Nuclear OXCT1 attenuates histone β-hydroxybutyrylation-mediated MHC-I transcription.

Understanding of the metabolic determinants influencing immunotherapy responsiveness remains limited. Here we performed a multiomics analysis of tumor biopsies from patients with hepatocellular carcinoma (HCC) treated with immune checkpoint blockade (ICB) and revealed that heightened expression of OXCT1, a rate-limiting enzyme in ketone body metabolism, was negatively correlated with ICB efficacy, whereas its metabolic substrate, β-hydroxybutyrate (BHB), displayed an opposite effect. Mechanistically, glucose deprivation in HCC cells promotes AMPK-mediated OXCT1 S113 phosphorylation, which expo…

Iron stimulates greenhouse gas production in Southeast Asian peatlands.

Iron (Fe) acts as a terminal electron acceptor for microbes under oxygen-limiting conditions, leading to organic matter decomposition and emission of carbon greenhouse gases (C-GHG) in peatlands. The underlying molecular mechanism governing this phenomenon is not fully understood. Here, we investigate the role of Fe(III) in C-GHG production using a multiomics approach through a lab-based microcosm experiment on tropical peat collected from three different depths of an Acacia plantation site. Fe(III) amendment leads to severalfold higher production of CO2 and CH4 than unamended setups. Moreover…

Ginger-Processed American Ginseng Alleviates Myocardial Injury Induced by Acute Cold Exposure/Rewarming by Remodeling Gut Microbiota to Activate the AMPK/PGC-1α/PPARα Pathway.

Acute cold exposure/rewarming (ACE/R) disrupts cardiovascular homeostasis and causes severe myocardial injury, yet effective countermeasures are scarce. Ginger-processed American ginseng (GPAG), a medicine-food homologous herb, exerts anti-inflammatory, antioxidant, and metabolic-regulatory effects; however, its cardioprotective mechanisms against ACE/R remain unclear. An ACE/R rat model was established by exposing rats to -15 °C for 6 h followed by 24 °C rewarming for 12 h, with 7-day GPAG gavage (1 and 2 g/kg) prior to cold exposure. Integrated multiomics, fecal microbiota transplantation (F…

IFNγ-induced IRF1 synergizes with TLR7 signals to tune the IRF4-IRF8 axis and drive pathogenic effector B cell fate.

Interferon regulatory factor 1 (IRF1), a transcription factor encoded within the 5q31 locus harboring systemic lupus erythematosus (SLE) associated variants, promotes inflammatory responses by T and myeloid cells. Although IFNγ-activated B cells also express IRF1, its role in B cell biology and SLE is unclear. Here, we use a mouse SLE model, single-cell multiomics, and human B cells to show that IRF1 intrinsically regulates Irf4 gene chromatin accessibility and expression in B cells to control the balance between the antibody secreting cell (ASC) lineage commitment factor, IRF4, and the B cell…

A single-cell multi-omic atlas of the human pancreas reveals potential for cellular plasticity across development, health, and disease.

The pancreas plays a central role in major human diseases, yet our understanding of its cellular diversity and plasticity remains incomplete. Here, we present a single-cell multiomics atlas of the human pancreas, profiling over four million cells and nuclei from 57 donors across fetal development, adult homeostasis, and type 2 diabetes (T2D). Integrating single-cell RNA sequencing (scRNA-seq)/single-nucleus RNA sequencing (snRNA-seq), snATAC-seq, VASA-seq, spatial transcriptomics (Xenium), and multiplexed proteomics (CODEX), we resolve gene expression, chromatin accessibility, and spatial orga…

A cross-species single-cell kidney epigenome atlas reveals epithelial-dominant aging-like states in disease.

Epigenetic aging is a hallmark of chronic diseases. While such epigenetic changes can arise following tissue injury, the cell types most affected remain largely unknown. Here we built a cross-species single-cell multiomics atlas of DNA methylation, chromatin accessibility and transcription profiles from healthy, injured (human) and aged (mouse) kidneys. We found that tubular epithelial cells in diseased kidneys exhibit pronounced accelerated epigenetic aging and showed that this pathological state mirrors transcriptional trajectories observed during aging, driven by preferential dysregulation …

Identification of Cysl-2 as a Compensatory Factor in Vitamin B12-Mediated Protection in a Mitochondrial Aβ Toxicity Model.

Alzheimer's disease (AD) is a highly sophisticated disease associated with mitochondrial deterioration, which potentiates proteotoxic stress … Functional analyses uncovered that metr-1 and cysl-2 are required for B12-mediated protection, and multiomics corroborated this rescue axis. This study indicates that cysl-2 is an essential mediator and reveals a B12-driven adaptive response, which provides mechanistic insight into nutrition-based neuroprotection in AD.

Type 1 interferon perturbates clonal competition by reshaping human blood development.

Inflammation accelerates evolutionary dynamics of hematopoietic stem cells (HSCs) in clonal hematopoiesis and myeloid neoplasms. We studied HSCs, progenitors and immune cells from patients with myeloproliferative neoplasms at baseline and following interferon-α (IFNα) treatment, the only therapy to deplete mutated stem cells. We deployed single-cell multiomics methods that distinguish the IFNα effects on mutated stem cells from the admixed wild-type HSCs, with respect to their differentiation, transcriptomes, immunophenotypes and chromatin accessibility. IFNα simultaneously activated HSCs into…

Uncovering the regulatory landscape of early human B cell lymphopoiesis and its implications in the pathogenesis of B-ALL.

Dysregulation of early B cell lymphopoiesis-the process guiding cellular immunity development-can lead to malignancy, making it crucial to understand its regulatory mechanisms. We generated a multiomics resource comprising paired chromatin accessibility and gene expression profiles across eight human B cell precursor populations, providing a detailed characterization of early human B cell development. Integrative analysis revealed highly cell type-specific regulatory elements and enabled the reconstruction of the gene regulatory network governing differentiation. We identified putative candida…

Targeted DDR1 Treatment Strategy Enhances PD-1 Immunotherapy Efficacy against Gastric Cancer.

Despite advances in immunotherapy, many patients with advanced gastric cancer (GC) remain refractory. Discoidin domain receptor 1 (DDR1) was identified as a key mediator of tumor-stroma interactions and immunosuppression. Multiomics analysis associated high DDR1 expression with poor prognosis and an immunosuppressive microenvironment. Genetic DDR1 knockdown inhibited tumor progression, leading to the development of a DDR1-targeting monoclonal antibody (mAb). In murine models, this anti-DDR1 mAb synergized with anti-PD-1 therapy, suppressing tumor growth and improving survival. Mechanistically,…

CHD1 loss reprograms SREBP2-driven cholesterol synthesis to fuel androgen-responsive growth and castration resistance in SPOP-mutated prostate tumors.

Despite undergoing castration, most individuals with prostate cancer (PCa) experience progression to castration-resistant PCa (CRPC), in which the androgen receptor (AR) remains an important driver. Concurrent genetic alterations in SPOP and CHD1 define a unique subtype of PCa, but their interactions in tumor progression and therapy response remain unclear. Here, we provide genetic evidence supporting that CHD1 loss accelerates disease progression and confers resistance to castration in males with SPOP-mutated PCa. By leveraging genetic engineering and multiomics, we uncovered a noncanonical f…
