Genome-wide population structure inferences of human coxsackievirus-A; insights the genotypes diversity and evolution.

Coxsackievirus-A (CV-A) is a causative agent of Hand Foot Mouth Disease (HFMD) worldwide. It belongs to the Human Enterovirus genus of the family Picornaviridae. The genomics data availability of CV-A samples, isolated from human host across different continental regions, provide an excellent opportunity to study its genetic composition, diversity, and evolutionary events. The complete genome sequences of 424 CV-A isolates were analyzed through a model-based population genetic approach implemented in the STRUCTURE program. Twelve genetically distinct sub-populations were identified for CV-A is

Familial dilated cardiomyopathy: A multidisciplinary entity, from basic screening to novel circulating biomarkers.

Idiopathic dilated cardiomyopathy has become one of the most prevalent inherited cardiomyopathies over the past decades. Genetic screening of first-degree relatives has revealed that 30-50% of the cases have a familial origin. Similar to other heart diseases, familial dilated cardiomyopathy is characterized by a high genetic heterogeneity that complicates family studies. Cli'nical screening, 12-lead electrocardiogram and transthoracic echocardiogram are recommended for patients and first-degree family members. Magnetic resonance also needs to be considered. Genetic technologies have become fun

Single nucleotide polymorphisms in the cannabinoid CB2 receptor: Molecular pharmacology and disease associations.

Preclinical evidence implicating cannabinoid receptor 2 (CB2) in various diseases has led researchers to question whether CB2 genetics influence aetiology or progression. Associations between conditions and genetic loci are often studied via single nucleotide polymorphism (SNP) prevalence in case versus control populations. In the CNR2 coding exon, ~36 SNPs have high overall population prevalence (minor allele frequencies [MAF] ~37%), including non-synonymous SNP (ns-SNP) rs2501432 encoding CB2 63Q/R. Interspersed are ~27 lower frequency SNPs, four being ns-SNPs. CNR2 introns also harbour nume

PEStimate: Predicting offspring disease risk after Polygenic Embryo Screening.

MOTIVATION: Polygenic embryo screening (PES) is a new technology in reproductive medicine, whereby human in-vitro fertilization (IVF) embryos are screened for their genetic risk of complex, polygenic diseases. PES aims to reduce the burden of polygenic diseases in offspring by prioritizing the selection of low-risk embryos. However, given that polygenic diseases are usually late-onset, PES outcomes cannot be evaluated empirically and must be estimated by epidemiological modeling. The commonly used liability threshold model has been previously used to predict PES outcomes. However, predictions

AsthmaKGxE: An asthma-environment interaction knowledge graph leveraging public databases and scientific literature.

MOTIVATION: Asthma is a complex heterogeneous disease resulting from intricate interactions between genetic and non-genetic factors related to environmental and psychosocial aspects. Discovery of such interactions can provide insights into the pathophysiology and etiology of asthma. In this paper, we propose an asthma knowledge graph (KG) built using a hybrid methodology for graph-based modeling of asthma complexity with a focus on environmental interactions. Using a heterogeneous set of public sources, we construct a genetic and pharmacogenetic asthma knowledge graph. The construction of this

Novel mutation in the PANK2 gene leads to pantothenate kinase-associated neurodegeneration in a Pakistani family.

Pantothenate kinase-associated neurodegeneration is an autosomal-recessive disorder associated with the accumulation of iron in the basal ganglia. The disease presents with dystonia, rigidity, and gait impairment, leading to restriction of activities and loss of ambulation. The disorder is caused by defective iron metabolism associated with mutations in the PANK2 gene, which codes for the pantothenate kinase enzyme. We report on a mutation screen conducted in two siblings to establish a molecular diagnosis of the disease and a genetic test for the family.

Dyskeratosis congenita: a literature review.

Dyskeratosis congenita is a rare hereditary disease that occurs predominantly in males and manifests clinically as the classic triad of reticulate hyperpigmentation, nail dystrophy and leukoplakia. It increases the risk of malignancy and other potentially lethal complications such as bone marrow failure, lung and liver diseases. Mutations in 19 genes are associated with dyskeratosis congenita, and a fifth of the pathogenic mutations are found in DKC1, the gene coding for dyskerin. This review aims to address the clinical and genetic aspects of the disease.

SORL1 variants across Alzheimer's disease European American cohorts.

The accumulation of the toxic Aβ peptide in Alzheimer's disease (AD) largely relies upon an efficient recycling of amyloid precursor protein (APP). Recent genetic association studies have described rare variants in SORL1 with putative pathogenic consequences in the recycling of APP. In this work, we examine the presence of rare coding variants in SORL1 in three different European American cohorts: early-onset, late-onset AD (LOAD) and familial LOAD.

Molecular cloning and expression of rat torsinA in the normal and genetically dystonic (dt) rat.

Deletions within the TOR1A gene cause early-onset (DYT1) torsion dystonia. We have cloned and sequenced the rat cDNA homologue of TOR1A and found a 91% identity with the human sequence. Northern blot analysis detects a single transcript of approximately 1.5 kb. In situ hybridization reveals a widespread distribution of torsinA mRNA within brain. No mutations were identified in the coding region of the gene in the genetically dystonic (dt) rat.

A complete genome sequence enables efficient genetic mapping of adaptive traits in a phytoseiid predatory mite (Amblyseius andersoni).

Phytoseiid mites are important biological control agents in Integrated Pest Management (IPM), yet the genetic architecture underlying their adaptive traits remains largely unknown due to limited genomic and genetic resources. Here, we establish an integrated genetic framework for Amblyseius andersoni, generating a genome sequence and developing a high-resolution genetic mapping approach. The genome was assembled using long-read sequencing, yielding a highly contiguous assembly of approximately 202 Mb with 18,923 predicted protein-coding genes and high completeness. We then dissected resistance

VarSim: A Python Toolkit for HGVS Variant Description Validation, Normalization, and Representation Conversion.

Accurate and reproducible representation of genetic variants is essential for clinical genomics, variant databases, and genomic research. The Human Genome Variation Society (HGVS) recommendations provide a standardized framework for describing sequence variants, but practical HGVS processing commonly involves multiple interdependent tasks, including parsing, validation, normalization, coordinate transformation, protein consequence inference, and conversion between variant representation formats. We developed VarSim, a lightweight Python toolkit that integrates these operations within a referen

Genetic Variations in EIF2AK3 are Associated with Neurocognitive Impairment in People Living with HIV.

Based on emerging evidence on the role for specific single-nucleotide variants (SNVs) in EIF2AK3 encoding the integrated stress response kinase PERK, in neurodegeneration, we assessed the association of EIF2AK3 SNVs with neurocognitive performance in people with HIV (PWH) using a candidate gene approach. This retrospective study included the CHARTER cohort participants, excluding those with severe neuropsychiatric comorbidities. Genome-wide data previously obtained for 1047 participants and targeted sequencing of 992 participants with available genomic DNA were utilized to interrogate the asso

[Genetic factors in the onset of schizophrenia].

The importance of inheritance in the development of schizophrenia was recorded in classic papers by Kraepelin and Bleuler. These observations have been confirmed by the contemporary research. In this paper, we summarize the results of genetic-epidemiological studies that include family, twin and adoption studies, as well as the results of segregation analysis and molecular-genetic research. Family studies indicate increased morbidity risk in the relatives of patients with schizophrenia, that augments with the degree of relation. Twin studies also suggest the importance of genetic factors demon

Mitochondrial DNA of the coral Sarcophyton glaucum contains a gene for a homologue of bacterial MutS: a possible case of gene transfer from the nucleus to the mitochondrion.

The nucleotide sequences of two segments of 6,737 ntp and 258 nto of the 18.4-kb circular mitochondrial (mt) DNA molecule of the soft coral … are transcribed in opposite directions. As in the hexacorallian anthozoan, Metridium senile, the mt-genetic code of S. glaucum is near standard: that is, in contrast to the situation in mt-genetic codes of other invertebrate phyla, AGA and AGG specify arginine, and ATA specifies isoleucine. However, as appears to be universal for metazoan mt-genetic codes, TGA …

Penalized Regression Based Proteome-Wide Association Study Reveals Potential Population-Specific Drug Targets for Alzheimer's Disease in European and African American Cohorts.

Alzheimer's disease (AD) is a complex neurodegenerative disorder with significant genetic underpinnings, yet effective treatments remain elusive. To bridge the gap between genetic discoveries and therapeutic development, we conducted a penalized regression based proteome-wide association study (PWAS) in both European and African American populations. Using publicly available GWAS summary statistics and the BLISS model, we identified 37 protein-coding genes significantly associated with AD risk, including APOE and BCAM in both populations. We further applied the GREP model to prioritize reposit

Proteomic Analysis of Pemphigus Autoantibodies Indicates a Larger, More Diverse, and More Dynamic Repertoire than Determined by B Cell Genetics.

In autoantibody-mediated diseases such as pemphigus, serum antibodies lead to disease. Genetic analysis of B cells has allowed characterization of antibody repertoires in such diseases but would be complemented by proteomic analysis of serum autoantibodies. Here, we show using proteomic analysis that the serum autoantibody repertoire in pemphigus is much more polyclonal than that found by genetic studies of B cells. In addition, many B cells encode pemphigus autoantibodies that are not secreted into the serum. Heavy chain variable gene usage of serum autoantibodies is not shared among patients

Glut1 deficiency syndrome: Absence epilepsy and La Soupe du Jour.

For some time, paediatric neurologists have recognised glucose transporter type 1 (GluT1) deficiency syndrome as a cause of intractable infantile seizures, microcephaly, developmental delay and hypoglycorrhachia in the presence of a normal plasma glucose. It is caused by mutations in the SLC2A1 gene, coding for GluT1, leading to a reduction in the available glucose transporter sites; it responds to the ketogenic diet. Recently, a wider spectrum of seizure syndromes have been associated with functional impairment of glucose transport caused by SLC2A1 mutations. These syndromes include 12% of ea

The first report of a successful birth by preimplantation genetic testing for leukodystrophy induced by IBA57 gene.

OBJECTIVE: Leukodystrophies are a group of heterogeneous disorders affecting the white matter, resulting from various genetic defects. Multiple recessive mutations in the IBA57 gene, which codes for a protein involved in the final stages of the mitochondrial Fe/S biogenesis pathway, have been linked to the development of leukodystrophy. CASE REPORT: In this study, we first report the identification of a compound heterozygous mutation in the IBA57 gene, with one mutation (c.286T > C) inherited from the father and another mutation (c.697C > T) inherited from the mother, who has previously given
