Integrative genomics reveal genetic links of chronic cough with risk factors and brain regional volumes.

OBJECTIVES: Chronic cough is a common condition, particularly among women in their sixties, and is associated with a high disease burden and reduced quality of life. Limited understanding of its risk factors and genetic associations represents a barrier to its effective management. METHODS: We used genome-wide association study datasets for respiratory and other diseases, as well as behavioural phenotypes from the UK Biobank, FinnGen, Global Biobank Meta-analysis Initiative and Psychiatric Genomics Consortium. We identified pleiotropic genetic associations with chronic cough using linkage dis…

Population genomics reveals multi-scale mechanisms sustaining schistosomiasis re-emergence in a near-elimination setting.

In China, sustained snail control, environmental management, and mass drug administration with praziquantel reduced schistosomiasis to near-elimination levels, yet re-emergence in Sichuan Province during the early 2000s exposed vulnerabilities in elimination efforts. We used population genomics to investigate the multi-scale population processes underlying Schistosoma japonicum re-emergence in Sichuan. We sequenced whole genomes from 270 miracidia collected from 53 human hosts across 17 villages in 2007, one year after re-emergence was documented. Population genomic analyses identified a broad…

mGem: Population genomics of Staphylococcus aureus bacteremia and the impact of the COVID-19 pandemic.

The pressure of the coronavirus disease 2019 (COVID-19) pandemic on global healthcare systems and societies was unprecedented in the modern era. Social restrictions, containment measures, and disruptions in antimicrobial prescriptions and consumption during the pandemic have been reported to alter the epidemiology of bacterial diseases, although these effects likely differed markedly between locations. Here, we compare the clinical, clonal distribution, and genomic features of Staphylococcus aureus bloodstream isolates before, during, and after COVID-19 in two hospitals on different continents

Epidemiology and genomics of azithromycin-resistant extensively drug-resistant Salmonella enterica serovar Typhimurium in Taiwan.

The recent emergence of azithromycin-resistant extensively drug-resistant (AziR-XDR) Salmonella enterica serovar Typhimurium (S. Typhimurium) in Taiwan poses a significant public health concern. To investigate the genetic basis and the evolutionary dynamics, we analyzed 60 isolates collected between 2007 and 2024, comprising multidrug-resistant (MDR, n = 45) and AziR-XDR (n = 15) isolates from human and animal sources. Whole-genome sequencing analysis revealed that 36 of 45 MDR isolates and all AziR-XDR isolates belonged to the HC50_13 subclone (differing by ≤ 50 core genes) and clustered with

Genomics to understand the global landscape of linezolid resistance in Enterococcus faecium and Enterococcus faecalis.

Linezolid is an oxazolidinone antibiotic and is a last-line agent for treating infections caused by vancomycin-resistant Enterococcus (VRE). Limited work has been done to study the genomic epidemiology and population structure of linezolid-resistant Enterococcus (LRE) spp. in Victoria, Australia, and globally. We aimed to elucidate the genomic epidemiology and population structure of LRE in Victoria, Australia. We screened our local collection of Enterococcus faecalis and Enterococcus faecium for LRE from 2015 to 2023 and identified 15/349 (4.3 %) and 26/9,207 (0.28 %) E. faecalis and E. faeci

Exploring the Causal Role of miR-941 in Chronic Rhinosinusitis: Insights from Transcriptomics and Genomics.

PURPOSE: Despite significant advancements in the epigenetics of chronic rhinosinusitis (CRS), particularly in the domain of microRNA (miRNA), little is known about miRNAs that play a causal role in CRS. This study aims to identify miRNAs with a causal relationship to CRS and explore their potential clinical value and mechanisms in CRS. METHODS: We conducted small RNA sequencing on blood and nasal samples to find miRNAs with consistent expression differences in CRS. These miRNAs were confirmed via qRT-PCR and assessed for clinical relevance through Spearman correlation and statistical analysis

Orthogonal chemical genomics approaches reveal genomic targets for increasing anaerobic chemical tolerance in Zymomonas mobilis.

Genetically-engineered microbes have the potential to increase efficiency in the bioeconomy by overcoming growth-limiting production stress. Screens of gene perturbation libraries against production stressors can identify high-value engineering targets, but follow-up experiments needed to guard against false positives are slow and resource-intensive. In principle, the use of orthogonal gene perturbation approaches could increase recovery of true positives over false positives because the strengths of one technique compensate for the weaknesses of the other, but, in practice, two parallel scree

Comparative Genomics of Rhamnolipid Synthesis and Monoaromatic Hydrocarbon Tolerance Genes in Environmental Pseudomonas aeruginosa strains.

BACKGROUND: Bioremediation faces several compounds to recover oil spilled ecosystem. The BTEX (benzene, toluene, ethylbenzene, and xylene) are toxic hydrocarbons requiring efficient microbial degradation for bioremediation. Pseudomonas aeruginosa can degrade hydrocarbons through emulsification ( rhl genes) and tolerance ( mla genes). However, genomic organization of these systems in environmental P. aeruginosa strains remains unclear. This study aimed to investigate the rhl and mla systems in six strains isolated from hydrocarbon-contaminated sites in Peru. METHODS: Six Pseudomonas aeruginosa

Insights into Treponema pallidum genomics from modern and ancient genomes using a novel mapping strategy.

BACKGROUND: Treponemal diseases are a significant global health risk, presenting challenges to public health and severe consequences to individuals if left untreated. Despite numerous genomic studies on Treponema pallidum and the known possible biases introduced by the choice of the reference genome used for mapping, few investigations have addressed how these biases affect phylogenetic and evolutionary analysis of these bacteria. In this study, we ascertain the importance of selecting an appropriate genomic reference on phylogenetic and evolutionary analyses of T. pallidum. RESULTS: We desig

Descriptive and Functional Genomics in Neonatal Respiratory Distress Syndrome: From Lung Development to Targeted Therapies.

In this up-to-date study, we first aimed to highlight the genetic and non-genetic factors associated with respiratory distress syndrome (RDS) while also focusing on the genomic aspect of this condition. Secondly, we discuss the treatment options and the progressing therapies based on RNAs or gene therapy. To fulfill this, our study commences with lung organogenesis, a highly orchestrated procedure guided by an intricate network of conserved signaling pathways that ultimately oversee the processes of patterning, growth, and differentiation. Then, our review focuses on the molecular mechanisms c

Genomics Insights into Mycolicibacterium Hassiacum Causing Infection in a Cat with Pyogranulomatous Dermatitis and Panniculitis.

Mycolicibacterium hassiacum (homotypic synonym: Mycobacterium hassiacum) represents an ungrouped thermotolerant rapidly growing mycobacteria (RGM) species occasionally associated with infections and disease in humans. In this report, we describe a case of pyogranulomatous dermatitis and panniculitis due to M. hassiacum in an immunocompetent adult cat. To the best of our knowledge, this represents the first report of M. hassiacum infection in animals. We also report the results of the in-depth genome characterization of the isolate using a combined short- and long-read whole-genome sequencing (

Genetics and Genomics of Chronic Pancreatitis with a Focus on Disease Biology and Molecular Pathogenesis.

Chronic pancreatitis is a long-term fibroinflammatory condition of the pancreas with varying incidences across countries. The recent increase in its occurrence implies the involvement of genetic, hereditary, and unconventional risk factors. However, there is a lack of updated literature on recent advances in genetic polymorphisms of chronic pancreatitis. Therefore, this review aims to present recent findings on the genetic implications of chronic pancreatitis based on individual gene mechanisms and to discuss epigenetics and epistasis involved in the disease. Four mechanisms have been implicat

Distinguishing recrudescence from reinfection in lymphatic filariasis: a genomics-based approach for monitoring worm burden.

BACKGROUND: The Global Program to Eliminate Lymphatic Filariasis is the largest public health program based on mass drug administration (MDA). Despite decades of MDA, ongoing transmission in some countries remains a challenge. To optimize interventions, it is essential to differentiate between recrudescence (poor drug response and persistent infection) and new infections (ongoing transmission). Since adult filariae are inaccessible in humans, an approach that relies on genotyping the offspring microfilariae (mf) is required. METHODS: We utilized Brugia malayi adults and mf obtained from gerbi

NicE-viewSeq: An Integrative Visualization and Genomics Method to Detect Accessible Chromatin in Fixed Cells.

A novel genome-wide accessible chromatin visualization, quantitation, and sequencing method is described, which allows in situ fluorescence visualization and sequencing of the accessible chromatin in the mammalian cell. The cells are fixed by formaldehyde crosslinking, and processed using a modified nick translation method, where a nicking enzyme nicks one strand of DNA, and DNA polymerase incorporates biotin-conjugated dCTP, 5-methyl-dCTP, Fluorescein-12-dATP or Texas Red-5-dATP, dGTP, and dTTP. This allows accessible chromatin DNA to be labeled for visualization and on bead NGS library prepa

A novel FAME1 repeat configuration in a European family identified using a combined genomics approach.

Familial adult myoclonic epilepsy (FAME) is an adult-onset neurological disease characterized by cortical tremor, myoclonus, and seizures due to a pentanucleotide repeat expansion: a combination of pathogenic TTTCA expansion associated with a TTTTA repeat in introns of six different genes. Repeat-primed PCR (RP-PCR) is an inexpensive test for expansions at known loci. The analysis of the SAMD12 locus revealed that the repeats have different size, configuration, and composition. The TTTCA repeats can be very long (>1000 repeats) but also very short (14 being the shortest identified). Here, we r
