Computationally Efficient Bayesian Estimation of Graphical Networks for Omics Data.

Graphical networks are useful, widely used modeling approaches to represent complex biological processes with biological measurements generated by platforms such as mass spectrometry. Bayesian analyses of graphical networks for omics data have several advantages over their frequentist counterparts such as the inclusion of prior knowledge in the estimation of models. However, Bayesian approaches to date have only been feasible for data with a couple of hundred biomolecules due to prohibitive computational time, but omics data often contain tens of thousands of biomolecules. Here, we present and

Uncovering traditional retail location competition with machine learning: The role of urban environments in light-asset and capital-intensive formats.

Understanding spatial competition between retail formats is vital for sustaining urban commercial vitality. In China's rapidly evolving urban economy, the contrast between light‑asset and capital‑intensive formats within traditional retail has been increasingly shaped by urban redevelopment and changing consumer behavior. However, prior studies largely confine themselves to linear assumptions, neglecting nonlinear dynamics and complex interdependencies. They also lack systematic comparisons between light-asset and capital-intensive formats, especially when attempting to integrate objective urb

The performance of Bayesian fit measures in detecting misspecified multilevel structural equation modeling.

Previous research on multilevel structural equation modeling (MSEM) using frequentist estimation showed that approximate fit indices in SEM failed to detect between-level model misspecification. Bayesian estimation is a promising alternative to MSEM because of its high convergence rates and improved parameter estimates with weakly informative priors (Depaoli & Clifton, 2015). However, no previous research has examined the sensitivity of Bayesian fit measures in detecting model misspecification at different levels. This paper used a simulation study to investigate the performance of Bayesian fi

Classification errors distort findings in automated speech processing: Examples and solutions from child-development research.

With the advent of wearable recorders, scientists are increasingly turning to automated methods of analysis of audio and video data in order to measure children's experience, behavior, and outcomes, with a sizable literature employing long-form audio-recordings to study language acquisition. While numerous articles report on the accuracy and reliability of the most popular automated classifiers, less has been written on the downstream effects of classification errors on measurements and statistical inferences (e.g., the estimate of correlations and effect sizes in regressions). This paper's ma

Spatiotemporal Associations Between Deforestation and Acute Myocardial Infarction Mortality in the Brazilian Amazon.

Deforestation promotes environmental changes capable of altering regional microclimatic dynamics, intensifying wildfires, and increasing population exposure to cardiovascular risk factors. This study investigated the spatiotemporal association between deforestation and acute myocardial infarction mortality across health regions of the Brazilian Amazon between 2000 and 2023. An ecological study design was adopted using data aggregated by health region and year. Generalized additive models with a negative binomial distribution were fitted to evaluate nonlinear associations between deforestation

Does Hypotension Prediction Index limit the occurrence of postoperative complications associated with intraoperative hypotension? A systematic review and model-averaged Bayesian meta-analysis of statistically sound studies.

Intraoperative hypotension (IOH) is considered a potential contributing factor to postoperative complications. In 2018, a machine-learning algorithm to predict hypotension has been included in the Hemosphere™ platform (Edwards Lifescience, USA), of which the Hypotension Prediction Index (HPI) is the marker. We conducted a systematic review and Bayesian model-averaged meta-analysis to evaluate whether the limitation of IOH had a limiting effect on postoperative cardiac, pulmonary and renal complications and mortality. Nine randomized controlled trials and one propensity score analysis were incl

Clinical similarity in cost-comparison evaluations: a systematic review of current methods in NICE appraisals and the development of a framework for the formal assessment of clinical similarity.

OBJECTIVES: To review how statistically non-significant indirect treatment comparison (ITC) results are interpreted within National Institute for Health and Care Excellence (NICE) cost-comparison evaluations (CCEs) and develop a framework to support interpretations of these results from Bayesian network meta-analyses (NMAs). DESIGN: A systematic review of CCEs between 2017 (first introduced) and April 2025. A framework (point-and-density plots) was developed to better interpret statistically non-significant NMA results for CCEs. DATA SOURCES: CCEs were identified through NICE website searche

The oldest articulated bony fish from the early Silurian period.

Osteichthyans, comprising sarcopterygians and actinopterygians, dominate modern vertebrate biodiversity1-3, yet their pre-Devonian fossil record remains scarce and fragmentary4,5. The oldest articulated sarcopterygian6 and stem osteichthyan7 date to the late Silurian, whereas undisputed actinopterygian fossils in articulation appear only in the Middle Devonian8. Here we report an articulated, near-complete osteichthyan from the early Silurian Chongqing Lagerstätte (approximately 436 million years ago)9-11, representing the oldest osteichthyan occurrence including microfossils. This tiny fish e

Population attributable fractions of a wide range of peripheral diseases for the burden of dementia.

Growing evidence suggests that peripheral diseases serve as risk factors for dementia, but the population-level burden of dementia associated with various peripheral diseases has remained unknown. Here, by conducting a systematic review and Bayesian meta-analyses to estimate the relative risks of 26 peripheral diseases across 9 systems with dementia, including 202 articles searched from the PubMed until 6 September 2024, we identified 16 peripheral diseases as associated with increased risk of dementia. With the relative risks estimated from meta-analyses, prevalences extracted from the Global

Efficacy and Safety of DOACs in Patients with Atrial Fibrillation and History of Falls or Risk of Falls: The Liverpool AF-Falls Project. A Systematic Review and Bayesian Network Meta-analysis.

PURPOSE: Non-vitamin K antagonist oral anticoagulants (DOACs) are the preferred treatment over vitamin K antagonists (VKAs) for patients with atrial fibrillation (AF). However, AF patients at risk or with history of falls seldom receive anticoagulants due to the bleeding risk. The objective was to assess the efficacy and safety of DOACs in AF patients with history or risk of falls. METHODS: A systematic literature review was conducted until October 31, 2024. Primary outcomes were stroke/systemic embolism (SSE) and major bleeding (MB). Bayesian network meta-analyses were conducted. Hazard rati

CRISP: Cremated remains inference of sex probabilities - A software for Bayesian sex estimation in human cremated remains.

Sex assessment in cremation contexts represents a key step for reconstructing funerary rituals and demographic profiles. However, the high degree of fragmentation and thermal alteration of skeletal elements significantly hampers this operation. Most often, the morphological traits of pelvis and skull are not preserved while the application of metric criteria follows those developed from modern reference series. We used a prehistoric Italian sample (n = 155) with gender specific grave goods as a proxy for sex and developed binary logistic regression and Bayesian models based on 21 postcranial m

Global Prevalence of Spinal Muscular Atrophy in 204 Countries and Territories, 1960-2024: A Systematic Review and Bayesian Modeling Study.

BACKGROUND: Despite major therapeutic advances, the global epidemiology of spinal muscular atrophy (SMA) remains poorly characterized, with substantial geographic disparities in diagnostic capacity and data availability. Here, we aimed to estimate the global, regional, and national prevalence of SMA across all ages, newborns, and children. METHODS: We systematically searched PubMed/MEDLINE, Embase, CINAHL, and Google Scholar from database inception to October 13, 2025, for studies reporting SMA prevalence. We used a Bayesian hierarchical linear mixed-effects model to estimate SMA prevalence f

A mark and recapture perspective on vaccination touchpoints.

This paper considers large-scale vaccination campaigns, a major platform for vaccine access in a lot of the world, as a recapture estimate of the target population marked by routine immunization. Framing the campaign as a measurement, we learn about its properties, including the campaign's coverage of the target population and some implied sampling properties of post-campaign coverage surveys (PCCSs), the current gold-standard in implementation quality measurement. We develop this idea in the context of the 2023 measles campaign in Kano State, Nigeria, where we have detailed implementation dat

Bayesian modelling of dengue incidence with climatic drivers: comparing fixed-effects, nonlinear and dynamic approaches.

Climatic variability plays a critical role in shaping dengue transmission dynamics, yet empirical findings remain inconsistent across studies. Divergent conclusions regarding the associations of temperature, relative humidity, wind speed, air pressure, precipitation, number of rainy days, and sunshine duration with dengue incidence often stem from unmodelled interactions and methodological limitations. To address these challenges, this study applies a Bayesian modelling framework to examine the associations between climatic drivers and dengue incidence in Bandung City, Indonesia, using monthly

Neural network modeling of Lassa fever spread and disability effects.

Lassa fever is one of the viral hemorrhagic illnesses produced through the Lassa virus and may be transmitted to individuals via contact with diseased rodents or their feces and urine. The current study presents the solutions to the nonlinear zoonotic spread of Lassa virus fever leading to disabilities model by designing a supervised neural network. The model is divided into the human (susceptible, severely infected, mildly infected, and recovered) and rodent (susceptible, infected) populations. The dynamic structure of one class to the other performs the zoonotic spread of Lassa virus fever m

Effects of the COVID-19 Pandemic on Tuberculosis Outcomes in the United States: A Bayesian Analysis.

BACKGROUND: Tuberculosis (TB) notifications and deaths in the United States fluctuated substantially during the coronavirus disease 2019 (COVID-19) pandemic. We analyzed multiple data sources to understand the factors contributing to these changes and estimated future TB trends. METHODS: We identified 4 mechanisms potentially contributing to observed TB trends during 2020-2023: immigration, respiratory contact rates, rates of accurate diagnosis and treatment initiation, and mortality rates for persons experiencing TB disease. We employed a Bayesian approach to synthesize evidence on how these

Network analysis of pairwise relative tuberculosis transmission probabilities in Lima, Peru.

Identifying transmission events is important in understanding infectious disease dynamics. Such events are typically unobservable, particularly in respiratory diseases such as tuberculosis (TB). We apply network techniques to identify transmission clusters and features shared within clusters. We estimate directed pairwise transmission probabilities via an existing iterative algorithm that employs a modified Naïve Bayes classifier and use these probabilities to create a network. We explore noise reduction techniques to trim low-probability edges. We group individuals with TB based on edges info

A data-driven evaluation of optimization techniques in cell culture media.

MOTIVATION: Optimizing cell-culture media for cultivated meat and cellular agriculture is both experimentally demanding and expensive. Traditional approaches use Design of Experiments (DOE) to iterate through candidate formulations until a satisfactory medium emerges. Data-driven methods, and in particular Bayesian optimization (BO), can reach higher objective function values (here, titer) with fewer evaluations than classical DOE. Prior comparisons of optimizers on cell-media data have, however, relied largely on computational simulations rather than measured formulations, leaving researchers

Fostering trust and interpretability: integrating explainable AI (XAI) with machine learning for enhanced disease prediction and decision transparency.

Medical healthcare has advanced substantially due to advancements in Artificial Intelligence (AI) techniques for early disease detection alongside support for clinical decisions. However, a gap exists in widespread adoption of results of these algorithms by public due to black box nature of models. The undisclosed nature of these systems creates fundamental obstacles within medical sectors that handle crucial cases because medical practitioners needs to understand the reasoning behind the outcome of a particular disease.
