HuR-dependent expression of RyR2 contributes to calcium-mediated thermogenesis in murine brown adipocytes.

Several thermogenic pathways have been described in adipose tissue, including calcium-mediated thermogenesis in beige adipocytes. We have previously shown that adipocyte-specific deletion of the RNA binding protein human antigen R (HuR; Elavl1) results in thermogenic dysfunction. RNA sequencing revealed the downregulation of several calcium transport genes upon HuR deletion. The goal of this work was to define the HuR-dependent mechanisms of calcium driven thermogenesis in brown adipocytes. Brown adipose tissue (BAT)-specific HuR-deletion (BAT-HuR-/-) mice have no changes in their body weight,

Alternative splicing in Alzheimer's disease: event-level evidence, risk-locus biology, and RNA-based therapeutic perspectives.

Genetic and transcriptomic studies have identified many Alzheimer's disease (AD) risk loci, but many remain difficult to interpret at the level of gene expression alone. Alternative splicing (AS) provides an event-level framework for linking genetic variation, transcript architecture, RNA surveillance, and protein-domain remodeling to AD biology. This Review evaluates AD-associated splice and isoform events according to event definition, human recurrence, genetic proximity, molecular consequence, perturbation evidence, and translational tractability. Current evidence is concentrated in several

Glycan reachability analysis: A bottleneck-aware framework for inferring tissue-specific glycan biosynthetic potential from transcriptomics.

Glycan biosynthesis requires the coordinated expression of glycosyltransferases, modifying enzymes, and nucleotide-sugar synthesis and transport machinery. Existing computational tools predict glycan structures from gene expression using binary thresholds, losing quantitative information about relative biosynthetic capacity across tissues. Here we present glycan biosynthetic reachability analysis, which integrates expression-based Z-scores across curated pathway steps using AND/OR logic and minimum aggregation to produce continuous, tissue-comparable scores and an explicit expression-limiting

Single-cell profiling reveals an XBP1s-associated ER proteostasis state linked to metastatic stress adaptation in melanoma.

Metastatic melanoma cells must adapt to matrix detachment and proteotoxic stress during dissemination and colonization, but the stress-adaptive tumor-cell states that support this process remain unclear. Using single-cell RNA sequencing in a B16 melanoma model, we identified a metastasis-enriched endoplasmic reticulum (ER)-stress_tumor state characterized by increased Xbp1 regulon activity. Pseudotime, RNA-velocity and CellRank analyses placed this state in a late terminal-like region of the inferred cell-state transition landscape. Integration of metastasis-associated genes with the Xbp1 regu

Integrated Transcriptomic and Metabolomic Analyses Reveal the Protective Mechanism of Icaritin Against High-Fat Diet-Induced Metabolic Dysfunction-Associated Steatotic Liver Disease in Mice.

Metabolic dysfunction-associated steatotic liver disease (MASLD) is a prevalent chronic liver disease. Icaritin (ICT) has demonstrated potential hepatoprotective effects, while its protective mechanisms on MASLD are still unclear. This study aims to investigate the therapeutic efficacy of ICT against MASLD and elucidate its underlying molecular mechanisms. A MASLD mouse model was established via a high-fat diet (HFD) for 12 weeks, with or without gavage of ICT for 4 weeks. Palmitic acid (PA) was used to induce an in vitro model in AML12 hepatocytes. Histological, biochemical, transcriptomic (R

Sagittaria sagittifolia polysaccharide extract regulates Nrf2 to improve endoplasmic reticulum stress-mediated apoptosis in rat cataracts and HLEB3 cells.

Age-related cataract (ARC) remains the leading cause of blindness worldwide. Sagittaria sagittifolia polysaccharide (SSP) extract, a key component of Sagittaria sagittifolia L., exhibits anti-oxidant and anti-apoptotic effects with potential applications in ARC. This study aimed to explore the therapeutic potential of SSP in ARC and the underlying mechanisms. In sodium selenite-induced cataracts in rats and hydrogen peroxide (H2O2)-induced human lens epithelial B3 (HLEB3) cells, SSP significantly improved lens opacity and pathological changes and alleviated apoptosis and endoplasmic reticulum

Ethanol induces subcellular trafficking of the RNA-binding protein, hnRNP A1, in neuronal cells in vitro, but not in the peripubertal rat brain.

The RNA-binding protein, heterogeneous nuclear ribonucleoprotein A1 (hnRNP A1), plays a critical role in RNA metabolism, including splicing, stabilization, and transport. hnRNP A1 predominantly resides in the cell nucleus; however, it can be dynamically trafficked to the cytoplasm in response to cellular stressors, such as osmotic or oxidative stress. Although the cytoplasmic functions of hnRNP A1 are not well understood, our previous work demonstrated that hnRNP A1 associates with mature microRNAs in the cytoplasm, including those that are regulated by adolescent binge-pattern alcohol use. Common laboratory organic solvents are better medium for molecular detection of RNA viruses using PCR.

PURPOSE: The unavailability of recommended viral transport medium during epidemics of respiratory viral infections is a substantial healthcare concern. It may prompt the use of alternatives, which may give rise to results with questionable validity. The present study was carried out to assess and validate the utility of commonly available solvents in the hospital/healthcare set-ups which may be used as ready and economical alternatives to commercial VTMs. METHODS: To evaluate the readily available solvents as an alternative to VTM, cell culture supernatant of pH1N1 2009 isolate with HA titres

Effects of DNA, RNA, and Protein Methylation on the Regulation of Ferroptosis.

Ferroptosis is a form of programmed cell death characterized by elevated intracellular ferrous ion levels and increased lipid peroxidation. Since its discovery and characterization in 2012, considerable progress has been made in understanding the regulatory mechanisms and pathophysiological functions of ferroptosis. Recent findings suggest that numerous organ injuries (e.g., ischemia/reperfusion injury) and degenerative pathologies (e.g., aortic dissection and neurodegenerative disease) are driven by ferroptosis. Conversely, insufficient ferroptosis has been linked to tumorigenesis. Furthermor

Transcriptomic Analysis Reveals Selective Metabolic Adaptation of Streptococcus suis to Porcine Blood and Cerebrospinal Fluid.

Streptococcus suis is a zoonotic pathogen that can cause severe pathologies such as septicemia and meningitis in its natural porcine host as well as in humans. Establishment of disease requires not only virulence of the infecting strain but also an appropriate metabolic activity of the pathogen in its host environment. However, it is yet largely unknown how the streptococcal metabolism adapts to the different host niches encountered during infection. Our previous isotopologue profiling studies on S. suis grown in porcine blood and cerebrospinal fluid (CSF) revealed conserved activities of cent

ZIKV infection effects changes in gene splicing, isoform composition and lncRNA expression in human neural progenitor cells.

BACKGROUND: The Zika virus (ZIKV) is a mosquito-borne flavivirus that causes microcephaly and Guillain-Barré syndrome in infected individuals. To obtain insights into the mechanism of ZIKV infection and pathogenesis, we analyzed the transcriptome of ZIKV infected human neural progenitor cells (hNPCs) for changes in alternative splicing (AS), gene isoform (ISO) composition and long noncoding RNAs (lncRNAs) expression. METHODS: We analyzed differentially expressed lncRNAs, AS, ISO from RNA-seq data in ZIKV infected hNPCs. RESULTS: We obtained 149 differentially expressed lncRNAs, including pot

Delivery of siRNA to the brain using a combination of nose-to-brain delivery and cell-penetrating peptide-modified nano-micelles.

The potential for RNA-based agents to serve as effective therapeutics for central nerve systems (CNS) disorders has been successfully demonstrated in vitro. However, the blood-brain barrier limits the distribution of systemically administered therapeutics to the CNS, posing a major challenge for drug development aimed at combatting CNS disorders. Therefore, the development of effective strategies to enhance siRNA delivery to the brain is of great interest in clinical and pharmaceutical fields. To improve the efficiency of small interfering RNA (siRNA) delivery to the brain, we developed a nose

Liver transcript analysis reveals aberrant splicing due to silent and intronic variations in the ABCB11 gene.

BACKGROUND: Progressive familial intrahepatic cholestasis type 2 (PFIC2) is an autosomal recessive disease due to mutations in ABCB11. ABCB11 encodes the bile salt export pump (BSEP), the major transporter responsible for biliary bile acid secretion, which expression is restricted to hepatocytes. In some patients, molecular analysis of ABCB11 revealed either exonic or intronic variations - including common polymorphisms - predicted to affect splicing according to in silico analysis or in vitro minigene studies. Transcript analysis in liver tissue is the best way to determine whether the variat

Therapeutic targeting LRPPRC-mediated OXPHOS synthesis for cancer intervention.

INTRODUCTION: Oxidative phosphorylation (OXPHOS) is essential for the progression of tumors and their resistance to therapy. Conventional inhibitors of OXPHOS that directly target the electron transport chain (ETC) activity often lack tumor selectivity and demonstrate limited efficacy. Inhibiting mitochondrial gene expression to block the de novo biogenesis of OXPHOS complexes, rather than inhibiting pre-existing OXPHOS complexes, represents a more potent and tumor-selective strategy. This strategy highlights leucine-rich pentatricopeptide repeat-containing (LRPPRC) as a promising anticancer t

Integrating Morphology and Gene Expression of Neural Cells in Unpaired Single-Cell Data Using GeoAdvAE.

Cellular morphological transitions are observed across many diseases, yet their functional role remains unclear because few technologies profile form and function in the same cell. Linking single-cell morphology to transcriptomics is difficult: The two modalities share no feature correspondence and are typically measured in different cells. We present GeoAdvAE, a geometry-aware adversarial autoencoder for diagonal (unpaired) integration of single-cell morphology and single-cell RNA sequencing. GeoAdvAE couples modality-specific variational autoencoders with a Gromov-Wasserstein regularizer and

A single-nucleus transcriptomic atlas reveals distinct cell identities and key regulators of cellular differentiation during early rice seed development.

The early morphogenesis of the embryo and endosperm sets the upper limit of rice grain yield; yet, the cellular dynamics and regulatory mechanisms underlying this critical stage remain largely elusive. Here, we present a single-cell atlas of developing rice seeds based on single-nucleus RNA sequencing of 67,922 high-quality nuclei from rice caryopses. Integration with bulk RNA-seq, in situ hybridization, and promoter-GUS staining enabled systematic cell-type annotation and revealed a distinct population of embryo-endosperm interface (EEI) cells occupying the boundary between the developing emb

Nitrate transiently rewires transcription in developing xylem of Populus wood to promote cell expansion via CRF4.

Nitrate functions both as a nutrient and a signaling molecule, but how nitrate is perceived and translated into developmental outputs within woody tissues is unknown. Here, we show that developing xylem in hybrid aspen (Populus tremula × P. tremuloides) mounts a rapid, cell-type-specific transcriptional response to nitrate that promotes xylem cell expansion. To isolate local nitrate signaling in wood-forming tissues, we delivered nitrate directly into the xylem sap and profiled transcriptomic responses from 2 to 48 h after treatment. Bulk RNA sequencing revealed a transient response peaking wi
