolutionary dynamics remain incompletely characterized. In this study, we reconstructed the global molecular epidemiology of MCMV by analysing 117 complete genome and 214 coat protein (CP) gene sequences. We employed whole-genome data for Bayesian phylodynamic inference while utilizing CP sequences for phylogenetic reconstruction and population genetic analyses. Our phylodynamic analyses estimated a mean evolutionary rate of 2.07×10-4 substi

Evolutionary model of repeat insertions in Ataxin-3 traces the origin of the polyglutamine stretch to an ancestral ubiquitin binding module.

The human ataxin-3 protein contains an N-terminal Josephin domain, composed of a papain-like cysteine protease with a helical hairpin insertion, and a C-terminal region with two or three ubiquitin interacting motifs and a polyglutamine tract. Expansion of the polyglutamine tract leading to protein aggregation and neuronal degradation has been linked to Machado-Joseph disease/spinocerebellar ataxia type 3, the most common form of dominantly inherited ataxia. In this study, we performed sequence self-homology dot plot analysis and compared orthologous proteins to analyze the architecture of atax

Evolutionary dynamics of Hepatitis C virus in a chronic HIV co-infected patient and its correlation with the immune status.

The HCV evolutionary dynamics play a key role in the infection onset, maintenance of chronicity, pathogenicity, and drug resistance variants fixation, and are thought to be one of the main caveats in the development of an effective vaccine. Previous studies in HCV/HIV co-infected patients suggest that a decline in the immune status is related with increases in the HCV intra-host genetic diversity. However, these findings are based on single point sequence diversity measures or coalescence analyses in several virus-host interactions. In this work, we describe the molecular evolution of HCV-E2 r

Novel bat adenoviruses with low G+C content shed new light on the evolution of adenoviruses.

Bats have been reported to carry diverse adenoviruses. However, most bat adenoviruses have been identified on the basis of partial genome sequences, and knowledge on the evolution of bat adenoviruses remains limited. In this study, we isolated and characterized four novel adenoviruses from two distinct bat species, and their full-length genomes were sequenced. Sequence analysis revealed that these isolates represented three distinct species of the genus Mastadenovirus. However, all isolates had an exceptionally low G+C content and relatively short genomes compared with other known mastadenovir

Molecular characterization of cryptically circulating rabies virus from ferret badgers, Taiwan.

After the last reported cases of rabies in a human in 1959 and a nonhuman animal in 1961, Taiwan was considered free from rabies. However, during 2012-2013, an outbreak occurred among ferret badgers in Taiwan. To examine the origin of this virus strain, we sequenced 3 complete genomes and acquired multiple rabies virus (RABV) nucleoprotein and glycoprotein sequences. Phylogeographic analyses demonstrated that the RABV affecting the Taiwan ferret badgers (RABV-TWFB) is a distinct lineage within the group of lineages from Asia and that it has been differentiated from its closest lineages, China

On the ancestral recruitment of metalloproteinases into the venom of snakes.

Tracing the evolutionary history of proteins can reveal insights into gene alterations responsible for changes in structure and function. Here, the origin of snake venom metalloproteinases was rigorously reassessed using phylogenetics and the reconstruction of ancestral sequences. Basal SVMPs are most closely related to ADAM 7, 28 and decysin-1 proteins. Reconstructing the evolutionary history of these proteins and their hypothetical ancestors reveals progressive alterations in the amino acid composition and structural characteristics of ADAMs/SVMPs through evolutionary time.

Evolution of insect arylalkylamine N-acetyltransferases: structural evidence from the yellow fever mosquito, Aedes aegypti.

Arylalkylamine N-acetyltransferase (aaNAT) catalyzes the transacetylation from acetyl-CoA to arylalkylamines. aaNATs are involved in sclerotization and neurotransmitter inactivation in insects. Phyletic distribution analysis confirms three clusters of aaNAT-like sequences in insects: typical insect aaNAT, polyamine NAT-like aaNAT, and mosquito unique putative aaNAT (paaNAT). Here we studied three proteins: aaNAT2, aaNAT5b, and paaNAT7, each from a different cluster. aaNAT2, a protein from the typical insect aaNAT cluster, uses histamine as a substrate as well as the previously identified aryla

Genetic differentiation among populations of a Hispaniolan trunk anole that exhibit geographical variation in dewlap colour.

Long neglected by classic island biogeographical theory, speciation within and among islands is increasingly recognized as a major contributor to insular diversity. Although the factors responsible for island speciation remain poorly understood, this process appears critically dependent on geographical variation and speciation in allopatry or parapatry. Here, we investigate geographical variation and speciation in a complex of Hispaniolan trunk anoles (Anolis distichus), where populations with strikingly distinct dewlap colours and patterns correspond with deeply divergent mtDNA structure. Studies on sea snake venom.

Erabutoxins a and b are neurotoxins isolated from venom of a sea snake Laticauda semifasciata (erabu-umihebi). Amino acid sequences of the toxins indicated that the toxins are members of a superfamily consisting of short and long neurotoxins and cytotoxins found in sea snakes and terrestrial snakes. The short neurotoxins to which erabutoxins belong act by blocking the nicotinic acetylcholine receptor on the post synaptic membrane in a manner similar to that of curare. X-ray crystallography and NMR analyses showed that the toxins have a three-finger structure, in which three fingers made of thr

NG peptides: a novel family of neurophysin-associated neuropeptides.

Neurophysins are prohormone-derived polypeptides that are required for biosynthesis of the neurohypophyseal hormones vasopressin and oxytocin. Accordingly, mutations in the neurophysin domain of the human vasopressin gene can cause diabetes insipidus. The association of neurophysins with vasopressin/oxytocin-type peptides dates back to the common ancestor of bilaterian animals and until recently it was thought to be unique. This textbook perspective on neurophysins changed with the discovery of a gene in the sea urchin Strongylocentrotus purpuratus (phylum Echinodermata) encoding a precursor p
